Bending of Canonical and G/T Mismatched DNAs.

Mismatched base pairs alter the flexibility and intrinsic curvature of DNA. The role of such DNA features is not fully understood in the mismatch repair pathway. MutS/DNA complexes exhibit DNA bending, PHE intercalation, and changes of base-pair parameters near the mismatch. Recently, we have shown that base-pair opening in the absence of MutS can discriminate mismatches from canonical base pairs better than DNA bending. However, DNA bending in the absence of MutS was found to be rather challenging to describe correctly. Here, we present a computational study on the DNA bending of canonical an

SARS-CoV-2 reshapes m6A methylation in long noncoding RNAs of human lung cells.

N 6-Methyladenosine (m6A) is a key base modification that regulates RNA stability and translation during viral infection. While m6A methylation of host mRNAs has been studied in SARS-CoV-2-infected cells, its role in long noncoding RNAs (lncRNAs) is unknown. Here, we analyzed direct RNA sequencing (dRNA-seq) data from infected human lung cells (Calu-3) using a machine learning m6A detection framework. We observed a global increase in m6A levels across 10 antiviral response-associated lncRNAs, with UCA1, GAS5, and NORAD-regulators of interferon (IFN) signaling-showing the most pronounced change

Modifications of the human tRNA anticodon loop and their associations with genetic diseases.

Transfer RNAs (tRNAs) harbor the most diverse posttranscriptional modifications. Among such modifications, those in the anticodon loop, either on nucleosides or base groups, compose over half of the identified posttranscriptional modifications. The derivatives of modified nucleotides and the crosstalk of different chemical modifications further add to the structural and functional complexity of tRNAs. These modifications play critical roles in maintaining anticodon loop conformation, wobble base pairing, efficient aminoacylation, and translation speed and fidelity as well as mediating various …

Clostridioides difficile specific DNA adenine methyltransferase CamA squeezes and flips adenine out of DNA helix.

Clostridioides difficile infections are an urgent medical problem. The newly discovered C. difficile adenine methyltransferase A (CamA) is specified by all C. difficile genomes sequenced to date (>300), but is rare among other bacteria. CamA is an orphan methyltransferase, unassociated with a restriction endonuclease. CamA-mediated methylation at CAAAAA is required for normal sporulation, biofilm formation, and intestinal colonization by C. difficile. We characterized CamA kinetic parameters, and determined its structure bound to DNA containing the recognition sequence. CamA contains an N-term

Structure of an aprataxin-DNA complex with insights into AOA1 neurodegenerative disease.

DNA ligases finalize DNA replication and repair through DNA nick-sealing reactions that can abort to generate cytotoxic 5'-adenylation DNA damage. Aprataxin (Aptx) catalyzes direct reversal of 5'-adenylate adducts to protect genome integrity. Here the structure of a Schizosaccharomyces pombe Aptx-DNA-AMP-Zn(2+) complex reveals active site and DNA interaction clefts formed by fusing a histidine triad (HIT) nucleotide hydrolase with a DNA minor groove-binding C(2)HE zinc finger (Znf). An Aptx helical 'wedge' interrogates the base stack for sensing DNA ends or DNA nicks. The HIT-Znf, the wedge an

The Ro small cytoplasmic ribonucleoproteins: identification of the antigenic protein and its binding site on the Ro RNAs.

Patients with systemic lupus erythematosus and other rheumatic diseases often possess autoantibodies directed against discrete classes of small ribonucleoprotein particles (RNPs). The class of particles recognized by anti-Ro antibodies contains from two to four small cytoplasmic RNAs, depending on the mammalian species examined. We find that an antigenic polypeptide of 60 kDa is the major protein residing in Ro RNPs from human HeLa cells. To determine what common feature of Ro RNA sequence or structure is recognized by the Ro protein, we carried out ribonuclease protection experiments on isola

Molecular crowding suppresses mechanical stress-driven DNA strand separation.

Molecular crowding influences DNA mechanics and DNA-protein interactions and is ubiquitous in living cells. Quantifying the effects of molec … e base pairs in these locally melted regions are believed to adopt a configuration where nucleotide base pairing is disrupted. We find that the presence of a dehydrating cosolute such as glycerol further destabilizes base pairs in negatively supercoiled DNA. The presence of polyethylene glycol, commonly used as a crowding agent, suppresses local strand separat …

Wobble modification defect in tRNA disturbs codon-anticodon interaction in a mitochondrial disease.

We previously showed that in mitochondrial tRNA(Lys) with an A8344G mutation responsible for myoclonus epilepsy associated with ragged-red fibers (MERRF), a subgroup of mitochondrial encephalomyopathic diseases, the normally modified wobble base (a 2-thiouridine derivative) remains unmodified. Since wobble base modifications are essential for translational efficiency and accuracy, we used mitochondrial components to estimate the translational activity in vitro of purified tRNA(Lys) carrying the mutation and found no mistranslation of non-cognate codons by the mutant tRNA, but almost complete l

Novel genosensor for probing DNA mismatches and UV-induced DNA damage: Sequence-specific recognition.

Human genome is continuously susceptible to changes that may lead to undesirable mutations causing various diseases and cancer. Vast majority of techniques has investigated the discrimination between base-pair mismatched nucleic acid, but many of these techniques are time-consuming, complex, expensive, and limited to the detection of specific type of dsDNA mismatches. In this study, we introduce a simple mix-and-read assay for the sensitive and cost-effective analysis of DNA base mismatches and UV-induced DNA damage using Hoechst genosensor dye (H258). This dye is a minor groove binder that un

Antisense therapies in neurological diseases.

