An ion-exchange nanomembrane sensor for detection of nucleic acids using a surface charge inversion phenomenon.

We present a novel low-cost biosensor for rapid, sensitive and selective detection of nucleic acids based on an ionic diode feature of an an … ybridized nucleic acids. The platform is capable of distinguishing two base-pair mismatches in a 22-base pairing segment of microRNAs associated with oral cancer, as well as serotype-specific detection of dengue virus. We also show the sensor' capability to selectively capture target nucleic acids from a heterogeneous mixture. The limit of detection is 1 pM fo …

Synthesizing Colloidal Bimetallic Nanoparticles in Water Using a Dual-Ligand Strategy.

Controlled aqueous synthesis of bimetallic nanoparticles below 5 nm remains challenging due to reduction potential mismatches between noble and base metals, which often causes uncontrolled aggregation. Here, we propose a dual-ligand strategy to assist the commonly used seed-mediated method in aqueous phase to demonstrate fine control for the formation of uniform bimetallic nanoparticles. To decouple reduction kinetics and colloidal stabilization, polyvinylpyrrolidone (PVP) was used as a steric stabilizer for the preparation of the seeds, and polyethyleneimine (PEI) as a strong chelating agent

Paper Origami-Inspired Design and Actuation of DNA Nanomachines with Complex Motions.

Significant progress in DNA nanotechnology has accelerated the development of molecular machines with functions like macroscale machines. However, the mobility of DNA self-assembled nanorobots is still dramatically limited due to challenges with designing and controlling nanoscale systems with many degrees of freedom. Here, an origami-inspired method to design transformable DNA nanomachines is presented. This approach integrates stiff panels formed by bundles of double-stranded DNA connected with foldable creases formed by single-stranded DNA. To demonstrate the method, a DNA version of the pa

A comparative study of sequence- and structure-based features of small RNAs and other RNAs of bacteria.

Small RNAs (sRNAs) in bacteria have emerged as key players in transcriptional and post-transcriptional regulation of gene expression. Here, we present a statistical analysis of different sequence- and structure-related features of bacterial sRNAs to identify the descriptors that could discriminate sRNAs from other bacterial RNAs. We investigated a comprehensive and heterogeneous collection of 816 sRNAs, identified by northern blotting across 33 bacterial species and compared their various features with other classes of bacterial RNAs, such as tRNAs, rRNAs and mRNAs. We observed that sRNAs diff

Effect of TAR hairpin stabilization on HIV-1 reverse transcription.

Reverse transcription of the human immunodeficiency virus type 1 (HIV-1) genome requires the first strand transfer that relies on a base-pairing interaction between the 3' R sequence of the genomic RNA (gRNA) and the r sequence of the strong-stop DNA (ssDNA). The annealing reaction between the cTAR hairpin of ssDNA and the TAR hairpin of gRNA plays an essential role in r-3' R pairing. Studies suggest that HIV-1 nucleocapsid protein (NC) has only a minor role in ssDNA synthesis but facilitates the annealing reaction by destabilizing the two complementary hairpins. We designed mutations to incre

Effectiveness and cost-effectiveness of community-based TB screening algorithms using computer-aided detection (CAD) technology alone compared with CAD combined with point-of-care C reactive protein testing in Lesotho and South Africa: protocol for a paired screen-positive trial.

INTRODUCTION: Tuberculosis (TB) remains a significant public health challenge in many African communities, where underreporting and underdiagnosis are prevalent due to barriers in accessing care and inadequate diagnostic tools. This is particularly concerning in hard-to-reach areas with a high burden of TB/HIV co-infection, where missed or delayed diagnoses exacerbate disease transmission, increase mortality and lead to severe economic and health consequences. To address these challenges, it is crucial to evaluate innovative, cost-effective, community-based screening strategies that can improv

A novel mutation in the mitochondrial tRNA(Phe) gene associated with mitochondrial myopathy.

We report a novel heteroplasmic T-->C mutation at nt position 582 within the mitochondrial tRNA(Phe) gene of a 70-year-old woman with mitochondrial myopathy. No other family members were affected, suggesting that our patient was a sporadic case. The muscle showed frequent ragged red fibers and 43% cytochrome c oxidase deficient fibers. The mutation alters a conserved base pairing in the aminoacyl acceptor stem. The mutation load was 70% in muscle homogenate and varied from 0 to 95% in individual muscle fiber segments. Cytochrome c oxidase-negative fibers showed significantly higher levels of m…

Frequent deletions and down-regulation of micro- RNA genes miR15 and miR16 at 13q14 in chronic lymphocytic leukemia.

