The Mastigamoeba balamuthi Genome and the Nature of the Free-Living Ancestor of Entamoeba.

The transition of free-living organisms to parasitic organisms is a mysterious process that occurs in all major eukaryotic lineages. Parasites display seemingly unique features associated with their pathogenicity; however, it is important to distinguish ancestral preconditions to parasitism from truly new parasite-specific functions. Here, we sequenced the genome and transcriptome of anaerobic free-living Mastigamoeba balamuthi and performed phylogenomic analysis of four related members of the Archamoebae, including Entamoeba histolytica, an important intestinal pathogen of humans. We aimed to

Rapid identification of pathogens, antibiotic resistance genes and plasmids in blood cultures by nanopore sequencing.

Bloodstream infections (BSI) and sepsis are major causes of morbidity and mortality worldwide. Blood culture-based diagnostics usually requires 1-2 days for identification of bacterial agent and an additional 2-3 days for phenotypic determination of antibiotic susceptibility pattern. With the escalating burden of antimicrobial resistance (AMR) rapid diagnostics becomes increasingly important to secure adequate antibiotic therapy. Real-time whole genome sequencing represents a genotypic diagnostic approach with the ability to rapidly identify pathogens and AMR-encoding genes. Here we have used

Global emergence of environmental non-O1/O139 Vibrio cholerae infections linked with climate change: a neglected research field?

The bacterium Vibrio cholerae is a natural inhabitant of aquatic ecosystems across the planet. V. cholerae serogroups O1 and O139 are responsible for cholera outbreaks in developing countries accounting for 3-5 million infections worldwide and 28.800-130.000 deaths per year according to the World Health Organization. In contrast, V. cholerae serogroups other than O1 and O139, also designated as V. cholerae non-O1/O139 (NOVC), are not associated with epidemic cholera but can cause other illnesses that may range in severity from mild (e.g. gastroenteritis, otitis, etc.) to life-threatening (e.g.

Antibiotic resistance in Staphylococcus aureus. Current status and future prospects.

The major targets for antibiotics in staphylococci are (i) the cell envelope, (ii) the ribosome and (iii) nucleic acids. Several novel targets emerged from recent targeted drug discovery programmes including the ClpP protease and FtsZ from the cell division machinery. Resistance can either develop by horizontal transfer of resistance determinants encoded by mobile genetic elements viz plasmids, transposons and the staphylococcal cassette chromosome or by mutations in chromosomal genes. Horizontally acquired resistance can occur by one of the following mechanisms: (i) enzymatic drug modificatio

Deciphering pathogenicity and antibiotic resistance islands in methicillin-resistant Staphylococcus aureus genomes.

Staphylococcus aureus is a versatile pathogen that is capable of causing infections in both humans and animals. It can cause furuncles, septicaemia, pneumonia and endocarditis. Adaptation of S. aureus to the modern hospital environment has been facilitated, in part, by the horizontal acquisition of drug resistance genes, such as mecA gene that imparts resistance to methicillin. Horizontal acquisitions of islands of genes harbouring virulence and antibiotic resistance genes have made S. aureus resistant to commonly used antibiotics. To decipher genomic islands (GIs) in 22 hospital- and 9 commun

Low biological cost of carbapenemase-encoding plasmids following transfer from Klebsiella pneumoniae to Escherichia coli.

OBJECTIVES: The objective of this study was to determine the biological cost, stability and sequence of two carbapenemase-encoding plasmids containing blaKPC-2 (pG12-KPC-2) and blaVIM-1 (pG06-VIM-1) isolated from Klebsiella pneumoniae when newly acquired by uropathogenic Escherichia coli clinical isolates of different genetic backgrounds. METHODS: The two plasmids were transferred into plasmid-free E. coli clinical isolates by transformation. The fitness effect of newly acquired plasmids on the host cell was assessed in head-to-head competitions with the corresponding isogenic strain. Plasmid

A novel mechanism of latency in matrix metalloproteinases.

