One of the central issues of evolutionary genomics is to find out the adaptive strategies of microorganisms to stabilize nucleic acid molecules under high temperature. Thermal adaptation hypothesis gives a link between G+C content and growth temperature if there is a considerable variation of guanine and cytosine content between species. However, there has been a long-standing debate regarding the correlations between genomic GC content and optimal growth temperature (Topt). We urged that adaptation to growth at high temperature requires a coordinated set of evolutionary changes affecting: (i)

OBJECTIVE: Noonan syndrome (NS), one of the most common RASopathies, has an estimated incidence of 1 in 1,000-2,500 live births. In the prenatal period increased nuchal translucency, hygroma colli, hydrops fetus, congenital heart disease, kidney defects, larger amount of amniotic fluid can be observed in affected fetuses with this syndrome. In the fetuses with normal karyotype and no microdeletion/microduplication syndromes the examination of selected genes for RASopathies was added. The aim of the study was to evaluate the clinical benefit of massively parallel sequencing (MPS) of susceptible

Whole-genome mapping technologies have been developed as a complementary tool to provide scaffolds for genome assembly and structural variation analysis (1,2). We recently introduced a novel DNA labeling strategy based on a CRISPR-Cas9 genome editing system, which can target any 20bp sequences. The labeling strategy is specifically useful in targeting repetitive sequences, and sequences not accessible to other labeling methods. In this report, we present customized mapping strategies that extend the applications of CRISPR-Cas9 DNA labeling. We first design a CRISPR-Cas9 labeling strategy to in

With a highly plastic genome allowing the accumulation of antimicrobial resistance (AMR) determinants, Neisseria gonorrhoeae ( Ngo ) is an urgent public health threat. To better understand the spread of AMR in Ngo and its ability to persist in humans, we performed a systematic analysis of its global population structure. From 31,595 publicly available genomes, we curated a maximally diverse representative set of 485 gonococcal genomes, which were defined into 12 distinct clades on the basis of shared patterns of single nucleotide polymorphisms. Mapping AMR determinants and mobile elements onto

Photosynthetic eukaryotes have undergone evolutionary shifts from aquatic to terrestrial habitats, accompanied by changes in genome organization and gene regulation. Yet, the evolution of transfer RNA (tRNA) gene repertoires has received limited attention despite their central role in translation. Here, we review how tRNA gene content, structure, and genomic organization diversified across photosynthetic lineages, mainly Archaeplastida, and how changes relate to evolutionary transitions. We show that tRNA gene repertoires are shaped by ecological transitions, genome architecture, and translati

Carlavirus vignae, with the common name cowpea mild mottle virus (CPMMV), has become a widespread carlavirus infecting economically important crops worldwide. CPMMV is transmitted by whiteflies, whereas other members of the Carlavirus genus are generally transmitted by aphids. Recently, the virus has been isolated from various host plants, including cucurbit plants in Brazil, exhibiting a wide genomic variation. Here, we present a comprehensive analysis of CPMMV genome diversity, focusing on the replication-associated protein (Rep) and coat protein (CP) genes, two key genomic regions for Betaf

The genetic integrity of pluripotent stem cells (PSC) is critical to their applications in research and therapy, but it is compromised by frequent development of structural chromosome variants associated with malignancy. Many PSC lines exhibit remarkable genetic stability, but little is known about the basis of the known variation in genomic integrity among different PSC isolates. Here, we identify aneuploidies using RNA-seq and proteomics data from a panel of mouse embryonic stem cell (mESC) lines derived from 170 Diversity Outbred mice. We found 62 lines with detectable aneuploid subpopulati

BACKGROUND: Shwachman-Diamond syndrome (SDS) is an autosomal recessive ribosomopathy caused mainly by compound heterozygous mutations in SBDS. Structural variation (SV) involving the SBDS locus has been rarely reported in association with the disease. We aimed to determine whether an SV contributed to the pathogenesis of a case lacking biallelic SBDS point mutations.
CASE PRESENTATION: Whole exome sequencing was performed in a patient with SDS lacking biallelic SBDS point mutations. Array comparative genomic hybridization and Southern blotting were used to seek SVs across the SBDS locus. Locu

Serologically nontypeable Haemophilus influenzae is a human pathogen that causes infections ranging in severity from mild otitis media and sinusitis to life-threatening pneumonia, bacteremia, and meningitis. Although intra-host genomic variation in infected humans has been studied, many important questions remain unanswered. To address this knowledge deficit, we sequenced the genomes of 500 isolates recovered from ear drainage fluid collected from 11 Icelandic children with otorrhea. We discovered substantial genomic diversity among the H. influenzae strains infecting each patient. In total, w

OBJECTIVE: Clinically significant structural variation (SV), notably chromosomal translocation, results in the formation of fusion genes that drive leukaemogenesis. Detection of SVs is vital in clinical diagnosis, prognosis and therapy of haematological malignancies. Current methods for SV identification are low in sensitivity for cryptic cases and time-consuming for complex cases. This study investigated the feasibility of long read sequencing as an approach for SV detection and precise breakpoint characterization.
METHODS: Six archival samples, including 4 bone marrow blood samples (F/66 B-

