Inference genetic structure and regional ancestry of Asian populations using 164 AISNPs and machine learning approaches.

Ancestry-informative SNPs are widely used for biogeographical ancestry inference, yet relatively few studies have explored strategies to maximize ancestry inference potential of existing AISNP panels. Here, we evaluated patterns of genetic differentiation among Asian populations and the utility of a single panel of 164 AISNPs for group-level regional ancestry inference using machine learning (ML) approaches. Genotype data from 2285 individuals representing 16 Asian populations were analyzed using conventional population genetic methods and six supervised ML algorithms. Population genetic analy

Individuals with HIV-1 Subtype C Infection and Cryptococcal Meningitis Exhibit Viral Genetic Intermixing of HIV-1 Between Plasma and Cerebrospinal Fluid and a High Prevalence of CXCR4-Using Variants.

The genotypic properties of human immunodeficiency virus type 1 (HIV-1) subtype C in individuals presenting with cryptococcal meningitis (CM) are not well established. Employing single-genome amplification as well as bulk PCR, cloning and sequencing strategies, we evaluated the genetic properties of HIV-1 subtype C env in 16 antiretroviral therapy-naive study participants with CM. Eleven of the 16 participants had matched blood plasma and cerebrospinal fluid (CSF) evaluated, with the rest having either a plasma or CSF sample evaluated. Before antiretroviral therapy initiation, matched plasma a

A general framework for studying genetic effects and gene-environment interactions with missing data.

Missing data arise in genetic association studies when genotypes are unknown or when haplotypes are of direct interest. We provide a general likelihood-based framework for making inference on genetic effects and gene-environment interactions with such missing data. We allow genetic and environmental variables to be correlated while leaving the distribution of environmental variables completely unspecified. We consider 3 major study designs-cross-sectional, case-control, and cohort designs-and construct appropriate likelihood functions for all common phenotypes (e.g. case-control status, quanti

Next-generation variant exon screening: Moving forward in routine genetic disease investigations.

PURPOSE: Patients with genetic diseases often seek testing to reach a firm diagnosis. Based on clinical phenotypes, exome sequencing for small-nucleotide variations or array-based methods for copy-number variations (CNVs) are commonly offered to identify the underlying causative genetic variants. In this study, we investigated whether data from a standard ES test could be used to additionally identify pathogenic CNVs and increase diagnostic yield. METHODS: Prospectively, 134 patients presenting with a skin condition suspected of being genetic in origin were offered the next-generation variant

Screening of Living Kidney Donors for Genetic Diseases Using a Comprehensive Genetic Testing Strategy.

Related living kidney donors (LKDs) are at higher risk of end-stage renal disease (ESRD) compared with unrelated LKDs. A genetic panel was developed to screen 115 genes associated with renal diseases. We used this panel to screen six negative controls, four transplant candidates with presumed genetic renal disease and six related LKDs. After removing common variants, pathogenicity was predicted using six algorithms to score genetic variants based on conservation and function. All variants were evaluated in the context of patient phenotype and clinical data. We identified causal variants in thr

Predictions from algorithmic modeling result in better decisions than from data modeling for soybean iron deficiency chlorosis.

In soybean variety development and genetic improvement projects, iron deficiency chlorosis (IDC) is visually assessed as an ordinal response variable. Linear Mixed Models for Genomic Prediction (GP) have been developed, compared, and used to select continuous plant traits such as yield, height, and maturity, but can be inappropriate for ordinal traits. Generalized Linear Mixed Models have been developed for GP of ordinal response variables. However, neither approach addresses the most important questions for cultivar development and genetic improvement: How frequently are the 'wrong' genotypes

Near-infrared spectroscopy and multivariate analysis as effective, fast, and cost-effective methods to discriminate Candida auris from Candida haemulonii.

Candida auris and Candida haemulonii are two emerging opportunistic pathogens that have caused an increase in clinical cases in the recent years worldwide. The differentiation of some Candida species is highly laborious, difficult, costly, and time-consuming depending on the similarity between the species. Thus, this study aimed to develop a new, faster, and less expensive methodology for differentiating between C. auris and C. haemulonii based on near-infrared (NIR) spectroscopy and multivariate analysis. C. auris CBS10913 and C. haemulonii CH02 were separated in 15 plates per species, and th

Tracing the Right Path: Determination of Large Pedigree Segmentation and Relatedness.

