Cucumber (Cucumis sativus L.) is a globally important vegetable crop. Ideal plant architecture optimizes spatial utilization, enhances economic coefficient, and facilitates mechanized cultivation. In this study, we identified a dwarf mutant, csdw3, exhibiting reduced plant height, shortened internodes, and fewer internodes. Genetic analysis showed that this dwarf phenotype is controlled by a single recessive gene. Fine-mapping localized the causal locus to an 80 kb region on chromosome 1, where we discovered a 102 bp deletion in CsCLV2, a gene encoding a leucine-rich repeat receptor-like prote

A sustainable approach to address climate change and increasing water demand in agriculture is breeding for plant functional traits that conserve water and enhance climate resilience. Stomata regulate plant-water relations and are promising targets for crop improvement. Here, we investigate the variation in stomatal density (SD) in a diverse apple population (Malus domestica Borkh.) consisting of 269 accessions. Genome-wide association studies identified robust associations with SD on chromosomes 2, 9, and 10 (classified as SNPs with a P-value higher than adjusted Bonferroni threshold of -log1

Fusarium head blight (FHB or scab) caused by Fusarium spp. is a destructive disease of wheat. Since the most effective sources of FHB resistance are typically associated with unfavorable agronomic traits, breeding commercial cultivars that combine desired agronomic traits and a high level of FHB resistance remains a considerable challenge. A better understanding of the molecular mechanisms governing FHB resistance will help to design more efficient and precise breeding strategies. Here, multiple molecular tools and assays were deployed to compare the resistant variety Sumai3 with three regiona

The single-larva survey method was employed to study the breeding places and seasonal incidence of Aedes aegypti in Dar es Salaam, Tanzania. From May 1968 to May 1969, 28 462 containers of water-located in approximately equal numbers indoors and outdoors-were investigated. The highest frequency of breeding (8.0%) of A. aegypti was observed in tires and motor parts. Drums, barrels, water-pots, and other receptacles left outdoors showed a higher frequency (3.1%) than those kept indoors (0.6%). Metal containers were infested to a greater extent than those made of mud, wood, or other materials; 2.

Single-nucleotide polymorphisms (SNPs) are among the most stable and widely used molecular markers in plant genomics and breeding. Especially in cotton (Gossypium hirsutum L.), SNP markers play a critical role in identifying genetic variations associated with different development traits such as fiber length, strength, micronaire, and elongation. This chapter describes the workflow of SNP marker development in a comprehensive manner targeting fiber development in cotton. The process is initiated by high-quality genomic DNA isolation followed by sequencing carried out through high-throughput se

Genotype-environment interaction consists of the different response of individual genotypes resulting from changing environmental conditions. Its significance is a phenomenon that makes the breeding process very difficult. On the one hand, the breeder expects stable genotypes, i.e., yielding similarly regardless of environmental conditions. On the other hand, selecting the best genotypes for each region is one of the key challenges for breeders and farmers. The aim of this study was to evaluate genotype-by-environment interaction for grain yield in new maize hybrids developed by Plant Breeding…

Micronutrient malnutrition, often called 'hidden hunger', affects over two billion people globally. This is particularly problematic in developing countries where widespread zinc (Zn) deficiency exists as a result of a predominantly plant-based diet. Furthermore, supplemental fertilizers are often unavailable or unaffordable in impoverished regions where soil infertility is common. Delivery of more Zn via food grains is theoretically possible through selective breeding strategies, but severe technical difficulties associated with trace element research have limited research on the underlying g

Wheat is one of the world's most important crops, cultivated across diverse ecogeographic zones on more than ~245 million hectares annually. Classified by vernalization requirement into spring, facultative, or winter types, the latter typically achieves higher yields due to its extended growing season, reaching ~18 t ha-1 and 9-10 t ha-1 as a national average for Western European countries such as Germany, France, and England, compared with the global average of barely above 3 t ha-1. Despite this potential, winter wheat is largely confined to regions with relatively mild winters, while vast t

Chickpea (Cicer arietinum L.), confronts substantial challenges from the emerging pathogenic fungus Macrophomina phaseolina (Tassi) Goid, causing dry root rot (DRR) disease. Chickpea plants severely affected by combined DRR and drought stress. Currently sick plot and sick pot method are utilized for germplasm screening to identify tolerant genotypes. These methods are time-consuming; therefore, we propose a novel methodology for the rapid screening of chickpea under combined DRR and osmotic stress conditions. This chapter introduces an adept high-throughput phenotyping methodology, conducted w

Recessive resistance, achieved through mutations in host susceptibility genes, offers an effective way for controlling plant viruses. One well-studied gene family involved in such resistance is the eukaryotic translation initiation factor 4E (eIF4E) gene family, which includes eIF4E, eIFiso4E and the atypical novel cap-binding protein (nCBP). Although gene pyramiding of the eIF4E family may provide a promising strategy for broadening virus resistance, it has so far been applied only to a limited set of gene combinations and target viruses. To deepen our understanding of the practicality of eIF

