Investigation of the classical histone deacetylases and sirtuins using peptide technologies.

Histone deacetylase (HDAC) enzymes are hydrolases that remove acyl-based modifications from the side chains of lysine residues in our proteome. Originally named after their first identified substrates, the acetylated lysine residues in histone proteins, it has now become evident that individual isozymes of the HDAC class have different protein targets, cellular localization, and ε-N-acyllysine substrate specificities. To help elucidate the activities of the different HDACs, researchers have developed a variety of peptide-based tools, providing mechanistic insights and substrate preferences of

Histone modifications: mechanisms, metabolic regulation, and therapeutic targeting in cancer.

Histone post-translational modifications are central regulators of chromatin organization and genome function, acting independently of alterations in DNA sequence. This review comprehensively summarizes the multifaceted roles of major histone modifications, including acetylation, methylation, ubiquitination, phosphorylation, and emerging metabolism-linked acylations, in governing critical DNA-templated processes such as replication, transcription, and the DNA damage response. We further discuss the concept of the nuclear metabolic microenvironment, in which local metabolite availability and en

Research progress on histone epigenetic modifications in placental trophoblast syncytialization.

During pregnancy, the placenta, as a temporary organ connecting the fetus to the mother, plays an essential role in fetal development. In the basic structural unit of the human placenta, the chorionic villus, proliferative mononuclear cytotrophoblasts cease division and spontaneously fuse to form non-proliferative multinucleated syncytiotrophoblasts a process termed trophoblast syncytialization. The expression of key genes is predominantly regulated by epigenetic modifications during syncytialization. Previous studies have reported that dysregulation of placental epigenetic modification is clo

Integrated epigenetic networks in aging: from histone to RNA modifications.

BACKGROUND: Aging is a complex process characterized by the progressive decline of physiological functions. This process is accompanied by a series of genetic and epigenetic alterations. Epigenetic mechanisms, including histone modifications, chromatin remodeling, and RNA modifications, are critical due to their highly dynamic and plastic nature. These mechanisms play fundamental roles in the occurrence and progression of aging and age-related diseases. MAIN BODY: This review systematically summarizes the fundamental roles and molecular mechanisms of histone modifications (e.g., methylation an

The Histone Methyltransferase OsSET37 Positively Regulates Rice Seed Vigor.

Seed vigor is a critical determinant of crop establishment and yield, yet the epigenetic mechanisms underlying this trait remain largely unexplored. Here, we identified a histone methyltransferase, OsSET37, and characterized its essential role in regulating seed vigor in rice (Oryza sativa). Consistent with OsSET37 being a member of the SDG (SET domain group) family, our results demonstrate that the loss of OsSET37 leads to a marked decrease in H3K36me3 in vivo. Phenotypic analysis showed that osset37 mutants displayed normal vegetative and reproductive growth, but exhibited delayed germinatio

Histone Deacetylase 4: The Epigenetic Hub in Degenerative Musculoskeletal Diseases.

Aging has rendered Degenerative Musculoskeletal Diseases (DMDs) an increasingly significant public health burden. Growing evidence suggests that epigenetic dysregulation plays a crucial mechanistic role in the pathogenesis of DMDs. Histone Deacetylase 4 (HDAC4), known for its regulatory roles in the nervous, cardiovascular, and cancer systems, has also emerged as a central coordinator of musculoskeletal physiology and pathology. It dynamically modulates cellular metabolism in cartilage, bone, and muscle tissues. This review aims to provide a comprehensive overview of current research on HDAC4

Histone variant H2A.J is an epigenetic regulator of metastasis in lung adenocarcinoma.

Metastasis is a major contributor to poor patient survival in lung adenocarcinoma (LUAD); however, the underlying mechanisms remain incompletely understood. Unlike tumorigenesis-associated mutations, recurrent genetic alterations specifically linked to metastasis have not been identified, suggesting that epigenetic mechanisms may play a key role. In this study, we report that histone H2A variant H2A.J expression is significantly down-regulated in LUAD, and that low H2A.J levels are associated with unfavorable survival outcomes. Functional assays revealed that H2A.J overexpression suppresses ca

Aberrant Histone Methylation Profile in Patients with Sporadic Primary Hyperparathyroidism.

