Combined Analysis of Bulk and Single-Cell Transcriptomic Data Reveals Dormancy-Associated Genes in Colorectal Cancer.

Dormancy is an important factor influencing colorectal cancer (CRC) metastasis through diverse metabolic pathways and cell types. To elucidate its molecular mechanisms, bulk transcriptomic pathway scoring was integrated with single-cell RNA sequencing of epithelial, cancer stem, and immune cells to identify CRC dormancy-associated genes (CDAGs). Twenty-three CDAGs were identified. These genes were found to play a regulatory role in dormancy by participating in metabolic processes affecting energy supply or substance synthesis. In two independent CRC cohorts (GSE41258, GSE41568), machine learni

Integrated Single-Cell RNA-Seq and Machine Learning to Construct an EMT Infiltration Scoring Model for Prostate Cancer.

Prostate cancer (PCa) remains a major global health concern, with a subset of patients progressing to aggressive disease despite advances in diagnosis and treatment. Epithelial-mesenchymal transition (EMT) plays a pivotal role in tumor invasion, metastasis, and immune evasion; however, its cellular heterogeneity and clinical relevance in PCa remain incompletely understood. We analyzed single-cell transcriptomic data to characterize EMT dynamics in malignant epithelial cells. Malignant cells were identified based on aberrant copy number variation patterns, and EMT activity was quantified using

Upregulated Circular RNAs in Gastric Cancer: Target Identification and Tools for Therapeutic Intervention.

Surveying the literature (PubMed), we have identified upregulated circular RNAs involved in pathogenesis and dissemination of gastric cancer. We have focused on circRNAs that upregulate the following target classes or physiological processes: transmembrane receptors, secreted proteins, RNA metabolism and processing, ubiquitination, WNT signalling, ferroptosis and druggable enzymes. Circular RNAs upregulating targets for approved drugs in GC, such as vascular endothelial growth factor A (VEGF-A) and programmed death-ligand 1 (PD-L1), were identified, validating circRNAs as tools for target iden

[Peculiarities of regulation of tumour cell apoptosis].

Studies of expression of BCL-2 gene family revealed abnormal regulation of biosynthesis of apoptosis-related proteins in tumour cells involved in the development and progress of neoplastic diseases. Expression of BCL-2 proteins in highly differentiated gastric and colonic tumours was roughly 1.2 times lower than in the normal cells. A 3.5-fold rise in BCL-2 expression was documented in a group of moderately differentiated adenocarcinomas and undifferentiated tumours. The most striking (9-fold) difference between BCL expression in untransformed and atypical cells was recorded in moderately diff

Cellular context-dependent consequences of Apc mutations on gene regulation and cellular behavior.

The spectrum of genetic mutations differs among cancers in different organs, implying a cellular context-dependent effect for genetic aberrations. However, the extent to which the cellular context affects the consequences of oncogenic mutations remains to be fully elucidated. We reprogrammed colon tumor cells in an ApcMin/+ (adenomatous polyposis coli) mouse model, in which the loss of the Apc gene plays a critical role in tumor development and subsequently, established reprogrammed tumor cells (RTCs) that exhibit pluripotent stem cell (PSC)-like signatures of gene expression. We show that the

Gene expression signature of human cancer cell lines treated with the ras inhibitor salirasib (S-farnesylthiosalicylic acid).

Deregulation of Ras pathways results in complex abnormalities of multiple signaling cascades that contribute to human malignancies. Ras is therefore considered an appropriate target for cancer therapy. In light of the complexity of the deregulated Ras pathway, it is important to decipher at the molecular level the response of cancer cells to Ras inhibitors that would reregulate it. In the present study, we used gene expression profiling as a robust method for the global dissection of gene expression alterations that resulted from treatment with the Ras inhibitor S-farnesylthiosalicylic acid (F

Potential therapeutic applications of miRNA-based technology in hematological malignancies.

