3D PET/CT tumor segmentation based on nnU-Net with GCN refinement.

Objective. Whole-body positron emission tomography/computed tomography (PET/CT) scans are an important tool for diagnosing various malignancies (e.g. malignant melanoma, lymphoma, or lung cancer), and accurate segmentation of tumors is a key part of subsequent treatment. In recent years, convolutional neural network based segmentation methods have been extensively investigated. However, these methods often give inaccurate segmentation results, such as oversegmentation and undersegmentation. To address these issues, we propose a postprocessing method based on a graph convolutional network (GCN)

Biophysical simulation enables segmentation and nervous system atlas mapping for image first spatial omics.

Spatial omics (SO) produces high-definition mapping of subcellular molecules within tissue samples. Mapping transcripts to anatomical regions requires segmentation, but this remains challenging in tissue cross-sections with tubular structures like axons in peripheral nerve or spinal cord. Neural networks could address misidentification but are hindered by the need for extensive human annotations. We present SiDoLa-NS (Simulate, Don't Label-Nervous System), an image-driven (top-down) approach to SO analysis in the nervous system. We utilize biophysical properties of tissue architectures to desi

A novel gradient inversion attack framework to investigate privacy vulnerabilities during retinal image-based federated learning.

Machine learning models trained on retinal images have shown great potential in diagnosing various diseases. However, effectively training these models, especially in resource-limited regions, is often impeded by a lack of diverse data. Federated learning (FL) offers a solution to this problem by utilizing distributed data across a network of clients to enhance the training dataset volume and diversity. Nonetheless, significant privacy concerns have been raised for this approach, notably due to gradient inversion attacks that could expose private patient data used during FL training. Therefore

Artificial Synapse Based on Black Phosphorus/SnS2 Heterostructure Transistor for Neuromorphic Computing with High Accuracy.

Artificial synaptic devices have garnered significant attention for overcoming the limitations of conventional von Neumann architecture in neuromorphic computing. However, the reported nonlinear weight update of artificial synapses prevents a hardware neural network from achieving the same high training and learning accuracy levels as those attained by a soft neural work. Despite the large-area fabrication constraints, two-dimensional (2D) materials that have tunable electronic band alignment and optoelectronic properties have emerged as promising candidates for artificial synapses. Here, we d

Development of Mechanistic Neural Mass (mNM) Models that Link Physiology to Mean-Field Dynamics.

Brain rhythms emerge from the mean-field activity of networks of neurons. There have been many efforts to build mathematical and computational embodiments in the form of discrete cell-group activities-termed neural masses-to understand in particular the origins of evoked potentials, intrinsic patterns of activities such as theta, regulation of sleep, Parkinson's disease related dynamics, and mimic seizure dynamics. As originally utilized, standard neural masses convert input through a sigmoidal function to a firing rate, and firing rate through a synaptic alpha function to other masses. Here w

In Vivo Tumour Mapping Using Electrocorticography Alterations During Awake Brain Surgery: A Pilot Study.

During awake brain surgery for tumour resection, in situ EEG recording (ECoG) is used to identify eloquent areas surrounding the tumour. We used the ECoG setup to record the electrical activity of cortical and subcortical tumours and then performed frequency and connectivity analyses in order to identify ECoG impairments and map tumours. We selected 16 patients with cortical (8) and subcortical (8) tumours undergoing awake brain surgery. For each patient, we computed the spectral content of tumoural and healthy areas in each frequency band. We computed connectivity of each electrode using conn

Probabilistic neural networks employing Lyapunov exponents for analysis of Doppler ultrasound signals.

The implementation of probabilistic neural networks (PNNs) with the Lyapunov exponents for Doppler ultrasound signals classification is presented. This study is directly based on the consideration that Doppler ultrasound signals are chaotic signals. This consideration was tested successfully using the nonlinear dynamics tools, like the computation of Lyapunov exponents. Decision making was performed in two stages: computation of Lyapunov exponents as representative features of the Doppler ultrasound signals and classification using the PNNs trained on the extracted features. The present resear

Imbalanced pattern completion vs. separation in cognitive disease: network simulations of synaptic pathologies predict a personalized therapeutics strategy.

BACKGROUND: Diverse Mouse genetic models of neurodevelopmental, neuropsychiatric, and neurodegenerative causes of impaired cognition exhibit at least four convergent points of synaptic malfunction: 1) Strength of long-term potentiation (LTP), 2) Strength of long-term depression (LTD), 3) Relative inhibition levels (Inhibition), and 4) Excitatory connectivity levels (Connectivity). RESULTS: To test the hypothesis that pathological increases or decreases in these synaptic properties could underlie imbalances at the level of basic neural network function, we explored each type of malfunction in

Disrupted axonal fiber connectivity in schizophrenia.

BACKGROUND: Schizophrenia is believed to result from abnormal functional integration of neural processes thought to arise from aberrant brain connectivity. However, evidence for anatomical dysconnectivity has been equivocal, and few studies have examined axonal fiber connectivity in schizophrenia at the level of whole-brain networks. METHODS: Cortico-cortical anatomical connectivity at the scale of axonal fiber bundles was modeled as a network. Eighty-two network nodes demarcated functionally specific cortical regions. Sixty-four direction diffusion tensor-imaging coupled with whole-brain tra

Network effects of traumatic brain injury: from infra slow to high frequency oscillations and seizures.

Traumatic brain injury (TBI) can have a multitude of effects on neural functioning. In extreme cases, TBI can lead to seizures both immediately following the injury as well as persistent epilepsy over years to a lifetime. However, mechanisms of neural dysfunctioning after TBI remain poorly understood. To address these questions, we analyzed human and animal data and we developed a biophysical network model implementing effects of ion concentration dynamics and homeostatic synaptic plasticity to test effects of TBI on the brain network dynamics. We focus on three primary phenomena that have bee

Computational models of the neural control of breathing.

