Characterization of retinoic acid-inducible gene-I expression in primary murine glia following exposure to vesicular stomatitis virus.

Vesicular stomatitis virus (VSV) is a negative-sense single-stranded RNA virus that closely resembles its deadly cousin, rabies virus. In mice, VSV elicits a rapid and severe T cell-independent encephalitis, indicating that resident glial cells play an important role in the initiation of central nervous system (CNS) inflammation. Recently, retinoic acid-inducible gene I (RIG-I)-like helicases have been shown to function as intracellular pattern recognition receptors for replicative viral RNA motifs. In the present study, we demonstrate that the expression of two members of this RIG-I-like rece

Ddx1 is essential for zebrafish development to adulthood but has no detectable effect on the response to tilapia lake virus (TiLV) in larvae.

DExD/H-box RNA helicases are multifunctional regulators of RNA metabolism and some are associated with host defence against viruses. However, the in vivo roles of individual family members remain insufficiently characterised. Ddx1 is one such example, implicated in antiviral signalling as well as in the replication of several viruses. In this study, we investigated the function of Ddx1 during vertebrate development and viral infection in zebrafish (Danio rerio) model using both loss-of-function and gain-of-function approaches. CRISPR/Cas9-mediated knockout of ddx1 resulted in viable embryos an…

Single-cell RNA-seq uncovers dynamic processes orchestrated by RNA-binding protein DDX43 in chromatin remodeling during spermiogenesis.

Mammalian spermatogenesis shows prominent chromatin and transcriptomic switches in germ cells, but it is unclear how such dynamics are controlled. Here we identify RNA helicase DDX43 as an essential regulator of the chromatin remodeling process during spermiogenesis. Testis-specific Ddx43 knockout mice show male infertility with defective histone-to-protamine replacement and post-meiotic chromatin condensation defects. The loss of its ATP hydrolysis activity by a missense mutation replicates the infertility phenotype in global Ddx43 knockout mice. Single-cell RNA sequencing analyses of germ ce

Identification and structural investigation of potential novel drug candidates against lethal human pathogen.

Neisseria meningtidis is responsible for causing meningococcal meningitis along with acute septicaemia in human beings. Functional genomics strategies proved cruciality of certain genes/proteins in Neisseria meningitidis pathogenesis. During the present studies, three important Neisseria meningitidis proteins i.e., Dead box RNA-Helicase, Polyribonucleotide nucleotidyl-transferase PNPase and Ribonuclease-III were targeted for homology modeling and protein-ligand docking studies not only to determine their three dimensional architectures but also to identify their potential novel inhibitors. FOXG1 Regulates PRKAR2B Transcriptionally and Posttranscriptionally via miR200 in the Adult Hippocampus.

Rett syndrome is a complex neurodevelopmental disorder that is mainly caused by mutations in MECP2. However, mutations in FOXG1 cause a less frequent form of atypical Rett syndrome, called FOXG1 syndrome. FOXG1 is a key transcription factor crucial for forebrain development, where it maintains the balance between progenitor proliferation and neuronal differentiation. Using genome-wide small RNA sequencing and quantitative proteomics, we identified that FOXG1 affects the biogenesis of miR200b/a/429 and interacts with the ATP-dependent RNA helicase, DDX5/p68. Both FOXG1 and DDX5 associate with t

DHX36 modulates stress granule assembly independent of recruitment of mRNAs with G-quadruplex sequence motifs.

Stress granules are RNA-protein condensates that form in response to an increase in untranslating mRNPs (messenger ribonucleoproteins). Stress granules form by the condensation of mRNPs through a combination of protein-protein, protein-RNA, and RNA-RNA interactions. Several reports have suggested that G-rich RNA sequences capable of forming G-quadruplexes (rG4s) promote stress granule formation. Here, we provide three observations arguing that G-tracts do not promote messenger RNA (mRNA) accumulation in stress granules in human osteosarcoma cells. First, we observed no difference in the accumu

A Conserved Histidine in the RNA Sensor RIG-I Controls Immune Tolerance to N1-2'O-Methylated Self RNA.

