Multi-omics profiling of longitudinal samples reveals early genomic changes in follicular lymphoma.

Follicular lymphoma (FL) is the most common indolent type of B-cell non-Hodgkin lymphoma. Advances in treatment have improved overall survival, but early relapse or transformation to aggressive disease is associated with inferior outcome. To identify early genetic events and track tumor clonal evolution, we performed multi-omics analysis of 94 longitudinal biopsies from 44 FL patients; 22 with transformation (tFL) and 22 with relapse without transformation (nFL). Deep whole-exome sequencing confirmed recurrent mutations in genes encoding epigenetic regulators (CREBBP, KMT2D, EZH2, EP300), with

Multi-Omic Integration of the miRNome and Transcriptome in Dermal Fibroblasts from Hypermobile Ehlers-Danlos Syndrome and Hypermobility Spectrum Disorders Identifies Convergent Candidate miRNA-mRNA Regulatory Networks Linking Extracellular Matrix Remodeling and Inflammation.

Hypermobile Ehlers-Danlos syndrome (hEDS) and hypermobility spectrum disorders (HSD) are clinically defined connective tissue conditions lacking molecular biomarkers. We tested whether their transcriptomic convergence extends to miRNA-mediated post-transcriptional regulation. miRNome sequencing was performed in cultured dermal fibroblasts from 12 individuals with hEDS, 12 with HSD, and 24 controls. Twenty-five differentially expressed miRNAs (DE-miRNAs) were assessed by qPCR in pooled discovery material and an independent pooled cohort. No miRNA met differential-expression threshold in the dir

Multi-omic profiling identifies TREM2+ lipid-laden macrophages as inflammatory drivers and therapeutic targets of colorectal cancer liver metastasis.

Tumor-associated macrophages (TAMs) are key regulators of the metastatic immune microenvironment, yet the specific TAM subsets that drive immune suppression and tumor progression in colorectal cancer liver metastasis (CRLM) remain poorly defined. Here, we integrated CyTOF, single-cell and spatial transcriptomics, bulk RNA sequencing, and lipidomics to identify a distinct population of lipid-laden, immunosuppressive TREM2+ TAMs enriched in CRLM. These cells exhibited high expression of lipid metabolism-related genes, including APOE, LIPA, and GPNMB, and accumulated abundant intracellular lipid

Mitochondria-Related Pathogenic Genes in Paediatric Asthma: A Multi-Omics Mendelian Randomization Study.

Mitochondrial dysfunction is implicated in asthma pathogenesis, but causal roles of mitochondrial-related genes in paediatric asthma remain unclear. We performed a multi-omics Mendelian randomization study integrating GWAS data from paediatric asthma cohorts with blood-based methylation quantitative trait loci (mQTLs), expression QTLs (eQTLs) and protein QTLs (pQTLs) datasets. Causal inference was assessed using Summary-data-based Mendelian Randomization (SMR) and HEIDI testing, complemented by colocalization analysis. Findings were validated in independent cohorts and evaluated for tissue spe

Multi-Omics Analysis and Experimental Verification Reveal Multiple Roles of tRNA-Derived Fragments in Nasopharyngeal Carcinoma.

tRNA-derived small RNAs (tsRNAs) are small single-stranded RNAs cleaved from precursor and mature tRNAs. Aberrant expression of tsRNAs has been reported in multiple cancers, suggesting their potential as novel biomarkers and therapeutic targets. However, the role of tsRNAs in nasopharyngeal carcinoma (NPC) remains unclear. This study aimed to investigate tsRNA expression profiles in serum exosomes of NPC and explore the function of dysregulated tsRNAs. Serum samples from 30 NPC patients and 30 healthy controls, as well as 10 pairs of NPC tumor and adjacent normal tissues were collected. Serum

Unveiling ribosomal dysfunction and impaired signaling pathways in the cortical region of 5xFAD mice.

Alzheimer’s Disease represents the most significant form of neurodegenerative disease worldwide with progressive dementia and synaptic dysfunction. Though the accumulation of β-amyloid and hyperphosphorylated tau protein is the most observed pathological feature of AD, the emergence of ribosomal dysfunction and oxidative stress has recently gained interest. In this study, we conducted a comprehensive multi-omics investigation, which included transcriptomic, proteomic, and lipidomic analyses, on cortical region from 5xFAD mice, a transgenic model of AD. Gene and protein expression analysis demo

APM⁺ macrophages associated with plaque vulnerability via MIF-CD74 signaling: a multi-omics study.

