Imaging the adenovirus infection cycle.

Incoming adenoviruses seize control of cytosolic transport mechanisms to relocate their genome from the cell periphery to specialized sites in the nucleoplasm. The nucleus is the site for viral gene expression, genome replication, and the production of progeny for the next round of infection. By taking control of the cell, adenoviruses also suppress cell-autonomous immunity responses. To succeed in their production cycle, adenoviruses rely on well-coordinated steps, facilitated by interactions between viral proteins and cellular factors. Interactions between virus and host can impose remarkabl

Double periodicity of the AnkyrinG-associated complex in the axon initial segment.

The axon initial segment (AIS), situated within the first 20 to 60 µm of the axon, is essential for action potential generation and maintenance of axonal identity [M. N. Rasband, Nat. Rev. Neurosci. 11, 552-562 (2010)]. Its structure relies on the beta (β)-IV-spectrin/AnkyrinG (AnkG) scaffold arranged periodically underneath the plasma membrane, harboring diverse membrane proteins [K. Xu, G. Zhong, X. Zhuang, Science 339, 452-456 (2013); K. L. Hedstrom, Y. Ogawa, M. N. Rasband, J. Cell Biol. 183, 635-640 (2008)]. Although a ~190-nm cytoskeletal periodic organization is well established, the pr

Structure-guided design of 7-azaindole DNMT1 inhibitors active against hypomethylating agent-resistant acute myeloid leukemia.

Pharmacological reversal of abnormal promoter DNA hypermethylation at tumor suppressor genes (TSGs) is a key therapeutic paradigm for cancer … abnormalities and TSG silencing, leading to robust antileukemic effects and favorable tolerability. Cryoelectron microscopy (cryo-EM) studies reveal that the 7-azaindole inhibitor exhibits enhanced intercalation into hemi-methylated CpG dyads and increased minor-groove contacts within the DNMT1/hemimethylated DNA complex compared to GSK5032. These structural features ena …

Automated Cryo-EM and Supervised Machine Learning Enable Reproducible Characterization of Extracellular Vesicles and Co-Isolating Particles.

Cryo-electron microscopy (cryo-EM) is the only technique capable of visualizing the lipid bilayer of extracellular vesicles (EVs), enabling their distinction from non-EV particles. However, the application of cryo-EM for EV sample characterization has been limited by a combination of low imaging throughput and complex image analysis of the structurally diverse EVs. To address these challenges, we developed a workflow combining automated cryo-EM image acquisition with supervised machine learning (sML)-assisted particle detection and classification. Automated image acquisition facilitates the ro

FcRL4 is an IgA receptor that primarily binds the joining chain.

Immunoglobulin A (IgA) is a crucial component of the human immune system, and its interaction with receptors is essential for immune regulation. Fc-receptor-like 4 (FcRL4) is an IgA receptor that selectively binds systemic IgA containing the joining chain (J-chain). The molecular mechanism of this interaction has remained unclear. Here, we present a cryo-EM structure of FcRL4 complexed with the dIgA core (Fcα dimer and J-chain), revealing a 1:1 binding stoichiometry. FcRL4 primarily interacts with the J-chain but can nevertheless discriminate against J-chain-containing IgM through an entropic

copick: An open dataset interface and toolkit for collaborative annotation and analysis of cryo-electron tomography data.

Cryo-electron tomography (cryoET) enables visualization of macromolecular complexes within intact cellular environments. Continued improvements in instrumentation, sample preparation, and data-processing pipelines have increased both the scale and the complexity of cryoET datasets, making manual analysis challenging. To support scalable, collaborative annotation, we developed copick, an open-source dataset application programming interface (API) and accompanying tool suite for cryoET analysis. Copick provides standardized access to tomograms, segmentations, point annotations, meshes, and featu

Adenylyl cyclase 9 as a molecular scaffold to dissect the mechanisms of membrane adenylyl cyclases.