The ongoing process of breathing underlies the gas exchange essential for mammalian life. Each respiratory cycle ensues from the activity of rhythmic neural circuits in the brainstem, shaped by various modulatory signals, including mechanoreceptor feedback sensitive to lung inflation and chemoreceptor feedback dependent on gas composition in blood and tissues. This paper reviews a variety of computational models designed to reproduce experimental findings related to the neural control of breathing and generate predictions for future experimental testing. The review starts from the description

Intracranial Electroencephalography and Deep Neural Networks Reveal Shared Substrates for Representations of Face Identity and Expressions.

According to a classical view of face perception (Bruce and Young, 1986; Haxby et al., 2000), face identity and facial expression recognition are performed by separate neural substrates (ventral and lateral temporal face-selective regions, respectively). However, recent studies challenge this view, showing that expression valence can also be decoded from ventral regions (Skerry and Saxe, 2014; Li et al., 2019), and identity from lateral regions (Anzellotti and Caramazza, 2017). These findings could be reconciled with the classical view if regions specialized for one task (either identity or ex

Multimodal spatial alignment and morphology mapping with MOSAICField.

Recent efforts to build comprehensive tissue and tumor atlases leverage diverse spatial technologies to measure transcriptomic, proteomic, epigenetic, and other modalities with hundreds to thousands of features at thousands to millions of spatially resolved locations in a tissue slice. Integrating such data across spatial technologies that differ in molecular features, spatial resolution, and tissue morphology remains a major challenge. We introduce MultimOdal Spatial Alignment and Integration with Coordinate neural Field (MOSAICField), a unified framework for aligning spatial slices across ar

Leukocytes Classification for Leukemia Detection Using Quantum Inspired Deep Feature Selection.

Leukocytes, also referred to as white blood cells (WBCs), are a crucial component of the human immune system. Abnormal proliferation of leukocytes in the bone marrow leads to leukemia, a fatal blood cancer. Classification of various subtypes of WBCs is an important step in the diagnosis of leukemia. The method of automated classification of WBCs using deep convolutional neural networks is promising to achieve a significant level of accuracy, but suffers from high computational costs due to very large feature sets. Dimensionality reduction through intelligent feature selection is essential to i

Artificial intelligence is reshaping the discovery and engineering of photonic materials. Here, we introduce a data-driven framework that employs a generative deep neural network to create ultrathin, multilayer epsilon-near-zero absorbers with record-breaking broadband performance. Within this framework, the neural network learns a generative distribution over high-performing multilayer designs, optimizing the refractive index, layer arrangement, and thickness for maximal broadband absorption. Guided by AI, we experimentally demonstrate an optimized photonic structure that achieves near-perfec

Brain imaging in fibromyalgia.

Fibromyalgia is a primary brain disorder or a result of peripheral dysfunctions inducing brain alterations, with underlying mechanisms that partially overlap with other painful conditions. Although there are methodologic variations, neuroimaging studies propose neural correlations to clinical findings of abnormal pain modulation in fibromyalgia. Growing evidences of specific differences of brain activations in resting states and pain-evoked conditions confirm clinical hyperalgesia and impaired inhibitory descending systems, and also demonstrate cognitive-affective influences on painful experie

Cross-tissue graph attention networks for semi-supervised gene expression prediction.

High-throughput biotechnologies have significantly advanced precision medicine by enabling the exploitation of global gene expression patterns to enhance our understanding of disease etiology, progression, and treatment options. However, the tissue-specific nature of gene expression presents a challenge, particularly for less accessible tissues such as the brain, underscoring the need for computational methods to accurately impute gene expression in these critical but hard-to-reach tissues. While several attempts to impute gene expression in tissue-specific contexts have shown promising result

ReViT-RF: A hybrid ResNet-50-Vision Transformer with a Radiomic Feature Fusion framework for lung tumor classification and TNM-based stage prediction using CT images.

Lung cancer is one of the leading causes of cancer-related mortality worldwide, emphasizing the need for accurate, automated, and clinically interpretable diagnostic systems. Although existing deep learning (DL) models have achieved promising performance in classifying lung nodules as benign or malignant, most approaches are limited to binary classification and provide insufficient support for detailed tumor characterization and TNM staging. Furthermore, conventional convolutional neural networks (CNNs) are effective in extracting local morphological features but often fail to capture long-ran

A Transform-Based Extraction and Advanced Cross-Attention-Aided Convolutional Stacked Sparse Autoencoder for Tomato Disease Detection.

Low agricultural productivity is significantly influenced by plant diseases. Most farmers find it difficult to accurately recognize and effectively control plant diseases. Early disease detection is essential to minimizing future losses. This paper presents a novel deep learning framework for the precise categorization of tomato plant diseases. An Adaptive Threshold-Based Bilateral Filtering (ATBF) approach is used in the pre-processing step to improve image quality and reduce noise. Scale-Invariant Feature Transform (SIFT) is used for feature extraction, and the Coati Optimization Algorithm (

Conformer-covariance diagnostics for aqueous solubility.

Aqueous solubility prediction is central to drug discovery. Most molecular learning pipelines represent each molecule with a single graph and one selected conformer, offering limited leverage to study conformer-ensemble variability. This study presents the Geometric Sheaf Neural Network (GSNN), a sheaf-diffusion architecture whose bond restriction maps are computed from Procrustes-aligned conformer-ensemble covariance tensors and used as structured geometric gates. Its symmetry guarantee is conditional: intermediate vector features transform covariantly when coordinates and restriction maps ar
