Impact of polygenic schizophrenia-related risk and hippocampal volumes on the onset of psychosis.

Alterations in hippocampal volume are a known marker for first-episode psychosis (FEP) as well as for the clinical high-risk state. The Polygenic Schizophrenia-related Risk Score (PSRS), derived from a large case-control study, indicates the polygenic predisposition for schizophrenia in our clinical sample. A total of 65 at-risk mental state (ARMS) and FEP patients underwent structural magnetic resonance imaging. We used automatic segmentation of hippocampal volumes using the FSL-FIRST software and an odds-ratio-weighted PSRS based on the publicly available top single-nucleotide polymorphisms

Low-input CSF cfDNA shallow whole-genome sequencing for CNV-based diagnosis and monitoring of leptomeningeal metastasis in lung cancer.

Leptomeningeal metastasis (LM) is a life-threatening complication of lung cancer for which magnetic resonance imaging (MRI) and cerebrospinal fluid (CSF) cytology may miss disease and provide limited molecular guidance. Because the low cfDNA input typical of CSF constrains deep sequencing and mutation-focused approaches may underrepresent the copy-number-rich genomic architecture of CNS metastases, we developed a low-input shallow whole-genome sequencing approach to quantify genome-wide copy-number changes from trace CSF cfDNA. In 57 patients with lung cancer and CNS metastases (28 with LM and

Array CGH as a first-tier test for neonates with congenital heart disease.

OBJECTIVE: Efficient diagnosis of an underlying genetic aetiology in a patient with congenital heart disease is essential to optimising clinical care. Copy number variants are one aetiology of congenital heart disease; the majority are identifiable by targeted fluorescence in situ hybridisation or array comparative genomic hybridisation, not by classical cytogenetic analysis. This study assessed the utility of array comparative genomic hybridisation as a first-tier diagnostic test for neonates with congenital heart disease. Study design A prospective chart review of neonates with congenital he

Familial Prenatal Total Anomalous Pulmonary Venous Drainage: Genetic Implications and Multimodal Echocardiographic and MRI Assessment.

We report 2 cases of fetal total anomalous pulmonary venous drainage (TAPVD) diagnosed in subsequent pregnancies in the same patient. In the first pregnancy, supracardiac TAPVD with obstruction at the ascending vein was identified at 20 weeks. Three-dimensional (3D) motion-corrected fetal cardiac magnetic resonance imaging (MRI) aided visualization of the venous pathway and revealed subtle T2-weighted lung heterogeneity, suggesting secondary pulmonary lymphangiectasia. The baby was delivered in cardiac theatres, with surgical repair at 4 hours of life. In a subsequent pregnancy, infracardiac T

Radiogenomics and Artificial Intelligence Approaches Applied to Cardiac Computed Tomography Angiography and Cardiac Magnetic Resonance for Precision Medicine in Coronary Heart Disease: A Systematic Review.

The risk of coronary heart disease (CHD) clinical manifestations and patient management is estimated according to risk scores accounting multifactorial risk factors, thus failing to cover the individual cardiovascular risk. Technological improvements in the field of medical imaging, in particular, in cardiac computed tomography angiography and cardiac magnetic resonance protocols, laid the development of radiogenomics. Radiogenomics aims to integrate a huge number of imaging features and molecular profiles to identify optimal radiomic/biomarker signatures. In addition, supervised and unsupervi

EphA2-targeted alpha-particle theranostics for enhancing PDAC treatment.

Background: Pancreatic ductal adenocarcinoma (PDAC) presents a formidable challenge in oncology due to its aggressive nature and resistance to therapy. Current treatments, including surgery, chemotherapy, and radiotherapy, have limited success in improving patient outcomes. This study addresses the urgent need for novel radiotheranostic strategies for PDAC by investigating EphA2 as a potential target. Methods and Results: Analysis of genomic data from the Cancer Cell Line Encyclopedia (CCLE) and The Cancer Genome Atlas (TCGA) revealed elevated EphA2 expression in PDAC, confirmed by immunohisto

Genome-wide association and interaction studies of CSF T-tau/Aβ42 ratio in ADNI cohort.

The pathogenic relevance in Alzheimer's disease (AD) presents a decrease of cerebrospinal fluid amyloid-ß42 (Aß42) burden and an increase in cerebrospinal fluid total tau (T-tau) levels. In this work, we performed genome-wide association study (GWAS) and genome-wide interaction study of T-tau/Aß42 ratio as an AD imaging quantitative trait on 843 subjects and 563,980 single-nucleotide polymorphisms (SNPs) in ADNI cohort. We aim to identify not only SNPs with significant main effects but also SNPs with interaction effects to help explain "missing heritability". Linear regression method was used

Value of Optical Genome Mapping (OGM) for Diagnostics of Rare Diseases: A Family Case Report.