Adenylyl cyclases (ACs) convert ATP into the second messenger cAMP, thus directly influencing cellular signaling in response to a wide variety of stimuli. Despite their physiological importance, structural studies of isoform-specific AC regulation are compounded by difficulties in AC expression and purification. Here, we designed a chimeric construct AC95, combining human AC9 as a molecular scaffold and incorporating the catalytic-allosteric core of human AC5. Cryo-EM analysis of AC95 at 3.5 Å resolution revealed a state of AC95 bound to both ATPαS and forskolin, demonstrating that the chimera

Cryo-EM structures of ALECT2 filaments from human renal biopsies.

Leukocyte chemotactic factor 2 is a recently identified amyloidogenic protein, whose abnormal aggregation defines a systemic amyloidosis termed ALECT2 amyloidosis. Due to the lack of reliable biomarkers, diagnosis relies primarily on histological demonstration and typing of amyloid deposits in renal biopsies. However, immunohistochemical detection of ALECT2 is often inconsistent, leading to diagnostic uncertainty. The underlying basis remains poorly understood, reflecting our limited knowledge of ALECT2 deposits. Here, using cryo-electron microscopy (cryo-EM), we determined the structures of A

Ribosomal architecture and rRNA modification landscape in the tick-borne parasite Babesia divergens.

Babesia are tick-borne intracellular apicomplexan parasites that infect a wide range of wild and domestic animals (e.g., cattle), resulting in significant economic losses to the livestock industry. Humans are considered accidental hosts for a few Babesia species. Babesia microti and B. divergens are the most prevalent causes of human babesiosis that are showing a broadening geographic distribution. Due to the complex life cycle of Babesia species, their survival depends on the precise control of gene expression, which is primarily regulated by epigenetic, transcriptional, and post-transcriptio

Spatial constraints drive amylosome-mediated resistant starch degradation by Ruminococcus bromii in the human colon.

Degradation of complex dietary fiber by gut microbes is essential for colonic fermentation, short-chain fatty acid production, and microbiome function. Ruminococcus bromii is the primary resistant starch (RS) degrader in humans, which relies on the amylosome, a specialized cell-bound enzymatic complex. To unravel its architecture, function, and the interplay among its components, we applied a holistic multilayered approach: Cryo-electron tomography reveals that the amylosome comprises a constitutive extracellular layer extending toward the RS substrate. Proteomics demonstrates remodeling of it

Filamentous chemokine CCL5 structure and the functional aspects.

Human inflammation-related CC chemokine ligand 5 (hCCL5) has significant self-assembly property under physiological conditions. The mechanism and function of hCCL5 oligomerization remain unclear. Different intermolecular interactions, such as E66-K25 or E66-R44/K45, have been reported to mediate hCCL5 oligomerization. This complexity makes structural determination difficult. Based on a K25S mutation to eliminate the E66-K25 interaction, we observed hCCL5 forming a helical-sharped filament in transmission electron microscopy (TEM). The filamentous polymerization is a dominant process when the c

Structural basis of human uromodulin filament networks in uropathogen capture.

Uromodulin (UMOD), the most abundant protein in human urine, is essential for kidney function and urinary tract health. UMOD forms filaments that bind to uropathogenic bacteria, facilitating their aggregation and clearance from the urinary tract. Here, we present the cryo-electron microscopy (cryo-EM) structure of the bacteria-binding D10C domain of UMOD and reveal its binding to the filament core. The details of D10C-core binding explain the formation of distinct filament lattice architectures adopted by UMOD. The D10C-core binding interface gives rise to diverse filament lattice structures,

Two solutions for efficient light-harvesting in phototrophic Gemmatimonadota.

Phototrophic Gemmatimonadota represent a unique group of phototrophic bacteria that acquired a complete set of photosynthetic genes via horizontal gene transfer and later evolved independently. Gemmatimonas (Gem.) phototrophica contains photosynthetic complexes with two concentric light-harvesting antenna rings that absorb at 816 and 868 nm, allowing it to better exploit the light conditions found deeper in the water column. The closely related species Gem. groenlandica, with highly similar photosynthetic genes, harvests infrared light using a single 860 nm absorption band. The cryo-electron m

Mechanism of read-through enhancement by aminoglycosides and mefloquine.

