Draft genome sequence of a novel Bacillus glycinifermentans strain having antifungal and antibacterial properties.

OBJECTIVES: Bacillus spp. have been used as biocontrol agents against soilborne pathogens because they produce secondary metabolites that exhibit a wide range of antibacterial or antifungal properties. In this study, a novel strain of Bacillus glycinifermentans sp. (JRCGR-1) was identified and its genome was sequenced and annotated. The genome was explored for putative genes involved in antimicrobial activity. METHODS: Whole-genome sequencing was performed on an Illumina NextSeq 500 platform. Read quality was checked by FastQC, paired-end reads were trimmed using Sickle, and de novo assembly

Paving the Way for a Minimal CHO ChassisExploring the Upper Limits of Megabase-Scale Deletions through DNA Repair Modulation.

Chinese hamster ovary (CHO) cells are the predominant mammalian host for therapeutic protein production, yet their large genome contains substantial non-essential DNA that may impose metabolic burden and contribute to process variability. Here, we establish a CRISPR/Cas9-based strategy for megabase-scale genomic deletions in CHO cells, targeting regions from 3 to over 100 megabases (Mb). Clones carrying deletions of up to 50 Mb were isolated, while a candidate deletion junction spanning 130 Mb was detected in the edited pool, demonstrating the potential for large-scale genome engineering in ma

Manipulation of 7‑Finger Zinc Finger Nuclease Increases the Efficiency of Genome Editing in Human Cells.

Genome editing tools have great potential for medicinal use. Among them, zinc finger nucleases (ZFNs) are smaller in size than transcriptional activator-like effector nucleases and CRISPR-Cas9. Therefore, ZFNs are easily packed into a viral vector with limited cargo space, including adeno-associated viral vectors. Furthermore, because ZFN patents expired in 2020, high patent royalties are not required for application. Although functional 6-finger ZFNs can be easily prepared by modular assembly, it has been extremely difficult to produce functional 7-finger ZFNs, which are expected to have high

Characterization of the complete mitochondrial genome of Monticola rufiventris and phylogenetic implications.

Monticola rufiventris belongs to the order Passeriformes and the family Muscicapidae. As the largest group of birds, the phylogenetic relationships within Passeriformes have been a hot topic of research; however, studies on the genus Monticola within Passeriformes are relatively limited. This study presents the first comprehensive sequencing and analysis of the mitochondrial genome of M. rufiventris. Using Illumina Novaseq 6000 for paired-end sequencing, the results show that the mitochondrial genome of M. rufiventris is 16,803 bp, containing 13 protein-coding genes, 22 transfer RNA genes, 2 r

Imputation of canine genotype array data using 365 whole-genome sequences improves power of genome-wide association studies.

Genomic resources for the domestic dog have improved with the widespread adoption of a 173k SNP array platform and updated reference genome. SNP arrays of this density are sufficient for detecting genetic associations within breeds but are underpowered for finding associations across multiple breeds or in mixed-breed dogs, where linkage disequilibrium rapidly decays between markers, even though such studies would hold particular promise for mapping complex diseases and traits. Here we introduce an imputation reference panel, consisting of 365 diverse, whole-genome sequenced dogs and wolves, wh

Genome-wide meta-analysis and replication studies in multiple ethnicities identify novel adolescent idiopathic scoliosis susceptibility loci.

Adolescent idiopathic scoliosis (AIS) is the most common musculoskeletal disorder of childhood development. The genetic architecture of AIS is complex, and the great majority of risk factors are undiscovered. To identify new AIS susceptibility loci, we conducted the first genome-wide meta-analysis of AIS genome-wide association studies, including 7956 cases and 88 459 controls from 3 ancestral groups. Three novel loci that surpassed genome-wide significance were uncovered in intragenic regions of the CDH13 (P-value_rs4513093 = 1.7E-15), ABO (P-value_ rs687621 = 7.3E-10) and SOX6 (P-value_rs145

Genomic Analysis of Delftia tsuruhatensis Strain TR1180 Isolated From A Patient From China With In4-Like Integron-Associated Antimicrobial Resistance.

Delftia tsuruhatensis has become an emerging pathogen in humans. There is scant information on the genomic characteristics of this microorganism. In this study, we determined the complete genome sequence of a clinical D. tsuruhatensis strain, TR1180, isolated from a sputum specimen of a female patient in China in 2019. Phylogenetic and average nucleotide identity analysis demonstrated that TR1180 is a member of D. tsuruhatensis. TR1180 exhibited resistance to β-lactam, aminoglycoside, tetracycline and sulphonamide antibiotics, but was susceptible to phenicols, fluoroquinolones and macrolides.

Whole genome sequence of the Treponema pallidum subsp. endemicum strain Bosnia A: the genome is related to yaws treponemes but contains few loci similar to syphilis treponemes.

BACKGROUND: T. pallidum subsp. endemicum (TEN) is the causative agent of bejel (also known as endemic syphilis). Clinical symptoms of syphilis and bejel are overlapping and the epidemiological context is important for correct diagnosis of both diseases. In contrast to syphilis, caused by T. pallidum subsp. pallidum (TPA), TEN infections are usually spread by direct contact or contaminated utensils rather than by sexual contact. Bejel is most often seen in western Africa and in the Middle East. The strain Bosnia A was isolated in 1950 in Bosnia, southern Europe. METHODOLOGY/PRINCIPAL FINDINGS:

SparSNP: fast and memory-efficient analysis of all SNPs for phenotype prediction.

BACKGROUND: A central goal of genomics is to predict phenotypic variation from genetic variation. Fitting predictive models to genome-wide and whole genome single nucleotide polymorphism (SNP) profiles allows us to estimate the predictive power of the SNPs and potentially develop diagnostic models for disease. However, many current datasets cannot be analysed with standard tools due to their large size. RESULTS: We introduce SparSNP, a tool for fitting lasso linear models for massive SNP datasets quickly and with very low memory requirements. In analysis on a large celiac disease case/control

A chromosome-level reference genome of the surf parrotfish (Scarus rivulatus).

The parrotfish, Scarus rivulatus, is a widely distributed herbivorous species, that helps maintain reef resilience by controlling algal growth. However, overfishing and reef degradation threaten its populations, and the lack of genomic resources limits studies on its adaptive potential and conservation strategies. In this study, we successfully assembled a high-quality chromosome-level genome for S. rivulatus using a combination of Illumina, Nanopore, and Hi-C technologies. The assembled genome is 1.58 Gb in size, with scaffold N50 lengths reaching 67.2 Mb. Hi-C contact maps anchored approxima
