In chronic myeloid leukemia (CML), epigenetic modifications such as promoter hypermethylation and inactive histone modification are known mechanisms of drug resistance. In our study, we investigated the roles of promoter hypermethylation of BIM and BID genes and H3K27me3 histone modification on imatinib resistance. We detected higher expression levels of BIM and BID genes and lower expression levels of EZH2, EED2, SIRT1, and SUZ12 genes in imatinib-resistant K562/IMA-3 cells compared to imatinib-non-resistant K562 cells. While we determined the EZH2 and DNMT enzymes as bounded to the promoter

Epigenetic analysis, especially DNA methylation profiling of plasma cell-free DNA (cfDNA), has recently emerged as a promising clinical tool. Choosing the right analytical method is crucial for working with limited cfDNA, ensuring cost-effectiveness, and supporting clinical translation. While bisulfite-based methods have long been the standard for methylation analysis, enzymatic conversion is a potential alternative. However, their comparative performance for cfDNA remains unclear. In this study, we compared enzymatic (EM-Seq) and bisulfite-based (cfRRBS and cfMethyl-seq) methods. EM-Seq showe

INTRODUCTION: A key stage in the development of almost all types of malignancies is the dysregulation of telomeres and telomerase (hTERT). It has been suggested that arsenic-mediated changes in gene methylation status can mute tumor suppressor genes or increase oncogene expression, resulting in long-term alterations in the activity of genes governing cell transformation. Recent study demonstrated that, long-term exposure to an environmentally relevant dose of arsenic affects cellular development by interfering with the Hippo signaling system. The current study's objective is to ascertain the u

Early detection is central to reducing cancer related morbidity and mortality, as timely intervention significantly improves curative potential. However, conventional diagnostic modalities such as imaging and tissue biopsy often lack sensitivity for early-stage disease and are inherently invasive. To address these limitations, we introduce Epi-Liquidomics, defined as the comprehensive profiling of circulating epigenetic alterations including DNA methylation patterns, histone derived nucleosome signatures, chromatin fragmentation landscapes and non-coding RNA cargo to enable non-invasive cancer

Cancer cells exhibit remarkable plasticity, enabling them to survive therapeutic pressure by dynamically rewiring both their epigenetic landscape and metabolic circuitry. Emerging evidence reveals that epigenetic mechanisms, including DNA methylation, histone modifications, chromatin remodeling, and non-coding RNAs, are tightly coupled to metabolic pathways through key metabolites that function as cofactors or regulators of chromatin-modifying enzymes. This reciprocal interplay establishes self-reinforcing loops that sustain tumor growth, promote heterogeneity, and drive the emergence of drug-

Circular RNAs (circRNAs) are single stranded, closed, primarily non-coding RNA circles that have risen to the forefront of the non-coding RNA field. Studies from recent years have shown that circRNAs are produced from endogenous, non-canonical RNA splicing mechanisms, demonstrate specific cellular localizations, regulation by RNA modifications and function in many fundamental and critical cellular processes. CircRNAs can influence gene expression both pre- and post-transcriptionally, influence translation and interact with cellular RNA and proteins to enable cellular homeostasis. Aberrations i

Cellular development and differentiation are critically regulated by the spatiotemporal expression of genes within the genome, which are packaged into a highly organized chromatin structure. Genes in the human genome are often regulated by long-distance promoter-enhancer interactions. To better understand gene expression regulation, it is essential to identify specific interactions between distal cis-regulatory elements and their target promoters. To this end, we developed Hi-TrAC, a technique that generates high-resolution interaction maps among accessible chromatin regions without relying on

INTRODUCTION: Early-onset preeclampsia (EOPE) is a severe maternal hypertensive disorder of pregnancy, where placental dysfunction is a component of the pathophysiology. Previously, we developed the eoPRED tool, which is a DNA methylation (DNAme)-based method that estimates the likelihood that a placenta came from a pregnancy complicated by EOPE. We hypothesize that this score may reflect maternal vascular malperfusion (MVM), which is the most common placental pathology observed in early-onset preeclampsia (EOPE), but is also associated with preterm birth and fetal growth restriction. To test

Insulin resistance, a global metabolic crisis affecting a substantial portion of the world's population, involves complex metabolic-epigenetic crosstalk that current therapies fail to address. DNA methyltransferase 1 (DNMT1) and histone deacetylase 3 (HDAC3) progressively silence insulin signaling genes, creating a self-perpetuating cycle of metabolic dysfunction. We present a hypothetical cross-target repurposing strategy leveraging established α-amylase and α-glucosidase inhibitors as potential epigenetic modulators. Through systematic computational screening of 100 natural metabolic enzyme

