Exploring CHO cell stability during prolonged passaging via eXplainable AI driven flux balance analysis.

Production stability remains a major challenge in Chinese hamster ovary (CHO) cell-based therapeutic protein manufacturing, particularly during extended passaging where the underlying mechanisms of instability are not fully understood. Thus, in this study, we leveraged multivariate data analysis (MVDA) and flux balance analysis (FBA) with explainable AI (xAI) to mechanistically characterize the phenotypic differentiation between early (EP) and late passage (LP) of CHO cultures. Although EP and LP reached comparable peak viable cell densities, LP cultures exhibited a ~35% reduction in peak IgG

The SIRT5-SUCLG2 desuccinylation axis delays ovarian aging via a mitochondrial-epigenetic regulatory mechanism.

Mitochondrial dysfunction and epigenetic alterations play critical roles in aging-related diseases, yet the molecular mechanisms linking mito-nuclear crosstalk to ovarian aging remain poorly understood. Here, single-cell transcriptome analysis of aging ovaries revealed senescence-associated hallmark alterations, including abnormally elevated mitochondrial metabolism, disrupted histone modification patterns, and enrichment of the senescence-associated secretory phenotype (SASP). We demonstrated that impaired SIRT5-mediated desuccinylation constitutes a key driver of ovarian aging. Mechanistical

Altered Cellular Metabolism Is a Consequence of Loss of the Ataxia-Linked Protein Sacsin.

Mitochondrial dysfunction is implicated in the pathogenesis of the neurological condition autosomal recessive spastic ataxia of Charlevoix-Saguenay (ARSACS), yet precisely how the mitochondrial metabolism is affected is unknown. Thus, to better understand changes in the mitochondrial metabolism caused by loss of the sacsin protein (encoded by the SACS gene, which is mutated in ARSACS), we performed mass spectrometry-based tracer analysis, with both glucose- and glutamine-traced carbon. Comparing the metabolite profiles between wild-type and sacsin-knockout cell lines revealed increased relianc

Absence of retbindin blocks glycolytic flux, disrupts metabolic homeostasis, and leads to photoreceptor degeneration.

We previously reported a model of progressive retinal degeneration resulting from the knockout of the retina-specific riboflavin binding protein, retbindin (Rtbdn-/- ). We also demonstrated a reduction in neural retinal flavins as a result of the elimination of RTBDN. Given the role of flavins in metabolism, herein we investigated the underlying mechanism of this retinal degeneration by performing metabolomic analyses on predegeneration at postnatal day (P) 45 and at the onset of functional degeneration in the P120 retinas. Metabolomics of hydrophilic metabolites revealed that individual glyco

Precision medicine in pheochromocytoma and paraganglioma: current and future concepts.

Pheochromocytoma and paraganglioma (PPGL) are rare diseases but are also amongst the most characterized tumour types. Hence, patients with PPGL have greatly benefited from precision medicine for more than two decades. According to current molecular biology and genetics-based taxonomy, PPGL can be divided into three different clusters characterized by: Krebs cycle reprogramming with oncometabolite accumulation or depletion (group 1a); activation of the (pseudo)hypoxia signalling pathway with increased tumour cell proliferation, invasiveness and migration (group 1b); and aberrant kinase signalli

Partial reverse of the TCA cycle is enhanced in Taenia crassiceps experimental neurocysticercosis after in vivo treatment with anthelminthic drugs.

Neurocysticercosis (NCC) is the most common helminthic infection and neglected disease of the central nervous system. It is the leading cause of acquired epilepsy and seizures worldwide. Therefore, to study this important neglected disease, it is important to use experimental models. There is no report in the literature on how the parasite's metabolism reacts to antihelminthic treatment when it is still within the central nervous system of the host. Therefore, the aim of this study was to investigate the energetic metabolism of cysticerci experimentally inoculated in the encephala of BALB/c mi

Skeletal muscle mitochondrial uncoupling in a murine cancer cachexia model.

Approximately half of all cancer patients present with cachexia, a condition in which disease-associated metabolic changes lead to a severe loss of skeletal muscle mass. Working toward an integrated and mechanistic view of cancer cachexia, we investigated the hypothesis that cancer promotes mitochondrial uncoupling in skeletal muscle. We subjected mice to in vivo phosphorous-31 nuclear magnetic resonance (31P NMR) spectroscopy and subjected murine skeletal muscle samples to gas chromatography/mass spectrometry (GC/MS). The mice used in both experiments were Lewis lung carcinoma models of cance

Medication-induced mitochondrial damage and disease.

