Multi-Omics Profiling Reveals Capsaicin Suppresses EBV Lytic Reactivation in Epithelial Cancers by Targeting Viral and Host Regulatory Networks.

Epstein-Barr virus (EBV) lytic reactivation contributes to the pathogenesis of EBV-associated epithelial malignancies, including nasopharyngeal carcinoma and gastric carcinoma, highlighting the need for therapeutic strategies targeting viral reactivation. Capsaicin exhibits anticancer and antiviral activities; however, its effects on EBV lytic reactivation remain unclear. This study investigated the effects of capsaicin on EBV lytic reactivation in EBV-positive epithelial cancer models. Capsaicin significantly suppressed the expression of lytic genes, including BZLF1, BRLF1, BMRF1, and BLLF1,

Integrative multi-omics analysis uncovers the critical role of plant-derived ferulic acid influencing the occurrence of tomato Fusarium foot rot disease.

Fusarium foot rot, caused by Fusarium solani (Mart.) Sacc., is a major threat to tomato production resulting in a tremendous loss of yield. The interaction between tomato and F. solani has not been well studied. Here we apply an integrative approach with physiological, transcriptomic, and metabolomic analysis to investigate the molecular basis of tomato defense responses to F. solani infection. Pathogen-infected plants have reduced leaf chlorophyll fluorescence, plant elongation, stem thickness and root growth compared to non-infected control. Transcriptome analysis reveals 5654 differentially

An AI-Driven Multi-Omics Framework Identifies CASP8 as a Clinically Actionable Pyroptosis Biomarker in Bladder Cancer.

Despite rapid advances in multi-omics technologies, translating candidate biomarkers into clinical practice for bladder cancer remains challenging due to the difficulty of linking complex genomic instability to interpretable biological processes. To address this, we developed an AI-driven multi-omics discovery framework integrating single-cell RNA sequencing, multi-cohort transcriptomics, and machine learning-based genomic inference. By analyzing chromosomal aneuploidy and copy number variations at single-cell resolution, we identified malignant cell populations and constructed a consensus pyr

An integrated multi-omics approach for deciphering podophyllotoxin-induced nephrotoxicity via the microbiome-gut-kidney (MGK) axis based on the toxicological evidence (TEC) concept.

Podophyllotoxin (PPT), a potent antitumor natural lignan, is clinically limited by nephrotoxicity, with the microbiome-gut-kidney (MGK) axis's role unclear. Guided by the Toxicological Evidence Chain (TEC) framework, this study used multi-omics approaches in ICR mice (control, low/high-dose PPT) to explore mechanisms. The physiological indices of mice, health status, renal pathological changes, injury and proinflammatory biomarkers, gut microbiota, metabolism, and transcriptional changes were determined to collect toxicity evidence. Besides, an integrated multi-omics approach, including 16S rR

Multi-Omics Mendelian Randomization and Clinical Validation Implicate NLRP6 as a Candidate Autophagy-Related Gene in Systemic Lupus Erythematosus.

Background/Objectives: Autophagy plays a role in systemic lupus erythematosus (SLE) pathogenesis. Nevertheless, the specific genetic determinants underpinning this process remain poorly characterized. Summary data-based Mendelian randomization (SMR) analysis was therefore utilized to pinpoint autophagy-related genes associated with SLE risk. Methods: We analyzed 700 autophagy-related genes, integrating methylation quantitative trait loci (mQTL), expression QTL (eQTL) from blood and relevant tissue, and protein QTL (pQTL) data with genome-wide association studies (GWAS) data on SLE from the IEU

Integrated proteomic and transcriptomic profiles reveals the role of OAS3 in dermatomyositis pathogenesis.

BACKGROUND: Dermatomyositis (DM) is an autoimmune myopathy often linked to aberrant type I interferon (IFN) pathway activation. However, the molecular mediators driving this IFN signature and their utility as biomarkers remain incompletely defined. METHODS: We conducted an integrated multi-omics analysis combining plasma proteomics from 14 patients with DM and 5 healthy controls, with transcriptomic profiling of skeletal muscle derived from three publicly available Gene Expression Omnibus datasets (GSE11971, GSE1551, and GSE128470). Selected plasma proteins were further quantified and validat

Microbial single-cell transcriptomics links gut microbiota functional states to metabolic changes in male mice.

Increasing recognition that microorganisms within the same community can differ markedly in activity has motivated approaches that measure microbial function at single-cell resolution. However, microbial single-cell transcriptional profiling in mouse models remains limited. Here we show that the microbial single-cell RNA-seq platform smRandom-seq can be adapted to intestinal contents from male diabetic (db/db) and male control mice to profile microbial single-cell transcriptomes across the cecum, colon, and rectum. Using the species-identification workflow smClassify, together with an analysis

Clinical and multi-omics characterisation of early neurodevelopmental disorders associated with critical congenital heart disease: the prospective cohort CATAMARAN neonatal study protocol.

INTRODUCTION: Critical congenital heart disease (CHD) is associated with neurodevelopmental disorders, recognised as the most common long-term morbidity in affected children. In critical CHD, that is, CHD requiring cardiac surgery within the first 3 months of life, 30%-50% of children have lower developmental scores. Therefore, early identification of at-risk infants is crucial, yet there is no scientifically evaluated care programme in France. This study aims to evaluate early neurodevelopmental status in infants with prenatally diagnosed critical CHD and to determine how intrinsic susceptibi

Microbiome-Derived Short-Chain Fatty Acids and Tryptophan Metabolites in Children with Autism Spectrum Disorder: A Stool-Urine Multi-Omics Analysis.

Autism spectrum disorder (ASD) has been associated with alterations in the gut microbiota and its metabolites, particularly short-chain fatty acids (SCFAs) and microbiota-derived tryptophan catabolites, which may influence neurodevelopment through immune and epigenetic mechanisms. We investigated whether stool SCFAs and tryptophan-pathway metabolites differ between children with ASD and typically developing controls, and whether these metabolites associate with ASD severity and systemic biochemical signatures. In this cross-sectional study, we analyzed stool samples from 229 children (160 with

Multi-omics study of ABCA1 in sepsis: Integrating mendelian randomisation, single-cell transcriptomics, in silico knockout and virtual screening.

BACKGROUND: Sepsis is a life-threatening organ dysfunction caused by a dysreg- ulated host response to infection, with the immune status dynamically evolving from an early hyperinflammatory phase to a late immunosuppressive phase. ABCA1 (ATP-binding cassette transporter A1) is involved in cholesterol efflux and inflammatory regulation, but its causal relationship with sepsis, cellular ori- gin, and potential for drug targeting remain unclear. This study is the first to integrate Mendelian randomisation, single-cell transcriptomics, in silico knock- out, and virtual screening to systematically

Integrative multi-omics reveals the protective function and molecular weight components of Astragalus polysaccharide against chemotherapeutic intestinal mucositis in Drosophila and mice.

Astragalus polysaccharide (APS) is the crucial active ingredient of Astragalus membranaceus, which has antioxidant, immunomodulatory and anti-inflammatory properties. However, the therapeutic effects and biological mechanisms of APS on chemotherapeutic intestinal mucositis (CIM) have not been clarified yet. Here, the protective mechanism and functional components of APS against CIM was investigated in both Drosophila melanogaster (fruit fly) and mice models. Administration of APS could remarkably attenuate the overall physiological impairments caused by CPT-11 in flies, including increased the
