MultiSeq: unifying sequence and structure data for evolutionary analysis.

BACKGROUND: Since the publication of the first draft of the human genome in 2000, bioinformatic data have been accumulating at an overwhelming pace. Currently, more than 3 million sequences and 35 thousand structures of proteins and nucleic acids are available in public databases. Finding correlations in and between these data to answer critical research questions is extremely challenging. This problem needs to be approached from several directions: information science to organize and search the data; information visualization to assist in recognizing correlations; mathematics to formulate sta

Deep sequencing of DNA from urine of kidney allograft recipients to estimate donor/recipient-specific DNA fractions.

Kidney transplantation is the treatment of choice for patients with end-stage kidney failure, but transplanted allograft could be affected by viral and bacterial infections and by immune rejection. The standard test for the diagnosis of acute pathologies in kidney transplants is kidney biopsy. However, noninvasive tests would be desirable. Various methods using different techniques have been developed by the transplantation community. But these methods require improvements. We present here a cost-effective method for kidney rejection diagnosis that estimates donor/recipient-specific DNA fracti

ReMixT: clone-specific genomic structure estimation in cancer.

Somatic evolution of malignant cells produces tumors composed of multiple clonal populations, distinguished in part by rearrangements and copy number changes affecting chromosomal segments. Whole genome sequencing mixes the signals of sampled populations, diluting the signals of clone-specific aberrations, and complicating estimation of clone-specific genotypes. We introduce ReMixT, a method to unmix tumor and contaminating normal signals and jointly predict mixture proportions, clone-specific segment copy number, and clone specificity of breakpoints. ReMixT is free, open-source software and i

Quantitative dimensions of histopathological attributes and status of GSTM1-GSTT1 in oral submucous fibrosis.

Oral submucous fibrosis (OSF) is a precancerous condition of the oral cavity and oropharynx and a significant number of such cases transform into oral squamous cell carcinoma (OSCC). Presently, diagnosis of OSF is done mainly through qualitative histopathological techniques and in the level of diagnostic molecular biology no specific genetic marker is evident. Keeping these facts in mind this study evaluates histopathological changes in the epithelium and subepithelial connective tissue of OSF through quantitative digital image analysis in respect to specific candidate features and analyses nu

Screening for hemochromatosis.

BACKGROUND: Hereditary hemochromatosis is the most common autosomal recessive disorder in populations of northern European descent. ISSUES: Many experts consider hemochromatosis to be an almost ideal disease for population screening because it essentially fulfills almost all the criteria for screening proposed by the WHO. However, others disagree and suggest that more data are required particularly with regard to the natural history and penetrance of the disease. There is also disagreement about the best diagnostic/screening test for the disease and the performance of these tests in the conte

Improving influenza vaccine virus selection: report of a WHO informal consultation held at WHO headquarters, Geneva, Switzerland, 14-16 June 2010.

• For almost 60 years, the WHO Global Influenza Surveillance and Response System (GISRS) has been the key player in monitoring the evolution and spread of influenza viruses and recommending the strains to be used in human influenza vaccines. The GISRS has also worked to continually monitor and assess the risk posed by potential pandemic viruses and to guide appropriate public health responses. • The expanded and enhanced role of the GISRS following the adoption of the International Health Regulations (2005), recognition of the continuing threat posed by avian H5N1 and the aftermath of the 2009

NanoPop: Nanopore amplicon sequencing of Salmonella virulence genes to characterize complex mixed serovar populations using k-mers to overcome high sequencing error rates.

Salmonella enterica comprises over 2,600 genetically distinct serovars, of which 20 are associated with 70% of human illnesses. In food animal production systems, including poultry, mixed serovars commonly exist. Therefore, culture-based approaches that rely on selecting colonies can underestimate serovar complexity in a sample. Recent advances in molecular deep serotyping methods like CRISPR-SeroSeq provide a high resolution of Salmonella populations in a single sample but are still time-consuming. This project aimed to develop a faster serotyping approach using the Oxford Nanopore Technology

Integrated identification of CYP1A1 and CYP1B1 as potential drivers of smoking-related lung carcinogenesis.

UNLABELLED: Smoking is the major environmental risk factor for lung cancer; however, the molecular basis underlying individual susceptibility to smoking-related carcinogenesis remains incompletely understood. This study aimed to identify smoking-specific molecular signatures associated with lung cancer development and to investigate their potential biological mechanisms. Transcriptomic datasets from smokers with and without lung cancer, as well as never-smokers with lung cancer, were analyzed using differential expression analysis and weighted gene co-expression network analysis (WGCNA). In vivo estimation of motor unit intrinsic properties in individuals with spinal cord injury.

BACKGROUND: Individuals who have experienced spinal cord injury (SCI) may exhibit various muscle-related neurophysiological adaptations, including alterations in motor unit (MU) size and firing behavior. However, due to the technical challenges of in vivo measurement, our understanding of the alterations in the electrophysiological parameters of these MUs remains limited. This study proposed an integrated approach using high-density electromyography (HD-EMG) decomposition and motor neuron (MN) modelling to estimate the intrinsic properties of MUs in vivo and investigated alterations of these p

Leveraging a disulfidptosis-based signature to characterize heterogeneity and optimize treatment in multiple myeloma.

BACKGROUND: Disulfidptosis is an emerging type of programmed cell death related to ROS accumulation and aberrant disulfide bond formation. Multiple myeloma (MM) is the second most prevalent hematologic malignancy characterized by a high synthesis rate of disulfide bond-rich proteins and chronic oxidative stress. However, the relationship between disulfidptosis and MM is still unclear. METHODS: Using the non-negative matrix factorization and lasso algorithm, we constructed the disulfidptosis-associated subtypes and the prognostic model on the GEO dataset. We further explored genetic mutation m
