Multiomic profiling identifies predictors of survival in African American patients with acute myeloid leukemia.

Genomic profiles and prognostic biomarkers in patients with acute myeloid leukemia (AML) from ancestry-diverse populations are underexplored. We analyzed the exomes and transcriptomes of 100 patients with AML with genomically confirmed African ancestry (Black; Alliance) and compared their somatic mutation frequencies with those of 323 self-reported white patients with AML, 55% of whom had genomically confirmed European ancestry (white; BeatAML). Here we find that 73% of 162 gene mutations recurrent in Black patients, including a hitherto unreported PHIP alteration detected in 7% of patients, w

Multiomic single cell sequencing identifies stemlike nature of mixed phenotype acute leukemia.

Despite recent work linking mixed phenotype acute leukemia (MPAL) to certain genetic lesions, specific driver mutations remain undefined for a significant proportion of patients and no genetic subtype is predictive of clinical outcomes. Moreover, therapeutic strategy for MPAL remains unclear, and prognosis is overall poor. We performed multiomic single cell profiling of 14 newly diagnosed adult MPAL patients to characterize the inter- and intra-tumoral transcriptional, immunophenotypic, and genetic landscapes of MPAL. We show that neither genetic profile nor transcriptome reliably correlate wi

Multiomic analysis of familial adenomatous polyposis reveals molecular pathways associated with early tumorigenesis.

Familial adenomatous polyposis (FAP) is a genetic disease causing hundreds of premalignant polyps in affected persons and is an ideal model to study transitions of early precancer states to colorectal cancer (CRC). We performed deep multiomic profiling of 93 samples, including normal mucosa, benign polyps and dysplastic polyps, from six persons with FAP. Transcriptomic, proteomic, metabolomic and lipidomic analyses revealed a dynamic choreography of thousands of molecular and cellular events that occur during precancerous transitions toward cancer formation. These involve processes such as cel

Study on the Mechanism of Naoxintong in the Treatment of Cerebral Ischemia-Reperfusion Injury Based on a Multiomics Method.

Cerebral ischemia-reperfusion (CIR) injury occurs as a secondary injury during the treatment of ischemic stroke (IS). There is a high death rate and morbidity due to IS throughout the world. Even though Naoxintong Capsule (NXT) is effective in the treatment of CIR, its mechanisms of action are unclear. The study aims to explore the clear mechanism associated with NXT therapy for CIR. We established the model of middle cerebral artery occlusion to evaluate the neurological function and assess the infarct size. Brain tissue metabolomics was used to identify different metabolites, and metabolic p

Multiomic analysis reveals cell-type-specific molecular determinants of COVID-19 severity.

The determinants of severe COVID-19 in healthy adults are poorly understood, which limits the opportunity for early intervention. We present a multiomic analysis using machine learning to characterize the genomic basis of COVID-19 severity. We use single-cell multiome profiling of human lungs to link genetic signals to cell-type-specific functions. We discover >1,000 risk genes across 19 cell types, which account for 77% of the SNP-based heritability for severe disease. Genetic risk is particularly focused within natural killer (NK) cells and T cells, placing the dysfunction of these cells ups

Multiomics Dissection Reveals Natural Killer Cell-CD8+ T-cell Cooperation in Shaping an Immunostimulatory Tumor Microenvironment.

UNLABELLED: Immune evasion remains a major barrier to effective immunotherapy in cancer. Coordinated activation of different immune cell types shapes immune responses within the tumor microenvironment (TME). In this study, we uncovered a spatiotemporal synergy between cytotoxic T lymphocytes (CTL) and natural killer (NK) cells in tumors with low T-cell infiltration. An integrative multiomics approach combining spatial transcriptomics, single-cell RNA sequencing, and high-dimensional flow cytometry demonstrated that vaccination, capable of activating both innate and adaptive immunity, rapidly r…

Deep Generative and Graph-Based Representation Learning for Multiomics Survival Stratification in Ovarian Cancer: Secondary Analysis.

