HIV-1 tropism determination using a phenotypic Env recombinant viral assay highlights overestimation of CXCR4-usage by genotypic prediction algorithms for CRF01_AE and CRF02_AG [corrected].

BACKGROUND: Human Immunodeficiency virus type-1 (HIV) entry into target cells involves binding of the viral envelope (Env) to CD4 and a coreceptor, mainly CCR5 or CXCR4. The only currently licensed HIV entry inhibitor, maraviroc, targets CCR5, and the presence of CXCX4-using strains must be excluded prior to treatment. Co-receptor usage can be assessed by phenotypic assays or through genotypic prediction. Here we compared the performance of a phenotypic Env-Recombinant Viral Assay (RVA) to the two most widely used genotypic prediction algorithms, Geno2Pheno[coreceptor] and webPSSM. METHODS: C…

Enhancing understanding of the prediction behavior of the iterative optimization technology (IOT) algorithm using model diagnostics.

Spectroscopy-based process analytical technology (PAT) has become the method of choice in the pharmaceutical industry for its non-destructive and rapid monitoring of critical quality attributes (CQA) of both intermediate and final drug products. When coupled with appropriate chemometric models, complex spectroscopic signals can be translated into meaningful process understanding. However, a significant amount of calibration data with corresponding reference values is often required to train traditional chemometric models, such as Partial Least Squares (PLS) regression, for optimum prediction a

Identifying optimal combination regimens for therapy of Mycobacterium tuberculosis with an algorithmic approach: prospective predictions and validations.

BACKGROUND: Mycobacterium tuberculosis resistance to standard-of-care agents is increasing. It is imperative to identify new combinations that increase the rate and depth of bacterial kill, shorten therapy and also suppress resistance. There has been little prior effort to identify combination regimens that employ new or repurposed drugs in a rational way. METHODS AND FINDINGS: Our group developed a pathway to combine agents to achieve this end. This pathway starts with standard baseline evaluations (e.g., MIC), leverages information from in vitro assessments (hollow fiber infection model), t

Enhancing explainability in epidemiological predictions using fuzzy logic integrated with machine and deep learning algorithms.

Epidemiological data is often analyzed without fully accounting for the uncertainties that are key to understanding the nuances of the dataset. While traditional approaches like the SIR mathematical model provide valuable insights, our study aims to offer a different perspective by employing fuzzy logic. This methodology assigns weightage to selected factors, creating a framework that not only captures uncertainties but also improves data handling and interpretation. By reducing the number of features, our approach makes datasets more manageable while preserving their essential information. We

Prediction of CO2 concentration in mushroom greenhouse via optimized long and short term memory algorithm.

To increase the accuracy as well as effectiveness of predicting the level of CO2 in mushroom cultivating greenhouses, two optimized prediction models of long and short term memory neural networks (VMD-SSA-LSTM and VMD-DBO-LSTM) are proposed. To start with, time series data on greenhouse CO2 concentrations were decomposed to get intrinsic mode function (IMF) at various time scales. The sparrow search algorithm (SSA) or dung beetle optimization Algorithm (DBO) is then used to optimize the amount of hidden layer neurons, discover the best learning rate, find the optimal iteration times, and impro
