A perspective on precision therapeutics in polycystic ovary syndrome: integrating multi-omics, AI-driven stratification, and emerging biologics.

Polycystic ovary syndrome (PCOS) is one of the most prevalent and heterogeneous disorders in reproductive endocrinology, contributing to substantial reproductive, metabolic, and psychological morbidity. Despite major advances in genomics, neuroendocrinology, and systems biology, translation into disease-modifying therapies remains limited. This Perspective argues for a strategic shift toward precision medicine, supported by molecular subtyping, multi-omics profiling, and artificial intelligence (AI). These tools now enable biologically informed patient stratification and the identification of

Host protein cleavage by Dengue and Zika virus NS3 proteases: from substrate identification to potential biological consequences.

Dengue virus (DENV) and Zika virus (ZIKV) are medically important orthoflaviviruses that utilize the multifunctional NS3 protease, in complex with its cofactor NS2B, for viral replication and host modulation. Here, we summarize current knowledge of host proteins targeted by NS3 proteases and discuss recent advances in proteomic and computational approaches for identifying these substrates. We further discuss evidence showing that NS2B3-mediated cleavage alters innate immune signaling, autophagy, protein translation, and cytoskeletal dynamics. In addition, we compare the host substrate specific

Functional complexity of the Leishmania granuloma and the potential of in silico modeling.

In human and canine visceral leishmaniasis and in various experimental models of this disease, host resistance is strongly linked to efficient granuloma development. However, it is unknown exactly how the granuloma microenvironment executes an effective antileishmanial response. Recent studies, including using advanced imaging techniques, have improved our understanding of granuloma biology at the cellular level, highlighting heterogeneity in granuloma development and function, and hinting at complex cellular, temporal, and spatial dynamics. In this mini-review, we discuss the factors involved

GUTchetp: integrated prediction of gut microbial biotransformation profiles using ensemble monolingual and multilingual neural machine translation and enzyme class consistency-reaction similarity.

The analysis of the metabolic fate of chemical compounds in the human gut remains a fundamental challenge, as comprehensive experimental characterization across the vast chemical space is infeasible. Moreover, despite progress in computational biology, a comprehensive tool for predicting microbe-dependent metabolism of diverse chemicals is still lacking. To address these challenges, we introduce the GUTchetp framework, which comprises two components: one predicts gut biotransformation products and was tested on a benchmark of six compound categories, whereas the other identifies the associated…

Gillespie-based simulation and inference for non-Markovian stochastic reaction networks.

Discrete stochastic processes are widespread across physics, chemistry, ecology, and beyond. In computational biology and epidemiology, however, most simulators still assume Markovian kinetics with memoryless dynamics, despite growing evidence for history-dependent effects in gene regulation, RNA transcription, cell differentiation, and infection. This reliance on Markovian models limits the routine use and comparison of more realistic, memory-aware descriptions. Here, we develop and benchmark a unified framework for simulating non-Markovian reaction networks using Gillespie-based algorithms. …

Internal cohesion gradient as a novel mechanism of collective cell migration.

Experiments demonstrate that individual cells that wander stochastically can migrate persistently as a cluster. We show by simulating cells and their interactions that collective migration by omnidirectional cells is a generic phenomenon that can be expected to arise whenever (a) leading and trailing cells migrate randomly, and (b) leading cells are more closely packed than trailing neighbors. The first condition implies that noise is essential to cluster motion, while the second implies that an internal cohesion gradient can drive external motion of a cluster. Unlike other swarming phenomena,
