Integrated transcriptomic and metabolomic analysis reveals the regulatory networks in response to heat stress in Pleurotus pulmonarius.

An integrated transcriptomic and metabolomic analysis was conducted to elucidate the molecular mechanisms underlying heat stress response in Pleurotus pulmonarius, a commercially important edible mushroom sensitive to elevated temperatures. Through comparative RNA-seq and UPLC-MS based metabolomics, we identified 4,388 differentially expressed genes (DEGs) and 1,282 differentially accumulated metabolites (DAMs) in mycelia exposed to 42 °C for 6 h compared with control conditions. Integrated pathway analysis revealed that pyrimidine metabolism, tryptophan metabolism, and cysteine/methionine met

Spatial and Single-Cell Multi-Omics Analyses of T-Cell Subsets and Interactions in Melanoma Lymph Node Metastasis.

Melanoma is a highly immunogenic malignancy, yet responses to systemic therapy remain variable. The tumour-draining lymph node (TDLN), including the sentinel lymph node (SLN) during early regional spread, is not only a site of metastatic dissemination but also an important setting for T-cell priming and immune regulation. Conventional classification of nodes as tumour-positive or tumour-negative provides essential staging information but reveals little about their immune state. Single-cell immune transcriptomics, T-cell receptor sequencing and single-cell epigenomics now allow T-cell states, c

Benchmarking ensemble and deep learning models for drought-responsive gene prioritisation in rice using multi-omics data.

Identifying drought-responsive genes is critical for climate-resilient crop breeding, yet computational gene-trait association often relies on single-omics or generalized genomic datasets. Optimal algorithm selection for high-dimensional, small multi-omics datasets also remains a persistent challenge. We present a machine learning framework that extends the QTG-Finder feature set by integrating transcriptomic and proteomic features to classify drought-responsive genes in rice. Using MBKBase annotations, we evaluated the ability of these models to prioritise 336 drought-responsive genes among 2

Identification of circadian rhythm-related genes in colorectal cancer by integrating bioinformatics and multi-omics mendelian randomization.

Circadian rhythm disorders are epidemiologically linked to colorectal cancer (CRC), but causal relationships and molecular mechanisms remain unclear. We applied a multi-omics Mendelian Randomization (SMR) framework to assess the causal effects of circadian rhythm-related genes on CRC. Instrumental variables were derived from blood-based QTLs for methylation (mQTL), expression (eQTL), and protein levels (pQTL), with validation using tissue-level eQTLs. Summary data for CRC came from the FinnGen R12 GWAS. Colocalization analyses confirmed shared genetic variants. Candidate genes were further eva

From Theory to Practice: Which Biomarkers Are Ready for Predicting Response in Advanced HCC?

Systemic therapies for advanced hepatocellular carcinoma (HCC) have expanded considerably with the advent of tyrosine kinase inhibitors, immune checkpoint inhibitors and immunotherapy-anti-angiogenic combinations. However, despite this therapeutic diversification, first-line treatment selection remains largely empirical, as few biomarkers are available at diagnosis to inform therapeutic choice. This review provides a practice-oriented synthesis of predictive biomarkers evaluated in advanced HCC, distinguishing those that are clinically transposable from those that remain exploratory. Among cur

Multi-omics validation of myelin water fraction as a myelin-specific MRI biomarker.

The myelin sheath is critical for efficient neural signaling and central nervous system function, yet noninvasive methods to quantify myelin content in vivo require robust biological validation. Myelin Water Fraction (MWF) derived from the Bayesian Monte Carlo analysis of multicomponent Driven Equilibrium Single Pulse Observation of T1 and T2 (BMC-mcDESPOT) imaging method offers a promising biomarker of myelin content, but its biological specificity requires further validation. To elucidate the molecular underpinnings of MWF derived using BMC-mcDESPOT, we integrated this advanced MRI method wi

Multi-omics reveals regulatory networks and critical early-warning factors for severe disease progression in diabetic patients infected with SARS-CoV-2.