Micro-RNAs (miR genes) are a large family of highly conserved noncoding genes thought to be involved in temporal and tissue-specific gene regulation. MiRs are transcribed as short hairpin precursors ( approximately 70 nt) and are processed into active 21- to 22-nt RNAs by Dicer, a ribonuclease that recognizes target mRNAs via base-pairing interactions. Here we show that miR15 and miR16 are located at chromosome 13q14, a region deleted in more than half of B cell chronic lymphocytic leukemias (B-CLL). Detailed deletion and expression analysis shows that miR15 and miR16 are located within a 30-k

S1 nuclease-sensitive sites in yeast DNA: an assay for radiation-induced base damage.

DNA has been isolated from gamma-irradiated yeast cells and then treated with the enzyme S1 nuclease. This enzyme cleaves DNA specifically at sites where localized denaturation has occurred and can therefore be used as a lesion probe to identify regions in the DNA where base-pairing has been disrupted. By analysing the number of single strand breaks, double strand breaks and alkali-labile sites in the DNA before and after treatment with S1 nuclease, it has been possible to calculate the number of S1 nuclease-sensitive sites induced as a result of exposure to ionizing radiation. These sites wer

Systematic evaluation of phenyl stationary phases for oligonucleotide analysis without ion-pairing reagents.

Oligonucleotides (ONs) represent a rapidly expanding class of therapeutics. Yet their analysis remains a challenge due to their highly charged backbone, extensive structural modifications, and complex impurity profiles. Ion-pair reversed-phase liquid chromatography (IP-RPLC) is the current gold standard for ON separations; however, the development of chromatographic methods that avoid ion-pairing reagents is highly desirable. In this study, we systematically evaluated a panel of phenyl-based stationary phases as an alternative approach for performing ion-pair free RPLC of ONs. Nine phenyl-modi

CogCBR: A Complete Case-Based Reasoning Framework for Wearable-Sensor-Based Gait Screening of Neurodegenerative Diseases.

Wearable force-sensitive insoles enable quantitative gait analysis as a screening aid for neurodegenerative diseases (NDDs), yet prevailing machine learning pipelines give point predictions with no per-case reliability estimate, no intrinsic explanation, and no way to curate their own knowledge base. Case-Based Reasoning (CBR) mirrors clinical reasoning, but deployed healthcare CBR systems typically implement only partial R4 cycles, omitting Revise and Retain. We propose CogCBR, a sensor-driven framework that operationalizes the complete R4 cycle-Retrieve, Reuse, Revise, Retain-for gait-based

Prevalence of syn nucleobases in the active sites of functional RNAs.

Biological RNAs, like their DNA counterparts, contain helical stretches, which have standard Watson-Crick base pairs in the anti conformation. Most functional RNAs also adopt geometries with far greater complexity such as bulges, loops, and multihelical junctions. Occasionally, nucleobases in these regions populate the syn conformation wherein the base resides close to or over the ribose sugar, which leads to a more compact state. The importance of the syn conformation to RNA function is largely unknown. In this study, we analyze 51 RNAs with tertiary structure, including aptamers, riboswitche

Green's function coupled cluster simulation of the near-valence ionizations of DNA-fragments.

Accurate description of the ionization process in DNA is crucial to the understanding of the DNA damage under exposure to ionizing radiation and the exploration of the potential application of DNA strands in nanoelectronics. In this work, by employing our recently developed Green's function coupled-cluster library on supercomputing facilities, we have studied the spectral functions of several guanine-cytosine (G-C) base pair structures ([G-C]n, n = 1-3) for the first time in a relatively broad near-valence regime ([-25.0, -5.0] eV) in the coupled-cluster with singles and doubles level. Association Equilibria of Organo-Phosphoric Acids with Imines from a Combined Dielectric and Nuclear Magnetic Resonance Spectroscopy Approach.

Aggregates formed between organo-phosphoric acids and imine bases in aprotic solvents are the reactive intermediates in Brønsted acid organo-catalysis. Due to the strong hydrogen-bonding interaction of the acids in solution, multiple homo- and heteroaggregates are formed with profound effects on catalytic activity. Yet, due to the similar binding motifs-hydrogen-bonds-it is challenging to experimentally quantify the abundance of these aggregates in solution. Here we demonstrate that a combination of nuclear magnetic resonance (NMR) and dielectric relaxation spectroscopy (DRS) allows for accura

[Interaction between microRNAs and OCT4].

Octamer-binding transcription factor 4 (OCT4) belongs to the POU-homeodomain family of transcription factors and binds to an octamer motif, ATGCAAAT. OCT4 is the key transcription factor that is involved in the maintenance of pluripotency and self-renewal in undifferentiated embryonic stem (ES) cells. OCT4 has been reported to be overexpressed in various cancers including lung, germ cell tumors, breast, cervix, prostate, gastric, liver, and ovarian cancer. MicroRNAs (miRNAs), small non-coding RNAs, modulate mRNA expression through base pairing between seed sequences in miRNA and complementary …
