Using Natural Language Processing to Identify Home Health Care Patients at Risk for Diagnosis of Alzheimer's Disease and Related Dementias.

This study aimed to: (1) validate a natural language processing (NLP) system developed for the home health care setting to identify signs and symptoms of Alzheimer's disease and related dementias (ADRD) documented in clinicians' free-text notes; (2) determine whether signs and symptoms detected via NLP help to identify patients at risk of a new ADRD diagnosis within four years after admission. This study applied NLP to a longitudinal dataset including medical record and Medicare claims data for 56,652 home health care patients and Cox proportional hazard models to the subset of 24,874 patients

On the genes, genealogies, and geographies of Quebec.

Population genetic models only provide coarse representations of real-world ancestry. We used a pedigree compiled from 4 million parish records and genotype data from 2276 French and 20,451 French Canadian individuals to finely model and trace French Canadian ancestry through space and time. The loss of ancestral French population structure and the appearance of spatial and regional structure highlights a wide range of population expansion models. Geographic features shaped migrations, and we find enrichments for migration, genetic, and genealogical relatedness patterns within river networks a

Biomarker selection and a prospective metabolite-based machine learning diagnostic for lyme disease.

We provide a pipeline for data preprocessing, biomarker selection, and classification of liquid chromatography-mass spectrometry (LCMS) serum samples to generate a prospective diagnostic test for Lyme disease. We utilize tools of machine learning (ML), e.g., sparse support vector machines (SSVM), iterative feature removal (IFR), and k-fold feature ranking to select several biomarkers and build a discriminant model for Lyme disease. We report a 98.13% test balanced success rate (BSR) of our model based on a sequestered test set of LCMS serum samples. The methodology employed is general and can

A dual autoencoder and singular value decomposition based feature optimization for the segmentation of brain tumor from MRI images.

BACKGROUND: The brain tumor is the growth of abnormal cells inside the brain. These cells can be grown into malignant or benign tumors. Segmentation of tumor from MRI images using image processing techniques started decades back. Image processing based brain tumor segmentation can be divided in to three categories conventional image processing methods, Machine Learning methods and Deep Learning methods. Conventional methods lacks the accuracy in segmentation due to complex spatial variation of tumor. Machine Learning methods stand as a good alternative to conventional methods. Methods like SVM

Large-scale machine-learning-based phenotyping significantly improves genomic discovery for optic nerve head morphology.

Genome-wide association studies (GWASs) require accurate cohort phenotyping, but expert labeling can be costly, time intensive, and variable. Here, we develop a machine learning (ML) model to predict glaucomatous optic nerve head features from color fundus photographs. We used the model to predict vertical cup-to-disc ratio (VCDR), a diagnostic parameter and cardinal endophenotype for glaucoma, in 65,680 Europeans in the UK Biobank (UKB). A GWAS of ML-based VCDR identified 299 independent genome-wide significant (GWS; p ≤ 5 × 10-8) hits in 156 loci. The ML-based GWAS replicated 62 of 65 GWS lo

Deep learning for the fully automated segmentation of the inner ear on MRI.

Segmentation of anatomical structures is valuable in a variety of tasks, including 3D visualization, surgical planning, and quantitative image analysis. Manual segmentation is time-consuming and deals with intra and inter-observer variability. To develop a deep-learning approach for the fully automated segmentation of the inner ear in MRI, a 3D U-net was trained on 944 MRI scans with manually segmented inner ears as reference standard. The model was validated on an independent, multicentric dataset consisting of 177 MRI scans from three different centers. The model was also evaluated on a clin

Performance Evaluation of SpliceAI for the Prediction of Splicing of NF1 Variants.

Neurofibromatosis type 1, characterized by neurofibromas and café-au-lait macules, is one of the most common genetic disorders caused by pathogenic NF1 variants. Because of the high proportion of splicing mutations in NF1, identifying variants that alter splicing may be an essential issue for laboratories. Here, we investigated the sensitivity and specificity of SpliceAI, a recently introduced in silico splicing prediction algorithm in conjunction with other in silico tools. We evaluated 285 NF1 variants identified from 653 patients. The effect on variants on splicing alteration was confirmed

Comparison of machine learning methods for estimating case fatality ratios: An Ebola outbreak simulation study.

