RNA modifications have recently emerged as critical posttranscriptional regulators of gene expression programs. They affect diverse eukaryotic biological processes, and the correct deposition of many of these modifications is required for normal development. Messenger RNA (mRNA) modifications regulate various aspects of mRNA metabolism. For example, N 6-methyladenosine (m6A) affects the translation and stability of the modified transcripts, thus providing a mechanism to coordinate the regulation of groups of transcripts during cell state maintenance and transition. Similarly, some modification

Small non-coding RNAs of 18-25 nt in length can regulate gene expression through the RNA interference (RNAi) pathway. To characterize small RNAs in HIV-1-infected cells, we performed linker-ligated cloning followed by high-throughput pyrosequencing. Here, we report the composition of small RNAs in HIV-1 productively infected MT4 T-cells. We identified several HIV-1 small RNA clones and a highly abundant small 18-nt RNA that is antisense to the HIV-1 primer-binding site (PBS). This 18-nt RNA apparently originated from the dsRNA hybrid formed by the HIV-1 PBS and the 3' end of the human cellular

Sepsis-associated pulmonary fibrosis (SAPF) is a life-threatening condition driven by persistent fibroblast activation and excessive extracellular matrix (ECM) deposition. While metabolic reprogramming, profibrotic extracellular vesicles (EVs), and integrin activation are implicated in pulmonary fibrosis, their interplay remains unclear. This study reveals that succinic acid, a product of glycometabolic reprogramming, promotes macrophage-mediated endocytosis, driving the release of profibrotic EVs. These EVs transfer integrin beta1 (ITGβ1) from macrophages to fibroblasts, activating fibroblast

HOX transcript antisense intergenic RNA (HOTAIR) is classically definedas an intracellular long non-coding RNA that scaffolds PRC2/LSD1 to remodel chromatin and functions as a competing endogenous RNA. Its detection in extracellular vesicles (EVs) and circulating biofluids has extended this view towards intercellular and potentially systemic roles in cancer. However, EV-associated RNA claims often combine evidence obtained at different biological scales, making it difficult to distinguish functional cell-to-cell transfer from circulating detection. Here, we review the HOTAIR literature through

Pseudouridine (Ψ) is a post-transcriptional modifier of RNA, often referred to as the 'fifth nucleotide' owing to its regulatory role in various biological functions as well as because of its significant involvement in the pathogenesis of human cancer. In recent years, research has revealed various Ψ modifications in different RNA types, including messenger RNA, transfer RNA, ribosomal RNA, small nuclear RNA, and long noncoding RNA. Pseudouridylation can significantly alter RNA structure and thermodynamic stability, as the Ψ-adenine (A) base pair is more stable than the typical uridine (U)-A b…

Gene therapeutic approaches are needed that can simultaneously induce the well-controlled expression of therapeutic genes and suppress the expression of disease-causing genes for maximization of their efficacy. To address this challenge, we designed an allosteric ribozyme that comprises a Tetrahymena group I-based trans-splicing ribozyme as an active domain for RNA replacement, a small molecule-specific RNA aptamer as a sensor domain, and a communication module as an active transfer domain. The effectiveness of this approach was assessed by constructing various ribozymes in combination with a

Autosomal-recessive loss of the NSUN2 gene has been identified as a causative link to intellectual disability disorders in humans. NSun2 is an RNA methyltransferase modifying cytosine-5 in transfer RNAs (tRNAs), yet the identification of cytosine methylation in other RNA species has been hampered by the lack of sensitive and reliable molecular techniques. Here, we describe miCLIP as an additional approach for identifying RNA methylation sites in transcriptomes. miCLIP is a customized version of the individual-nucleotide-resolution crosslinking and immunoprecipitation (iCLIP) method. We confirm

Restrictive cardiomyopathy (RCM) is characterized by pronounced cardiac fibrosis (CF), leading to ventricular stiffening and diastolic dysfunction. While cardiomyocyte (CM) mutations are known triggers, the mechanisms initiating profibrotic signaling remain elusive. This study investigates the role of CM-derived exosomes and specific transfer RNA-derived small RNAs (tsRNAs) in this pathogenic intercellular communication. Using a cTnIR193H knock-in mouse model, we observed pronounced CF prior to the onset of heart failure, without significant CM apoptosis. This primary fibrotic response was med

The COVID-19 pandemic has shown the urgent need for new treatments for coronavirus infections. Nucleoside analogs were successfully used to inhibit replication of some viruses through the incorporation into the growing DNA or RNA chain. However, the replicative machinery of coronaviruses contains nsp14, a non-structural protein with a 3'→5'-exonuclease activity that removes misincorporated and modified nucleotides from the 3' end of the growing RNA chain. Here, we studied the efficiency of hydrolysis of RNA containing various modifications in the 3'-terminal region by SARS-CoV-2 nsp14 exonucle