BACKGROUND: Ovarian cancer remains one of the most lethal gynecologic malignancies, largely due to pronounced molecular heterogeneity, nonspecific clinical presentation, and frequent diagnosis at advanced stages. Multiomics profiling-including genomics, transcriptomics, and epigenomics-offers a powerful avenue for characterizing this complexity and enabling more precise patient stratification. OBJECTIVE: This study aimed to address key challenges in multiomics analysis, including high dimensionality, cross-modality heterogeneity, limited sample size, and the lack of effective approaches for s…

Multiomics Integration Reveals AFB1 Causes Liver Damage Involving the Gut-Microbiota-Lipid Metabolism Axis in Piglet.

Prolonged exposure to aflatoxin B1 (AFB1) poses a significant threat to livestock production. The liver is the main target, but the role of the gut-liver axis and lipid metabolism in pig hepatic toxicity is not well understood. This study evaluates the impact of AFB1 on piglet liver injury via the gut-liver axis using multiomics analysis. Chronic AFB1 exposure significantly impaired the piglet growth and induced liver injury. Meanwhile, AFB1 caused gut microbiota dysbiosis and intestinal barrier damage in the piglets. Fecal microbiota transplantation (FMT) demonstrated that AFB1-altered microb…

Creation of intermuscular bone-free genetic mutants in grass carp and multiomics reveals molecular regulatory basis.

Grass carp (Ctenopharyngodon idellus) is an economically important fish, produced at the highest level among all freshwater aquaculture fish in the world, yet the significant number of intermuscular bones (IBs) present in the fillets severely limits its consumption and processing options. To address this limitation, we first investigated the developmental characteristics of IBs in grass carp. Our results revealed that the key period for IB ossification from myosepta occurred between 15 and 40 days post-hatching (dph). Through gene editing of runx2b, the key gene for IB development, we successf

Single-cell multiomics reveals regulatory mechanisms of CAR T-cell persistence and dysfunction in multiple myeloma.

Understanding the mechanisms that drive chimeric antigen receptor (CAR) T-cell function and persistence in multiple myeloma (MM) remains a critical challenge for improving therapeutic outcomes. In this study, we applied single-cell multiomics and gene regulatory network analysis to characterize the transcriptional dynamics and clonal evolution of B-cell maturation antigen-targeted CAR T-cells in longitudinally collected bone marrow (BM) and peripheral blood (PB) samples from patients with MM. Our results revealed that CAR T cells infiltrating BM exhibited a more activated and exhausted phenoty…

Integrative multiomics analysis identifies RARRES2 as a regulator of keloid pathogenesis through STAT3/HSPG2 signaling axis.

The molecular regulators behind the pathogenesis of keloid have not been fully determined. Through Mendelian randomization and multiomics analyses, we identified retinoic acid receptor responder 2 (RARRES2) as a causal risk factor for keloid. We further found that RARRES2 is mainly enriched in fibroblasts in various human tissues. RARRES2 is highly expressed in keloid tissue and mainly enriched in fibroblasts of keloid. Heparan sulfate proteoglycan 2 (HSPG2) was identified as a potential downstream effector molecule of RARRES2, and p-STAT3 was proven to bind to the promoter region of HSPG2. We…

Multiomics Analysis Reveals Stromal Cell State Changes and INHBA-Associated Remodeling in Calcific Aortic Valve Disease.

BACKGROUND: The cellular and molecular mechanisms underlying calcific aortic valve disease (CAVD) remain incompletely understood. Emerging evidence suggests that signaling components active during valve development may also be relevant to disease-associated remodeling, although their context-specific roles remain unclear. METHODS: We integrated multiomics data, including genome-wide association study summary data, single-cell RNA sequencing from fetal, healthy adults, and CAVD valves, and bulk RNA-sequencing data sets to identify the CAVD-relevant cell populations and candidate genes. Then, a…

Molecular mechanisms of erectile dysfunction in type 1 and type 2 diabetic rats: a multiomics approach.

Erectile dysfunction (ED) is a prevalent complication of both type 1 and type 2 diabetes mellitus (DM), but the shared molecular mechanisms underlying this complication remain unclear. This study employed an integrative multiomics approach to identify conserved pathways in diabetic ED. A type 2 diabetes mellitus-related erectile dysfunction (T2DM-ED) rat model was established and validated functionally. Transcriptomic analysis of cavernous tissue identified differentially expressed genes (DEGs), which were cross-referenced with a public type 1 diabetes mellitus-related erectile dysfunction (T1…
