Integrative multi-omics dissection identifies ACO2, KLF5, and IMP4 as central regulators of the mitochondrial-immune axis in ulcerative colitis.

BACKGROUND: Ulcerative colitis (UC) is a chronic relapsing inflammatory bowel disease characterized by persistent mucosal inflammation and epithelial barrier disruption. Emerging evidence suggests that metabolic reprogramming plays a pivotal role in regulating immune responses and epithelial homeostasis in UC. However, the key metabolic-immune regulatory genes and their cellular mechanisms remain poorly defined. METHODS: We integrated publicly available genome-wide association study (GWAS) summary statistics for UC (n = 394,626), along with expression quantitative trait loci (eQTL) resources

Single-cell and spatial omics in non-small cell lung cancer: dissecting metabolic reprogramming and tumor-immune ecosystems for precision pharmacology.

Non-small cell lung cancer (NSCLC) is often presented as a success story for precision oncology, but that success remains uneven. Targeted agents and immune checkpoint inhibitors have changed treatment for molecularly defined or immune-responsive tumors, yet many patients relapse as resistant clones emerge, tumor cells shift state, and local immune pressure changes across the lesion. Bulk genomic and transcriptomic assays have been useful for clinical stratification, but they average signals across mixed cell populations and therefore miss rare resistant cells, transient drug-tolerant states,

EPHX2 Orchestrates Intestinal Epithelial Barrier Repair in Ulcerative Colitis: An Integrated Multi-Omics and Experimental Study.

Genetic determinants are central to ulcerative colitis (UC) pathogenesis, yet their identification via single-cell transcriptomics and clinical translation remains incomplete. We integrated GWAS-eQTL data with UC-related differentially expressed genes (DEGs) to screen causal genes, mapped them in single-cell datasets, and prioritized Epoxide Hydrolase 2 (EPHX2) due to the key role of intestinal epithelial cells (IECs) in UC. Colitis mouse and in vitro inflammation models were used to validate EPHX2 expression. Gene Set Enrichment Analysis (GSEA) and functional assays explored its role in mecha

Identification of TNFRSF12A as a key regulator of stemness and immunosuppression in a novel glioma subtype via multi-omics analysis and experimental validation.

Glioma stem cells (GSCs) drive tumor heterogeneity, therapy resistance, and immunosuppression. This study identified molecular subtypes of glioma based on stemness-related genes and validated a key hub gene through bioinformatics and experiments. A stemness gene set was compiled from single-cell data, GeneCards, and MSigDB. Consensus clustering (NMF) on 157 glioma samples from GSE4290 revealed two subtypes (C1 and C2), with C1 showing higher stemness scores. C1 exhibited enriched DNA repair, proliferation, and metabolic pathways, plus greater temozolomide (TMZ) resistance and M2 macrophage inf

LRP1 as a potential diagnostic and immunomodulatory target in endometriosis: evidence from multi-omics and single-cell analyses.

Endometriosis (EMS) is a common gynecological disease that seriously affects women's health and quality of life. However, the detailed dynamic cellular and molecular mechanisms underlying EMS pathogenesis remain largely unknown. This study establishes a novel diagnostic model to distinguish ectopic endometrium (EC) from eutopic endometrium (EU) samples. This study elucidated the critical role of low-density lipoprotein receptor-related protein 1 (LRP1) in EMS pathogenesis through integrated multi-omics analyses. Our comprehensive approach began with merging three GEO datasets (GSE7305, GSE1169

Integrative transcriptomics and metabolomics analyses reveal changes in meat quality and muscle lipid metabolism in sheep supplemented with rumen-protected glucose.

The effects of dietary rumen-protected glucose (RPG) supplementation on Dumengsa sheep growth performance, meat quality, and transcriptomic and metabolomic profiling are reported. Twelve sheep were randomly assigned to a control (basal diet, n = 6) or RPG (basal diet +1.0% RPG, n = 6) group for 100 d. RPG increased serum malondialdehyde (P = 0.015) and cholesterol (P = 0.046) concentrations, enhanced intramuscular fat content (P = 0.016), and tended to produce lower meat lightness (P = 0.072), redness (P = 0.053), and hue angle (P = 0.072) values. In total, 319 differentially expressed genes a

The BHARAT study: a multi-modal, multi-omics investigation of aging signatures in the Indian population.

India is undergoing a rapid demographic transition, with its elderly population projected to exceed 347 million by 2050. Although aging is the primary risk factor for multiple chronic diseases, most biological age (BA) models have been developed for Western populations, with limited applicability to Indian demographics. The BHARAT study (Biomarkers of Healthy Aging, Resilience, Adversity, and Transitions) aims to develop and validate composite signatures of aging in the Indian population by integrating multi-omics, biochemical, clinical, and lifestyle data. The BHARAT study is a multi-center,

Pro-inflammatory and pro-oxidant diets and CKD risk across cardiovascular-kidney-metabolic syndrome stages: a multi-omics mediation analysis.

