[Quantitative trait locus (QTL) mapping and candidate gene expression analysis of submergence tolerance of rice at plumule and seedling stages].

Rice (Oryza sativa L.) is a major staple crop worldwide, and its germination (plumule) and seedling stages are susceptible to submergence stress, which leads to impaired germination and yield reduction. Identifying submergence tolerance genes is one of the most effective strategies to address this problem. To identify quantitative trait loci (QTLs) associated with submergence tolerance at the plumule and seedling stages in rice, we used an indica rice cultivar 'HZ', a japonica cultivar 'Nekken2', and 120 recombinant inbred lines (RILs) derived from the cross between them in this study. Traits …

Large-scale GWAS integrated with image-based phenotyping reveals loci and trait-associated markers for Perilla frutescens seed traits.

BACKGROUND: Perilla (Perilla frutescens) is an important oilseed crop in East Asia with high nutritional and economic value. Seed size and seed coat color are key agronomic traits influencing yield, oil quality, and market preference. However, genetic studies in perilla remain limited by small population sizes and low-throughput phenotyping, restricting their application in breeding. RESULTS: A large-scale genome-wide association study (GWAS) was conducted by integrating high-throughput image-based phenotyping in a panel of 493 perilla accessions. Measurements of seed morphology, including ar

Mitochondrial Function-Related Genes in Sleep Disorders: A Multi-Omics Mendelian Randomization Study.

Mitochondrial dysfunction is linked to sleep disorders in previous report, but the potential roles of specific genes remain unclear. This study aimed to dissect different subtype-specific genetic associations and their underlying mechanisms. A multi-omics Summary-data-based Mendelian Randomization (SMR) approach was performed to identify potential causal links between mitochondrial function-related genes and sleep disorders. We integrated GWAS data from FinnGen database (the discovery set), independent GWAS datasets (covering different sleep-disorder subtypes and used for validation), and cis-

Identification and functional characterization of GhCSLD3, a negative regulator of fruit branch elongation in cotton (Gossypium hirsutum L.).

The fruit branch is a critical determinant of plant architecture in cotton, and its length optimization is pivotal for high-density planting and mechanical harvesting. However, the genetic mechanisms governing fruit branch length (FBL) are not fully elucidated. In this study, an F2 population was generated from two contrasting upland cotton cultivars, Blanco3363 (BL, compact) and Sanjiang (SJ, loose). Using two different methodologies of bulked-segregant analysis (BSA)-seq, we identified three stable overlapping QTLs on chromosomes A08 (119.8-122.46 Mb), D01 (7.51-10.10 Mb), and D09 (16.33-18.

Unraveling the impact of vine growth habit on stem elongation through photosystem redox modulation and a proposed ELIP-GASA22 regulatory module in Glycinesoja.

Plant architecture results from the integration of developmental regulatory networks and environmental signaling pathways. In soybean, the erect growth habit of cultivated soybean (Glycine max) contrasts markedly with the vine growth habit (VGH) of wild soybean (Glycine soja). However, the genetic and transcriptional mechanisms underlying this divergence in gibberellin-mediated stem elongation remain poorly understood. Therefore, this study aims to investigate the genetic, transcriptional, and hormonal basis underlying the differences in growth habit between Williams 82 (erect growth habit) an

Genetic markers of stomatal cluster development in Begoniaceae revealed through trait analysis assisted by interactive deep-learning.

Stomata of plants track the immediate demand for carbon dioxide for photosynthesis while limiting transpirational water loss. Solitary stomatal patterns are common, yet some land plants develop noncontiguous stomatal clustering, where 2 or more stomata occur in groups and overlay a single air cavity. Clustering improves stomatal efficiency, reduces plant water use, and increases resilience to environment stress. How cluster development and physiology interact and integrate with the environment are open questions. Here we used TESSERA, a deep-learning platform for stomatal detection with an int

Genomic partitioning and functional dissection of inbreeding depression for stature in Brown Swiss cattle.

BACKGROUND: Small effective population size and the disproportionately large use of few genetically superior bulls in artificial insemination lead to extensive runs of homozygosity and an increased risk of homozygosity for deleterious alleles in domestic cattle, which may cause inbreeding depression. The adverse effects of inbreeding on phenotypic performance are well established, but the genetic variants contributing to inbreeding depression remain largely unknown. This study aimed to analyse the impacts of inbreeding on stature (measured as height at the sacral bone) in a cohort of 15,306 Br

Identifying therapeutic target genes for rheumatoid arthritis-associated interstitial lung disease by systematic druggable genome-wide Mendelian randomization analysis.

Interstitial lung disease (ILD) is a progressive fibrotic condition that markedly reduces survival and increases mortality rates in patients with rheumatoid arthritis (RA). Currently, the treatment of RA-ILD remains highly challenging. This study aims to identify potential therapeutic targets for RA-ILD through a systematic druggable genome-wide Mendelian randomization (MR) analysis. We performed a genome-wide MR analysis by integrating expression quantitative trait loci (eQLT) of 6888 druggable genes and genetic summary statistics from a genome-wide association study of RA-ILD. A colocalizati…

Dissecting flowering time and flower color in Carum carvi utilizing a long-read draft genome and a GBS-based QTL mapping.

Caraway (Carum carvi L.) is a major essential oil crop with biennial and annual flowering types. As basic research resource, we developed a draft genome assembly using long-read ONT sequencing and provide a structural and functional gene annotation for an annual caraway inbred line. To elucidate the genetic control of flowering, a genotyping-by-sequencing (GBS) was conducted for an F2 population (N = 187) generating 731 strictly filtered SNPs. A linkage map was constructed spanning 663 cM across 10 linkage groups with in total 634 (full map) or 259 (thinned map) SNPs. Contrary to its dominance

Expression quantitative trait methylation across multiple cancer types with functional and therapeutic characterization using Onco-eQTM.

DNA methylation plays a crucial role in gene expression and tumorigenesis. Most pan-cancer resources primarily focus on genetic variants and their association with gene expression without clearly demonstrating how methylation itself regulates gene activity and clinical features. To address this gap, we developed Onco-eQTM, a web-based database that links DNA methylation at CpG sites to gene regulation and multiple functional and clinical layers across 27 cancer types. These layers include miRNA regulation and biological pathways, as well as immune cell infiltration and predicted drug response,

A genome-wide association study on rumination time in first-lactation dairy cattle.

Rumination time (RT) in dairy cattle is a crucial indicator of health, production, reproduction, and greenhouse gas emissions. With moderate heritability estimates for RT, there is potential for further analyses regarding the genetic architecture of the trait. To identify genomic regions associated with RT, we conducted a GWAS on SNPs in a cohort of 452 mid-first-lactation Canadian Holstein cows, followed by the annotation of genes and enrichment analyses of QTL. Animals were genotyped using a medium-density SNP panel (50K). Quality control measures were used to remove markers residing on nona
