Kinetics and magnitude of viral RNA shedding as indicators for Influenza A virus transmissibility in ferrets.

The ferret transmission model is routinely used to evaluate the pandemic potential of newly emerging influenza A viruses. However, concurrent measurement of viral load in the air is typically not a component of such studies. To address this knowledge gap, we measured the levels of virus in ferret nasal washes as well as viral RNA emitted into the air for 14 diverse influenza viruses, encompassing human-, swine-, and avian-origin strains. Here we show that transmissible viruses display robust replication and fast release into the air. In contrast, poorly- and non-transmissible viruses show sign

5'-Triphosphate RNA is the ligand for RIG-I.

The structural basis for the distinction of viral RNA from abundant self RNA in the cytoplasm of virally infected cells is largely unknown. We demonstrated that the 5'-triphosphate end of RNA generated by viral polymerases is responsible for retinoic acid-inducible protein I (RIG-I)-mediated detection of RNA molecules. Detection of 5'-triphosphate RNA is abrogated by capping of the 5'-triphosphate end or by nucleoside modification of RNA, both occurring during posttranscriptional RNA processing in eukaryotes. Genomic RNA prepared from a negative-strand RNA virus and RNA prepared from virus-inf

Identification of Simbu, California and Bunyamwera serogroup bunyaviruses by nested RT-PCR.

We describe a reverse transcription-polymerase chain reaction (RT-PCR) with primers that anneal to the 5' and 3' ends and amplify the Bunyavirus S RNA segments. The RT-PCR was done on the fluids of C6/36 cells infected with each of 21 bunyaviruses. The bunyaviruses studied, with the exception of Catu virus, produced amplicons having 700 to 1300 base pairs and probably contained the whole S RNA segment sequence. A nested PCR performed with these amplicons distinguished California and most Bunyamwera serogroup viruses from other bunyaviruses by use of BBC specific internal primers for the S RNA

Bat-Borne Viruses and Pandemic Risk: Could Europe Be an Emergence Hotspot?

The recent SARS-CoV-2 pandemic-which had significant worldwide health, economic, and other effects-indicated the need to monitor zoonotic vi … uses, including coronaviruses, filoviruses and paramyxoviruses. Among viruses associated with bats, RNA viruses are the dominant ones, characterized by high pathogenicity and often leading to interspecies transmission. The majority (about 80%) of RNA viruses were identified in bats from three families: Vespertilionidae, Rhinolophidae and Pteropodidae. Underst …

Inhibition of viral RNA-dependent RNA polymerases with clinically relevant nucleotide analogs.

The treatment of viral infections remains challenging, in particular in the face of emerging pathogens. Broad-spectrum antiviral drugs could potentially be used as a first line of defense. The RNA-dependent RNA polymerase (RdRp) of RNA viruses serves as a logical target for drug discovery and development efforts. Herein we discuss compounds that target RdRp of poliovirus, hepatitis C virus, influenza viruses, respiratory syncytial virus, and the growing data on coronaviruses. We focus on nucleotide analogs and mechanisms of action and resistance.

Functional Information Stored in the Conserved Structural RNA Domains of Flavivirus Genomes.

The genus Flavivirus comprises a large number of small, positive-sense single-stranded, RNA viruses able to replicate in the cytoplasm of certain arthropod and/or vertebrate host cells. The genus, which has some 70 member species, includes a number of emerging and re-emerging pathogens responsible for outbreaks of human disease around the world, such as the West Nile, dengue, Zika, yellow fever, Japanese encephalitis, St. Louis encephalitis, and tick-borne encephalitis viruses. Like other RNA viruses, flaviviruses have a compact RNA genome that efficiently stores all the information required f…

Histidine-mediated RNA transfer to GDP for unique mRNA capping by vesicular stomatitis virus RNA polymerase.

The RNA-dependent RNA polymerase L protein of vesicular stomatitis virus, a prototype of nonsegmented negative-strand (NNS) RNA viruses, forms a covalent complex with a 5'-phosphorylated viral mRNA-start sequence (L-pRNA), a putative intermediate in the unconventional mRNA capping reaction catalyzed by the RNA:GDP polyribonucleotidyltransferase (PRNTase) activity. Here, we directly demonstrate that the purified L-pRNA complex transfers pRNA to GDP to produce the capped RNA (Gpp-pRNA), indicating that the complex is a bona fide intermediate in the RNA transfer reaction. To locate the active sit…

Transmission cycles, host range, evolution and emergence of arboviral disease.

Many pandemics have been attributed to the ability of some RNA viruses to change their host range to include humans. Here, we review the mechanisms of disease emergence that are related to the host-range specificity of selected mosquito-borne alphaviruses and flaviviruses. We discuss viruses of medical importance, including Venezuelan equine and Japanese encephalitis viruses, dengue viruses and West Nile viruses.

