MSIanalyzer: Targeted Nanopore Sequencing Enables Single Nucleotide Resolution Analysis of Microsatellite Instability Diversity.

We present MSIanalyzer, a targeted sequencing-based pipeline profiling microsatellite instability (MSI) at single-nucleotide repeat-unit resolution, with base-level annotation of non-repeat interruptions where identifiable. Using Oxford Nanopore sequencing of the five Bethesda panel loci, we characterized repeat-unit distributions across mismatch repair (MMR)-deficient and MMR-proficient cell lines and primary human tissue samples. Operating on individual sequencing reads, MSIanalyzer captures repeat motifs while allowing interruptions and applies cluster-aware statistical tests for between-sa

A stochastic analysis of three viral sequences.

This paper analyzes the nucleotide sequences of three viruses: Kunjin, west Nile, and yellow fever. Each virus has one long open reading frame of greater than 10,200 nucleotides that codes for four structural and seven nonstructural genes. The Kunjin and west Nile viruses are the most closely related pair, when assessed on the basis of matches between their nucleotide sequences. As would be expected, the matching is least for bases at third-position codon sites and is greatest for second-position sites. Statistics are presented for the numbers of mismatches that are transitions or transversion

Non-Classical HLA and MIC Risk Score Is Associated With Acute Kidney Transplant Rejection Beyond Classical HLA Matching.

Matching of HLA-A, -B and -DRB1 is the gold standard in histocompatibility testing for kidney transplantation. A good HLA match reduces the risk of alloimmunisation, thereby decreasing the likelihood of graft failure and potentially enabling reduced immunosuppression therapy. However, the role of the non-classical HLA and MIC genes is not well established. We hypothesised that polymorphisms in these genes contribute additional risk of acute rejection after kidney transplantation, beyond what is explained by classical HLA mismatching. We developed and validated an oligogenic risk score based on

A label-free photoelectrochemical DNA biosensor using a quantum dot-dendrimer nanocomposite.

A novel label-free photoelectrochemical biosensing method for highly sensitive and specific detection of DNA hybridization using a CdS quantum dot (QD)-dendrimer nanocomposite is presented. A molecular beacon (MB) was assembled on a gold-nanoparticle-modified indium tin oxide electrode surface. Hybridization to a complementary target DNA disrupts the stem-loop structure of the MB, which was afterward labeled with the QD-dendrimer nanocomposite. The modified indium tin oxide electrode showed a stable anodic photocurrent response at 300 mV (vs Ag/AgCl) to light excitation at 410 nm in the presen

Effect of the Y955C mutation on mitochondrial DNA polymerase nucleotide incorporation efficiency and fidelity.

The human mitochondrial DNA polymerase (pol γ) is responsible for the replication of the mitochondrial genome. Mutation Y955C in the active site of pol γ results in early onset progressive external ophthalmoplegia, premature ovarian failure, and Parkinson's disease. In single-turnover kinetic studies, we show that the Y955C mutation results in a decrease in the maximal rate of polymerization and an increase in the K(m) for correct incorporation. The mutation decreased the specificity constant for correct incorporation of dGTP, TTP, and ATP to values of 1.5, 0.35, and 0.044 μM(-1) s(-1), respec

A novel protein, MAPO1, that functions in apoptosis triggered by O6-methylguanine mispair in DNA.

O(6)-Methylguanine produced in DNA induces mutation due to its ambiguous base-pairing properties during DNA replication. To suppress such an outcome, organisms possess a mechanism to eliminate cells carrying O(6)-methylguanine by inducing apoptosis that requires the function of mismatch repair proteins. To identify other factors involved in this apoptotic process, we performed retrovirus-mediated gene-trap mutagenesis and isolated a mutant that acquired resistance to a simple alkylating agent, N-methyl-N-nitrosourea (MNU). However, it was still sensitive to methyl methanesulfonate, 1-(4-amino-

Novel subgingival bacterial phylotypes detected using multiple universal polymerase chain reaction primer sets.

INTRODUCTION: Molecular ecological analysis based on 16S rRNA gene sequence analysis is well established for the characterisation of complex bacterial communities. However, 'universal' PCR primers can introduce biases into the analysis of the species composition of clone libraries because of mismatches between the primer and target organism sequences. In this study, three universal primer sets were compared for the analysis of the microflora in subgingival plaque. METHODS: Three subgingival plaque samples were collected from two subjects with localised severe chronic periodontitis. Half of ea

[Biological actions and therapeutic perspectives of double stranded polyribonucleotides: a reappraisal].

