Liver cirrhosis and hepatocellular carcinoma: chronological decoupling of biochemical clearance and mechanical regeneration signals a systems biology hypothesis on programed deconstruction failure.

Traditional hepatology conceptualizes liver cirrhosis as the linear accumulation of extracellular matrix (ECM). However, the stagnation of fibrosis reversal and the persistent risk of hepatocellular carcinoma (HCC) despite eradication of the etiology remain significant clinical challenges. We propose the "Chronological Decoupling" hypothesis: cirrhosis arises from a specific temporal mismatch (\Delta t > physiological resolution window of 7-14 days) between Signal A (biochemical clearance, defined as >50% shift of macrophages to TREM2+ restorative phenotype with MMP-9/MMP-13 secretion) and Sig

Integrated pan-cancer systems biology and structure-based simulation identifies Annona muricata-derived natural scaffolds as putative IDO1 modulators for cancer immunotherapy.

Indoleamine 2,3-dioxygenase 1 (IDO1) is a central immunometabolic checkpoint that promotes tumor immune evasion through dysregulated tryptophan metabolism, yet first-generation inhibitors have shown limited clinical efficacy. This study developed an integrated in silico framework combining pan-cancer systems biology, GC-MS phytochemical profiling, QSAR modeling, molecular docking, ADMET prediction, density functional theory, 100 ns molecular dynamics simulation, and MM-PBSA analysis to identify Annona muricata-derived putative IDO1 modulators. Analysis of > 20,000 TCGA samples across 33 cancer…

Drug Design in the Age of Network Medicine and Systems Biology: Transcriptomics Identifies Potential Drug Targets Shared by Sarcoidosis and Pulmonary Hypertension.

Network medicine considers the interconnectedness of human diseases and their underlying molecular substrates. In this context, sarcoidosis and pulmonary hypertension (PH) have long been thought of as distinct diseases, but there is growing evidence of shared molecular mechanisms. This study reports on common differentially expressed genes (DEGs), regulatory elements, and pathways between the two diseases. Publicly available transcriptomic datasets for sarcoidosis (GSE157671) and PH (GSE236251) were retrieved from the Gene Expression Omnibus database. DEGs were identified using GEO2R, followed

An integrated complete-genome sequencing and systems biology approach to predict antimicrobial resistance genes in the virulent bacterial strains of Moraxella catarrhalis.

Источник пометил публикацию как отозванную

Moraxella catarrhalis is a symbiotic as well as mucosal infection-causing bacterium unique to humans. Currently, it is considered as one of the leading factors of acute middle ear infection in children. As M. catarrhalis is resistant to multiple drugs, the treatment is unsuccessful; therefore, innovative and forward-thinking approaches are required to combat the problem of antimicrobial resistance (AMR). To better comprehend the numerous processes that lead to antibiotic resistance in M. catarrhalis, we have adopted a computational method in this study. From the NCBI-Genome database, we invest

Treatment of Status Epilepticus after Traumatic Brain Injury Using an Antiseizure Drug Combined with a Tissue Recovery Enhancer Revealed by Systems Biology.

We tested a hypothesis that in silico-discovered compounds targeting traumatic brain injury (TBI)-induced transcriptomics dysregulations will mitigate TBI-induced molecular pathology and augment the effect of co-administered antiseizure treatment, thereby alleviating functional impairment. In silico bioinformatic analysis revealed five compounds substantially affecting TBI-induced transcriptomics regulation, including calpain inhibitor, chlorpromazine, geldanamycin, tranylcypromine, and trichostatin A (TSA). In vitro exposure of neuronal-BV2-microglial co-cultures to compounds revealed that TS

A systems biology approach to propose a new mechanism of regulation of repetitive prophylaxis of stable iodide on sodium/iodide symporter (NIS).

Our group showed that repetitive dose of potassium iodide (KI) for eight days offers an efficient protection for exposure to repeated radioactive emissions without adverse effects on adult rats. However, differential expression of genes implicated in Wolff-Chaikoff effect was observed. To understand the Wolff-Chaikoff regulation and its molecular constituents during repetitive administration of KI, a biochemical reaction network was constructed as a "geographical" map of the thyrocyte depicting iodide and thyroid hormone synthesis. Path analysis of the network has been performed to investigate

Systems Biology Analysis of the Radiation-Attenuated Schistosome Vaccine Reveals a Role for Growth Factors in Protection and Hemostasis Inhibition in Parasite Survival.

