Dual-omics links host genomic variation to gut microbiome restructuring under Mycobacterium marinum challenge in Cynoglossus semilaevis.

Disease outbreaks caused by Mycobacterium marinum pose a major challenge to marine aquaculture and threaten the sustainable production of Cynoglossus semilaevis. Increasing evidence suggests that host genetic variation and gut microbial communities may jointly influence disease-related phenotypes, yet their interaction under mycobacterial challenge remains poorly understood. In this study, we combined host whole-genome resequencing and gut 16S rRNA sequencing to explore host-microbiome associations in C. semilaevis following M. marinum challenge. Gut microbiota analysis revealed significant di

Evolving non-invasive biomarkers in NSCLC immunotherapy: integrating liquid biopsy and multi-omics profiling for precision oncology.

The therapeutic landscape for advanced non-small cell lung cancer (NSCLC) has been transformed by immune checkpoint inhibitors (ICIs), yet significant response heterogeneity necessitates robust, dynamic predictive biomarkers. Conventional tissue-based markers, such as PD-L1 expression and tumor mutational burden (TMB), are hindered by their invasive nature and inability to capture the dynamic tumor-host immune interplay. This review synthesizes the paradigm shift toward a dynamic, multi-parametric framework for precision immuno-oncology. We highlight the clinical utility of the liquid biopsy t

Deep molecular profiling of lung neuroendocrine tumours and supra-carcinoids.

BACKGROUND: Lung neuroendocrine tumours (NETs, also known as carcinoids) are rapidly rising in incidence worldwide but have unknown aetiology and limited therapeutic options beyond surgery. The current WHO classification, based on mitotic count and presence or absence of necrosis, divides lung NETs into grade-1 typical, and grade-2 atypical tumours. This dichotomous classification however does not account for recently described molecular entities nor is it sufficient for clinical management. METHODS: Here we conducted integrative multi-omic analyses on over 300 lung NETs including whole-genom

Multi-omics investigation of Porphyromonas gingivalis exacerbating acute kidney injury through the gut-kidney axis.

UNLABELLED: Periodontitis is closely related to renal health, but the specific influence of Porphyromonas gingivalis (P. gingivalis), a key pathogen in periodontitis, on the development of acute kidney injury (AKI) in mice has not been fully elucidated. In our study, AKI was induced in mice through ischemia-reperfusion injury while administering oral infection with P. gingivalis. Comprehensive analyses were conducted, including 16S rRNA sequencing, liquid chromatography-mass spectrometry (LC-MS) metabolomics, and transcriptome sequencing. In vitro, the identified metabolite was used to stimula

Multi-omic quantitative trait loci link tandem repeat size variation to gene regulation in human brain.

Tandem repeat (TR) size variation is implicated in ~50 neurological disorders, yet its impact on gene regulation in the human brain remains largely unknown. In the present study, we quantified the impact of TR size variation on brain gene regulation across distinct molecular phenotypes, based on 4,412 multi-omics samples from 1,597 donors, including 1,586 newly sequenced ones. We identified ~2.2 million TR molecular quantitative trait loci (TR-xQTLs), linking ~139,000 unique TRs to nearby molecular phenotypes, including many known disease-risk TRs, such as the G2C4 expansion in C9orf72 associa

Multi-omics analysis identified and confirmed TNF-α as a key initiator of the inflammatory response following spinal cord injury.

Spinal cord injury (SCI) is a complex central nervous system (CNS) trauma that triggers multifaceted immune responses. In recent years, zinc has garnered considerable attention for its beneficial roles in anti-apoptosis and the attenuation of oxidative stress. However, the regulatory mechanisms by which zinc influence post-SCI immune-inflammatory responses remain insufficiently understood. In this study, we employed a multi-omics approach, combining transcriptomics, metabolomics, and single-cell RNA sequencing, to elucidate the mechanisms through which zinc ions modulate immune responses in in

An integrated multi-omic approach for discovery and dereplication of bioactive microbial natural products.

Soil bacteria are a major source of clinically useful antibiotics, yet the majority of soil-dwelling micro-organisms remain uncultivable by standard laboratory methods. To access this untapped microbial diversity, we employed microbial diffusion chambers to isolate bacteria from ten Australian soil samples. A total of 1,218 bacterial isolates were recovered, representing a diverse collection spanning 61 genera from 32 families, covering the major known phyla of soil bacteria. Antibiotic activity screening revealed that 16% of isolates inhibited the growth of at least 1 of Escherichia coli or S

Comprehensive multi-omics and pharmacokinetics reveal sclareol's role in inhibiting ocular neovascularization.

BACKGROUND: Ocular neovascularization, a hallmark of several vision-threatening diseases, including retinopathy of prematurity (ROP) and wet age-related macular degeneration (wet AMD), is commonly treated with intravitreal injections of anti-VEGF agents. However, these treatments are limited by invasiveness and drug resistance, highlighting the need for alternative therapies. Sclareol (SCL), a labdane diterpenoid derived from Salvia sclarea, exhibits various biological activities, but its potential role in angiogenesis and pharmacokinetics after oral administration remain unexplored. METHODS:

OmicsTweezer: A distribution-independent cell deconvolution model for multi-omics Data.

Cell deconvolution estimates cell type proportions from bulk omics data, enabling insights into tissue microenvironments and disease. However, practical applications are often hindered by batch effects between bulk data and referenced single-cell data, a challenge that is frequently overlooked. To address this discrepancy, we developed OmicsTweezer, a distribution-independent cell deconvolution model. By integrating optimal transport with deep learning, OmicsTweezer aligns simulated and real data in a shared latent space, effectively mitigating data shifts and inter-omics distribution differen

Investigation of the role of GEM in systemic lupus erythematosus through multi-omics joint analysis.

BACKGROUND: Systemic lupus erythematosus (SLE) is a persistent autoimmune disorder marked by dysregulation of the immune system, resulting in extensive tissue inflammation and subsequent damage. Fibroblasts are essential contributors to the pathogenesis of SLE, particularly in driving the progression of tissue fibrosis and inflammation. Recent research has proposed that the GEM gene may regulate fibroblast activity in SLE. However, the precise molecular mechanisms through which GEM modulates fibroblast functions in the context of SLE are yet to be fully elucidated. Gaining insight into these m