INTRODUCTION: Preterm birth (PTB), a leading cause of neonatal morbidity and mortality, arises from complex maternal-fetal interactions with multifactorial origins. Emerging evidence suggests that epigenetic dysregulation may mediate these interactions. This study aimed to identify DNA methylation changes associated with PTB to uncover potential biomarkers and underlying mechanisms.
METHODS: We employed long-read sequencing to profile genome-wide DNA methylation followed by gene ontology and pathway enrichment analysis in matched maternal peripheral blood and neonatal cord blood from 15 prete

Histone deacetylases (HDACs) are key epigenetic regulators that catalyze the removal of acetyl groups from histones and non-histone proteins, thereby modulating chromatin accessibility and gene expression. The HDAC family is composed of 11 HDACs and seven sirtuins that are all located within the epidermis. These enzymes are involved in essential cellular processes such as proliferation, differentiation, the regulation of immune function and wound healing, thus playing a central role in maintaining tissue homeostasis. This review aims to explore the mechanistic contributions of HDACs to epiderm

BACKGROUND: The interaction between genetics, epigenetics, and the environment plays a key role in the development of alcohol use disorder (AUD). Pharmacological treatments targeting histone deacetylases (HDACs) suggest that HDAC inhibitors (HDACi) may be potential pharmacotherapeutic treatments for AUD. The objective of the current study was to test the effects of different HDACi on ethanol intake in two rat lines selectively bred for high ethanol-consumption.
METHOD: Adult naïve male high alcohol drinking line 1 (HAD1) or alcohol-preferring (P) rats were given continuous 24-h, 3-bottle, fre

OBJECTIVE: The impact of chronic exposure to stress or glucocorticoids on psychiatric symptoms has been exemplified by cases of iatrogenic or endogenous hypercortisolism such as Cushing's syndrome (CS). The amygdala plays an important role in mediating both stress and affective responses, and one of the key factors that link stress response and psychiatric symptoms is the corticotropin-releasing factor (CRF). Epigenetic changes, especially those occurring on CpG dinucleotides in DNA of glucocorticoid target genes in blood, have been previously implicated as potential predictors of glucocortico

SHP1 negatively regulates the Janus kinase 2/signal transducer and activator of transcription (JAK2/STAT) signaling pathway, which is constitutively activated in myeloproliferative neoplasms (MPNs) and leukemia. Promoter hypermethylation resulting in epigenetic inactivation of SHP1 has been reported in myelomas, leukemias and other cancers. However, whether SHP1 hypermethylation occurs in MPNs, especially in Chinese patients, has remained unclear. Here, we report that aberrant hypermethylation of SHP1 was observed in several leukemic cell lines and bone marrow mononuclear cells from MPN patien

In 2025, together with the Fred Hutch Summer Undergraduate Research and Summer High School Internship programs, we developed and implemented a laboratory genomics research experience to introduce students to modern molecular biology techniques and bioinformatics. The course centered around using a new method we had developed in 2023 that uses readily available fixed tissue sections on glass slides. Students performed a series of steps to tagment genomic locations of RNA Polymerase II and then used PCR to enrich libraries for next-generation sequencing in a core facility. Students then visualiz

DNA methylation is a key epigenetic mechanism that mediates gene expression and informs cellular identity. Methyl-CpG binding protein 2 (MeCP2) is a protein capable of recognizing and interpreting the methylated DNA code to bring about phenotypic outcomes through co-factor interactions. Altered DNA methylation patterns and MeCP2 function, therefore, disrupt cellular epigenetic homeostasis and contribute to human diseases. MeCP2 loss-of-function or amplification events are responsible for Rett syndrome and MECP2 duplication syndrome, respectively, where patients present with multisystem pathoph

Pathogenic variation can alter gene output at multiple levels, from chromatin accessibility and enhancer-promoter communication to RNA processing, translation and protein turnover. The diagnostic challenge is not to catalogue these layers, but to determine which regulatory mechanism is plausible for a given variant, phenotype, tissue and developmental context. This targeted narrative review synthesises representative Mendelian mechanisms across five linked levels: chromatin, transcription, RNA processing and stability, translation, and post-translational proteostasis. Three cross-cutting princ

Cancer cells have the ability to reprogram their metabolism to meet the proliferative and survival demands. These metabolic alterations involve the formation of many active metabolites associated with epigenetic modifications or remodelling together driving tumourigenesis through self-perpetuating feedback loops. Among the various metabolic stressors, reducing sugars, principally glucose and fructose, lactate, acetyl-CoA, glycolytic intermediates such as 3-deoxyglucosone, glyoxal, polyol pathway metabolites, and methylglyoxal effectively modulate the chromatin remodelling and gene expression.