The matrix metalloproteinases (MMPs) are a family of secreted soluble or membrane-anchored multimodular peptidases regularly found in several paralogous copies in animals and plants, where they have multiple functions. The minimal consensus domain architecture comprises a signal peptide, a 60-90-residue globular prodomain with a conserved sequence motif including a cysteine engaged in "cysteine-switch" or "Velcro" mediated latency, and a catalytic domain. Karilysin, from the human periodontopathogen Tannerella forsythia, is the only bacterial MMP to have been characterized biochemically to dat

Cooperative secretions facilitate host range expansion in bacteria.

The majority of emergent human pathogens are zoonotic in origin, that is, they can transmit to humans from other animals. Understanding the factors underlying the evolution of pathogen host range is therefore of critical importance in protecting human health. There are two main evolutionary routes to generalism: organisms can tolerate multiple environments or they can modify their environments to forms to which they are adapted. Here we use a combination of theory and a phylogenetic comparative analysis of 191 pathogenic bacterial species to show that bacteria use cooperative secretions that m

Endosymbiont DNA in endobacteria-free filarial nematodes indicates ancient horizontal genetic transfer.

BACKGROUND: Wolbachia are among the most abundant symbiotic microbes on earth; they are present in about 66% of all insect species, some spiders, mites and crustaceans, and most filarial nematode species. Infected filarial nematodes, including many pathogens of medical and veterinary importance, depend on Wolbachia for proper development and survival. The mechanisms behind this interdependence are not understood. Interestingly, a minority of filarial species examined to date are naturally Wolbachia-free. METHODOLOGY/PRINCIPAL FINDINGS: We used 454 pyrosequencing to survey the genomes of two d

Mechanisms underlying altered ceftazidime-avibactam resistance in Klebsiella pneumoniae driven by KPC-234 mutation and IncX3-NDM-1 plasmid transfer.

OBJECTIVE: Ceftazidime-avibactam is commonly used to treat infections caused by Klebsiella pneumoniae carbapenemase (KPC)-producing K. pneumoniae, but its effectiveness is decreasing due to emerging resistance mechanisms. This study aimed to investigate the genetic basis of ceftazidime-avibactam resistance in serial K. pneumoniae isolates recovered from a single patient. METHODS: Four KPC-producing K. pneumoniae strains were isolated from one patient during treatment. Whole-genome sequencing, plasmid transformation, gene cloning, and enzymatic kinetic assays were performed. Plasmid typing, tr

Investigating Possible Interspecies Communication of Plasmids Associated with Transfer of Third-Generation Cephalosporin, Quinolone, and Colistin Resistance Between Simultaneously Isolated Escherichia Coli and Klebsiella Pneumoniae.

The coinfection process producing multiple species of pathogens provides a specific ecological niche for the exchange of genetic materials between pathogens, in which plasmids play a vital role in horizontal gene transfer, especially for drug resistance, but the underlying transfer pathway remains unclear. Interspecies communication of the plasmids associated with the transfer of third-generation cephalosporins, quinolones, and colistin resistance has been observed in simultaneously isolated Escherichia coli and Klebsiella pneumoniae from abdominal drainage following surgery. The MICs of antim

A newly discovered Aerococcus urinae mediates transfer of the pCF10 plasmid via SPI-WT regulation.

INTRODUCTION: Pheromone-regulated horizontal transfer serves as the core mechanism for horizontal gene transfer of antibiotic resistance genes, playing a pivotal role in driving the spread of resistance. Given the strict species-specific constraints of this regulatory system, it is imperative to determine whether novel regulatory signal peptides and cross-genus receptors responsive to these signals exist, thereby elucidating its potential for disseminating resistance across broader microbial communities. METHODS: This study isolated and screened a Gram-positive coccus, Aerococcus urinae Ae1,

Unique and Ingenious Mechanisms Underlying Antimicrobial Resistance and Spread of Haemophilus influenzae.