Double-stranded polynucleotides, which are composed of two complementary homopolyribonucleotides containing no genetic information, are synthetic molecules capable of mimicking the action of natural double-stranded RNA or viral RNA on cells. Double-stranded polyribonucleotides act as an alarm system alerting the cell to the presence of an external aggression, e.g. a viral attack. In addition, polyribonucleotides have a more active function in that they trigger cell defense processes through activation of a family of genes, of which some encode cytokines, activation of cytoplasmic enzymes invol

HLA-E genotyping and its relevance in kidney transplantation outcome.

HLA-E, a class I nonclassical HLA molecule, is expressed in all tissues and is involved in the regulation of both innate (by interaction with the CD94/NKG2 receptor expressed mainly in NK cells) and adaptive immunity (by interaction with T CD8+ cells), suggesting a possible role in the solid organ transplantation context. Transplanted patients with chronic kidney disease and their respective donors (N = 107 pairs) were genotyped for exons 2 and 3 of the HLA-E locus by sequence-based typing (SBT). Groups' genotype frequencies were compared regarding episodes of clinical rejection by global G te

Quantifying red blood cell compatibility beyond ABO and RhD: a recipient-centered model for matching, allocation, and inventory curation.

BACKGROUND: Recipient alloimmunization remains the most frequent adverse effect of transfusion therapy. Routine transfusion decisions rely heavily on clinician judgment and informal rules, which limit consistency and reproducibility. Current transfusion decision-making practices do not systematically integrate patient-specific clinical and immunohematologic factors, phenotype-level requirements, and inventory constraints within a coherent framework. This study introduces a recipient-centered integrative model that unifies patient-group-based matching criteria, quantitative compatibility scorin

hMLH1, hMSH2 and hMSH6 mutations in hereditary non-polyposis colorectal cancer families from southern Sweden.

We have screened 17 Southern Sweden individuals/families with suspected hereditary non-polyposis colorectal cancer (HNPCC) for mutations in the DNA-mismatch repair genes hMLH1, hMSH2 and hMSH6 using denaturing gradient gel electrophoresis, protein truncation test and direct DNA sequencing. The families were selected on the basis of a family history of HNPCC-related tumors or the occurrence of metachronous colorectal cancer/endometrial cancer at young age in an individual with a weak family history of cancer. Furthermore, we required that tumor tissue from at least one individual in the family

DDB1-DDB2 (xeroderma pigmentosum group E) protein complex recognizes a cyclobutane pyrimidine dimer, mismatches, apurinic/apyrimidinic sites, and compound lesions in DNA.

The DDB protein complex, comprising the subunits DDB1 and DDB2, binds tightly to UV light-irradiated DNA. Mutations in DDB2 are responsible for xeroderma pigmentosum group E, a disorder with defects in nucleotide excision repair of DNA. Both subunits are also components of a complex involved in ubiquitin-mediated proteolysis. Cellular defects in DDB2 disable repair of the major UV radiation photoproduct in DNA, a cyclobutane pyrimidine dimer, but no significant direct binding of DDB to this photoproduct in DNA has ever been demonstrated. Thus, it has been uncertain how DDB could play a specifi

Distinct clinical features associated with microsatellite instability in colorectal cancers of young patients.

The Hong Kong Chinese population has an unusually high incidence of colorectal cancer in the young, suggestive of hereditary susceptibility. To search for a genetic basis for this predisposition, we studied the incidence of microsatellite instability (MSI) in paraffin-embedded colectomy specimens of 124 young (<50 years old) Chinese colorectal cancer patients referred to the Hong Kong Hereditary Gastrointestinal Cancer Registry from 1995 to 1998. By medical record review and personal interview, we searched for distinct clinical features associated with the manifestation of MSI in this group of

Redundancy in ribonucleotide excision repair: Competition, compensation, and cooperation.

