Uterine fibroids and non-informative cell-free DNA screening results.

OBJECTIVE: Uterine fibroids are monoclonal tumors, which are often genetically abnormal and associated with false-positive genome-wide cell-free DNA (cfDNA) screening results, particularly when large. It is plausible that fibroids may also increase the risk of cfDNA failure by affecting fetal fraction or due to their genetic anomalies confounding cfDNA algorithms. We aimed to investigate a possible association between fibroids and cfDNA non-informative results. METHODS: This was a retrospective cohort study of women undergoing cfDNA screening for fetal chromosomal abnormalities between 2013 a

Kidney disease in adults with Prader-Willi syndrome: international cohort study and systematic literature review.

BACKGROUND: Prader-Willi syndrome (PWS) is a rare, complex, genetic disorder characterized by hyperphagia, hypotonia, delayed psychomotor development, low muscle mass and hypothalamic dysfunction. Adults with PWS often have obesity, hypertension and type 2 diabetes mellitus (DM2), known risk factors for cardiovascular disease (CVD) and chronic kidney disease (CKD). Early symptoms of CVD and CKD may be masked by intellectual disability and inability to express physical complaints. Furthermore, kidney diseases are often asymptomatic. Therefore, renal and cardiovascular disease might be missed in

Colorectal Cancer in North-Eastern Iran: a retrospective, comparative study of early-onset and late-onset cases based on data from the Iranian hereditary colorectal cancer registry.

BACKGROUND: The incidence rate of colorectal cancer (CRC) is increasing among patients below 50 years of age. The reason for this is unclear, but could have to do with the fact that indicative variables, such as tumour location, gender preference and genetic preponderance have not been followed up in a consistent mann er. The current study was primarily conducted to improve the hereditary CRC screening programme by assessing the demographic and clinicopathological characteristics of early-onset CRC compared to late-onset CRC in northeast Iran. METHODS: This retrospective study, carried out ov

Dipeptidyl peptidase III as a DNA marker to investigate epidemiology and taxonomy of Old World Leishmania species.

BACKGROUND: Dipeptidyl peptidase III (DPPIII) member of M49 peptidase family is a zinc-dependent metallopeptidase that cleaves dipeptides sequentially from the N-terminus of its substrates. In Leishmania, DPPIII, was reported with other peptidases to play a significant role in parasites' growth and survival. In a previous study, we used a coding sequence annotated as DPPIII to develop and evaluate a PCR assay that is specific to dermotropic Old World (OW) Leishmania species. Thus, our objective was to further assess use of this gene for Leishmania species identification and for phylogeny, and

SPARC: a structural pathogenicity algorithm for risk classification of hERG variants.

Inherited mutations in the KCNH2 gene, which encodes the cardiac hERG potassium channel, are major contributors to arrhythmogenic syndromes such as long QT and short QT syndromes. However, clinical interpretation of the growing number of missense variants - many of which are classified as variants of uncertain significance (VUS) - remains a pressing challenge. Here, we present a semi-automated in silico pipeline for predicting hERG variant pathogenicity, acting as a binary classifier and integrating five structural metrics - residue volume, hydrophobicity, charge, steric clashes, and proximity

Analysis of diagnostic genes and molecular mechanisms of Crohn's disease and colon cancer based on machine learning algorithms.

Crohn's disease (CD) is a chronic inflammatory bowel condition, and colon adenocarcinoma (COAD), as one of the most prevalent malignant tumors of the digestive tract, has been indicated by research to have a close association with CD. This study employs bioinformatics techniques to uncover the potential molecular links between CD and COAD. In this study, two data series related to CD were identified from the Gene Expression Omnibus (GEO) database under specific criteria, and relevant COAD gene data were obtained from The Cancer Genome Atlas (TCGA). Weighted Gene Co-expression Network Analysis

A Drosophila Model of Essential Tremor.

Essential Tremor (ET) is one of the most common neurological diseases, with an estimated 7 million affected individuals in the US; the pathophysiology of the disorder is poorly understood. Recently, we identified a mutation (KCNS2 (Kv9.2), c.1137 T > A, p.(D379E) in an electrically silent voltage-gated K+ channel α-subunit, Kv9.2, in a family with ET, that modulates the activity of Kv2 channels. We have produced transgenic Drosophila lines that express either the human wild type Kv9.2 (hKv9.2) or the ET causing mutant Kv9.2 (hKv9.2-D379E) subunit in all neurons. We show that the hKv9.2 subunit

An analytical workflow for accurate variant discovery in highly divergent regions.

BACKGROUND: Current variant discovery methods often start with the mapping of short reads to a reference genome; yet, their performance deteriorates in genomic regions where the reads are highly divergent from the reference sequence. This is particularly problematic for the human leukocyte antigen (HLA) region on chromosome 6p21.3. This region is associated with over 100 diseases, but variant calling is hindered by the extreme divergence across different haplotypes. RESULTS: We simulated reads from chromosome 6 exonic regions over a wide range of sequence divergence and coverage depth. We sys

Exome sequencing reveals novel rare variants in the ryanodine receptor and calcium channel genes in malignant hyperthermia families.