Since the first mitochondrial dysfunction was described in the 1960s, the medicine has advanced in its understanding the role mitochondria play in health and disease. Damage to mitochondria is now understood to play a role in the pathogenesis of a wide range of seemingly unrelated disorders such as schizophrenia, bipolar disease, dementia, Alzheimer's disease, epilepsy, migraine headaches, strokes, neuropathic pain, Parkinson's disease, ataxia, transient ischemic attack, cardiomyopathy, coronary artery disease, chronic fatigue syndrome, fibromyalgia, retinitis pigmentosa, diabetes, hepatitis C

Unraveling the biochemical and kinetic mechanisms of potassium solubilization from biotite by a Burkholderia strain.

Potassium solubilizing bacteria (KSB) represent a sustainable strategy for enhancing soil K bioavailability through the dissolution of K-bearing minerals, thereby facilitating nutrient cycling. However, the multifaceted biochemical mechanisms driving mineral weathering remain partially understood. The present study explores the K solubilization characteristic and mechanisms of KSB by analyzing the organic acids they metabolize and their interactions with mineral surfaces. Over 30 d, the strain S1 classified to genus Burkholderia achieved a maximum soluble K+ concentration of 39.8 mg/L, represe

Metabolic Flux Analysis Reveals Cell Line-Specific Rewiring in CHO Cells Following TCA Cycle Intermediate Feeding for Bioprocess pH Control.

Chinese hamster ovary (CHO) cells are the leading host for recombinant therapeutic protein production in the biopharma industry. In this study, we investigated how feeding acidic forms of tricarboxylic acid (TCA) cycle intermediates-malic acid, succinic acid, and α-ketoglutaric acid-affects cell culture performance and metabolism in two industrial IgG-producing CHO cell lines. These intermediates were used as pH control agents to replace conventional CO2 sparging, enabling simultaneous modulation of the bioreactor environment and cell metabolism. Carbon-13 metabolic flux analysis (13C-MFA) rev

Serum pyruvate and lactate predict immunotherapy efficacy in advanced gastric cancer: a prospective biomarker study.

BACKGROUND: While immunotherapy has redefined clinical paradigms for advanced gastric cancer, reliable efficacy prediction remains a critical unmet challenge. Unlike invasive tissue-based predictors, circulating biomarkers offer non-invasive monitoring potential. This study investigated serum energy metabolites, whose dysregulation drove immune evasion, as predictors of therapeutic efficacy in advanced gastric cancer receiving first-line chemoimmunotherapy. METHODS: We conducted a prospective observational study involving 52 patients with advanced gastric cancer receiving first-line chemoimmu

Understanding alternative fluxes/effluxes through comparative metabolic pathway analysis of phylum actinobacteria using a simplified approach.

Actinobacteria are known for their diverse metabolism and physiology. Some are dreadful human pathogens whereas some constitute the natural flora for human gut. Therefore, the understanding of metabolic pathways is a key feature for targeting the pathogenic bacteria without disturbing the symbiotic ones. A big challenge faced today is multiple drug resistance by Mycobacterium and other pathogens that utilize alternative fluxes/effluxes. With the availability of genome sequence, it is now feasible to conduct the comparative in silico analysis. Here we present a simplified approach to compare me

Organic acids in urine of patients with congenital lactic acidoses: an aid to differential diagnosis.

The differential diagnosis of patients with apparent congenital lactic acidoses poses one of the most intractable problems in the study of patients with disorders of organic acid metabolism. An outline of the factors leading to a lactic acidosis, particularly in infants and young children, together with a brief review of the known causes of congenital lactic acidosis, are presented. Quantitative examination of the organic acids excreted by patients with proven enzyme deficiencies causing congenital lactic acidosis has demonstrated the characteristic patterns that are associated with specific d

Speculations on the origin and evolution of metabolism.

An autotrophic origin of metabolism is described, which requires clays, transition state metals, disulfide and dithiols, U.V. and cyanide ion. A general scheme is proposed, involving the fixation of CO2 and N2, for the evolution of intermediary metabolism based on the evolution of a complex system from a simple one. The basic conclusion is that metabolism could have evolved from a simple environment rather than from a complex one.

Metabolic adaptations of yeast cells to epigenetic modifiers: a comparative analysis of free amino acid profiles and key metabolites.

This study investigates the effects of four epigenetic treatments on the free amino-acid and central-carbon metabolite profiles of Saccharomyces cerevisiae. The objective was to assess how naturally derived epigenetic agents reshape yeast metabolism, with a particular focus on amino-acid pools and key intermediates of glycolysis and the tricarboxylic acid (TCA) cycle. Yeast cultures were grown in media supplemented with 5-azacytidine, sodium butyrate, curcumin, or green tea extract, and metabolites were quantified using LC-MS/MS. All four treatments induced marked shifts in amino-acid abundanc
