Analysis of transcripts from predicted open reading frames of Musca domestica salivary gland hypertrophy virus.

The Musca domestica salivary gland hypertrophy virus (MdSGHV) is a large dsDNA virus that infects and sterilizes adult houseflies. The transcriptome of this newly described virus was analysed by rapid amplification of cDNA 3'-ends (3'-RACE) and RT-PCR. Direct sequencing of 3'-RACE products revealed 78 poly(A) transcripts containing 95 of the 108 putative ORFs. An additional six ORFs not amplified by 3'-RACE were detected by RT-PCR. Only seven of the 108 putative ORFs were not amplified by either 3'-RACE or RT-PCR. A series of 5'-RACE reactions were conducted on selected ORFs that were identifi

The HTT1a protein initiates HTT aggregation in a knock-in mouse model of Huntington's disease.

The mutation that causes Huntington's disease is a CAG repeat expansion in exon 1 of the huntingtin gene (HTT) that leads to an abnormally long polyglutamine tract in the huntingtin protein (HTT). Mutant CAG repeats are unstable and increase in size in specific neurons and brain regions with age, a phenomenon that constitutes the first step in the pathogenesis of the disease. In the presence of an expanded CAG repeat, cryptic polyadenylation (polyA) sites in intron 1 of the HTT pre-mRNA can become activated leading to the polyadenylation of a prematurely terminated transcript, HTT1a. This enco

A complex haemoglobinopathy diagnosis in a family with both beta zero- and alpha (zero/+)-thalassaemia homozygosity.

The occurrence of point mutation alpha-thalassaemia and of complex combinations of haemoglobin defects is underestimated. Haemoglobinopathies, the most frequent monogenic recessive autosomal disorder in man, occur predominantly in Mediterranean, African and Asiatic populations. However, countries of immigration with a low incidence in the indigenous population, are now confronted with a highly heterogeneous array of imported defects. Furthermore, the occurrence of severe phenotypes is bound to increase in the near future because of the endogamous growth of the ethnical minorities and the lack

A J-domain protein enhances memory by promoting physiological amyloid formation in Drosophila.

Memory requires experience-dependent alterations in the synaptic proteome. Chaperones interface between the environment and the proteome. Manipulating J-domain protein (JDP) chaperones, the most diverse family of chaperones, in a Drosophila neuronal circuit that encodes associative long-term memories, we identified yet uncharacterized JDPs that transduce sensory cues. One of these JDPs, CG10375, which we named Funes, enhances memory when overexpressed and impairs memory when functionally impaired. Funes overexpression enhances memory formation even when sensory stimuli are suboptimal. At the c

PABPN1 loss-of-function causes APA-shift in oculopharyngeal muscular dystrophy.

Alternative polyadenylation (APA) at the 3' UTR of transcripts contributes to the cell transcriptome. APA is suppressed by the nuclear RNA-binding protein PABPN1. Aging-associated reduced PABPN1 levels in skeletal muscles lead to muscle wasting. Muscle weakness in oculopharyngeal muscular dystrophy (OPMD) is caused by short alanine expansion in PABPN1 exon1. The expanded PABPN1 forms nuclear aggregates, an OPMD hallmark. Whether the expanded PABPN1 affects APA and how it contributes to muscle pathology is unresolved. To investigate these questions, we developed a procedure including RNA librar

FIP1L1/PDGFR alpha-associated systemic mastocytosis.

Since the identification of the FIP1L1/PDGFRA fusion gene as a pathogenic cause of the hypereosinophilic syndrome (HES), the importance of the molecular classification of HES leading to the diagnosis of chronic eosinophilic leukemia (CEL) has been recognized. As a result, a new category, 'myeloid and lymphoid neoplasm with eosinophilia and abnormalities in PDGFRA, PDGFRB or FGFR1', has recently been added to the new WHO criteria for myeloid neoplasms. FIP1L1/PDGFR alpha-positive disorders are characterized by clonal hypereosinophilia, multiple organ dysfunctions due to eosinophil infiltration,

Programmable mRNA 3'UTR engineering restores MHC-I and overcomes immune evasion in prostate cancer.

