Predicting clinical response in psoriatic arthritis through integrative analysis of transcriptomics and proteomics.

BACKGROUND: The therapeutic response to disease-modifying antirheumatic drugs (DMARDs) remains relatively low in psoriatic arthritis (PsA), leading to delayed disease control and frequent treatment switches. Predictive biomarkers may enable personalized treatment and earlier disease control. We aimed to identify transcriptomic and proteomic markers for tofacitinib or comparator treatment outcomes and develop a prediction model to support treatment decisions in PsA patients. METHODS: Baseline CD4+ T-cell transcriptomics and proteomics data from 80 PsA patients in the development cohort of the

Integrative analysis of transcriptomics and metabolomics reveals mitochondria function genes and associated metabolite pathways in endometritis.

Endometritis is an inflammatory endometrium condition affecting reproductive outcomes. However, the pathology of endometritis is poorly understood. Thus, we attempted to investigate the pathogenic mechanism of endometritis and discover potential biomarkers. Transcriptome sequencing was performed on endometritis patient-derived endometrial tissues (n = 3) and normal controls (n = 5). Differentially expressed genes (DEGs) between disease and control groups were identified. Mitochondrial genes were filtered based on MitoCarta3.0. Small RNA sequencing (9 disease samples vs. 6 controls) was combine

Longitudinal multi-omics pilot study: Small sample size human model of gut microbiota-mitochondrial metabolic dysregulation in primary biliary cholangitis.

Ursodeoxycholic acid (UDCA) is the first-line therapy for primary biliary cholangitis (PBC), yet a subset of patients responds inadequately, with the underlying mechanisms remaining unclear. In this longitudinal, multi-omics pilot study employing a small-sample human model, we investigated the role of gut microbiota-mitochondrial metabolic dysregulation in influencing the heterogeneity of UDCA treatment response. Our exploratory analysis revealed that UDCA nonresponders exhibit persistent gut dysbiosis, characterized by the depletion of beneficial butyrate-producing bacteria, the expansion of

Integrated multi-omics analysis reveals a gut microbiota-tryptophan metabolism axis contributes to sex differences in a β-aminopropionitrile-induced aortic dissection mouse model.

BACKGROUND: Sex differences in aortic dissection (AD) have been consistently reported in epidemiological studies and experimental mouse models, with males showing markedly higher susceptibility. However, the molecular basis underlying these sex-specific differences remains insufficiently understood. METHODS: Three-week-old male and female C57BL/6J mice were administered 0.4% β-aminopropionitrile (BAPN) in drinking water for 28 d to induce AD. After the induction period, fecal samples, serum, and aortic tissues were collected from all surviving animals. Integrated analyses included strand-spec

Perfluorooctane Sulfonate Exposure and Peripheral Artery Disease: Mendelian Randomization and Integrative Multi-Omics Systems Toxicology With Machine Learning.

Epidemiological and experimental studies have linked legacy and emerging PFAS to adverse cardiovascular outcomes, yet most evidence remains observational and is susceptible to confounding, measurement error, and reverse causation. This study used European-ancestry GWAS data and two-sample Mendelian randomization to assess potential causal associations between PFOA or PFOS exposure and five cardiovascular diseases. For significant MR findings, network toxicology was integrated with transcriptomic data to identify candidate targets and pathways, followed by machine learning-based prioritization.

Multi-omics characterization of Yao syndrome identifies three pathophysiological axes and disease-specific divergence from Blau syndrome.

OBJECTIVES: Yao syndrome (YAOS, OMIM #617321) is a NOD2-associated systemic autoinflammatory disease whose molecular pathophysiology remains uncharacterized, with no patient-level omics data reported. We performed the first integrated multi-omics characterization of YAOS. METHODS: Peripheral blood mononuclear cell (PBMC) transcriptomics (RNA-seq; DESeq2), quantitative plasma proteomics (7352 proteins; DIA-MS/DIA-NN), and untargeted metabolomics (1051 MS2-annotated metabolites) were performed on six YAOS patients carrying NOD2 variants across all four functional domains (CARD, NBD, NBD-LRR jun

Multi-omics analyses demonstrate complement dysregulation is involved in focal segmental glomerulosclerosis.