Murine mucopolysaccharidosis type VII is a heritable disease caused by a spontaneous mutation, gus(mps), closely linked to the beta-glucuronidase structural gene on chromosome 5. Mice homozygous for the mutation have a > 200-fold decrease in beta-glucuronidase mRNA levels and virtually no enzyme activity detectable by a sensitive fluorometric assay. Approximately 20 kb of genomic DNA containing the beta-glucuronidase gene Gus and > 2 kb of 5' and 3' flanking sequences were cloned from both a gus(mps)/gus(mps) mouse and a +/+ mouse of the progenitor strain. The origin and maintenance of marine biodiversity remain poorly understood, particularly in highly connected oceanic environments where extensive dispersal is expected to limit population differentiation. Evolutionary processes driving population divergence or speciation frequently depend on a proper knowledge of species' life history and its interaction with major environmental variables. Using a genome-wide approach, we investigated the global population structure of the cosmopolitan pelagic fish Coryphaena hippurus Linnaeus, 1758, generating a dataset of 8.7 million SNPs and complete mitoch

Carbapenem resistance is often treated as a stable clinical phenotype, although plasmid structural variation can generate closely related isolates with divergent susceptibility profiles. We investigated longitudinal Klebsiella pneumoniae isolates recovered from one patient during hospitalization. Resistant KP02 and KP03 and susceptible KP04 belonged to ST37/KL104; KP03 and KP04 were recovered from the same wound specimen and primary culture. Independent sequencing of three colonies from each isolate showed stable within-isolate genomic states and no mutually differing single-nucleotide polymor

Tilapia species differ markedly in salinity tolerance, providing a useful system for investigating the molecular basis of osmotic adaptation. The solute carrier family 12 (SLC12) encodes cation-chloride cotransporters that play central roles in ion homeostasis and osmoregulation. Here, we compared the SLC12 gene family among Nile tilapia (Oreochromis niloticus), Mozambique tilapia (O. mossambicus), and blue tilapia (O. aureus) using comparative genomic, phylogenetic, protein-structural, and chromosomal analyses. Separately, we re-analyzed a published long-term salinity RNA-seq dataset from GIF

Alternative splicing is a well-known contributor to transcriptomic diversity between individuals. Less explored are inter-gene splicing events, which generate fusion transcripts-RNA molecules combining exons from two or more distinct genes. In cancer, fusion transcripts frequently result from somatic structural rearrangements, yet it remains unclear to what extent germline structural variants in non-cancer tissues contribute to fusion transcript formation and inter-individual variability. We conducted a genome-wide fusion transcript analysis in post-mortem human brain tissues from 312 individu

The extensive clinical and genetic heterogeneity of congenital limb malformation calls for comprehensive genome-wide analysis of genetic variation. Genome sequencing (GS) has the potential to identify all genetic variants. Here we aim to determine the diagnostic potential of GS as a comprehensive one-test-for-all strategy in a cohort of undiagnosed patients with congenital limb malformations. We collected 69 cases (64 trios, 1 duo, 5 singletons) with congenital limb malformations with no molecular diagnosis after standard clinical genetic testing and performed genome sequencing. We also develo

Parasitic worms of the genus Trichinella (phylum Nematoda; class Enoplea) represent a complex of at least twelve taxa that infect a range of different host animals, including humans, around the world. They are foodborne, intracellular nematodes, and their life cycles differ substantially from those of other nematodes. The recent characterization of the genomes and transcriptomes of all twelve recognized taxa of Trichinella now allows, for the first time, detailed studies of their molecular biology. In the present study, we defined, curated, and compared the protein kinase complements (kinomes)

Structural variants (SVs) and short tandem repeats (STRs) are significant sources of genetic variation. However, the impacts of these variants on gene regulation have not been investigated in cattle. Here, we genotyped and characterized 19,408 SVs and 374,821 STRs in 183 bovine genomes and investigated their impact on molecular phenotypes derived from testis transcriptomes. We found that 71% STRs were multiallelic. The vast majority (95%) of STRs and SVs were in intergenic and intronic regions. Only 37% SVs and 40% STRs were in high linkage disequilibrium (LD) (R2 > 0.8) with surrounding SNPs/

The cannabis community typically uses the terms "Sativa" and "Indica" to characterize drug strains with high tetrahydrocannabinol (THC) levels. Due to large scale, extensive, and unrecorded hybridization in the past 40 years, this vernacular naming convention has become unreliable and inadequate for identifying or selecting strains for clinical research and medicinal production. Additionally, cannabidiol (CBD) dominant strains and balanced strains (or intermediate strains, which have intermediate levels of THC and CBD), are not included in the current classification studies despite the increas

RNA secondary structure may influence many cellular processes, including RNA processing, stability, localization, and translation. Single-nucleotide variations (SNVs) that alter RNA secondary structure, referred to as riboSNitches, are potentially causative of human diseases, especially in untranslated regions (UTRs) and noncoding RNAs (ncRNAs). The functions of somatic mutations that act as riboSNitches in cancer development remain poorly understood. In this study, we developed a computational pipeline called SNIPER (riboSNitch-enriched or depleted elements in cancer genomes), which employs M