MicroRNAs (miRNAs) are an abundant class of approximately 22-nucleotide-noncoding RNAs, which play important regulatory roles in animal and plant development: they are involved in gene expression at the posttranscriptional level by degrading or blocking translation of messenger RNA (mRNA) targets. miRNAs can induce RNA cleavage and chromatin modifications, and are implicated in apoptotic pathways and regulation of cell growth and proliferation. It is becoming clear that miRNAs play important roles in the regulation of gene expression during development, and our knowledge of the expression leve

Role of miRNA-145, 148, and 185 and Stem Cells in Prostate Cancer.

MicroRNAs (miRNAs) are small non-coding RNA molecules that play a role in cancer linked to the regulation of important cellular processes and pathways involving tumorigenesis, cell proliferation, differentiation, and apoptosis. A lot of human miRNA sequences have been identified which are linked to cancer pathogenesis. MicroRNAs, in prostate cancer (PC), play a relevant role as biomarkers, show a specific profile, and have been used as therapeutic targets. Prostate cancer (PC) is the most frequently diagnosed cancer in men. Clinical diagnoses among the gold standards for PC diagnosis and monit

Global knowledge structure and thematic evolution in inflammation-associated gastric cancer epigenetics: a multidatabase science-mapping study with nested latent Dirichlet allocation and independent NMF validation.

BACKGROUND: Inflammation-associated epigenetic regulation links microbial exposure and chronic mucosal injury to gastric carcinogenesis, immune remodeling, molecular heterogeneity, and treatment resistance. Previous science-mapping studies have commonly relied on a single bibliographic database, which may introduce platform-specific coverage bias. METHODS: Web of Science Core Collection (WoSCC), PubMed, and Scopus were searched for English-language articles and reviews published from 2000 through July 2026 using harmonized concepts for gastric malignancy, inflammation, and epigenetic regulati

5-mC RNA methylation: a key regulator in cancer development and treatment.

BACKGROUND: 5-methylcytosine (5-mC) RNA methylation is a prevalent post-transcriptional modification affecting both coding and non-coding RNAs. 5-mC methylation can regulate the expression level of relevant genes and biological processes by affecting RNA stability, translation efficiency, spatial structure, protein interactions, and other processes. Emerging evidence highlights its critical role in cancer biology. MAIN BODY: Abnormal changes in 5-mC methylation lead to aberrant expression of oncogenes or inactivation of suppressor genes, which in turn affects the growth and differentiation of

RNA m6A modification is a driver and therapeutic target in gastric cancer.

N6-methyladenosine (m6A), the most abundant modification in eukaryotic RNAs, plays a critical role in regulating RNA stability, expression, and translation. Key m6A regulators are up- or down-regulated in human gastric cancer tissues, by Helicobacter pylori and transcription factors, and the aberrant expression is associated with poor patient prognosis. Dynamic m6A modification, orchestrated by methyltransferases, demethylases, and m6A-binding proteins, profoundly impacts gastric cancer tumorigenesis, metastasis, cancer cell stemness, immune evasion, and resistance to chemotherapy, radiotherap

Functional regulation of midkine (MDK) and its link to cancer.

Midkine (MDK) is a heparin-binding growth factor that is minimally expressed in most adult tissues but markedly upregulated in a wide range of malignancies. Accumulating evidence positions MDK as a multifunctional signaling hub that orchestrates tumor progression through its pleiotropic effects on cancer cells and the tumor microenvironment. MDK engages multiple cell surface receptors, including anaplastic lymphoma kinase, low-density lipoprotein receptor-related protein 1, Notch2, and integrins, thereby activating key downstream pathways such as PI3K/AKT, MAPK/ERK, JAK/STAT, and mTOR. Molecular Mechanisms and Immune Regulation in Prostate Cancer: A Review.

Prostate cancer is formed of a heterogeneous population of cancer cells with different biological properties. They initially form a small part of the normal stromal microenvironment but are able, through cell-to-cell contact and via exosomes, small nanoparticles containing DNA, mRNA, microRNA, long non-coding RNA, enzymes, and chemokines and cytokines, to transform the normal stromal cells into tumour-associated cells to create an immunosuppressive environment as well as inhibit the antitumour immune response. Matrix metalloproteinases are able to degrade not only the basement membrane but als