Optical genome mapping (OGM) is a novel method enabling the detection of structural genomic variants. The method is based on the laser image acquisition of single, labeled, high-molecular-weight DNA molecules and can detect structural genomic variants such as translocations, inversions, insertions, deletions, duplications, and complex structural rearrangements. We aim to present our experience with OGM at the Clinical Institute of Genomic Medicine, University Medical Centre Ljubljana, Slovenia. Since its introduction in 2021, we have used OGM for the testing of facioscapulohumeral muscular dys

DNA methylation by CcrM contributes to genome maintenance in the Agrobacterium tumefaciens plant pathogen.

The cell cycle-regulated DNA methyltransferase CcrM is conserved in most Alphaproteobacteria, but its role in bacteria with complex or multicentric genomes remains unexplored. Here, we compare the methylome, the transcriptome and the phenotypes of wild-type and CcrM-depleted Agrobacterium tumefaciens cells with a dicentric chromosome with two essential replication origins. We find that DNA methylation has a pleiotropic impact on motility, biofilm formation and viability. Remarkably, CcrM promotes the expression of the repABCCh2 operon, encoding proteins required for replication initiation/part

Radiogenomic explainable AI with neural ordinary differential equation for identifying post-SRS brain metastasis radionecrosis.

BACKGROUND: Stereotactic radiosurgery (SRS) is widely used for managing brain metastases (BMs), but an adverse effect, radionecrosis, complicates post-SRS management. Differentiating radionecrosis from tumor recurrence non-invasively remains a major clinical challenge, as conventional imaging techniques often necessitate surgical biopsy for accurate diagnosis. Machine learning and deep learning models have shown potential in distinguishing radionecrosis from tumor recurrence. However, their clinical adoption is hindered by a lack of explainability, limiting understanding and trust in their dia

Applying imaging genetics to ADHD: the promises and the challenges.

Attention deficit/hyperactivity disorder (ADHD) is one of the most prevalent childhood psychiatric disorders. During the past decades, studies have focused on its genetic background and the abnormality of the brain structure and function. Recently, an advanced technique linking these two areas, namely, the imaging genetics emerged and kept growing. Imaging genetics primarily identifies genes that influence the brain variations. There are three main strategies of doing an imaging genetic study: using neuroimaging as endophenotypes to find the associated DNA variants, finding neuroimaging effect

High-speed cell partitioning through reactive machine learning-guided inkjet printing.

Partitioning cells in open nanowells permits high confidence in single cell occupancy and enables flexibility in the development of different molecular assays. A challenge for this approach however is to print cells sufficiently quickly to enable experiments of adequate statistical power in a reasonable time. To address this, we developed a single cell dispensing instrument leveraging inkjet technology with continuous real-time optical feedback and machine learning algorithms for high-throughput single cell isolation. The Isolatrix enables rapid partitioning of cells into open substrates such

A case of endogenous and collateral reactivation caused by two Mycobacterium tuberculosis subclones.

Endogenous reactivation of tuberculosis (TB) has been considered a process in which Mycobacterium tuberculosis subclones continuously accumulate genome mutations from the initial isolate. However, we encountered a case of endogenous reactivation that M. tuberculosis isolated from the primary disease and recurrence collaterally diverging from an original clone. In a retrospective cohort study, a recurrent TB case was thoroughly investigated in 2012 and 2020 in Yamagata, Japan. This included an evaluation of the clinical course, including computed tomography (CT) findings, retrospective contact

Dilated Cardiomyopathy and Hyperthyroidism: A Case Report and Literature Review.

Dilated cardiomyopathy (DCM) is a rare but potentially reversible complication of hyperthyroidism, often resulting from severe thyrotoxicosis, leading to ventricular dilatation and reduced systolic function. A 45-year-old patient presented with progressive dyspnea and peripheral edema. Laboratory tests and imaging confirmed hyperthyroidism-induced DCM with a reduced ejection fraction (30%). Treatment with carbimazole and propranolol resulted in the normalization of thyroid function and cardiac recovery within three months. Hyperthyroidism can induce cardiac remodeling through genomic and non-g

Genome-scale approaches to the epigenetics of common human disease.

Traditionally, the pathology of human disease has been focused on microscopic examination of affected tissues, chemical and biochemical analysis of biopsy samples, other available samples of convenience, such as blood, and noninvasive or invasive imaging of varying complexity, in order to classify disease and illuminate its mechanistic basis. The molecular age has complemented this armamentarium with gene expression arrays and selective analysis of individual genes. However, we are entering a new era of epigenomic profiling, i.e., genome-scale analysis of cell-heritable nonsequence genetic cha

MicroNucML enables machine learning-based micronuclei segmentation and micronuclei-nuclei association.

Micronuclei (MN) are structures containing small DNA fragments that arise from mitotic errors or failed DNA repair and serve as markers of genome instability. MN are typically quantified manually or with threshold methods, which can be tedious and inaccurate, leading to variable success and throughput. By employing a two-phase labeling approach that uses polygon and brush segmentation, along with SAM2-based refinement, we developed a high-quality MN segmentation tool. Data augmentation capturing heterogeneity in image quality and color diversity enabled us to train a generalizable Mask region-