Immune-cold tumours such as prostate cancer often resist immune checkpoint therapies (ICT) due to impaired antigen presentation via major histocompatibility complex class I (MHC-I). While MHC-I downregulation is a common immune evasion mechanism, no approved therapies selectively restore MHC-I expression in tumours. We developed a programmable RNA engineering platform, termed the 3'UTR CRISPR/dCas13 Engineering System (3'UTRCES), to precisely manipulate mRNA alternative polyadenylation (APA) in vivo. We identified tumour-specific 3'UTR shortening of the E3 ligase adaptor SPSB1 as a driver of M

The ANXA2P1-hnRNP F-HK2/c-Myc Positive Feedback Loop Promotes Proliferation and Glycolytic Metabolism in Gastric Cancer.

Pseudogene-derived long non-coding RNAs (lncRNAs) contribute to carcinogenesis. However, the role of the pseudogene ANXA2P1 in gastric cancer (GC) growth and glucose metabolism remains unknown. Analysis of microarray and RNA sequencing (RNA-seq) reveals that ANXA2P1 is increased upon glucose starvation in GC cells and displays elevated expression in GC. Moreover, ANXA2P1 overexpression promotes proliferation and metastasis by enhancing aerobic glycolysis in GC. Mechanistically, ANXA2P1 binds to the RNA-binding protein hnRNP F and promotes proximal polyadenylation site usage of HK2, thereby gen

An ancient retrotransposon provides species-specific tuning of IL-18 inflammatory signaling.

Species differ markedly in how they regulate immune responses, yet the molecular basis of this variation remains incompletely understood. Here, we characterize an underexplored regulatory mechanism of the pro-inflammatory IL-18 pathway, centered on a truncated IL18R1 isoform with striking species-specific expression differences. This isoform, IL18R1-Short, derives from an ancient LINE2 retrotransposon insertion that provides an intronic polyadenylation signal, producing a receptor that lacks the intracellular signaling domain. Using RNA sequencing across nine mammals, we find that although thi

A dual-module ECAS complex couples transcription elongation and RNA processing.

Faithful gene expression requires coordination between RNA polymerase II elongation and co-transcriptional RNA processing, yet the chromatin-associated assemblies supporting this coupling remain incompletely defined. Using native chromatin proteomics in human cells, we identify ECAS (elongation complex associated with splicing), a bipartite assembly linking an elongation module (AFF4-ELL2-EAF1) to a U2 snRNP-associated intron binding complex. ECAS occupies promoter-proximal chromatin and is molecularly distinct from canonical P-TEFb-containing super elongation complex (SEC). Acute perturbation

A male-pheromone-elevated transcription factor ZNF362.1 in female schistosomes determines sexual maturation.

Egg production by female schistosomes drives both transmission and pathology of schistosomiasis, affecting over 200 million people. Female maturation relies on the male-derived pheromone β-alanyl-tryptamine (BATT), but underlying molecular mechanisms are unclear. We identified the BATT-responsive transcription factor gene znf362 as a key regulator of female reproductive development. Functional studies showed that znf362.1, but not znf362.2, is essential for BATT-induced ovary and vitellaria maturation. Single-cell transcriptomics and in situ hybridization revealed up-regulation of znf362.1 in

Functional characterization of MrOrb in Macrobrachium rosenbergii reveals its crucial role in spermatogenesis.

Orb proteins, members of the cytoplasmic polyadenylation element-binding (CPEB) family, play critical roles in germline development in various organisms. Studies in Drosophila melanogaster have indicated that Orb genes are essential for oocyte development, and are crucial for spermatogenesis, including meiotic completion and spermatid differentiation. However, their role in crustacean spermatogenesis remains largely unexplored. This study investigates the function of an Orb homolog in the crustacean freshwater prawn Macrobrachium rosenbergii. We identified and characterized MrOrb, revealing it

NOVA1/2 genes and alternative splicing in neurodevelopment.