BACKGROUND: Diabetic patients face elevated risks of severe COVID-19, yet the molecular underpinnings of disease progression, particularly for Omicron subvariants, which have predominated since late 2021, remain poorly defined. This observational study leverages a cohort recruited during China's Omicron peak (December 2022-February 2023) to delineate multi-omic signatures underlying severe diabetic COVID-19. METHODS: We enrolled 55 patients across five clinical strata: non-diabetic mild/severe, diabetic mild/severe/fatal. Integrated 4D-DIA proteomics and LC/GC-MS metabolomics were applied, ad

Gut microbiome and metabolic health: mechanisms and precision interventions.

The gut microbiome is increasingly recognized as a fundamental regulator of metabolic health, shaping energy balance, insulin sensitivity, inflammatory tone, and inter-organ communication through a broad spectrum of microbial metabolites that engage host signaling pathways. In this review, we synthesize current mechanistic insights into how gut microbial communities shape metabolic function, with particular emphasis on short-chain fatty acids, secondary bile acid signaling, gut barrier integrity, immune modulation, and the microbiota-gut-brain-pancreas axis. We further summarize disease-associ

Multi-Omics Profiling Unveils Antifungal Secondary Metabolites Mediating Epicoccum layuense LQ's Biocontrol Efficacy Against Colletotrichum fructicola.

Colletotrichum fructicola is a significant phytopathogen in both pre- and postharvest stages of fruit development and storage. The development of environmentally friendly biological control agents has attracted increasing research interest. In this study, we characterized a fungal strain (Epicoccum layuense LQ) that strongly inhibits C. fructicola. A potato dextrose broth culture filtrate of strain LQ inhibited the vegetative growth of C. fructicola by approximately 80% at a 1:10 (vol/vol) dilution. Cytological observations revealed that the filtrate disrupted mitosis and cellular polarity dur

Integrative multi-omics analysis unveils the regulatory landscape of diabetic cardiomyopathy: from chromatin accessibility to transcript isoforms and epitranscriptome.

Diabetic cardiomyopathy (DCM) is a major contributor to heart failure in diabetic patients, characterized by profound metabolic remodeling and diastolic dysfunction. However, the multi-layered epitranscriptomic and post-transcriptional networks involved in this disease remain poorly understood. To address this, we established a type 2 diabetes-associated DCM mouse model using a high-fat diet (HFD) combined with low-dose streptozotocin (STZ) injections. By integrating single-molecule direct RNA sequencing (DRS-seq), chromatin accessibility profiling (ATAC-seq), and conventional bulk RNA-seq, we

Multi-omics analysis reveals RBPJ-mediated regulation of EGF/ACTN2/MYPN/COL21A1 in fibroblast during oviduct functional remodeling of duck.

The recombinant signal binding protein for immunoglobulin kappa J region (RBPJ) is the central effector of the Notch signaling pathway, which is a highly conserved pathway that regulates developmental and differentiation processes impacting tissue development, morphology, and function. The duck oviduct undergoes dramatic morphological and functional remodeling as laying egg or not, wherein fibroblasts play critical roles in extracellular matrix (ECM) remodeling and tissue homeostasis. However, the regulatory role of RBPJ in duck oviduct fibroblasts remains poorly understood. This study investi

Multi-omics reveals that gut microbiota-derived taurodeoxycholic acid mediates the protective effect of Lactobacillus rhamnosus GG against LPS-induced liver injury.

Gut microbiota-derived lipopolysaccharide (LPS) is a critical mediator in the pathogenesis of nonalcoholic fatty liver disease and metabolic syndrome. The liver plays a crucial role in mediating immune responses and detoxifying endotoxins through bile secretion. However, the precise role of bile acid metabolism in LPS-induced liver injury and the underlying regulatory mechanisms remain poorly understood. RNA sequencing of liver and ileum tissues, combined with targeted metabolomic profiling of liver and cecal chyme and full-length 16S rRNA sequencing of cecal microbiota, revealed that LPS disr