INTRODUCTION: The complement system is increasingly recognized as a contributor to the pathogenesis of focal segmental glomerulosclerosis (FSGS). However, a comprehensive, tissue-based characterization of complement dysregulation in human FSGS kidneys remains lacking. METHODS: We performed an integrative multi-omics analysis combined with histological validation. Proteomic (LC-MS/MS) profiling was conducted on renal cortical tissues from 11 patients with FSGS and 12 healthy controls from our institution, while transcriptomic (RNA-seq) analysis was performed using publicly available datasets c

Integrated single-cell multi-omics characterization reveals lipid-associated macrophage-mediated immunosuppression in neoadjuvant immunotherapy of hepatocellular carcinoma.

Hepatocellular carcinoma (HCC) is a cancer with high incidence and mortality rate. Although immune checkpoint inhibitors (ICIs) improved survival outcomes for HCC patients, limited objective response rate highlights the urgency of investigating determinants of immunotherapy. Here, we explore HCC resistance mechanisms following neoadjuvant αPD-1 immunotherapy by constructing a comprehensive multi-modal single-cell transcriptomic atlas consisting of 14 HCC patients treated with αPD-1 from our cohort (ClinicalTrials.gov ID: NCT06571396) and 60 external HCC cases with heterogeneous treatment backg

Host-microbe multi-omics and succinotype profiling have prognostic value for future relapse in patients with inflammatory bowel disease.

Crohn's disease (CD) and ulcerative colitis (UC) are chronic relapsing inflammatory bowel disorders (IBD), the pathogenesis of which is uncertain but includes genetic susceptibility factors, immune-mediated tissue injury and environmental influences, most of which appear to act via the gut microbiome. We hypothesized that host-microbe alterations could be used to prognostically stratify patients experiencing relapses up to four years after endoscopy. We therefore examined multiple omics data, including published and new datasets, generated from paired inflamed and non-inflamed mucosal biopsies

Multi-omics and machine learning refine HCC molecular subtypes and prognosis based on liquid-liquid phase separation related genes.

Accumulating evidence has demonstrated that biological processes associated with liquid-liquid phase separation (LLPS) play a critical role in cancer development. However, the effect of LLPS on hepatocellular carcinoma (HCC) remains largely unknown. In this study, we integrated consensus clustering with an ensemble machine learning framework to establish robust LLPS-related molecular subtypes and a consensus machine learning-driven LLPS-related signature (CMLLS) for HCC. The consensus clustering robustly identified three fundamental LLPS-driven subtypes (LS1-LS3), and the subsequent machine le

Integrated multi-omics identifies plant hormone signal transduction and phenylpropanoid biosynthesis as key pathways in kiwifruit (Actinidia chinensis var. deliciosa) resistance to Botryosphaeria Dothidea infection.

BACKGROUND: Soft rot, a devastating fungal disease, severely impacts kiwifruit during postharvest storage, causing substantial fruit damage and rendering the fruit inedible. Botryosphaeria dothidea (B. dothidea) is the primary pathogen causing kiwifruit soft rot, but its pathogenic mechanism remains unclear. RESULTS: In this study, morphological observation, transcriptome sequencing, and untargeted metabolomics were employed to analyze the changes in 'Jinkui' kiwifruit after artificial inoculation with B. dothidea. The results showed that obvious lesions began to appear on the fruit surface a

Multi-omics analysis reveals metabolic regulation of phosphatidylcholine, triglycerides, phosphatidylethanolamine, and cardiolipin metabolism in mouse liver with metabolic dysfunction-associated steatotic liver disease.

The dysregulation of phosphatidylcholine (PC), triglycerides (TG), phosphatidylethanolamine (PE), and cardiolipin (CL) metabolism is believed to contribute to the development of MASLD. However, little is known about the mechanisms underlying the onset of this condition. To establish a mouse model of MASLD, C57BL/6J mice were fed a high-fat diet (HFD). Lipidomics was applied to identify differences in liver lipids. RNA-sequencing and bioinformatics analyses were conducted to investigate changes in the expression of genes and pathways associated with these metabolic processes. 49 lipid classes a