Background & Purpose: While inflammation and oxidative stress contribute to renal injury, evidence linking dietary inflammatory/antioxidant potential to chronic kidney disease (CKD) incidence remains limited. We investigated associations of the Energy-adjusted Dietary Inflammatory Index (E-DII) and the Composite Dietary Antioxidant Index (CDAI) with CKD risk across Cardiovascular-Kidney-Metabolic (CKM) stages, and elucidated underlying mechanisms through multi-omics profiling. Methods: in this prospective analysis of 179 493 UK Biobank participants, dietary indices were derived from 24 hour re

The role of Lactobacillus in dibutyl phthalate-induced gut and liver injury: Probiotic intervention and multi-omics evidence.

BACKGROUND: Dibutyl phthalate (DBP), a widespread environmental contaminant, induces hepatotoxicity. While the gut-liver axis is implicated, the specific role of gut microbiota, particularly key beneficial genera, remains obscure. OBJECTIVE: This study aimed to elucidate whether Lactobacillus depletion is a central event in DBP-induced gut-liver axis disruption and to evaluate the therapeutic potential of probiotic intervention. METHODS: Mice were exposed to DBP (0, 50, 100, 200 mg/kg/day) for 28 days. An intervention group received DBP (100 mg/kg/day) co-administered with Lactobacillus rham

Integrated Transcriptomics and Metabolomic Profiling Suggests That Thymol Adaptation Induces Multi-Layered Envelope and Metabolic Perturbations That Sensitize Pseudomonas psychrophila to Antibiotics.

The emergence of multidrug-resistant Pseudomonas strains poses a serious threat to public health. Essential oil components, such as thymol (TH), exhibit potent antibacterial activity. However, the effects of continuous sublethal TH exposure and resulting changes to antibiotic susceptibility remain poorly understood. Here, we investigated a multi-resistant Pseudomonas psychrophila strain after TH adaptation using an integrated transcriptomic and metabolomic approach. Treatment with TH caused a significant decrease in MIC values for aminoglycosides (streptomycin, gentamicin, kanamycin) and tetra

Integrated multi-omics analysis reveals NRF2-dependent ferroptosis regulation underlying the renoprotective effects of p-coumaric acid in folic acid-induced AKI.

BACKGROUND: Acute kidney injury (AKI) remains a major clinical challenge lacking effective pharmacological interventions. Ferroptosis has emerged as a critical mechanism contributing to renal tubular injury. While p-coumaric acid (pCA), a natural phenolic compound, has been reported to exert renoprotective effects, its regulatory role in ferroptosis, particularly under different pathological contexts of AKI, remains incompletely understood. METHODS: A folic acid (FA, 250 mg/kg)-induced AKI model was established in mice treated with pCA (10 and 50 mg/kg). Renal function, histopathology, inflam

Multi-omics analysis reveals sex-specific etiology of human muscle weakness following musculoskeletal injury.

BACKGROUND: Musculoskeletal injuries comprise a growing source of disability worldwide, and the recovery of muscle strength following injury is a critical determinant of patient reported outcomes. Females experience exacerbated muscle atrophy, poorer outcomes, and higher re-injury rates, necessitating a comprehensive interrogation of sex-specific skeletal muscle differences. Our purpose in the current study was to perform an unbiased transcriptomic profiling of muscle samples to identify putative sex-specific molecular targets to enhance recovery in patients who underwent anterior cruciate lig

Single-nucleus multi-omics analysis of mouse small-intestinal Lgr5+ cell populations reveals Foxa3-induced Paneth cell-lineage differentiation.

Lgr5+ stem cells play crucial roles in maintaining intestinal epithelial cell homeostasis. However, the cellular heterogeneity and underlying regulatory programs of Lgr5+ small intestinal stem cells (ISCs) remain elusive. In this study, we profiled gene expression and chromatin accessibility of Lgr5+ ISCs at single-cell resolution to gain a deeper understanding of the lineage specification and early fate determining mechanisms. Our analysis identified a total of 6 subsets of Lgr5+ cell populations, which exhibited heterogeneity in gene expression and chromatin structure. We found that early fa

Multi-omics investigation of thyroid development and dysfunction in down syndrome.

BACKGROUND: Down syndrome (DS), caused by trisomy of chromosome 21, is associated with a high prevalence of congenital non-autoimmune thyroid dysfunction, typically characterized by an elevated serum thyroid stimulating hormone (TSH) concentration. Early-life observational studies and fetal cordocentesis data, consistently reporting elevated TSH levels, suggest a developmental origin. However, the underlying pathophysiological mechanism remains unclear. This study aimed to investigate the molecular and developmental features underlying thyroid dysfunction in DS. METHODS: Thyroid tissue of fet