BACKGROUND: Atherosclerosis (AS) is a chronic vascular disease and the principal cause leading to ischemic cardiomyopathy (ICM). It involves complex metabolic dysregulation beyond the resolution of single-omics. Emerging evidence implicates arginine-proline metabolism (APM) in driving inflammation and impairing efferocytosis, yet the cellular basis of plaque instability remains elusive. METHODS: We employed a five-stage analytical framework. First, metabolomic profiling revealed shared pathways between AS and ICM. Second, single-cell RNA sequencing identified APM-enriched macrophage subtypes

Deciphering the peripheral immune landscape of Alzheimer's disease through integrated multi-omics research and cohort validation.

OBJECTIVE: This study investigated molecular drivers of AD-associated peripheral immune dysregulation to identify pathogenic genes and therapeutic targets for precision diagnosis and intervention. METHODS: A large-scale GWAS meta-analysis (n = 894,710) was performed, followed by two-sample Mendelian randomization (MR) using multi-tissue cis-eQTL data to identify putative causal genes. Immune response differential genes (IRDGs) were defined from AD peripheral blood transcriptomes and the MSigDB database. A three-step summary-data-based MR framework integrating blood cis-eQTLs and cis-mQTLs was

Integrated miR-omics and proteomics reveal the regulatory role of miR in protein networks associated with COVID-19 disease progression.

INTRODUCTION: While microRNA (miR) expression profiling has identified potential biomarkers in patients with COVID-19, the regulatory mechanisms by which miRs modulate disease severity remain poorly characterized. We performed integrated miR-proteome analysis to elucidate mechanistic relationships between miR regulation and COVID-19 severity. METHOD: Deidentified plasma samples from 93 participants with acute COVID-19 were categorized by severity using a 12-point symptom scoring system: mild (0-1), moderate (2-4), and severe (5-12). miR and proteomic profiles were analyzed using univariate st

Combined transcriptomic and proteomic analyses define conserved host signatures during innate immune perturbations in DF-1 chicken fibroblasts.

The interferon system, first discovered in chicken embryonated eggs, plays a pivotal role in defending vertebrates against pathogens, yet comprehensive multi-omics analyses of immune responses in avian species remain scarce. In this study, we employed an integrative approach combining RNA-Seq transcriptomics with SILAC-based quantitative proteomics to characterize global changes in gene and protein expression following immune stimulation in DF-1 chicken fibroblasts. Cells were treated with three distinct immune stimuli: chicken type I interferon, the synthetic double-stranded RNA (dsRNA) analo

Multi-omics analysis reveals Protein Kinase A-associated regulatory remodeling during adaptation of Trichoderma reesei to lignocellulosic substrate.

The filamentous fungus Trichoderma reesei is a major industrial source of holocellulolytic enzymes, and its response to complex carbon sources is regulated by nutrient-sensing mechanisms, including the cyclic adenosine monophosphate (cAMP)-protein kinase A (PKA) signaling pathway. Here, we integrated transcriptomics, quantitative proteomics, and phosphoproteomics to analyze PKAc1-associated responses in the parental strain QM9414 and a Δpkac1 strain cultivated under glucose or sugarcane bagasse conditions. Deletion of pkac1 was associated with altered growth-related phenotypes and reduced extr

Multi-omics Integration of Single-cell and Spatial Transcriptomics with Tissue and Urine Proteomics Identifies TRIM28 as a Translationally Relevant Candidate Regulator in Acute Kidney Injury.

Acute kidney injury (AKI) lacks disease-modifying therapies, partly because cell type-specific injury programs remain incompletely resolved and tissue mechanisms are not readily translated into clinically accessible biomarkers. We constructed a cross-scale, multi-omics atlas to prioritize candidate regulator linking renal injury circuitry with urine-detectable signals. Human single-cell, bulk, and spatial transcriptomics were integrated with mouse renal ischemia-reperfusion injury (RIRI) kidney proteomics and clinical urine proteomics. Overlap of differentially expressed genes and differential

Integrative multi-omics analysis reveals a gut-liver axis signature of metabolic reprogramming associated with response to transarterial chemoembolization in hepatocellular carcinoma.

BACKGROUND: Transarterial chemoembolization (TACE) is a standard treatment for intermediate-stage hepatocellular carcinoma (HCC), but response is highly variable. The systemic metabolic impact of TACE and its connection to tumor-intrinsic factors governing efficacy remain poorly understood. We hypothesized that by comparing host fecal metabolomics with tumor transcriptomics, we could identify convergent pathways suggestive of a gut-liver axis signature of TACE response. METHODS: We performed untargeted fecal metabolomics in a prospective paired cohort of 30 HCC patients sampled before TACE an
