High-throughput computational screening for lead discovery and development.

High-throughput computational screening (HTCS) has revolutionized the drug discovery process by enabling the rapid identification and optimization of potential lead compounds. Leveraging the power of advanced algorithms, machine learning, and molecular simulations, HTCS facilitates the efficient exploration of vast chemical spaces, significantly accelerating early-stage drug discovery. The time, cost, and labor in the case of traditional experimental approaches are reduced by the ability to virtually screen millions of compounds for biological activity. This paradigm shift is also facilitated

Advantages of discrete variable representation in variational quantum eigensolvers for vibrational energy calculations.

While quantum computing algorithms have been widely applied for electronic structure calculations, applications to molecular dynamics remain scarce. Complex and varied landscapes of molecular potential energy surfaces give rise to vibrational states with a wide range of properties, making it difficult to construct a general representation of ro-vibrational states by a quantum computer with a limited number of qubits and gates. Another challenge is the exponential growth of the computational complexity - for example, the number of terms required to expand a general Hamiltonian in Pauli strings

DNA and HSA interaction of Vanadium (IV), Copper (II), and Zinc (II) complexes derived from an asymmetric bidentate Schiff-base ligand: multi spectroscopic, viscosity measurements, molecular docking, and ONIOM studies.

The interaction of three complexes [Zn(II), Cu(II), and V(IV)] derived from an asymmetric bidentate Schiff-base ligand with DNA and HSA was studied using fluorescence quenching, UV-Vis spectroscopy, viscosity measurements, and computational methods [molecular docking and our Own N-layered Integrated molecular Orbital and molecular Mechanics (ONIOM)]. The obtained results revealed that the DNA and HSA affinities for binding of the synthesized compounds follow as V(IV) > Zn(II) > Cu(II) and Zn(II) > V(IV) > Cu(II), respectively. The distance between these compounds and HSA was obtained based on

Broad spectrum assessment of the epitope fluctuation--Immunogenicity hypothesis.

Prediction of immunogenicity is a substantial barrier in vaccine design. Here, a molecular dynamics approach to assessing the immunogenicity of nanoparticles based on structure is presented. Molecular properties of epitopes on nonenveloped viral particles are quantified via a set of metrics. One such metric, epitope fluctuation (and implied flexibility), is shown to be inversely correlated with immunogenicity for each of a broad spectrum of nonenveloped viruses. The molecular metrics and experimentally determined immunogenicities for these viruses are archived in the open-source vaccine comput

Exploring the Chemical Space of Noncovalent Molecular Clusters Using Automated Cluster Building Algorithm and Neural Network Potential.

Global minima of molecular clusters are one of the acute and long-standing problems in the computational chemistry domain. It is important to understand the lowest energy geometry isomer of a given compound for further investigation of physical and chemical properties. The exponential growth of local minima with increasing cluster size makes the problem more relevant. The existing ab initio methods are accurate but very expensive in terms of computational resources. It opens the gap to find more efficient and reliable solutions for rapid exploration. On the other side, neural network potential

Limitations of quantum hardware for molecular energy estimation using VQE.

Variational quantum eigensolvers (VQEs) are among the most promising quantum algorithms for solving electronic structure problems in quantum chemistry, particularly during the noisy intermediate-scale quantum (NISQ) era. In this study, we investigate the capabilities and limitations of VQE algorithms implemented on current quantum hardware for determining molecular ground-state energies, focusing on the adaptive derivative-assembled pseudo-Trotter ansatz VQE (ADAPT-VQE). To address the significant computational challenges posed by molecular Hamiltonians, we explore various well known strategie

Enhanced Prediction of Absorption and Emission Wavelengths of Organic Compounds through Hybrid Graph Neural Network Architectures.

The prediction of absorption and emission spectra is a crucial task in chemistry and materials science, traditionally addressed with computational methods, such as density functional theory (DFT). While DFT can deliver with high accuracy, its substantial computational cost and long run times hinder its scalability for large molecular systems. In this study, we present an efficient graph neural network (GNN)-based approach for predicting optical properties. Our method combines molecular graph representations with molecular fingerprints, allowing the model to capture detailed structural and elec

Artificial molecular communication network based on DNA nanostructures recognition.

Artificial simulated communication networks inspired by molecular communication in organisms use biological and chemical molecules as information carriers to realize information transmission. However, the design of programmable, multiplexed and general simulation models remains challenging. Here, we develop a DNA nanostructure recognition-based artificial molecular communication network (DR-AMCN), in which rectangular DNA origami nanostructures serve as nodes and their recognition as edges. After the implementation of DR-AMCN with various communication mechanisms including serial, parallel, or

Artificial intelligence (AI)-enabled RNA therapeutic design: from molecular optimization to system-level evaluation.

RNA therapeutics are increasingly moving from empirical screening towards rational, computation-guided design. Recent advances in RNA language models, generative models and structure-aware learning have improved sequence representation, candidate generation and structure-constrained optimization. However, favourable molecular properties do not necessarily translate into desirable biological performance, because therapeutic outcomes also depend on modality-specific mechanisms, delivery and exposure, molecular interactions, cellular state, immune responses and network-level adaptation. Here, we
