BACKGROUND: Immunoglobulin A nephropathy (IgAN), the most common primary glomerulonephritis globally, leads to a high lifetime risk of kidney failure. Shenhua Tablet (SHT), a Chinese herbal formula, demonstrates clinical efficacy in IgAN. Paeoniflorin (PF), its principal active constituent, shows anti-inflammatory and renoprotective effects in preclinical models; however, its precise molecular mechanisms in IgAN remain unclear.
PURPOSE: This study aimed to elucidate the spatial molecular mechanisms underlying the therapeutic effect of PF in IgAN using an integrated multi-omics approach.

Persistent renal injury creates conditions for activating fibroblasts. However, due to the complexity of the renal injury microenvironment, the mechanisms driving fibroblast activation remain poorly understood. Here, we use single-nucleus RNA sequencing data and spatial transcriptomic data to investigate the mechanisms of fibroblast activation in renal injury. By integrating 619,137 single-cell nuclei from 80 samples, we identify 10 fibroblast subtypes within the renal injury environment. The FIBEMT (Epithelial-Mesenchymal Transitional Fibroblast) subtype is characterized by elevated scores in

INTRODUCTION: Post-COVID Syndrome (PCS), or long-COVID, is a major public health burden, but its underlying mechanisms remain poorly understood. Because acute SARS-CoV-2 infection induces marked suppression of mitochondrial oxidative phosphorylation (OXPHOS), we investigated whether persistent immunometabolic remodeling is a recurring transcriptional, metabolic, and proteomic feature of PCS.
METHODS: We performed an integrated multi-omics analysis of transcriptomic, proteomic, and metabolomic datasets across multiple tissues from Syrian hamster models and human cohorts spanning acute infectio

SEMA5B plays an important role in the maintenance of neural development and is highly environment dependent in tumorigenesis. The roles of SEMA5B in prostate cancer remain underexplored. This study investigates SEMA5B's functions in prostate cancer, revealing its role as a tumor suppressor transcriptionally regulated by androgen receptor and uncovering novel biomarkers and potential immunotherapeutic mechanisms. We analyzed SEMA5B's expression in cancer and its spatial association with cells in the tumor microenvironment using single-cell transcriptome sequencing datasets and spatial transcrip

This study integrated transcriptome and hormone profiling of Colletotrichum camelliae-infected tea leaves to identify the methyl esterase (MES) gene family. Genome-wide analysis identified 17 MES genes, with CsMES4 as a crucial candidate localized in the nucleus and cell membrane. Through prokaryotic expression, purification, in vitro enzymatic assays, and transient silencing experiments in tea plants, we demonstrated that CsMES4 hydrolyze methyl salicylate (MeSA), methyl indole-3-acetate (MeIAA), and methyl jasmonate (MeJA) to produce salicylic acid, indole-3-acetic acid, and jasmonic acid, r

Osteoarthritis is one of the leading causes of chronic pain and disability among adults, and it poses a significant global public health burden. This study aimed to analyze global trends in the incidence, prevalence and disability-adjusted life years (DALYs) of knee osteoarthritis (KOA) across countries/regions using data from the Global Burden of Disease (GBD) database. To further explore the underlying factors, we combined Socio-demographic Index (SDI) index with decomposition analysis, frontier analysis and health inequality assessment. We also investigated potential genetic contributors to

BACKGROUND: Systemic lupus erythematosus (SLE) is characterized by chronic immune activation and molecular alterations that overlap with aging-related biological processes. However, how these alterations are organized across molecular layers and whether they converge on shared regulatory networks remain incompletely understood.
METHODS: We performed an integrative multi-omics analysis combining in-house proteomic and phosphoproteomic data from 130 patients with SLE and 90 healthy controls (HCs) and publicly available transcriptomic datasets comprising 1,461 SLE patients. Proteins and phosphor

BACKGROUND: Triple-negative breast cancer (TNBC) is a highly aggressive subtype lacking effective targeted therapies. Increasing evidence highlights metabolic reprogramming as a hallmark of tumor progression and immune evasion. However, in this context, the specific metabolic-immune mechanisms underlying TNBC remain unclear.
METHODS: We performed an integrative multi-omics analysis combining bulk RNA-seq, single-cell RNA-seq, and spatial transcriptomics across TNBC and non-TNBC samples from TCGA, GEO, and 10X Genomics. Eighty-five KEGG metabolic pathways were profiled to identify TNBC-specifi

Long-term spaceflight poses substantial challenges to human physiology, with the liver being highly susceptible due to its central metabolic role. To determine whether hepatic alterations represent transient stress or sustained remodeling, we performed an integrated multi-omics analysis in a rat model simulating chronic space radiation and microgravity. Herein, we applied an integrated multi-omics and AI-driven analytical framework combining histopathology, cytokine and miRNA profiling, proteomics, metabolomics and Western blot validation. After 21 days of simulated space conditions, rats exhi

BACKGROUND: Primary sclerosing cholangitis (PSC) is a chronic cholestatic liver disease often associated with inflammatory bowel disease (IBD) that can progress to cirrhosis or cholangiocarcinoma (CCA), both carrying a poor prognosis. The mechanisms driving disease progression remain poorly understood. We aimed to identify circulating multi-omic signatures linked to PSC severity (alkaline phosphatase, bilirubin, fibrosis), IBD, and CCA to elucidate underlying biology and discover potential biomarkers for risk stratification and disease monitoring.
METHODS: We quantified 737 proteins, 1083 met

Repair and regeneration disorder after endometrial injury is the core cause of endometrial diseases. Using a mouse full-thickness endometrial injury model and human endometrial datasets, we performed time-series single-cell and spatial omics to explore the cellular and molecular dynamics of mouse endometrial regeneration. In the early inflammatory stage (0-4 dpi), macrophages rapidly infiltrate and are indispensable for regeneration. During the middle regenerative stage (4-14 dpi), SFRP4+ stromal cells expand and undergo developmental reprogramming, a conserved mechanism in human normal endome

OBJECTIVE: Hyperthyroidism and hypothyroidism are globally prevalent endocrine disorders, with their pathogenesis involving multifactorial mechanisms including genetics, immunity, and metabolism. Although genome-wide association studies (GWAS) have identified risk genes such as PDE8B, critical gaps remain in the annotation of causal variants in non-coding regions, characterization of tissue-specific regulatory networks, and understanding of ethnic heterogeneity. This study aimed to systematically identify genes associated with hyperthyroidism and hypothyroidism and unravel their underlying mol

Immunotherapy has transformed the therapeutic landscape of advanced cervical cancer, yet clinical benefit remains limited by a highly heterogeneous and immunosuppressive tumor microenvironment. Traditional paradigms, including binary M1/M2 macrophage polarization and models that interpret T-cell dysfunction solely through checkpoint expression, are insufficient to capture the localized intercellular dynamics that drive immune evasion. Recent advances in single-cell and spatial multi-omics have fundamentally reshaped our understanding of this landscape. In this review, we synthesize emerging hi

Chlamydia trachomatis (Ct) is a causal agent of upper reproductive tract pathology. There is a broad spectrum of cervical Ct load in infected women, and upper tract infection is associated with higher cervical Ct load. Recent studies indicate that bacterial vaginosis (BV) can modulate host-Ct outcomes. To identify features associated with BV status and Ct load, we performed an integrated multi-omics analysis of the cervicovaginal microbiome, tryptophan metabolome, and cytokines. Samples were analyzed using 16S rRNA gene sequencing, targeted UPLC-MS/MS quantification of tryptophan metabolites,
