In recent years, microhaplotypes (MHs) have become a research hotspot within the field of forensic genetics. Traditional MHs contain only SNPs that are closely linked within short fragments. Herein, we broaden the concept of general MHs to include short InDels. Complex kinship identification plays an important role in disaster victim identification and criminal investigations. For distant relatives (e.g., 3rd-degree), many genetic markers are required to enhance power of kinship testing. We performed genome-wide screening for new MH markers composed of two or more variants (InDel or SNP) withi

Element Biosciences' avidity sequencing has emerged as a competing technology to Illumina's short-read sequencing platform. Prior benchmarks of avidity sequencing have not included the latest Illumina NovaSeq X/X Plus instruments with XLEAP chemistry. Here, we have run polymerase chain reaction-free whole-genome sequencing on four human tumor cell lines using both Illumina NovaSeq X Plus and Element AVITI instruments. AVITI showed low duplication rates and reported higher base qualities; the latter contributed to improved mapping confidence and fewer spurious variant candidates. Both platforms

BACKGROUND: Rare diseases (RDs) affect an estimated 7% of the global population and comprise ~7,000 heterogeneous conditions, most of which have a genetic etiology. Despite their collective burden, RDs pose major diagnostic challenges, often resulting in prolonged diagnostic odysseys with substantial clinical, emotional, and economic consequences. Next generation sequencing technologies such as whole exome (WES) and whole genome sequencing (WGS) have transformed RD diagnostics in high-resource settings. In contrast, the use of such technologies in Latin America remains uneven due to structural

BACKGROUND: Among the approximately 8000 Mendelian disorders, >1000 have cutaneous manifestations. In many of these conditions, the underlying mutated genes have been identified by DNA-based techniques which, however, can overlook certain types of mutations, such as exonic-synonymous and deep-intronic sequence variants. Whole-transcriptome sequencing by RNA sequencing (RNA-seq) can identify such mutations and provide information about their consequences.
METHODS: We analyzed the whole transcriptome of 40 families with different types of Mendelian skin disorders with extensive genetic heteroge

The first draft diploid genome assembly (HuRef) of an individual in 2007 was a milestone in genomics. Here, we report HuRef2.0, a revision of HuRef assembled using only Oxford Nanopore Technologies (ONT) Simplex-reads and the hifiasm assembler. Results are close in continuity to the telomere-to-telomere (T2T) assemblies but were assembled from standard DNA samples without using multiple sequencing and mapping technologies, including ultra-long-reads and/or proximity-ligation. Three ONT flowcells (~103× coverage) from fresh blood DNA produced an assembly comprising 26 contigs, with gapless asse

Chenopodium is one of the most complex genera in the family Amaranthaceae, exhibiting ploidy levels ranging from diploid to hexaploid. The lack of distinct morphological characters and phenotypic plasticity has complicated species identification in this genus. The advent of next-generation sequencing technology has enabled in-depth genomic studies of Chenopodium species. To date, the chloroplast genomes of six Chenopodium species-Chenopodium acuminatum, C. ficifolium, C. berlandieri, C. petiolare, C. quinoa, and C. album-have been reported using genomic DNA as templates. On the other hand, hig

Many biological and medical questions are answered based on the analysis of sequence data. However, we can find contamination, artificial spike-ins, and overrepresented rRNA (ribosomal RNA) sequences in various read collections and assemblies. In particular, spike-ins used as controls, as those known from Illumina or Nanopore data, are often not considered as contaminants and also not appropriately removed during analyses. Additionally, removing human host DNA may be necessary for data protection and ethical considerations to ensure that individuals cannot be identified. We developed CLEAN, a

Long-read sequencing platforms such as the Oxford Nanopore Technologies (ONT) and Pacific Biosciences (PacBio) platforms now offer sufficient read lengths, throughput, and accuracy at competitive costs to analyze polymorphic regions of the human genome, including the highly complex human leukocyte antigen (HLA) gene cluster-a cornerstone of human immunity. Here, we present a streamlined protocol for predicting HLA signatures from whole-genome shotgun (WGS) long-read sequencing data by directly streaming sequence alignments into HLAminer. This method is as simple as running minimap2, scales eff

Clonal hematopoiesis (CH) is the age-related expansion of hematopoietic stem cell clones resulting from the acquisition of somatic point mutations or mosaic chromosomal alterations (mCAs). It is linked to adverse systemic effects, including hematologic malignancies, cardiovascular diseases, metabolic disorders, as well as liver and kidney ailments, ultimately contributing to elevated overall mortality.Given its diverse biological and clinical implications, the identification of clonal hematopoiesis holds significance in various contexts. While traditionally centered on mutations associated wit

BACKGROUND: Genetic diagnosis of inherited platelet disorders (IPDs) is mainly performed by high-throughput sequencing (HTS). These short-read-based sequencing methods sometimes fail to characterize the genetics of the disease.
OBJECTIVES: To evaluate nanopore long-read DNA sequencing for characterization of structural variants (SVs) in patients with IPDs.
METHODS: Four patients with a clinical and laboratory diagnosis of Glanzmann thrombasthenia (GT) (P1 and P2) and Hermansky-Pudlak syndrome (HPS) (P3 and P4) in whom HTS missed the underlying molecular cause were included. DNA was analyzed