Large population databases frequently include complicated family structures that are amenable to modern biometric methods: allowing for intergenerational and extended pedigree analyses. To date, much of the latent potential of these resources remains untapped due to numerous complexities that arise in their analysis. Two difficult and critical problems are (1) finding independent extended families within larger population databases, and (2) determining coefficients of relatedness among all pairs of individuals within those extended families. If these problems were solved, researchers could mor

RWDisEnh+: Enhancing disease-enhancer association prediction through multiplex-heterogeneous networks.

Enhancers are critical regulatory DNA elements that, when dysregulated, can contribute to disease pathogenesis by altering gene expression. Although millions of enhancers have been identified through large-scale genomic projects, their associations with human diseases remain largely uncharacterized, emphasizing the need for robust computational approaches. In our previous work, we developed RWDisEnh, a network-based method that integrates a shared gene-based enhancer network with a disease similarity network within a heterogeneous framework to predict disease-enhancer associations. In this stu

A comprehensive laboratory-based program for classification of variants of uncertain significance in hereditary cancer genes.

Genetic testing has the potential to guide the prevention and treatment of disease in a variety of settings, and recent technical advances have greatly increased our ability to acquire large amounts of genetic data. The interpretation of this data remains challenging, as the clinical significance of genetic variation detected in the laboratory is not always clear. Although regulatory agencies and professional societies provide some guidance regarding the classification, reporting, and long-term follow-up of variants, few protocols for the implementation of these guidelines have been described.

Bayesian linkage analysis of categorical traits for arbitrary pedigree designs.

BACKGROUND: Pedigree studies of complex heritable diseases often feature nominal or ordinal phenotypic measurements and missing genetic marker or phenotype data. METHODOLOGY: We have developed a Bayesian method for Linkage analysis of Ordinal and Categorical traits (LOCate) that can analyze complex genealogical structure for family groups and incorporate missing data. LOCate uses a Gibbs sampling approach to assess linkage, incorporating a simulated tempering algorithm for fast mixing. While our treatment is Bayesian, we develop a LOD (log of odds) score estimator for assessing linkage from G

Eye feature extraction for diagnosing the facial phenotype associated with fetal alcohol syndrome.

Victims of fetal alcohol syndrome (FAS) exhibit a unique facial phenotype that is emphasised in diagnosis. Among the characteristic facial features, several occurring in the region of the orbits can be evaluated quantitatively using distance measurements. An algorithm is described for automatic extraction and measurement of eye features from stereo photographs. The algorithm was applied to photographs of 46 six-seven-year-old children. The approach relies on peak and valley maps and integral projection functions, to locate the eyes and extract the iris, and genetic algorithms to fit cubic spli…

Improving accuracy and efficiency of the machined PEEK denture based on NSGA-II integrated GABP neural network.

OBJECTIVES: The polymer polyetheretherketone (PEEK) is gradually being used in dental restorations because of its excellent mechanical properties, chemical resistance, fatigue resistance, thermal stability, radiation translucency and good biocompatibility. To process PEEK dentures with lower surface roughness as quickly as possible, the non-dominated sorting genetic algorithm-II (NSGA-II) integrated genetic algorithm back propagation (GABP) neural network was proposed, which can adjust the combination of process parameters for milling PEEK dentures. METHODS: The PEEK machining was conducted u

[Benefits of using a recommended testing algorithm for the diagnosis and dietary-nutritional management of patients with chronic gastrointestinal disorders].

Introduction and objective: chronic gastrointestinal disorders such as celiac disease and lactose or fructose intolerance in adulthood are becoming more frequent and are usually accompanied by symptoms that affect daily activities and greatly limit diet. The spectrum of symptoms manifested by those affected is heterogeneous and not very specific; in addition, there is no standardized and agreed protocol for dietary management, which makes a correct diagnosis and effective treatment difficult. Disorders related to malabsorption/food intolerance can originate from primary (genetic) or secondary

Artificial Intelligence-Driven Inverse Design of Singlet Fission Candidates in the Acene family.

In this work, we describe the successful application of an AI-driven inverse design protocol to identify singlet fission (SF) candidates within the acene family, exploring a chemical space of ≈1019 molecules. Substituent effects are encoded via Hammett σ constants, providing a chemically interpretable and generalizable descriptor for unseen functional groups. A Gated Recurrent Unit (GRU)-based Recurrent Neural Network (RNN) model is used to accurately predict excited singlet (S1) and triplet (T1) states energies. The model is coupled with optimization algorithms, including Genetic Algorithms (…
