Integrative multi-omics analysis identifies CCDC69 as a marker associated with germinal center B-cell infiltration in TNBC: development and validation.

Although coiled-coil domain containing 69 (CCDC69) has been implicated in tumor biology, its role in triple-negative breast cancer (TNBC) and immune regulation remains unclear. Bulk transcriptomic data, single-cell RNA sequencing datasets, and spatial transcriptomics were used to investigate the role of CCDC69 in TNBC. Germinal center B-cell (GCB) signatures were quantified using single-sample gene set enrichment analysis (ssGSEA), and their associations with CCDC69 expression were assessed using correlation, ROC, and logistic regression analyses. An independent external TNBC cohort (GSE58812)

Integrated single-cell multi-omics analysis delineates neonatal immune dysregulation associated with gestational diabetes mellitus.

INTRODUCTION: Gestational diabetes mellitus (GDM) is a common pregnancy complication which could induce immune dysfunction. Although intrauterine hyperglycemia impairs fetal immune development, its cell-type specific effects on neonatal immune cells, and cell‑cell communication remain unclear. METHODS: In this pilot study, we performed integrated 5' single‑cell RNA sequencing and TCR repertoire analysis of cord blood mononuclear cells from two GDM and one type 2 diabetes mellitus (T2DM) mother-neonate pairs, with public healthy cord blood data (GSE157007) as controls. After quality control, 5

Integrated Multi-Omics Analysis Identifies PDK4 and ACOT1 as Metabolic Hub Genes Associated With Myocardial Fibrosis in Diabetic Cardiomyopathy.

Diabetic cardiomyopathy (DCM) is a critical pathological driver of heart failure in diabetic patients, primarily characterized by progressive myocardial fibrosis. Nevertheless, the core molecular network linking upstream metabolic dysregulation to the aberrant activation of downstream cardiac fibroblasts remains largely elusive. In this study, we combined in vivo and in vitro approaches with bioinformatics analysis. A high-fat diet-induced mouse model of diabetic myocardial fibrosis was established, and transcriptome sequencing was performed to screen for hub genes, which were subsequently val

BioLM-NET: an interpretable deep learning model combining prior biological knowledge and contextual LLM gene embeddings on multi-omics data to predict disease.

Biologically informed deep neural networks, which connect input layer to hidden layers based on genepathway relationship have gained popularity in recent years. However, most existing methods do not incorporate protein-protein interactions (PPI) and protein-DNA interactions (PDI) in their designs. In this study, we introduce BioLM-NET, a deep learning-based framework that fuses single cell or bulk gene expression data and DNA methylation data with prior biological knowledge including Protein- Protein Interactions (PPI), Protein-DNA Interactions (PDI). BioLM-NET also aggregates latent represent

lncRNA-driven multi-omics reconstitution engineers EVs for macrophage-targeted and anti-inflammatory therapy in MASLD.

Extracellular vesicles (EVs) can encapsulate and deliver diverse bioactive cargos, enabling multimolecular parallel communication and network-level regulation, and are emerging as promising nanotherapeutics. However, existing engineering strategies predominantly focus on single-function enhancement, limiting coordinated improvements in multi-dimensional regulation. As a proof of concept, we propose a lncRNA-driven multi-omics (transcriptomic and proteomic) reconstitution EV engineering strategy that leverages synergistic functional enhancement to generate multifunctional EVs (MF-EVs) with hepa