INTRODUCTION: Primary hyperparathyroidism (PHPT) is a systemic endocrine disorder characterized by elevated PTH levels and hypercalcemia. Gene-specific epigenetic modifications like histone methylation play a pivotal role in PHPT by altering expression of parathyroid-specific genes. However, global histone modifications in parathyroid tumors and their implications for tumor behavior remain underexplored. EXPERIMENTAL DESIGN: We performed comparative histone modification profiling in blood and tissue samples from sporadic parathyroid adenomas (PA; n = 30), atypical parathyroid tumors (APT; n =

Histone H2B monoubiquitination drives sexual commitment in malaria parasites.

Transmission of malaria parasites to mosquito vectors relies on the successful conversion from asexual blood-stage forms into sexual gametocytes. Protein ubiquitination regulates many cellular processes, including cell differentiation in other eukaryotes, but whether specific ubiquitination machinery mediates Plasmodium sexual conversion is unclear. Here we conduct CRISPR-Cas9 mutagenesis screens to systematically profile Plasmodium yoelii E2 ubiquitin-conjugating enzymes for their impact on parasite development. We demonstrate that an E2 enzyme (Rad6B), and its partner RING-type E3 ligase (Te

PRMT5 activity sustains histone production to maintain genome integrity.

Histone proteins package DNA into nucleosomes, forming chromatin and thereby safeguarding genome integrity. Proper histone expression is essential for cell proliferation and chromatin organization, yet the upstream regulators of histone supply remain incompletely understood. PRMT5-a cell essential type II protein arginine methyltransferase frequently overexpressed in cancer-catalyzes symmetric dimethylation of arginine residues. Using time-resolved nascent transcriptional profiling, quantitative proteomics, and imaging, we show that PRMT5 activity is required to sustain histone transcription a

A citrullinated histone H3 monoclonal antibody for immune modulation in sepsis.

Citrullinated histone H3 (CitH3), released from immune cells during early sepsis, drives a vicious cycle of inflammation through excessive NETosis and pyroptosis, causing immune dysfunction and tissue damage. To regulate this process, we develop a humanized CitH3 monoclonal antibody (hCitH3-mAb) with high affinity and specificity to target this process. In murine models, hCitH3-mAb reduces cytokine production, mortality and acute lung injury (ALI) caused by LPS and Pseudomonas aeruginosa while enhancing bacteria phagocytosis in the lungs, spleen, and liver. Using pre-equilibrium digital ELISA

Histone H3K36 methyltransferases NSD1 and SETD2 are required for brain development.

Genetic variants in two major histone H3K36 methyltransferases, NSD1 and SETD2, have been identified in patients with neurodevelopmental disorders. We examined the genetic nature of these disease-relevant variants and studied genotype-phenotype correlations using publicly available patient cohorts. To further investigate roles of Nsd1 and Setd2 in brain development, we generated mouse models with conditional knockout of Nsd1 and Setd2 in neuroepithelial cells using the Sox1-cre. Our results showed that conditional Nsd1 knockout mice were viable but exhibited reduced brain size and thinning of

Inhibitory Effect of Novel Dihydroxamate Derivatives for Histone Deacetylase 1.

BACKGROUND: Histone deacetylase 1 (HDAC1) is a critical epigenetic regulator involved in chromatin remodeling and transcriptional repression, making it a valuable target for cancer therapy. Selective inhibition of HDAC1 represents a promising approach to cancer treatment, as it modulates gene expression and induces apoptosis in tumor cells. METHODS: Two novel hydroxamate-based HDAC1 inhibitors, compounds 4 and 6, were designed and evaluated using molecular docking, molecular dynamics (MD) simulations, and enzymatic inhibition assays. Molecular docking assessed binding interactions, while MD s

Cytoplasmic Histone Is a Marker of Pro-Inflammatory CD4 + T Cells.