The cytosolic helicase retinoic acid-inducible gene-I (RIG-I) initiates immune responses to most RNA viruses by detecting viral 5'-triphosphorylated RNA (pppRNA). Although endogenous mRNA is also 5'-triphosphorylated, backbone modifications and the 5'-ppp-linked methylguanosine ((m7)G) cap prevent immunorecognition. Here we show that the methylation status of endogenous capped mRNA at the 5'-terminal nucleotide (N1) was crucial to prevent RIG-I activation. Moreover, we identified a single conserved amino acid (H830) in the RIG-I RNA binding pocket as the mediator of steric exclusion of N1-2'O-

Severe gastrointestinal symptoms caused by a novel DDX3X variant.

Mutations in DDX3X have recently been identified as a common cause of intellectual disability and congenital anomalies. DDX3X (Xp11.4) encodes the DEAD box RNA helicase that plays an important role in gene regulation, apoptosis, and oncogenesis. Here, we report a case of 6-year-old Japanese girl with a novel variant (NM_001193416.3: c.1574A > G; p.(Tyr525Cys), who exhibited psychomotor retardation, severe constipation, and a recurrent paralytic ileus. This is the second report of severe gastrointestinal symptoms being associated with this disease. This report expands the phenotype caused by DD

Sister Chromatid Cohesion: A Multilayered Regulatory Network Beyond the Cohesin Ring.

Sister chromatid cohesion, mediated by the cohesin complex, ensures faithful chromosome segregation by providing the mechanical resistance required for bipolar spindle attachment. While the cohesin ring serves as the central executor, cohesion is regulated by a remarkably intricate multi-layered network extending far beyond the core complex. This review synthesizes current understanding of cohesion by integrating classical cohesin-centric regulation with emerging evidence implicating diverse non-cohesin factors, including DNA and RNA helicases, spliceosome components, microtubule-associated pr…

Mechanisms and disease relevance of DNA break repair pathway choice.

Understanding what drives the choice between homologous recombination (HR) and non-homologous end joining (NHEJ) as the DNA double-strand break (DSB) repair pathway can help to elucidate mechanisms of genome repair and acquired drug resistance in cancer cells. This choice is intimately linked with a highly regulated process of DNA end resection, mediated by several nuclease entities. Concerted efforts by many laboratories have identified several factors involved in DNA end resection, but we are only beginning to appreciate the mechanisms that underpin DSB repair pathway choice. In this Review,

Identification of Ferroptosis-related Genes Associated with the Prognosis of Hepatocellular Carcinoma.

Ferroptosis has been increasingly implicated in the progression of various tumors, including hepatocellular carcinoma (HCC). This study aimed to identify ferroptosis-related genes with prognostic significance in HCC. Differential expressed genes (DEGs) and long non-coding RNAs (DElncRNAs) were identified from TCGA LIHC RNA-seq data. A competitive endogenous RNA (ceRNA) network was established based on ferroptosis-related lncRNA-mRNA pairs. Prognostic genes were identified through survival analysis, and selected DEGs were further validated via quantitative PCR. Co-expression analysis identified

Zika virus NS3 drives the assembly of a viroplasm-like structure.

Zika virus (ZIKV) is a mosquito-transmitted flavivirus that caused an epidemic in 2015-2016 in the Americas and raised serious global health concerns due to its association with congenital brain developmental defects in infected pregnancies. Upon infection, ZIKV assembles virus particles in a virus-generated toroidal compartment next to the nucleus called the replication factory, or viroplasm, which forms by remodeling the host cell endoplasmic reticulum (ER). How the viral proteins control viroplasm assembly remains unknown. Here we show that the ZIKV non-structural protein 3 (NS3) is suffici

Mutational landscape of Zika virus strains worldwide and its structural impact on proteins.

