Machine-learning-driven biomarker discovery for the discrimination between allergic and irritant contact dermatitis.

Contact dermatitis tremendously impacts the quality of life of suffering patients. Currently, diagnostic regimes rely on allergy testing, exposure specification, and follow-up visits; however, distinguishing the clinical phenotype of irritant and allergic contact dermatitis remains challenging. Employing integrative transcriptomic analysis and machine-learning approaches, we aimed to decipher disease-related signature genes to find suitable sets of biomarkers. A total of 89 positive patch-test reaction biopsies against four contact allergens and two irritants were analyzed via microarray. Coex

Computational Methods and Correlation of Exon-skipping Events with Splicing, Transcription, and Epigenetic Factors.

Alternative splicing is widely recognized for playing roles in regulating genes and creating gene diversity. Consequently the identification and quantification of differentially spliced transcripts are pivotal for transcriptome analysis. However, how these diversified isoforms are spliced during genomic transcription and protein expression and what biological factors might influence the regulation of this are still required for further exploration. The advances in next-generation sequencing of messenger RNA (RNA-seq) have enabled us to survey gene expression and splicing more accurately. We ha

Impact of the superoxide dismutase 2 Val16Ala polymorphism on the relationship between valproic acid exposure and elevation of γ-glutamyltransferase in patients with epilepsy: a population pharmacokinetic-pharmacodynamic analysis.

BACKGROUND: There has been accumulating evidence that there are associations among γ-glutamyltransferase (γ-GT) elevation and all-cause mortality, cardiovascular diseases and metabolic diseases, including nonalcoholic fatty liver disease. The primary objective of this study was to evaluate the impact of the most common and potentially functional polymorphisms of antioxidant enzyme genes, i.e. superoxide dismutase 2 (SOD2), glutathione S-transferase M1 and glutathione S-transferase T1, on the γ-GT elevation during valproic acid (VPA) therapy. METHODS AND FINDINGS: This retrospective study incl

Genetic variation in the HLA region is associated with susceptibility to herpes zoster.

Herpes zoster, commonly referred to as shingles, is caused by the varicella zoster virus (VZV). VZV initially manifests as chicken pox, most commonly in childhood, can remain asymptomatically latent in nerve tissues for many years and often re-emerges as shingles. Although reactivation may be related to immune suppression, aging and female sex, most inter-individual variability in re-emergence risk has not been explained to date. We performed a genome-wide association analyses in 22,981 participants (2280 shingles cases) from the electronic Medical Records and Genomics Network. Using Cox survi

High-throughput sequence typing reveals genetic differentiation and host specialization among populations of the Borrelia burgdorferi species complex that infect rodents.

Lyme disease is a zoonosis caused by various species belonging to the Borrelia burgdorferi bacterial species complex. These pathogens are transmitted by ticks and infect multiple, taxonomically distinct, host species. From an epidemiological perspective, it is important to determine whether genetic variants within the species complex are able to spread freely through the whole host community or, instead, if certain variants are restricted to particular hosts. To this end, we characterized the genotypes of members of the B. burgdorferi species complex; the bacteria were isolated from more than

Population dynamics and genetic diversity of C4 strains of human enterovirus 71 in Mainland China, 1998-2010.

BACKGROUND: Since 1997, several countries within the Asian Pacific region have been affected by one or more massive outbreaks of Hand Foot and Mouth Disease (HFMD). Virus typing experiments revealed that these outbreaks were caused by strains of human enterovirus 71 (EV71) belonging to several different, recently emerged subgenogroups. In mainland China, a different situation was observed. The first outbreak, localized in Shangdong Province, was reported in 2007, and was followed by a wide-spread outbreak in mainland China in 2008. Since then, numbers of reported HFMD cases have been persisten

Estrogen metabolism and exposure in a genotypic-phenotypic model for breast cancer risk prediction.

BACKGROUND: Current models of breast cancer risk prediction do not directly reflect mammary estrogen metabolism or genetic variability in exposure to carcinogenic estrogen metabolites. METHODS: We developed a model that simulates the kinetic effect of genetic variants of the enzymes CYP1A1, CYP1B1, and COMT on the production of the main carcinogenic estrogen metabolite, 4-hydroxyestradiol (4-OHE(2)), expressed as area under the curve metric (4-OHE(2)-AUC). The model also incorporates phenotypic factors (age, body mass index, hormone replacement therapy, oral contraceptives, and family history

Population estimation regarding the effects of cytochrome P450 2C19 and 3A5 polymorphisms on zonisamide clearance.

We aimed to evaluate the effects of cytochrome P450 (CYP) 2C19 and CYP3A5 polymorphisms on zonisamide (ZNS) clearance. The pharmacokinetics of the 282 ZNS concentrations at a steady state obtained from 99 Japanese epileptic patients was performed with a nonlinear mixed-effect modeling program, using a one-compartment open pharmacokinetic model with first-order elimination. The covariates screened included the total body weight, gender, ZNS daily dose, CYP2C19 and CYP3A5 genotypes, and the coadministered antiepileptic drugs. The final model of ZNS apparent clearance was as follows: CL = 1.22 x

On mining micro-array data by Order-Preserving Submatrix.