Although extranuclear histones have been identified for a long time, their role in lymphocytes, particularly cytoplasmic histones, remains elusive. In this study, we conducted a visual and quantitative analysis of cytoplasmic histones in CD4+ T cells and discovered that effector CD4+ T cells contain higher levels of cytoplasmic histones compared to naïve T cells. We observed a significant increase in cytoplasmic histones following T cell receptor (TCR) activation, with further elevation during the differentiation of Th1 and Th17 cells. Interestingly, double-stranded RNA (dsRNA) specifically en

Roles of Histone H2A Variants in Cancer Development, Prognosis, and Treatment.

Histones are nuclear proteins essential for packaging genomic DNA and epigenetic gene regulation. Paralogs that can substitute core histones (H2A, H2B, H3, and H4), named histone variants, are constitutively expressed in a replication-independent manner throughout the cell cycle. With specific chaperones, they can be incorporated to chromatin to modify nucleosome stability by modulating interactions with nucleosomal DNA. This allows the regulation of essential fundamental cellular processes for instance, DNA damage repair, chromosomal segregation, and transcriptional regulation. Among all the

Structural insights into instability of the nucleosome driven by histone variant H3T.

The testis-specific histone variant H3T plays a crucial role in chromatin reorganization during spermatogenesis by destabilizing nucleosomes. However, the structure basis for the nucleosome instability driven by H3T is not fully understand. In this study, we determinate the crystal structure of H3T-H4 in complex with histone chaperone ASF1a at 2.8 Å resolution. Our findings reveal that H3T-H4 binds ASF1a similarly to the conventional H3.1-H4 complex. However, significant structural differences are observed in the H3 α1 helix, the N- and C-terminal region of α2, and N-terminal region of L2. The

Uncoupling histone modification crosstalk by engineering lysine demethylase LSD1.

Biochemical crosstalk between two or more histone modifications is often observed in epigenetic enzyme regulation, but its functional significance in cells has been difficult to discern. Previous enzymatic studies revealed that Lys14 acetylation of histone H3 can inhibit Lys4 demethylation by lysine-specific demethylase 1 (LSD1). In the present study, we engineered a mutant form of LSD1, Y391K, which renders the nucleosome demethylase activity of LSD1 insensitive to Lys14 acetylation. K562 cells with the Y391K LSD1 CRISPR knockin show decreased expression of a set of genes associated with cell

Histone Lactylation Participates in Psoriasis Progression by Regulating the Adiponectin Expression.

BACKGROUND: Psoriasis is a chronic inflammatory skin disease characterized by erythema, papules, and plaques. Adiponectin (ADIPOQ) is an important protein hormone secreted by adipose tissue. Here, we aimed to explore the expression of ADIPOQ in psoriasis patients and the moderation effect of histone lactylation on ADIPOQ. METHODS: The GSE78097 data set was downloaded from GEO database to analyze the differentially expressed genes (DEGs) in psoriasis. A total of 36 psoriasis patients were recruited to obtain the skin samples. The ADIPOQ protein levels, global lactylation and histone lactylatio

Mechanistic Sequence of Histone Deacetylase Inhibitors and Radiation Treatment: An Overview.

Histone deacetylases inhibitors (HDACis) have shown promising therapeutic outcomes in haematological malignancies such as leukaemia, multiple myeloma, and lymphoma, with disappointing results in solid tumours when used as monotherapy. As a result, combination therapies either with radiation or other deoxyribonucleic acid (DNA) damaging agents have been suggested as ideal strategy to improve their efficacy in solid tumours. Numerous in vitro and in vivo studies have demonstrated that HDACis can sensitise malignant cells to both electromagnetic and particle types of radiation by inhibiting DNA d