Alzheimer's disease (AD) is a multifaceted, degenerative neurologic disorder with limited therapeutic options. Only four FDA-approved medications provide mild symptom improvement, and only two qualify as disease-modifying treatments. Recent advances in the understanding of the genetic and molecular bases, including the involvement of non-coding regions, have stimulated interest in small RNA-based therapies. This includes microRNA (miRNA), small interfering RNAs (siRNAs), piwi-associated small RNAs (piRNAs), and transfer RNA-derived small RNAs (tsRNAs). Although promising and increasingly popul

INTRODUCTION: Preeclampsia (PE) and fetal growth restriction (FGR) are clinically distinct but biologically overlapping placental insufficiency syndromes. Whether they share a transferable upstream regulatory program across cohorts and placental cell compartments remains unclear.
METHODS: We analyzed public placental transcriptomes with a regulator-centered framework. Recurrent regulators across PE, IUGR, and PEIUGR were identified in GSE114691, and a fixed axis from their downstream targets was projected unchanged into villous RNA-seq (GSE203507), microarray (GSE147776), and single-cell RNA-

Hepatocellular carcinoma (HCC) is a leading cause of cancer-related death worldwide, and there is an urgent need for non-invasive diagnostic tools and effective treatments. Transfer RNA-derived small RNAs (tsRNAs) are a novel class of small non-coding RNAs generated by site-specific cleavage of transfer RNAs. This review summarizes the biogenesis, classification and biological functions of tsRNAs, focusing on their roles in HCC. tsRNAs contribute to multiple cancer hallmarks, including proliferation, resistance to apoptosis, immune modulation, angiogenesis, metastasis, and metabolic reprogramm

We used the polymerase chain reaction and sequencing of mitochondrial gene junctions adjacent to the 5' end of the control region (light strand orientation) and the 3' end of ND6 to assess whether a representative crocodilian, turtle, or tuatara shares a unique mitochondrial gene order that is found in birds but not in mammals or amphibians. Turtles and crocodiles have the same gene order as mammals, except that crocodile has a tRNAPhe gene inserted between tRNAPro and the 5' end of the control region. Two different arrangements were detected at the 5' end of the control region in the tuatara,

Internal organs heal injuries with new connective tissue, but the cellular and molecular events of this process remain obscure. By tagging extracellular matrix around the mesothelium lining in mouse peritoneum, liver and cecum, here we show that preexisting matrix was transferred across organs into wounds in various injury models. Using proteomics, genetic lineage-tracing and selective injury in juxtaposed organs, we found that the tissue of origin for the transferred matrix likely dictated the scarring or regeneration of the healing tissue. Single-cell RNA sequencing and genetic and chemical

Lamium purpureum var. purpureum, the autonym of L. purpureum, is one of five infraspecific taxa currently recognized within the species. In this study, we report the complete chloroplast genome of Lamium purpureum var. purpureum (150,474 bp) with a typical quadripartite structure. A total of 116 unique genes were annotated, comprising 79 protein-coding genes, 33 transfer RNA genes, and four ribosomal RNA genes. Phylogenetic analysis recovered the subfamily Lamioideae and the genus Lamium as monophyletic with strong bootstrap support (100%). Within Lamium, L. purpureum var. purpureum was resolv

Echinops davuricus Trevir. (Asteraceae) is a perennial medicinal herb. In this study, we sequenced and assembled its complete chloroplast genome. The plastome spans 153,168 bp with an overall GC content of 37.76%, showing a typical quadripartite structure. It encodes 131 genes in total, including 87 protein-coding genes (PCGs), 36 transfer RNA (tRNA) genes and eight ribosomal RNA (rRNA) genes. Phylogenetic analysis based on whole plastomes strongly supports the monophyly of both Echinops and Cardueae. This work enriches genomic resources for Echinops and provides a valuable basis for its phylo

Chamaemelum nobile L. (Asteraceae), commonly known as Roman chamomile, is a perennial herb with branched rhizomes and multiple leafy stems. The length of the complete cp genome is 149,827 bp, and it comprises 128 genes, including 83 protein-coding genes, 8 ribosomal RNA genes, and 37 transfer RNA genes. By conducting phylogenetic analyses based on chloroplast genomes, we found that C. nobile was more closely related to Matricaria chamomilla var. recutita within the chamomile species. This finding contributes to a better understanding of the phylogenetic relationship between C. nobile and other

Trypanosoma cruzi, the etiological agent of Chagas disease, infects millions of people in the Americas. This parasite undergoes drastic changes in its morphology and metabolism between infective and noninfective forms through global remodeling of its proteome. Chemical modification of tRNA (tRNA modification) contributes to the control of protein expression by modulating the codon decoding process. However, knowledge of tRNA modification profiles, the enzymes that create modifications and their regulation in different cellular conditions is largely restricted to relatively few model organisms.