Bioinformatic methods for detecting short tandem repeat expansions in short-read sequencing have identified new repeat expansions in humans, but require alignment information to identify repetitive motif enrichment at genomic locations. We present superSTR, an ultrafast method that does not require alignment. superSTR is used to process whole-genome and whole-exome sequencing data, and perform the first STR analysis of the UK Biobank, efficiently screening and identifying known and potential disease-associated STRs in the exomes of 49,953 biobank participants. We demonstrate the first bioinfor

Opisthorchis felineus, a hepatic trematode, is the causative agent of opisthorchiasis, a dangerous disease in both human beings and animals. Opisthorchiasis is widespread in Russia, especially Western Siberia. The purpose of the present study was to determine the complete mitochondrial DNA sequence of this flatworm. Two parallel methods were employed: (1) capillary electrophoresis to sequence the mitochondrial genome fragments obtained through specific PCR amplification, and (2) high throughput sequencing of the DNA sample. Both methods made possible the determination of the complete nucleotid

The classification of endometrial cancer based on histological examination often fails to accurately predict treatment outcomes for patients. The Cancer Genome Atlas (TCGA) has proposed a new molecular model that more accurately identifies the tumour subtype, enabling more precise treatment. However, its implementation in daily practice remains a challenge. This systematic review assesses the key role of targeted next-generation sequencing (NGS) in refining the TCGA model and resolving these diagnostic ambiguities. A systematic review was conducted using the PubMed, Scopus, and Embase database

Cancer classification is pivotal for precision oncology, yet traditional methods struggle with the molecular heterogeneity of tumors. Our study introduces a self-attention based Conv1D machine learning network designed for panel capture sequencing data, which is more commonly used in clinical settings. Combining clinical capture sequencing data and The Cancer Genome Atlas data, we achieved an overall classification accuracy of over 90%, with precision rates reaching 100% for cervical and gastric cancers. Additionally, recall rates were highest at 95.79% for gastric cancer and lowest at 77.46%

Ocular infections are a common cause of visual morbidity worldwide and continue to pose significant diagnostic and therapeutic challenges. Metagenomic next-generation sequencing (mNGS) enables unbiased detection of wide range of pathogens; however, its diagnostic utility in ocular infections warrant further evaluation. We evaluate the diagnostic performance of mNGS, highlighting its advantages, limitations, and future directions for clinical application. Twenty-one studies involving 1219 eyes were included. mNGS positivity rates ranged from 10 % to 94 %. Sensitivity ranged from 15 % to 100 % a

We recently established an external quality assessment (EQA) scheme for next-generation sequencing (NGS) diagnostics in rare neurological disorders (RND) in collaboration with the EMQN. The first assessment rounds revealed limitations and variability in the quality and completeness of genetic testing reports. To improve and harmonize reporting in NGS-based diagnostics for RND, we identified 28 topics requiring recommendations based on EQA findings. These topics were grouped into four areas: clinical information, interpretation, methodology, and reporting. A team of 31 experts with relevant exp

This study aimed to identify Omicron sublineages and examine their patterns in the Honam region, the southwestern region of South Korea, using next-generation sequencing (NGS). In 2023, 1725 polymerase chain reaction-positive samples were collected from the Honam region for variant analysis through NGS. Among the 1725 confirmed cases, 1690 were domestic infections, and 35 were imported infections. The study identified two Honam-specific sublineages, BN.1 and HK.3, with a significant difference in variant distribution between domestic and imported infections (P < 0.001). However, no significant

Lymphomas represent a heterogenous group of lymphoid neoplasms with a broad spectrum of clinical presentations and challenges in therapy resistance and relapse. Response to treatment and prognosis vary between and within lymphoma subtypes. The introduction of high-throughput molecular profiling methods and next-generation sequencing technologies has significantly enhanced our understanding of lymphomagenesis and improved the description of the tumour subtypes at the molecular level. Still, the current diagnosis of lymphomas is mostly based on morphological evaluation and immunophenotyping. Thi

BACKGROUND: Enteroviruses (EV) represent a significant public health concern due to their widespread prevalent and ability to cause disease in humans. Due to the limitations of routine surveillance, which primarily only detect clinically symptomatic cases, environment surveillance of urban sewage has emerged as a valuable and complementary strategy for EV surveillance.
METHODS: A total of 48 sewage samples were collected monthly from two wastewater treatment plants (WWTPs) in Hangzhou, Zhejiang Province from January 2023 to December 2024. Virus isolation and direct next-generation sequencing

The use of environmental nucleic acid (eNA), both DNA and RNA, as a means for surveillance has been a fixture in the scientific literature for many years. The application of environmental screening for genomic signatures of organisms of interest-particularly those of diagnostic concern-is a promising yet still under-utilised tool for sample screening. While the literature tends to focus on the use of high-throughput sequencing (HTS) to detect organisms of interest using metagenomic or metatranscriptomic sampling, this approach is not cost-competitive with more traditional targeted molecular te