Deep learning coupled with scalable domain-specific structural validation expands RNA virus discovery from metatranscriptomes.

The discovery of RNA viruses from metatranscriptomic data remains challenging due to extreme sequence divergence and length heterogeneity, ranging from massive polyproteins to short assembly artifacts. We present Rider, a two-stage framework that synergizes deep representation learning with scalable domain-specific structural validation. In the first stage, Rider leverages a compact pretrained protein language model to broadly detect highly divergent viral signals. To overcome the inherent input length limitations of language models and accurately capture catalytic core domains, the second sta…

Next-generation diagnostics: virus capture facilitates a sensitive viral diagnosis for epizootic and zoonotic pathogens including SARS-CoV-2.

BACKGROUND: The detection of pathogens in clinical and environmental samples using high-throughput sequencing (HTS) is often hampered by large amounts of background information, which is especially true for viruses with small genomes. Enormous sequencing depth can be necessary to compile sufficient information for identification of a certain pathogen. Generic HTS combining with in-solution capture enrichment can markedly increase the sensitivity for virus detection in complex diagnostic samples. METHODS: A virus panel based on the principle of biotinylated RNA baits was developed for specific

RVvictor: Virus RNA-directed molecular interactions for RNA virus infection.

RNA viruses are major human pathogens that cause seasonal epidemics and occasional pandemic outbreaks. Due to the nature of their RNA genomes, it is anticipated that virus's RNA interacts with host protein (INTPRO), messenger RNA (INTmRNA), and non-coding RNA (INTncRNA) to perform their particular functions during their transcription and replication. In other words, thus, it is urgently needed to have such valuable data on virus RNA-directed molecular interactions (especially INTPROs), which are highly anticipated to attract broad research interests in the fields of RNA virus translation and r…

A H2 S-Specific Ultrasensitive Fluorogenic Probe Reveals TMV-Induced H2 S Production to Limit Virus Replication.

Understanding the role of H2 S in host defense mechanisms against RNA viruses may provide opportunities for the development of antivirals to combat viral infections. Here, we have developed a green-emitting fluorogenic probe, which exhibits a large fluorescence response at 520 nm (>560-fold) when treated with 100 μM H2 S for 1 h. It is highly selective for H2 S over biothiols (>400-fold F/F0 ) and has a detection limit of 12.9 nM. We demonstrate the application of the probe for endogenous H2 S detection in vivo for the understanding of its roles in antiviral host defense. Such virus-induced H2…

Animal virus-host interactions mediated by non-coding RNAs.

Non-coding RNAs (ncRNAs) have emerged as key regulators of animal virus-host interactions, such as lncRNAs, miRNAs and circRNAs providing profound insights into host-pathogen interactions and revealing significant potential as biomarkers and therapeutic targets. This review summarizes the interactions between viruses (mainly including animal viruses, zoonotic viruses, insect-vector virus systems and plant viruses) and hosts mediated by lncRNAs, miRNAs, circRNAs and other non-coding RNAs. We focus on the research related to zoonotic disease transmission, non-model animals, aquaculture and anima

The Host Factor ANP32A Is Required for Influenza A Virus vRNA and cRNA Synthesis.

Influenza A viruses are negative-sense RNA viruses that rely on their own viral replication machinery to replicate and transcribe their segmented single-stranded RNA genome. The viral ribonucleoprotein complexes in which viral RNA is replicated consist of a nucleoprotein scaffold around which the RNA genome is wound, and a heterotrimeric RNA-dependent RNA polymerase that catalyzes viral replication. The RNA polymerase copies the viral RNA (vRNA) via a replicative intermediate, called the cRNA, and subsequently uses this cRNA to make more vRNA copies. To ensure that new cRNA and vRNA molecules …

Non-structural proteins of arthropod-borne bunyaviruses: roles and functions.

Viruses within the Bunyaviridae family are tri-segmented, negative-stranded RNA viruses. The family includes several emerging and re-emerging viruses of humans, animals and plants, such as Rift Valley fever virus, Crimean-Congo hemorrhagic fever virus, La Crosse virus, Schmallenberg virus and tomato spotted wilt virus. Many bunyaviruses are arthropod-borne, so-called arboviruses. Depending on the genus, bunyaviruses encode, in addition to the RNA-dependent RNA polymerase and the different structural proteins, one or several non-structural proteins. These non-structural proteins are not always …

Integrated analysis of protein sequence and structure redefines viral diversity and the taxonomy of the Flaviviridae.

The Flaviviridae are a family of non-segmented positive-sense enveloped RNA viruses containing significant pathogens including hepatitis C virus and yellow fever virus.