In spite of several decades of research, an effective vaccine against schistosomiasis remains elusive. The radiation-attenuated (RA) cercarial vaccine is still the best model eliciting high protection levels, although the immune mechanisms have not yet been fully characterized. In order to identify genes and pathways underlying protection we investigated patterns of gene expression in PBMC and skin draining Lymph Nodes (LN) from mice using two exposure comparisons: vaccination with 500 attenuated cercariae versus infection with 500 normal cercariae; one versus three doses. Vaccinated mice were

A Systems Biology Approach to Characterize Biomarkers for Blood Stasis Syndrome of Unstable Angina Patients by Integrating MicroRNA and Messenger RNA Expression Profiling.

Blood stasis syndrome (BSS) has been considered to be the major type of syndromes in unstable angina (UA) patients. The aim of this study was to find the systems biology-based microRNA (miRNA) and mRNA expression biomarkers for BSS of UA. We identified 1081 mRNAs and 25 miRNAs differentially expressed between BSS of UA patients and healthy controls by microarrays. We used DAVID, miRTrail, and the protein-protein interactions method to explore the related pathways and networks of differentially expressed miRNAs and mRNAs. By combining the results of pathways and networks, we found that the upre…

Physio-informatics linking rumen biology, systemic metabolism and meat quality in Japanese black cattle.

Japanese Black cattle (Wagyu) are raised under a distinctive long-term fattening system designed to enhance intramuscular fat (marbling) and carcass value. Because most metabolizable energy and many metabolic signals in ruminants derive from rumen fermentation products, variation in rumen microbial ecology and fermentation chemistry can extend to systemic metabolism and ultimately influence meat quality traits. Recent work in Japanese Black steers has provided a structured, multi-layered dataset spanning rumen fermentation characteristics, blood metabolites and hormones, liver transcriptome pr

The burden of childhood cancer in Nigeria - a focus on leukemia and lymphoma: epidemiology, biology, and health system challenges.

Childhood cancer represents an increasingly recognized priority in global health, with the World Health Organization's Global Initiative for Childhood Cancer aiming to achieve 60% survival for six index cancers by 2030. In Nigeria, leukemia and lymphoma constitute a substantial proportion of pediatric malignancies, yet outcomes remain dramatically poorer than in high-income countries. This review examines the current state of childhood leukemia and lymphoma in Nigeria, synthesizing available epidemiological data, discussing unique biological features, and analyzing the multifactorial challenge

[Construction of an anti-phage network system based on synergistic mechanisms and its applications in synthetic biology].

In natural ecosystems, bacteriophages play a crucial role in bacterial lysis. Bacteriophage contamination frequently leads to fermentation failure, resulting in compromised product quality and purity, as well as substantial economic loss. Consequently, effective strategies are required in the fermentation industry to mitigate bacteriophage contamination. The use of a single anti-phage strategy is readily evaded by spontaneous phage mutations, resulting in limited and poorly applicable protection against phage infection. Synergistic defense mechanisms involving multiple systems suppress the spo

Redefining tear film Biology: Immune regulation, multi-omics integration, and systemic disease interfaces.

Traditionally considered a passive lubricant, the tear film, comprising three functionally distinct yet interdependent layers (lipid, aqueous, mucin), is now recognized as a dynamic interface that integrates ocular and systemic immune regulation. It orchestrates innate, adaptive, and tolerogenic immune responses to preserve ocular surface homeostasis. In dry eye disease (DED), dysfunction of these regulatory pathways initiates inflammatory cascades, leading to goblet cell loss and epithelial injury. Advances in untargeted omics and high-plex targeted platforms (e.g., Olink proximity-extension

Discovering common pathogenetic processes between periodontitis and Alzheimer's disease by bioinformatics and system biology approach.

BACKGROUND: There is increasing evidence that inflammation plays a key role in the pathophysiology of periodontitis (PT) and Alzheimer's disease (AD), but the roles of inflammation in linking PT and AD are not clear. Our aim is to analyze the potential molecular mechanisms between these two diseases using bioinformatics and systems biology approaches. METHODS: To elucidate the link between PT and AD, we selected shared genes (SGs) with gene-disease-association scores of ≥ 0.1 from the Disease Gene Network (DisGeNET) database, followed by extracting the hub genes. Based on these genes, we cons…

Harnessing the Systemic Biology of Functional Decline and Cachexia to Inform more Holistic Therapies for Incurable Cancers.

Options for treatment of incurable cancer remain scarce and are largely focused on limited therapeutic mechanisms. A new approach specific to advanced cancers is needed to identify new and effective treatments. Morbidity in advanced cancer is driven by functional decline and a number of systemic conditions, including cachexia and fatigue. This review will focus on these clinical concepts, describe our current understanding of their underlying biology, and then propose how future therapeutic strategies, including pharmaceuticals, exercise, and rehabilitation, could target these mechanisms as an
