Whipworm infection remodels the gut microbiome ecosystem and compromises intestinal homeostasis in elderly patients revealed by multi-omics analyses.

INTRODUCTION: Whipworm (Trichuris trichiura) coexists with symbiotic microbiota in the gastrointestinal ecosystem. There is a paucity of data on the association between whipworm infection and the gut microbiota composition in elderly individuals. This study was designed to investigate changes in gut microbiota and function and its metabolite profile in patients with whipworm infection. METHODS: We used 16S rRNA gene sequencing to identify microbial signatures associated with whipworm infection. Subsequently, shotgun metagenomic sequencing revealed functional changes that highlighted disruptio

Multi-omics in MECP2 duplication syndrome patients and carriers.

MECP2 duplication syndrome (MDS) is an X-linked neurodevelopmental disorder caused by the gain of dose of at least the genes MECP2 and IRAK1 and is characterised by intellectual disability (ID), developmental delay, hypotonia, epilepsy and recurrent infections. It mainly affects males, and females can be affected or asymptomatic carriers. Rett syndrome (RTT) is mainly triggered by loss of function mutations in MECP2 and is a well described syndrome that presents ID, epilepsy, lack of purposeful hand use and impaired speech, among others. As a result of implementing omics technology, altered bi

Integrative multi-omics analyses to identify the genetic and functional mechanisms underlying ovarian cancer risk regions.

To identify credible causal risk variants (CCVs) associated with different histotypes of epithelial ovarian cancer (EOC), we performed genome-wide association analysis for 470,825 genotyped and 10,163,797 imputed SNPs in 25,981 EOC cases and 105,724 controls of European origin. We identified five histotype-specific EOC risk regions (p value <5 × 10-8) and confirmed previously reported associations for 27 risk regions. Conditional analyses identified an additional 11 signals independent of the primary signal at six risk regions (p value <10-5). Fine mapping identified 4,008 CCVs in these region

Integrative multi-omics analysis reveals a membrane tension signature associated with tumor-stroma crosstalk in hepatocellular carcinoma.

BACKGROUND: Dysregulated membrane tension (MT) drives tumor cell migration, invasion, and immune evasion, yet the prognostic value of MT-related genes (MTRGs) in hepatocellular carcinoma (HCC) remains unclear. METHODS: We integrated transcriptomic and clinical data from TCGA, ICGC, and GEO. A three-gene MTRG prognostic signature was developed through univariate and LASSO-Cox regression, and validated using Kaplan-Meier analysis, time-dependent ROC curves, and calibration plots. Functional enrichment, immune infiltration, tumor mutational burden, and immunotherapy response was predicted using

An epithelial cell fate-driven predictive model for liver metastasis risk in primary colorectal cancer through single-cell and multi-omics integration.

BACKGROUND: Colorectal cancer (CRC) is the third most prevalent form of cancer worldwide, with colorectal cancer liver metastases (CRLM) representing a principal cause of CRC-related mortality. However, a lack of molecular subgroups based on the differentiation states of diverse cell types in CRLM poses a significant barrier to progress in precision therapy. METHODS: We integrated single-cell RNA sequencing (scRNA-seq, GSE178318) of paired CRLM tissues to define an epithelial cell fate gene signature. To evaluate the intrinsic "malignant seed" potential, this signature was projected onto a la

Multi-omic profiling and preclinical efficacy of fratricide-driven, unedited CD7 CAR-T cells in T-cell leukemia.

BACKGROUND: Chimeric Antigen Receptor (CAR)-T cell therapy holds considerable promise for the treatment of CD7+ T cell malignancies. However, a major challenge limiting clinical development of CD7-targeted CARs has been fratricide, a process of self-cytotoxicity caused by the shared expression of CD7 on malignant and healthy cells. Current solutions, including CD7 gene editing, intracellular retention or cell-sorting strategies, add significant complexity and cost, thereby limiting the feasibility and cost-effectiveness of this therapy. In this study, we evaluated whether fratricide can instea

GSK3β as a potential regulator in AML: A pan-cancer multi-omics analysis.

The distinct roles of GSK3 isoforms (GSK3α/β) in tumorigenesis and immune modulation remain poorly characterized across malignancies. We integrated multi-omics data from TCGA, GTEx, and single-cell RNA-seq to analyze GSK3α/β expression patterns in 31 cancers. Functional clustering, survival analysis (Cox regression), immune infiltration, and in vitro validation (AML cell lines treated with CHIR-99021) were performed. Integrated multi-omics analysis of 31 malignancies revealed divergent dysregulation of GSK3 isoforms: GSK3α was upregulated in 19 solid tumors but suppressed in AML, while GSK3β w

Multi-omics integration reveals the ameliorative effects and underlying mechanisms of Astragalus membranaceus (Huangqi)-Fuzhuan brick tea on nonalcoholic fatty liver disease.

ETHNOPHARMACOLOGICAL RELEVANCE: Nonalcoholic fatty liver disease (NAFLD) is a major clinical challenge and a growing global public health burden, yet no pharmacological therapy specific to this disease has been approved to date. Notably, Astragalus membranaceus (Huangqi, HQ) is incorporated into approximately 80% of multi-herb formulations employed for treating liver diseases. Fuzhuan brick tea, a distinctive Chinese fermented tea, is widely recognized for its unique fermentation process and hypolipidemic properties. However, whether co-fermentation with HQ enhances its lipid-lowering efficacy

Systemic multi-omics analysis reveals interferon response heterogeneity and links lipid metabolism to immune alterations in severe COVID-19.

BACKGROUND: Interferons play a central role in antiviral defense, but their dysregulation contributes to inflammation and immune dysfunction in respiratory viral infections, including COVID-19. While interferon-stimulated genes (ISGs) are essential effectors of this response, their expression patterns in patients are heterogeneous and not always predictive of disease severity. The immunometabolic consequences of this heterogeneity remain poorly understood. METHODS: We analyzed hospitalized COVID-19 patients (n = 37) and uninfected controls (n = 31) using whole-blood transcriptomics, immune ce

Single-cell and multi-omics analysis identifies mitophagy-related biomarkers and therapeutic targets in ischemic stroke.

Ischemic stroke (IS) remains a leading cause of death and disability, with limited effective treatments in the acute phase. Mitophagy, the selective degradation of damaged mitochondria, plays a crucial role in cellular homeostasis and survival during IS. However, its exact mechanisms in stroke pathophysiology remain unclear. This study utilized a multi-omics approach, integrating gene expression data from bulk and single-cell RNA sequencing, to investigate the role of mitophagy-related genes (MRGs) in IS. We identified differentially expressed MRGs (DE-MRGs) in IS using bioinformatics techniqu

Comparative multi-omics uncover conserved and lineage-specific defense strategies to southern corn rust in temperate and tropical maize.

Temperate and tropical maize inbred lines achieve high-level resistance to southern corn rust through distinct ETI associated and PTI associated signaling networks, with the peroxidase gene PER1 functioning as a common positive regulator across both resistance types. Southern corn rust (SCR), caused by the fungus Puccinia polysora, is a devastating fungal disease that leads to significant yield losses in maize worldwide. This study employs an integrated multi-omics approach, combining phenotyping, transcriptomics, metabolomics, weighted gene co-expression network analysis (WGCNA), and gene sil