Antimicrobial resistance (AMR) is a serious global concern. AMR pathogens are found in hospitals and communities. Haemophilus influenzae is a common pathogen associated with community-acquired infections. H. influenzae infections are usually treated with β-lactams, macrolides, and quinolones. However, the drug-resistant strains have emerged. The resistance mechanisms of H. influenzae are complex but are roughly characterized by the acquisition of a mutation in antimicrobial-targeting genes and exogenous resistant genes. Generally, the former cannot be transferred horizontally to a susceptible

Acanthamoeba as a microbial Trojan horse: intracellular endosymbionts, adaptive immune evasion and antimicrobial resistance dissemination from a one health perspective.

Antimicrobial resistance (AMR) is a global public health crisis driven not only by clinical antibiotic misuse but also by environmental reservoirs that remain insufficiently characterized. Free-living amoebae of the genus Acanthamoeba are ubiquitous eukaryotic protists that graze on diverse bacterial communities via phagocytosis, yet certain clinically important pathogens-including Legionella pneumophila, Mycobacterium spp. and Pseudomonas aeruginosa-have evolved sophisticated mechanisms to survive and replicate within the amoebal phagosome. This intracellular niche serves simultaneously as an

Cross-order detection of bacteriophage transduction in microbial communities using RNA barcoding.

Bacteriophages (phages) facilitate gene transfer and microbial evolution in all ecosystems and have applications as tools for engineering microbiomes and as antimicrobials. Historic efforts to map phage hosts, such as plaque assays, are limited to cultured bacteria, are low throughput, and are hard to apply in microbial communities and environmentally-relevant contexts. To overcome these limitations, we integrate a synthetic ribozyme that stores information about participation in horizontal gene transfer in 16S ribosomal RNA (rRNA) into the phage-plasmid P1, and perform targeted 16S rRNA seque

Not just passengers: Phages as agents of genetic exchange in fecal microbiota transplantation.

Fecal microbiota transplantation (FMT) is an effective therapy for recurrent Clostridioides difficile infection and is increasingly being explored for other microbiota-associated diseases. However, general research has largely focused on bacterial engraftment, overlooking the contribution of the gut virome. In this perspective, we highlight phage-mediated horizontal gene transfer (HGT) as a potentially influential process occurring following FMT. Donor-derived phages may potentially influence community structure, engraft in resident bacteria, and modulate microbial functions or host physiology

Investigating the role of novel alphatectiviruses in reducing carriage and transfer of antimicrobial resistance plasmids.

OBJECTIVE: To identify suitable phage isolates and the characterization of factors that define their host range and interactions with bacteria, which are of major importance for optimizing their use in reducing antimicrobial resistance (AMR). METHODS: We characterized two novel conjugation apparatus-specific alphatectiviruses that target plasmids of the incompatibility groups IncW, N, and P. We show that ɸ4187/61 and ɸ4187/77 specifically target plasmid-harbouring bacteria in mixed bacterial populations, thereby reducing overall plasmid carriage and transfer. RESULTS: Occurring phage resista

Hidden reservoir of highly adaptable multi-host plasmids that propagate antibiotic genes in healthy human populations.

Plasmids are key vectors for disseminating antibiotic resistance genes, yet their diversity and dynamics in the healthy human gut microbiome remain largely unexplored. Using fecal metagenomes from two cohorts (n = 498 samples), we constructed a comprehensive atlas of the healthy human gut plasmidome. We observed a polarization: while 97.4% of 19 151 plasmid clusters exhibited low prevalence (<5%), we identified 17 plasmid clusters that were detected in >30% of individuals. Among these, the plasmid pGut1 emerged as a paradigm of a stealth vector. Prevalent globally (>50% in independent cohorts)

Type III secretion system diversity in the Pseudomonas fluorescens species complex.

Type III secretion systems (T3SSs) play important roles in mediating interactions between bacteria and eukaryotic hosts by delivering effectors into host cells, yet their genetic diversity and evolutionary dynamics among rhizosphere-associated members of Pseudomonas fluorescens species complex (PFSC) remain poorly understood. We conducted a genome-based evolutionary analysis of T3SSs across a global collection of PFSC strains to investigate their phylogenetic evolution and diversity. The 88 T3SS-carrying strains were assigned to seven PFSC subgroups and clustered into six phylogenetically dist