NOVA1 and NOVA2 are neuron-specific RNA-binding proteins essential for alternative splicing (AS), influencing neurodevelopment by regulating transcript diversity. These proteins recognize YCAY sequences on pre-mRNA, regulating exon inclusion or skipping, intron retention, and alternative polyadenylation. Despite their 75% sequence identity, NOVA1 and NOVA2 exhibit distinct spatiotemporal expression patterns and target specificities, with NOVA2 predominantly expressed in cortical regions and NOVA1 in the cerebellum and spinal cord. De novo truncating variants in NOVA2 are responsible for a seve

Stereo-seq V2: Spatial mapping of total RNA on FFPE sections with high resolution.

Performing total RNA profiling on formalin-fixed, paraffin-embedded (FFPE) samples, the predominant sample conservation method in clinical practice, remains challenging for current spatial transcriptomics techniques. Here, we introduce Stereo-seq V2, which employs random primers to capture and sequence RNAs in situ on FFPE sections and provides single-cell resolution. The random-priming-based strategy offers unbiased transcript capturing and uniform gene body coverage, which increase the sensitivity to marker genes, the efficiency of non-polyadenylation (poly(A)) RNA profiling, and immune repe

Haploinsufficiency of ZFHX3, encoding a key player in neuronal development, causes syndromic intellectual disability.

Neurodevelopmental disorders (NDDs) result from impaired development and functioning of the brain. Here, we identify loss-of-function (LoF) variation in ZFHX3 as a cause for syndromic intellectual disability (ID). ZFHX3 is a zinc-finger homeodomain transcription factor involved in various biological processes, including cell differentiation and tumorigenesis. We describe 42 individuals with protein-truncating variants (PTVs) or (partial) deletions of ZFHX3, exhibiting variable intellectual disability and autism spectrum disorder, recurrent facial features, relative short stature, brachydactyly

The role of CPEB family proteins in the nervous system function in the norm and pathology.

Posttranscriptional gene regulation includes mRNA transport, localization, translation, and regulation of mRNA stability. CPEB (cytoplasmic polyadenylation element binding) family proteins bind to specific sites within the 3'-untranslated region and mediate poly- and deadenylation of transcripts, activating or repressing protein synthesis. As part of ribonucleoprotein complexes, the CPEB proteins participate in mRNA transport and localization to different sub-cellular compartments. The CPEB proteins are evolutionarily conserved and have similar functions in vertebrates and invertebrates. In th

Generation of duck Tembusu virus using a simple reverse genetic system in duck embryo fibroblast cells.

Outbreaks of duck Tembusu virus (DTMUV) have caused serious economic losses in China since 2010. In this study, an infectious clone of the DTMUV BZ-2010strain, isolated from layer cherry duck in China, was constructed using the bacterium-free infectious subgenomic-amplicons method. The subgenomic-amplicons of the human cytomegalovirus promoter (pCMV) at the 5' terminus of the first DNA fragment, the entire genome of DTMUV, and the hepatitis delta ribozyme followed by the simian virus 40 polyadenylation signal (HDR/SV40pA) at the 3' terminus of the last DNA fragment were synthesized and amplifi

Towards development of a statistical framework to evaluate myotonic dystrophy type 1 mRNA biomarkers in the context of a clinical trial.

Myotonic dystrophy type 1 (DM1) is a rare genetic disorder, characterised by muscular dystrophy, myotonia, and other symptoms. DM1 is caused by the expansion of a CTG repeat in the 3'-untranslated region of DMPK. Longer CTG expansions are associated with greater symptom severity and earlier age at onset. The primary mechanism of pathogenesis is thought to be mediated by a gain of function of the CUG-containing RNA, that leads to trans-dysregulation of RNA metabolism of many other genes. Specifically, the alternative splicing (AS) and alternative polyadenylation (APA) of many genes is known to