Natural or synthetic compounds that interfere with the bioavailability of nutrients are called antinutrients. Phytic acid (PA) is one of the major antinutrients present in the grains and acts as a chelator of micronutrients. The presence of six reactive phosphate groups in PA hinders the absorption of micronutrients in the gut of non-ruminants. Consumption of PA-rich diet leads to deficiency of minerals such as iron and zinc among human population. On the contrary, PA is a natural antioxidant, and PA-derived molecules function in various signal transduction pathways. Therefore, optimal concent

Crimson clover (Trifolium incarnatum L.) is an obligately outcrossing, cool-season annual legume valued for forage and cover cropping, yet genomic resources to support systematic improvement are limited. We performed the first whole-genome re-sequencing of global crimson clover germplasm to (i) develop a public mid-density enrichment capture panel for breeding applications and (ii) characterized genetic diversity among the sampled genotypes to validate the representativeness of the germplasm for panel design. From 45 crimson clover accessions, we sequenced 194 genotypes: 45 at ∼50X, generating

Future breeding efforts and the resilience of common bean production are constrained by the absence of a comprehensive synthesis of resistance sources, breeding strategies, and molecular tools across the Andean and Mesoamerican gene pools. This review consolidates current knowledge on disease resistance breeding in common bean, focusing on major resistance genes and quantitative trait loci (QTLs) associated with key diseases including anthracnose, angular leaf spot, halo blight, common bacterial blight, rust, and viral infections. The Andean gene pool predominantly contributes race-specific re

Pineapple (Ananas comosus (L.) Merr.) is one of the most important tropical fruits worldwide. It is primarily propagated clonally and exhibits high heterozygosity which can mask deleterious mutations, potentially leading to inbreeding depression and hindering breeding efforts. To address this, we conducted a comprehensive genome-wide analysis of 91 pineapple accessions and identified over 7.9 million high-quality SNPs. We utilized these SNPs to investigate the genetic structure and reproductive patterns of diverse cultivars and related varieties. Population structure analysis revealed a unique

Cytoplasmic male sterility (CMS), encoded by the mitochondrial open reading frames (ORFs), has long been used to economically produce crop hybrids. However, the utilization of CMS also hinders the exploitation of sterility and fertility variation in the absence of a restorer line, which in turn narrows the genetic background and reduces biodiversity. Here, we used a mitochondrial targeted transcription activator-like effector nuclease (mitoTALENs) to knock out ORF138 from the Ogura CMS broccoli hybrid. The knockout was confirmed by the amplification and re-sequencing read mapping to the mitoch

Mosquitoes cause serious health hazards for millions of people across the globe by acting as vectors of deadly communicable diseases like malaria, filariasis, dengue and yellow fever. Use of conventional chemical insecticides to control mosquito vectors has led to the development of biological resistance in them along with adverse environmental consequences. In this light, the recent years have witnessed enormous efforts of researchers to develop eco-friendly and cost-effective alternatives with special emphasis on plant-derived mosquitocidal compounds. Decreasing cadmium (Cd) concentrations in rice grains can effectively reduce potential risks to human health because rice is the major contributor to Cd intake in many diets. Among several genes involved in rice Cd accumulation, the loss of function of OsNRAMP5 is known to be effective in reducing grain concentration by inhibiting root uptake. However, disruption of this gene simultaneously decreases manganese (Mn) uptake because OsNRAMP5 is a major Mn transporter. With the aim of improving Mn uptake in OsNRAMP5 mutants while still restricting the grain Cd concentration below the upper limit o

Aluminum (Al) toxicity is the primary limiting factor of crop production on acid soils. Tibetan wild barley germplasm is a valuable source of potential genes for breeding barley with acid and Al tolerance. We performed microRNA and RNA sequencing using wild (XZ16, Al-tolerant; XZ61, Al-sensitive) and cultivated (Dayton, Al-tolerant) barley. A novel homeobox-leucine zipper transcription factor, HvHOX9, was identified as a target gene of miR166b and functionally characterized. HvHOX9 was up-regulated by Al stress in XZ16 (but unchanged in XZ61 and Dayton) and was significantly induced only in ro

In this report we present a detailed protocol for the analysis of differential protein expression between two plant tissue samples. The protocol involves harvesting of leaves and roots from mature tomato plants, preparing protein extracts from the harvested tissues, fluorescent labeling of each sample prior to differential in-gel electrophoresis (DIGE), first- and second-dimension electrophoretic separations, and image analysis to visualize and quantify differential protein expression. This protocol is adaptable for use with a wide variety of plant materials and can be used to measure protein