Advances in targeted regulation of gene expression allowed new therapeutic approaches for monogenic neurological diseases. Molecular diagnosis has paved the way to personalized medicine targeting the pathogenic roots: DNA or its RNA transcript. These antisense therapies rely on modified nucleotides sequences (single-strand DNA or RNA, both belonging to the antisense oligonucleotides family, or double-strand interfering RNA) to act specifically on pathogenic target nucleic acids, thanks to complementary base pairing. Depending on the type of molecule, chemical modifications and target, base pai…

6-Substituted 7-Deazapurine Ribonucleosides Capable of Non-canonical Base Recognition as Inhibitors of Respiratory RNA Viruses.

Most nucleoside antiviral analogues mimic canonical Watson-Crick base pairing to increase their likelihood of recognition and incorporation by replicative enzymes into a growing viral nucleic acid strand. Herein, we investigated whether non-canonical base recognition principles based on either shape complementarity or non-hydrogen bond interactions could also be exploited to generate novel small-molecule antivirals. Thus, the exogenous amino group of 7-deazaadenosine was systematically replaced with various 6-alkyl and 6-alkynyl substituents to assess their impact on antiviral activity against…

Nanocrystal-based bioelectronic coding of single nucleotide polymorphisms.

A bioelectronic method for coding unknown single nucleotide polymorphisms (SNPs) based on the use of different encoding nanocrystals is described. Four such nanocrystals, ZnS, CdS, PbS, and CuS, linked to the adenosine, cytidine, guanosine and thymidine mononucleotides, respectively, are sequentially introduced to the DNA hybrid-coated magnetic-bead solution. Each mutation captures via base pairing different nanocrystal-mononucleotide conjugates, and yields a characteristic multipotential voltammogram, whose peak potentials reflect the identity of the mismatch. The mismatch recognition events …

Mitochondrial myopathy associated with a novel 5522G>A mutation in the mitochondrial tRNA(Trp) gene.

We report a novel pathogenic mutation of the mitochondrial transfer RNA (tRNA) gene for tryptophan in a patient with isolated myopathy and persistently elevated creatine kinase. Muscle studies revealed ragged red fibres and decreased activity of respiratory chain complex I and cytochrome c oxidase (COX). Sequencing of the 22 mitochondrial tRNA genes revealed a mutation m.5522G>A, which alters a conserved base pairing in the D-stem of the tRNA for tryptophan. The mutation was heteroplasmic with a mutational load between 88 and 99% in COX-negative fibres. This case contributes to the genetic het…

Staufen dsRNA-binding domain as modules to design bifunctional antibodies for siRNA delivery.

Antibody-small interfering RNA (siRNA) conjugates present an opportunity to expand the siRNA therapy to extrahepatic tissues. However, their investigation is now only confined to a limited number of targets, partially owing to some flaws in structures. Here, we described a modular design of bifunctional antibody that tethers siRNA without conjugation, yielding a diligent one-to-one antibody-siRNA pairing structure feasible for target expansion, charge masking, and further functionalization. Focusing on a noncationic siRNA-recruiting module, Staufen1 dsRBD34, we demonstrated that bifunctional a

A U1-U3 snRNA-snoRNA interaction couples SF3B1 mutation to chromatin-state rewiring and genome instability.

Mutations in spliceosome factors such as SF3B1 are recurrent across human diseases, including myelodysplastic syndromes and leukemia 1-4 , yet splicing defects alone do not fully explain the widespread chromatin alterations and genome instability in mutant cells 5 . Here, by comprehensively mapping snRNA-directed RNA-RNA interactions, we identify two previously unrecognized interaction motifs in U1 snRNA beyond canonical 5' splice-site pairing 6,7 . These motifs enable U1 RNA to i) bind intronic and other chromatin-associated RNA (caRNA) regions outside of splice sites, and ii) base pair speci

Retargeting target-directed microRNA-decay sites to highly expressed viral or cellular miRNAs.

MicroRNAs (miRNAs) are pervasive regulators of gene expression, necessitating the development of tools to inhibit individual miRNAs for functional studies or therapeutic targeting. Specialized base-pairing configurations between a miRNA and an RNA target site can trigger the degradation of the targeting miRNA through target-directed miRNA decay (TDMD). Previous work has identified several natural sites that induce TDMD of specific miRNAs. We explored retargeting known TDMD sites for the inhibition of heterologous miRNAs, including several encoded by Kaposi's Sarcoma-associated herpesvirus (KSH

miR-21 in Human Cardiomyopathies.

miR-21 is a 22-nucleotide long microRNA that matches target mRNAs in a complementary base pairing fashion and regulates gene expression by repressing or degrading target mRNAs. miR-21 is involved in various cardiomyopathies, including heart failure, dilated cardiomyopathy, myocardial infarction, and diabetic cardiomyopathy. Expression levels of miR-21 notably change in both heart and circulation and provide cardiac protection after heart injury. In the meantime, miR-21 also tightly links to cardiac dysfunctions such as cardiac hypertrophy and fibrosis. This review focuses on the miR-21 express…

Manipulation of renal gene expression using oligonucleotides.

Oligonucleotides are small molecules 8-50 nucleotides in length that bind via Watson-Crick base pairing to enhance or repress the expression of target RNA. The use of oligonucleotides to manipulate gene expression in the kidney could be a valuable tool to further understand kidney pathophysiology and can serve as an important complement to genetic studies. This chapter serves as a primer on the use of oligonucleotides in the kidney. We provide an overview of the various ways that oligonucleotides can manipulate gene expression. In addition, we describe the advancements in the development of ol…
