MicroRNA 219-5p inhibits alveolarization by reducing platelet derived growth factor receptor-alpha.

BACKGROUND: MicroRNA (miR) are small conserved RNA that regulate gene expression post-transcription. Previous genome-wide analysis studies in preterm infants indicate that pathways of miR 219-5p are important in infants with Bronchopulmonary Dysplasia (BPD). METHODS: Here we report a prospective cohort study of extremely preterm neonates wherein infants diagnosed with severe BPD expressed increased airway miR-219-5p and decreased platelet derived growth factor receptor alpha (PDGFR-α), a target of mir-219-5p and a key regulator of alveolarization, compared to post-conception age-matched term

Gene expression in cultured endometrium from women with different outcomes following IVF.

Estradiol and progesterone are crucial for the acquisition of receptivity and the change in transcriptional activity of target genes in the implantation window. The aim of this study was to differentiate the regulation of genes in the endometrium of patients with recurrent implantation failure (IF) versus those who became pregnant after in vitro fertilization (IVF) treatment. Moreover, the effect of embryo-derived factors on endometrial transcriptional activity was studied. Nine women with known IVF outcome (IF, M, miscarriage, OP, ongoing pregnancy) and undergoing hysteroscopy with endometria

A 261 kb deletion spanning three genes is causing Rubinstein-Taybi syndrome type 1 in a 6-year-old boy belonging to Kashmir valley, India.

Rubinstein-Taybi syndrome (RSTS) is a multiple congenital anomaly/intellectual disability characterized by growth and psychomotor development delays, hallux thumbs, characteristic facial dysmorphisms with down slanting palpebral fissures, thin upper lip, high nasal bridge, arched eyebrows, micrognathia and a higher risk of tumour formation. RSTS type 1 (RSTS-1) is caused by variants of CREBBP encoding CREB-binding protein which act as transcriptional co-activators and variants of its paralog EP300 that code for E1A associated protein p300 results in RSTS type 2 (RSTS-2). CREBBP and EP300 mutat

Dissecting the gray zone between follicular lymphoma and marginal zone lymphoma using morphological and genetic features.

Nodal marginal zone lymphoma is a poorly defined entity in the World Health Organization classification, based largely on criteria of exclusion and the diagnosis often remains subjective. Follicular lymphoma lacking t(14;18) has similar characteristics which results in a major potential diagnostic overlap which this study aims to dissect. Four subgroups of lymphoma samples (n=56) were analyzed with high-resolution array comparative genome hybridization: nodal marginal zone lymphoma, t(14;18)-negative follicular lymphoma, localized t(14:18)-positive follicular lymphoma and disseminated t(14;18)

Gene expression analysis of a porcine native abdominal aortic aneurysm model.

INTRODUCTION: We sought to characterize the gene expression patterns occurring during the development of aneurysms in the native porcine aorta. METHODS: In Yorkshire swine, the infrarenal aorta was balloon dilated and infused with a solution of type I collagenase/pancreatic porcine elastase (16,000 U/1,000 U). Aneurysmal and control aortic samples were obtained at 1 (n = 3), 2 (n = 6), and 4 (n = 5) weeks following aneurysm induction. RNA was isolated, converted to biotin-modified antisense RNA and hybridized to porcine genome arrays. Aneurysmal and control gene intensities were compared usin

Persistent oxidative stress in chromosomally unstable cells.

Past work using the human-hamster hybrid line GM10115 has demonstrated that exposure to a variety of DNA damaging agents can lead to the persistent destabilization of chromosomes. To gain insight into the potential biochemical mechanisms involved in perpetuating the unstable phenotype, groups of clones characterized as stable or unstable were analyzed for indications of oxidative stress. All of the clones were derived from single progenitor cells surviving exposure to ionizing radiation or chemicals. Compared with their stable counterparts, unstable clones possessed elevated levels of reactive

CYP1A1, GSTM1, and GSTT1 polymorphisms and the risk of cervical squamous intraepithelial lesions in a multiethnic population.

OBJECTIVE: In this investigation, we explored the hypothesis that genetic polymorphisms in the cytochrome P4501A1 (T3801C) and glutathione S-transferase classes mu and theta (GSTM1 and GSTT1) gene deletions promote the development of cervical dysplasia by moderating the activation and detoxification of polycyclic hydrocarbons and other compounds that influence oxidative stress and DNA adduct formation. METHODS: A multiethnic, case-control study of 131 women with biopsy-confirmed cervical squamous intraepithelial lesions (SIL) and 180 controls with cytologically normal cervical (Pap) smears wa

Outcomes of allogeneic hematopoietic cell transplantation in adults with fusions associated with Ph-like ALL.

Allogenic hematopoietic cell transplantation (alloHCT) is a well-established curative modality for acute lymphoblastic leukemia (ALL), yet large amounts of data describing alloHCT outcomes in Philadelphia (Ph)-like ALL are lacking. We retrospectively analyzed archived DNA samples from consecutive adults with B-cell Ph-negative ALL who underwent alloHCT in complete remission (CR) (n = 127) at our center between 2006 and 2020. Identification of fusions associated with Ph-like ALL was performed using cumulative results from RNA-seq, conventional cytogenetics, fluorescence in situ hybridization, a

A surrogate molecular approach for the detection of Philadelphia chromosome-like B-acute lymphoblastic leukemia.