The survival of all living organisms is determined by their ability to reproduce, which in turn depends on accurate duplication of chromosomal DNA. In order to ensure the integrity of genome duplication, DNA polymerases are equipped with stringent mechanisms by which they select and insert correctly paired nucleotides with a deoxyribose sugar ring. However, this process is never 100% accurate. To fix occasional mistakes, cells have evolved highly sophisticated and often redundant mechanisms. A good example is mismatch repair (MMR), which corrects the majority of mispaired bases and which has b

Genetic identity in genebanks: application of the SolCAP 12K SNP array in fingerprinting and diversity analysis in the global in trust potato collection.

Breeders rely on genetic integrity of material from genebanks; however, admixture, mislabeling, and errors in original data can occur and be detrimental. Two hundred and fifty accessions, representing paired samples consisting of original mother plants and their in vitro counterparts from the cultivated potato collection at the International Potato Center (CIP) were fingerprinted using the Infinium 12K V2 Potato Array to confirm genetic identity of the accessions and evaluate genetic diversity of the potato collection. Diploid, triploid, and tetraploid accessions were included, representing se

Synthesis of High Sn Content Ge1-x-ySixSny (0.1 < y < 0.22) Semiconductors on Si for MWIR Direct Band Gap Applications.

A systematic effort has been described to grow ternary Ge1-x-ySixSny semiconductors on silicon with high Sn concentrations spanning the 9.5-21.2% range. The ultimate goal is not only to produce direct band gap materials well into the infrared region of the spectrum but also to approach a critical concentration (yc) for which further additions of Si would decrease─rather than increase─the band gap. This counterintuitive behavior is expected as a result of the giant bowing parameter in the compositional dependence of the band gap associated with the presence of Si-Sn pairs. The growth approach i

Color formation as a Hilbert space operator: quotient structures and limits of metamerism.

Color formation, the mapping from spectral reflectances through an illuminant and observer to color responses, is a bounded linear operator from a Hilbert space of spectral functions to the space RC of color responses, where C is the number of sensor classes of the observer (C=3 for a trichromat). This paper develops the algebraic ecosystem of this framework and uses it to establish two results on the limits of metamerism. Metameric equivalence classes are cosets of the kernel, making color space the quotient L2/ker(W); the pseudoinverse is the canonical section selecting minimum-norm represen

The Perfusion Collateral Impairment Score Provides Complementary Prognostic Information Beyond CTA Collateral Scores and Standard Imaging Predictors in Anterior Circulation Large Vessel Occlusion Stroke.

BACKGROUND: The Perfusion Collateral Impairment Score (PCIS) was linked to 90-day outcomes in patients with large vessel occlusion (LVO) stroke, but its incremental prognostic value over other standard imaging parameters has not been examined. METHODS: We evaluated 283 anterior circulation LVO patients. We compared the PCIS with Tan, COVES, ASPECTS, relative cerebral blood flow less than 30% volume, and mismatch volume using paired DeLong testing with Bonferroni correction (k = 3). Incremental value was further assessed by nested logistic regression (unadjusted and age + NIHSS-adjusted), net

Molecular cloning of mouse tissue inhibitor of metalloproteinases-3 and its promoter. Specific lack of expression in neoplastic JB6 cells may reflect altered gene methylation.

Mouse tissue inhibitor of metalloproteinases-3 (mTIMP-3), a gene specifically not expressed in neoplastic JB6 cells, have been isolated recently through the use of the mRNA differential display technique (Sun, Y., Hegamyer, G., and Colburn, N. H. (1994) Cancer Res. 54, 1139-1144). We report here the full-length mTIMP-3 cDNA sequence, the promoter sequence and partial characterization, expression and induction of TIMP-3, and the possible molecular basis for the lack of mTIMP-3 expression in neoplastic JB6 cells. There are three transcripts arising from alternative polyadenylation of mouse TIMP-

A novel missense germline mutation in exon 2 of the hMSH2 gene in a HNPCC family from Southern Italy.

Germline mutations within the mismatch repair (MMR) genes are generally found in colorectal cancer (CRC) patients with a positive family history for the presence of the neoplasia. Clinical standard criteria have been established to define hereditary-non-polyposis-colorectal cancer (HNPCC)-prone families. Interestingly, the number of MMR gene mutations found in kindreds not fulfilling these criteria is still increasing. In this work we report the identification of a novel germline mutation of the hMSH2 gene, in two CRC-bearing subjects. The two probands belong to a large kindred from South Ital