Zika virus (ZIKV) has spread globally and has been linked to the onset of microcephaly and other brain abnormalities. The ZIKV genome consists of an ~10.7 kb positive-stranded RNA molecule that encodes three structural (C, prM and E) and seven nonstructural (5'-NS1-NS2A-NS2B-NS3- NS4A/2K-NS4B-NS5-3') proteins. In this work, we looked for genetic variants in 485 ZIKV complete genomes from GenBank (NCBI) and performed a computational systematic approach using MAESTROweb server to assess the impact of nonsynonymous mutations in ZIKV proteins (C, M, E, NS1, NS2A, NS2B-NS3 protease, NS3 helicase an

TFIIH with inactive XPD helicase functions in transcription initiation but is defective in DNA repair.

TFIIH is a multisubunit protein complex involved in RNA polymerase II transcription and nucleotide excision repair, which removes a wide variety of DNA lesions including UV-induced photoproducts. Mutations in the DNA-dependent ATPase/helicase subunits of TFIIH, XPB and XPD, are associated with three inherited syndromes as follows: xeroderma pigmentosum with or without Cockayne syndrome and trichothiodystrophy. By using epitope-tagged XPD we purified mammalian TFIIH carrying a wild type or an active-site mutant XPD subunit. Contrary to XPB, XPD helicase activity was dispensable for in vitro tra

Ribosome profiling analysis reveals the roles of DDX41 in translational regulation.

DDX41 mutation has been observed in myeloid malignancies including myelodysplastic syndromes and acute myeloid leukemia, but the underlying causative mechanisms of these diseases have not been fully elucidated. The DDX41 protein is an ATP-dependent RNA helicase with roles in RNA metabolism. We previously showed that DDX41 is involved in ribosome biogenesis by promoting the processing of newly transcribed pre-ribosomal RNA. To build on this finding, in this study, we leveraged ribosome profiling technology to investigate the involvement of DDX41 in translation. We found that DDX41 knockdown res

Effects of mutagenic and chain-terminating nucleotide analogs on enzymes isolated from hepatitis C virus strains of various genotypes.

The development of effective therapies for hepatitis C virus (HCV) must take into account genetic variation among HCV strains. Response rates to interferon-based treatments, including the current preferred treatment of pegylated alpha interferon administered with ribavirin, are genotype specific. Of the numerous HCV inhibitors currently in development as antiviral drugs, nucleoside analogs that target the conserved NS5B active site seem to be quite effective against diverse HCV strains. To test this hypothesis, we examined the effects of a panel of nucleotide analogs, including ribavirin triph

Human Schlafen 14 Cleavage of Short Double-Stranded RNAs Underpins its Antiviral Activity.

The Schlafen (SLFN) genes are induced by interferons, underscoring their roles in the immune response and viral replication inhibition. SLFN14, a member of SLFN family, is associated with multiple human diseases; however, neither its functions nor its disease mechanisms are fully understood. Herein, human SLFN14 biochemically is characterized, demonstrating that it specifically cleaves RNAs containing short duplex regions, such as hairpin RNAs and tRNAs, but does not have ATPase or helicase activity. Cryogenic electron microscopy structures of SLFN14 apoenzyme (2.84 Å) and SLFN14-hairpin RNA c

CAG-Repeat RNA Hairpin Folding and Recruitment to Nuclear Speckles with a Pivotal Role of ATP as a Cosolute.

A hallmark of Huntington's disease (HD) is a prolonged polyglutamine sequence in the huntingtin protein and, correspondingly, an expanded cytosine, adenine, and guanine (CAG) triplet repeat region in the mRNA. A majority of studies investigating disease pathology were concerned with toxic huntingtin protein, but the mRNA moved into focus due to its recruitment to RNA foci and emerging novel therapeutic approaches targeting the mRNA. A hallmark of CAG-RNA is that it forms a stable hairpin in vitro which seems to be crucial for specific protein interactions. Using in-cell folding experiments, we