BACKGROUND: Philadelphia chromosome (Ph)-like B-acute lymphoblastic leukemia (B-ALL) is a clinically significant, high-risk genetic subtype of B-ALL cases. There are few data on the incidence, characterization, and treatment outcomes of Ph-like ALL cases from low- and middle-income countries. There is a pressing need to establish a well-organized/cost-effective approach for identifying Ph-like ALL instances. METHODS: Multiplex reverse transcriptase polymerase chain reaction, nCounter NanoString, and fluorescence in situ hybridization were used to detect and characterize Ph-like ALL cases amon

Rubisco large and small subunits provide insights into allotetraploidy events from the genus Oryza.

Cytonuclear interactions play a pivotal role in eukaryotic adaptation, particularly in polyploid organisms, which must achieve coordinated expression and functional compatibility between nuclear-encoded and cytoplasmically inherited (e.g., chloroplast- and mitochondrial-encoded) genes. Ribulose-1,5-bisphosphate carboxylase/oxygenase (Rubisco) a hetero-oligomeric enzyme composed of chloroplast-encoded large subunits (rbcL) and nuclear-encoded small subunits (rbcS) provides an ideal model system for investigating the evolutionary dynamics of cytonuclear coadaptation. To elucidate patterns of cyt

Expanding the Burkholderia pseudomallei Complex with the Addition of Two Novel Species: Burkholderia mayonis sp. nov. and Burkholderia savannae sp. nov.

Distinct Burkholderia strains were isolated from soil samples collected in tropical northern Australia (Northern Territory and the Torres Strait Islands, Queensland). Phylogenetic analysis of 16S rRNA and whole genome sequences revealed these strains were distinct from previously described Burkholderia species and assigned them to two novel clades within the B. pseudomallei complex (Bpc). Because average nucleotide identity and digital DNA-DNA hybridization calculations are consistent with these clades representing distinct species, we propose the names Burkholderia mayonis sp. nov. and Burkho

Generative AI-driven enzyme engineering unlocks sustainable valorization of broccoli waste into sulforaphane.

Current production of sulforaphane (SFN), a health-promoting isothiocyanate, relies mainly on energy-intensive plant extraction or chemical synthesis, limiting sustainable large-scale manufacture. Here, a waste-to-value framework integrating generative artificial intelligence (AI), multi-scale modeling, and life-cycle assessment (LCA) was established to engineer a robust microbial biocatalyst for low-carbon valorization of broccoli waste. Genome mining identified a novel Lactobacillus-derived β-thioglucosidase as a promising scaffold. A ProteinMPNN-AlphaFold design pipeline targeting flexible

PavWRKY30 mediates light-induced anthocyanin biosynthesis to regulate fruit coloration and quality in sweet cherry (Prunus avium L.).

Fruit coloration, a critical determinant of sweet cherry marketability, is primarily governed by light-induced anthocyanin accumulation, yet the underlying regulatory mechanisms remain incompletely understood. In this study, we conducted a comprehensive genome-wide analysis of the WRKY transcription factor family in sweet cherry (Prunus avium), identifying 54 PavWRKY genes that were phylogenetically classified into three major groups (I, II, and III). Comparative and syntenic analyses revealed that segmental duplication events primarily drove the expansion of this gene family, with strong coll

Comparative single-cell analysis of transcriptional bursting reveals the role of genome organization in de novo transcript origination.

Spermatogenesis is a key developmental process underlying the origination of newly evolved genes. However, rapid cell type-specific transcriptomic divergence of the Drosophila germline has posed a significant technical barrier for comparative single-cell RNA-sequencing studies. By quantifying a surprisingly strong correlation between species- and cell type-specific divergence in three closely related Drosophila species, we apply a statistical procedure to identify a core set of 198 genes that are highly predictive of cell type identity while remaining robust to species-specific differences tha

Comparative Embryology and Transcriptomics of Asellus infernus, an Isopod Crustacean From Sulfidic Groundwater.

Sulfidic caves are harsh and extreme environments characterized by limited oxygen, low pH, and the presence of hydrogen sulfide. Amazingly, animals can live in sulfidic caves, one such animal being Asellus infernus, a representative of the Asellus aquaticus species complex, originating from Movile Cave and from old wells that represent windows of access to a sulfidic groundwater ecosystem located in southeast Romania. Little previous work has been done on lab-reared populations of A. infernus as they have been historically difficult to raise in the lab. Here, we develop resources for A. infern

An Immunosenescent CD8+ T Cell Subset in Patients with Axial Spondyloarthritis and Psoriatic Arthritis Links Spontaneous Motility to Telomere Shortening and Dysfunction.

OBJECTIVE: A pathogenetic role of CD8+ T lymphocytes in radiographic axial spondyloarthritis (r-axSpA) and other spondyloarthritis (SpA) is sustained by genome-wide association studies and by the expansion of public T cell clonotypes in the target tissues. This study investigates the migration of CD8+ T cells along with their phenotype and functions in patients with r-axSpA and psoriatic arthritis (PsA). METHODS: Peripheral blood CD8+ and CD4+ T cells were isolated from patients with r-axSpA (n = 128), PsA (n = 60), and rheumatoid arthritis (RA) (n = 74) and healthy donors (HDs) (n = 79). Tra
