Comparative genomics of carbapenem resistant and susceptible clinical Acinetobacter baumannii reveals lineage-associated mobilization of acquired carbapenemase determinants: an integrative in silico genomics approach.

BACKGROUND: Carbapenem resistant Acinetobacter baumannii (CRAB) is recognized as one of the most critical priority pathogens by the World Health Organization due to its persistence in nosocomial settings, extensive antimicrobial resistance, and increasing dissemination at the global level. Despite the escalating availability of genomic data, genotype-phenotype integrated studies exploring the genetic determinants associated with carbapenem resistance remain limited. METHODS: In this study, a comprehensive comparative genomics was performed using publicly available 395 clinical A. baumannii ge…

Proteo-genomics-guided interpretation of somatic mutations in cancer genomes.

Cancer genomes harbor hundreds of mutated genes, but their exact roles in tumorigenesis often remain incompletely understood. Here, by integrating protein structures with mutation data from 139,818 patients, we generate detailed, functional maps of mutations for 173 cancer genes in 18+ tumor types. In most cancer genes, oncogenic mutations accumulate in "significantly mutated regions" aligned with key functions, including DNA-binding domains in transcription factors (e.g., FOXA1), ligand-binding sites in receptors (e.g., ERBB2), catalytic domains in chromatin remodelers (e.g., EP300), substrat

Centralized processing of frozen tumor tissues for global cancer genomics.

Here we present the pathology workflow of the Mutographs project, a 7-year, multicancer genomics initiative led by the Sanger Institute and funded by Cancer Research UK. Mutographs aims to elucidate global differences in cancer incidence through whole-genome sequencing and mutational signature analysis of selected cancers with unexplained variation of incidence rate worldwide. The Protocol was developed by the International Agency for Research on Cancer, where pathology assessment and paired tumor-blood DNA extraction were performed. We provide details for handling frozen cancer tissues for mu…

The evolutionary genomics of novel endosymbiosis in wild rhizobia bacteria.

The advent of endosymbiosis underlies evolutionary innovation and ecosystem function. However, whether free-living partners tend to benefit or exploit each other during the early stages of novel endosymbiosis remains a dilemma. Rhizobia soil bacteria can initiate root nodules and fix nitrogen for host plants as endosymbionts due to genes carried on mobile genetic elements such as the symbiosis island (SI). We conjugated marked SIs into the genomes of non-nodulating strains, which was sufficient to generate de novo root nodule-forming endosymbionts. Most novel endosymbionts originated as commen

Comparative genomics of microalgae: molecular mechanisms underlying efficient CO₂ assimilation.

Rising atmospheric CO₂ levels necessitate the development of effective carbon capture strategies. Some species of microalgae, with their high growth rates and exceptional CO₂ fixation efficiency—up to 10–50 times greater than terrestrial plants—represent a promising biological resource. Microalgae, however, constitute a heterogeneous group distributed across different taxonomic lineages, which complicates the identification of conserved molecular traits. In this study, we conducted a comparative genomics analysis to elucidate the molecular mechanisms underlying efficient CO₂ assimilation in 29…

Genomics of kidney volumes: one size does not fit all.

To characterize the genetic basis of chronic kidney disease, genome-wide association studies focused on chronic kidney disease-defining traits that were most readily measurable in large population samples. Today, convolutional neural network analysis of magnetic resonance imaging allows for accurate, large-scale kidney morphology assessment, enhancing research into chronic kidney disease determinants at population scale. Applying convolutional neural networks to UK Biobank data, Monteiro-Martins et al. generated genomic maps of kidney cortex, medulla, and sinus volumes, enabling more detailed

Histiocytosis development and clinical variation through the lens of genomics.

Histiocytic neoplasms are rare haematologic diseases characterised by clonal expansions of cells with a monocyte, macrophage or dendritic cell phenotype. Their clinical manifestations are diverse, ranging from indolent lesions to aggressive systemic disease. Over recent decades, advances in genomic profiling have transformed the biological understanding of these conditions. The discovery of recurrent oncogenic mutations has reframed histiocytoses from primary inflammatory disorders to myeloid neoplasms, with a notable dependence on aberrant mitogen-activated protein kinase (MAPK) signalling. Population genomics reveals an ancient origin of heartworms in canids.

Heartworms (Dirofilaria immitis) are parasitic nematodes that cause significant cardiopulmonary-associated morbidity and mortality in canids worldwide. The global spread of heartworms is believed to have occurred alongside the dispersal of modern domesticated dogs over the past few hundred years. However, this conclusion has been based on limited sampling, both geographically and numerically. To test this theory more rigorously, we analyse the whole genomes of 127 adult heartworm specimens collected from mammalian carnivore hosts across Australia, the USA, Central America, Europe, and Asia. He

A genetically informed brain atlas for enhancing brain imaging genomics.

Brain imaging genomics has manifested considerable potential in illuminating the genetic determinants of human brain structure and function. This has propelled us to develop the GIANT (Genetically Informed brAiN aTlas) that accounts for genetic and neuroanatomical variations simultaneously. Integrating voxel-wise heritability and spatial proximity, GIANT clusters brain voxels into genetically informed regions, while retaining fundamental anatomical knowledge. Compared to conventional (non-genetics) brain atlases, GIANT exhibits smaller intra-region variations and larger inter-region variations…

A synthetic genomics-based African swine fever virus engineering platform.

African swine fever (ASF) is a deadly viral disease in domestic pigs that has a large global economic impact for the swine industry. It is present in Africa, Europe, Asia, and in the Caribbean island of Hispaniola. There are no effective treatments or broadly licensed vaccines to prevent disease. Efforts to counteract ASF have been hampered because of the lack of convenient tools to engineer its etiological agent, ASF virus (ASFV), largely due to its large noninfectious genome. Here, we report the use of synthetic genomics methodology to develop a reverse genetics system for ASFV using a CRISP…