We study the problem of pattern-based subspace clustering which is clustering by pattern similarity finds objects that exhibit a coherent pattern of rises and falls in subspaces. Applications of pattern-based subspace clustering include DNA micro-array data analysis. Our goal is to devise pattern-based clustering methods that are capable of: discovering useful patterns of various shapes, and discovering all significant patterns. Our approach is to extend the idea of Order-Preserving Submatrix (OPSM). We devise a novel algorithm for mining OPSM, show that OPSM can be generalised to cover most e

Analysis of genetic inheritance in a family quartet by whole-genome sequencing.

We analyzed the whole-genome sequences of a family of four, consisting of two siblings and their parents. Family-based sequencing allowed us to delineate recombination sites precisely, identify 70% of the sequencing errors (resulting in > 99.999% accuracy), and identify very rare single-nucleotide polymorphisms. We also directly estimated a human intergeneration mutation rate of approximately 1.1 x 10(-8) per position per haploid genome. Both offspring in this family have two recessive disorders: Miller syndrome, for which the gene was concurrently identified, and primary ciliary dyskinesia, f

[Can an online risk assessment tool for identification of hereditary colorectal cancer reach the at-risk population and influence screening compliance?].

BACKGROUND AND AIM: Lynch syndrome is a frequent autosomal dominant cancer predisposition leading to an estimated incidence of 3000-4000 new cancer diagnoses of colorectal and endometrial cancer in Germany per year. The underlying hereditary condition is largely underestimated and underrecognized by physicians. The usually young at-risk population, feeling insecure about their personal risk assessment, seeks information online. The aim of this study was to evaluate whether this online risk assessment tool for identification of increased risk for hereditary cancer predisposition reaches the tar

Immunogenic cell death and tertiary lymphoid structures jointly define dysregulated antitumor immune states and therapeutic vulnerability in lung adenocarcinoma.

BACKGROUND: Immunogenic cell death (ICD) and tertiary lymphoid structures (TLSs) are biologically distinct yet interconnected components of antitumor immunity. ICD promotes danger-associated immune activation, whereas TLSs organize local adaptive immune responses. However, how these processes jointly affect immune heterogeneity, prognosis, and therapeutic responsiveness in lung adenocarcinoma (LUAD) remains unclear. METHODS: To define the coordinated roles of TLS- and ICD-related programs in LUAD, we used a multi-cohort and multi-layer analytical framework. This framework included transcripto

Advancing ST-elevated myocardial infarction mortality risk prediction in Asian populations through explainable and calibrated machine learning.

BACKGROUND: Traditional risk scores for ST-segment elevation myocardial infarction (STEMI), such as the Thrombolysis in Myocardial Infarction (TIMI) score, were developed predominantly in Western populations and may exhibit suboptimal performance in Asian patients due to differing clinical and genetic profiles. Accurate in-hospital mortality prediction is essential for optimizing clinical management in this high-risk group. However, key aspects such as model explainability (e.g., SHapley Additive exPlanations (SHAP) analysis) and probability calibration are often neglected, limiting the clinic

[Identification of SORD as A Key Gene Mediating Osimertinib Primary Resistance
in EGFR-Mutant Lung Adenocarcinoma via Machine Learning and Methylomics].

BACKGROUND: Lung adenocarcinoma (LUAD) is the most common subtype of non-small cell lung cancer (NSCLC), and epidermal growth factor receptor (EGFR) mutation is its primary molecular driver event. Although the third-generation tyrosine kinase inhibitors (TKIs) Osimertinib has become the standard first-line therapy for such patients, the development of drug resistance severely limits long-term survival benefits. However, increasing evidence suggests that epigenetic remodeling is a crucial non-genetic mechanism contributing to resistance. Specifically, hypermethylation of DNA promoter regions ca

Comprehensive analysis of metabolic and molecular alterations in the blood of patients with Sjögren's syndrome based on untargeted metabolomics analysis.

BACKGROUND: Sjögren's syndrome (SS) is a chronic autoimmune disorder marked by lymphocytic infiltration of exocrine glands, leading to xerostomia, keratoconjunctivitis sicca, and systemic involvement including fatigue, arthralgia, and visceral organ impairment. Its pathogenesis reflects a multifactorial interaction of genetic, environmental, and hormonal influences that collectively disrupt immune homeostasis and drive tissue injury. Extensive investigations remain essential to clarify molecular pathways and establish reliable biomarkers that can enable early detection and precision therapy in

Characterization of lncRNA and mRNA profiles in the process of repairing peripheral nerve defects with cell-matrixed nerve grafts.

BACKGROUND: Decellularized extracellular matrix (dECM) is an intriguing natural biomaterial that has garnered significant attention due to its remarkable biological properties. In our study, we employed a cell-matrixed nerve graft for the repair of sciatic nerve defects in rats. The efficacy of this approach was assessed, and concurrently, the underlying molecular regulatory mechanisms were explored to elucidate how such grafts facilitate nerve regeneration. Long noncoding RNAs (lncRNAs) regulate mRNA expression via multiple mechanisms, including post-transcriptional regulation, transcription