BACKGROUND: About half of malignant hyperthermia (MH) cases are associated with skeletal muscle ryanodine receptor 1 (RYR1) and calcium channel, voltage-dependent, L type, α1S subunit (CACNA1S) gene mutations, leaving many with an unknown cause. The authors chose to apply a sequencing approach to uncover causal variants in unknown cases. Sequencing the exome, the protein-coding region of the genome, has power at low sample sizes and identified the cause of over a dozen Mendelian disorders. METHODS: The authors considered four families with multiple MH cases lacking mutations in RYR1 and CACNA

Transcriptional profiling of Arabidopsis heat shock proteins and transcription factors reveals extensive overlap between heat and non-heat stress response pathways.

BACKGROUND: The heat shock response of Arabidopsis thaliana is dependent upon a complex regulatory network involving twenty-one known transcription factors and four heat shock protein families. It is known that heat shock proteins (Hsps) and transcription factors (Hsfs) are involved in cellular response to various forms of stress besides heat. However, the role of Hsps and Hsfs under cold and non-thermal stress conditions is not well understood, and it is unclear which types of stress interact least and most strongly with Hsp and Hsf response pathways. To address this issue, we have analyzed t

Robust detection of point mutations involved in multidrug-resistant Mycobacterium tuberculosis in the presence of co-occurrent resistance markers.

Tuberculosis disease is a major global public health concern and the growing prevalence of drug-resistant Mycobacterium tuberculosis is making disease control more difficult. However, the increasing application of whole-genome sequencing as a diagnostic tool is leading to the profiling of drug resistance to inform clinical practice and treatment decision making. Computational approaches for identifying established and novel resistance-conferring mutations in genomic data include genome-wide association study (GWAS) methodologies, tests for convergent evolution and machine learning techniques.

Insight into the phenotype of infants with Pompe disease identified by newborn screening with the common c.-32-13T>G "late-onset" GAA variant.

OBJECTIVE: Newborn screening (NBS) has led to early diagnosis and early initiation of treatment for infantile onset Pompe Disease (IOPD). However, guidelines for management of late onset Pompe disease (LOPD) via NBS, especially with the IVS c.-32-13T>G are not clear. This IVS variant is noted in 68-90% cases with LOPD and has been presumed to result in "adult" disease in compound heterozygosity, with a few cases with earlier onset and a mild to no phenotype in homozygosity. Our study evaluates newborns with LOPD having IVS variant with a diligent multidisciplinary approach to determine if they

A fast heuristic algorithm for a probe mapping problem.

A new heuristic algorithm is presented for mapping probes to locations along the genome, given noisy pairwise distance data as input. The model considered is quite general: The input consists of a collection of probe pairs and a confidence interval for the genomic distance separating each pair. Because the distance intervals are only known with some confidence level, some may be erroneous and must be removed in order to find a consistent map. A novel randomized technique for detecting and removing bad distance intervals is described. The technique could be useful in other contexts where partia

Single-cell transcriptome analysis reveals SOX9 mutation-driven tumor stemness and microenvironment remodeling through the COL1A1-CD44 axis in colorectal cancer.

Colorectal cancer (CRC) exhibits substantial interpatient heterogeneity and is driven by intricate crosstalk between tumor-intrinsic mutations and the tumor microenvironment (TME), yet the mechanisms by which specific genetic alterations remodel the TME and regulate tumor stemness remain elusive. The SRY-box transcription factor 9 (SOX9) is a key regulator of intestinal homeostasis, with mutations implicated in CRC progression, but its single-cell level effects on TME dynamics have not been fully elucidated. To dissect the heterogeneity and cell-cell interactions underlying SOX9 mutation-drive

Precision Neurodegeneration: Integrating Molecular Mechanisms, Biomarkers, and Targeted Therapeutics.

Neurodegenerative diseases (NDDs) such as Alzheimer's, Parkinson's and related tauopathies are converging pathologies driven by protein misfolding, maladaptive microglial responses, epigenetic dysregulation and metabolic failure. Here we synthesize recent mechanistic advances that are already reshaping precision diagnostics and therapeutics. Cryo-EM has resolved distinct tau and α-synuclein strains, which correlate with discrete clinical phenotypes, enabling the development of conformation-selective PET tracers and the use of plasma p-tau217/NfL ratios to classify patients within the A/T/N fra

Dysregulated metabolic homeostasis as a unifying death mechanism underlying the diverse clinical manifestations of COVID-19: insights from a retrospective analysis of sequential blood variables.

BACKGROUND: COVID-19 presents diverse clinical manifestations associated with increased mortality, yet a unifying death mechanism remains elusive; here, we suggest such a mechanism that implies a simple way to lower deaths. This work differs from previous studies that use machine learning to identify mortality predictors. METHODS: Viewing clinical deterioration to a severe stage as a distinct "junction" in disease progression, we collected 173 medical records of COVID-19 patients who deteriorated and divided them into two groups: those who died (nonsurvivors) and those who recovered after det

Research on the Absorption Properties of Fe70Ni30 Alloy/SiO2 Coated Continuous Glass Fiber Composites by Magnetron Sputtering.

In this study, Fe70Ni30 metal was deposited onto continuous glass fiber composites via magnetron sputtering, followed by surface coating with SiO2. The effects of key process parameters-including Fe70Ni30 sputtering duration (2, 5, 10, 20, and 30 min) and SiO2 surface coating-on the electromagnetic properties and microwave absorption performance of the materials were systematically investigated. Scanning electron microscopy (SEM) characterization revealed that as sputtering time increased, the metal coating evolved from discrete small particles into a continuous film. Cross-sectional SEM analy