BACKGROUND: Machine learning (ML) algorithms are now increasingly used in infectious disease epidemiology. Epidemiologists should understand how ML algorithms behave within the context of outbreak data where missingness of data is almost ubiquitous. METHODS: Using simulated data, we use a ML algorithmic framework to evaluate data imputation performance and the resulting case fatality ratio (CFR) estimates, focusing on the scale and type of data missingness (i.e., missing completely at random-MCAR, missing at random-MAR, or missing not at random-MNAR). RESULTS: Across ML methods, dataset size

Unsupervised learning for large-scale corneal topography clustering.

Machine learning algorithms have recently shown their precision and potential in many different use cases and fields of medicine. Most of the algorithms used are supervised and need a large quantity of labeled data to achieve high accuracy. Also, most applications of machine learning in medicine are attempts to mimic or exceed human diagnostic capabilities but little work has been done to show the power of these algorithms to help collect and pre-process a large amount of data. In this study we show how unsupervised learning can extract and sort usable data from large unlabeled datasets with m

Generalizable Inter-Institutional Classification of Abnormal Chest Radiographs Using Efficient Convolutional Neural Networks.

Our objective is to evaluate the effectiveness of efficient convolutional neural networks (CNNs) for abnormality detection in chest radiographs and investigate the generalizability of our models on data from independent sources. We used the National Institutes of Health ChestX-ray14 (NIH-CXR) and the Rhode Island Hospital chest radiograph (RIH-CXR) datasets in this study. Both datasets were split into training, validation, and test sets. The DenseNet and MobileNetV2 CNN architectures were used to train models on each dataset to classify chest radiographs into normal or abnormal categories; mod

Sensory-biased attention networks in human lateral frontal cortex revealed by intrinsic functional connectivity.

Human frontal cortex is commonly described as being insensitive to sensory modality, however several recent studies cast doubt on this view. Our laboratory previously reported two visual-biased attention regions interleaved with two auditory-biased attention regions, bilaterally, within lateral frontal cortex. These regions selectively formed functional networks with posterior visual-biased and auditory-biased attention regions. Here, we conducted a series of functional connectivity analyses to validate and expand this analysis to 469 subjects from the Human Connectome Project (HCP). Functiona

Repurpose terbutaline sulfate for amyotrophic lateral sclerosis using electronic medical records.

Prediction of new disease indications for approved drugs by computational methods has been based largely on the genomics signatures of drugs and diseases. We propose a method for drug repositioning that uses the clinical signatures extracted from over 13 years of electronic medical records from a tertiary hospital, including >9.4 M laboratory tests from >530,000 patients, in addition to diverse genomics signatures. Cross-validation using over 17,000 known drug-disease associations shows this approach outperforms various predictive models based on genomics signatures and a well-known "guilt-by-

Multitask, Multilabel, and Multidomain Learning With Convolutional Networks for Emotion Recognition.

Automated emotion recognition in the wild from facial images remains a challenging problem. Although recent advances in deep learning have assumed a significant breakthrough in this topic, strong changes in pose, orientation, and point of view severely harm current approaches. In addition, the acquisition of labeled datasets is costly and the current state-of-the-art deep learning algorithms cannot model all the aforementioned difficulties. In this article, we propose applying a multitask learning loss function to share a common feature representation with other related tasks. Particularly, we

A Regression Method Based on Noninvasive Clinical Data to Predict the Mechanical Behavior of Ascending Aorta Aneurysmal Tissue.

Goal: Ascending aorta aneurysms represent a severe life-threatening condition associated with asymptomatic risk of rupture. Prediction of aneurysm evolution and rupture is one of the hottest investigation topics in cardiovascular science, and the decision on when and whether to surgically operate is still an open question. We propose an approach for estimating the patient-specific ultimate mechanical properties and stress-stretch characteristics based on noninvasive data. Methods: As for the characteristics, we consider a nonlinear constitutive model of the aortic wall and assume patient-speci