Nonsense mutations are associated with numerous and diverse pathologies, yet effective treatment strategies remain elusive. A promising approach to combat these conditions involves the use of aminoglycosides, particularly in combination with stop-codon read-through enhancers, for developing drugs that can rescue the production of full-length proteins. Using X-ray crystallography and single-particle cryo-EM, we obtained structures of the eukaryotic ribosome in complexes with several aminoglycosides (geneticin G418, paromomycin, and hygromycin B) and the antimalarial drug mefloquine (MFQ), which

Cryogenic electron tomography and elemental analysis of mitochondrial granules in human retinal ganglion cells.

Combining three-dimensional (3D) visualization with elemental analysis of vitrified cells can provide crucial insights into subcellular structures and elemental compositions in their native environments. We present a coordinated approach using cryogenic electron energy loss spectroscopy (cryoEELS) and cryogenic electron tomography (cryoET) to characterize the elemental distribution and ultrastructure of vitrified cells. We applied this method to examine calcium disposition in the mitochondria of cultured human retinal ganglion cells (RGCs) exposed to pro-calcifying conditions relevant to optic

Cryo-EM structure of the Seneca Valley virus A-particle and related structural states.

Picornavirus cell entry requires a series of capsid protein conformational changes leading to genome uncoating. For enteroviruses, receptor binding triggers the transition from a full (F) capsid to an altered (A) particle before releasing its genome and finally converting it into an empty (E) particle. In contrast, non-enteroviruses, such as Aphthovirus, Cardiovirus, or Seneca Valley virus, release their genomes by dissociating the capsid into pentamers. While the existence of a transient A-particle for non-enteroviruses was previously speculated, it has never been directly observed using stru

The biosynthesis of the odorant 2-methylisoborneol is compartmentalized inside a protein shell.

Terpenoids are the largest class of natural products, found across all domains of life. One of the most abundant bacterial terpenoids is the volatile odorant 2-methylisoborneol (2-MIB), partially responsible for the earthy smell of soil and musty taste of contaminated water. Many bacterial 2-MIB biosynthetic gene clusters were thought to encode a conserved transcription factor, named EshA in the model soil bacterium Streptomyces griseus. Here, we revise the function of EshA, now referred to as Sg Enc, and show that it is a Family 2B encapsulin shell protein. Using cryo-electron microscopy, we

Cryo-EM structure of the human glucose transporter GLUT7.

GLUT7 is a Class II glucose transporter predominantly expressed at the apical membrane of enterocytes in the small intestine. Here, we report the cryo-EM structure of nanodisc-reconstituted human GLUT7 in the apo state at 3.3 Å resolution. Our atomic model reveals a typical major facilitator superfamily fold, with the substrate-binding site open to the extracellular side of the membrane. Despite the nearly identical conformation to its closest family member, rat GLUT5, our structure unveils distinct features of the substrate-binding cavity that may influence substrate specificity and binding m

Structure and function of Mycobacterium tuberculosis EfpA as a lipid transporter and its inhibition by BRD-8000.3.

EfpA, the first major facilitator superfamily (MFS) protein identified in Mycobacterium tuberculosis (Mtb), is an essential efflux pump implicated in resistance to multiple drugs. EfpA-inhibitors have been developed to kill drug-tolerant Mtb. However, the biological function of EfpA has not yet been elucidated. Here, we present the cryo-EM structures of EfpA complexed with lipids or the inhibitor BRD-8000.3 at resolutions of 2.9 Å and 3.4 Å, respectively. Unexpectedly, EfpA forms an antiparallel dimer. Functional studies reveal that EfpA is a lipid transporter and BRD-8000.3 inhibits its lipid

Cryo-EM structure of a lysozyme-derived amyloid fibril from hereditary amyloidosis.

Systemic ALys amyloidosis is a debilitating protein misfolding disease that arises from the formation of amyloid fibrils from C-type lysozyme. We here present a 2.8 Å cryo-electron microscopy structure of an amyloid fibril, which was isolated from the abdominal fat tissue of a patient who expressed the D87G variant of human lysozyme. We find that the fibril possesses a stable core that is formed by all 130 residues of the fibril precursor protein. There are four disulfide bonds in each fibril protein that connect the same residues as in the globularly folded protein. As the conformation of lys
