Integrated transcriptomic and metabolomic analyses reveal distinct energy metabolic signatures and functional properties of RPE cells under two culture conditions.

Retinal pigment epithelium (RPE) degeneration is a major cause of vision loss in multiple retinal diseases, including age-related macular degeneration, Bietti crystalline dystrophy and Stargardt disease. Induced pluripotent stem cell (iPSC)-derived RPE cells hold promise for regenerative therapies. B27- and KSR-based media are among the most commonly used for RPE culture; however, how these culture conditions shape RPE cell identity and features remain incompletely understood. Here, we performed comprehensive transcriptomic and metabolomic profiling of iPSC-derived RPE cells cultured in B27 or

Chronic salicylate administration induces transcriptomic and metabolomic remodeling in the rat cochlear nucleus and hippocampus.

Salicylate reliably induces tinnitus, yet its systemic effects on the central auditory and limbic systems remain incompletely characterized. Through integrated transcriptomic and metabolomic profiling of the rat cochlear nucleus and hippocampus, we observed pronounced region-specific remodeling following chronic tinnitus-inducing salicylate treatment. All differential and enrichment analyses were filtered using a nominal p-value cutoff (p < 0.05) without multiple-testing correction; thus, the findings should be interpreted as exploratory. We identified 150 differentially expressed genes (DEGs)

Multi-omics analysis identifies a hepatocyte-associated signature in alcohol-related liver injury.

Alcohol-related liver disease (ALD) is a major cause of liver-related morbidity and mortality worldwide, yet the associations linking alcohol-induced gut microbial alterations to metabolic remodeling and hepatocyte dysfunction remain incompletely understood. Here, we applied an integrative multi-omics strategy combining untargeted fecal metabolomics, shotgun metagenomics, mouse liver bulk RNA sequencing, and reanalysis of publicly available human hepatic single-cell and bulk transcriptomic datasets to characterize alcohol exposure-associated gut-liver immunometabolic features. In a mouse model

Multi-Omics Mendelian Randomization Maps Lipid-Related Brain Cell-Type Associations with Kidney Disease.

Background: Cellular heterogeneity limits causal inference in complex diseases. We applied an established cell-type-stratified Mendelian randomization (csMR) framework, originally developed by Hao et al. (2024), to investigate whether lipid phenotypes affect kidney disease through distinct brain cell populations, extended by a proteome-wide mediation component. Methods: Using Bayesian colocalization (posterior probability of hypothesis 4 [PPH4], ≥0.8) and multidimensional instrumental variable selection, we evaluated cell-type-stratified MR-supported associations of five lipid traits across te

Reduced serum acetyl-L-carnitine is associated with hypertensive disorders in women with gestational diabetes mellitus: a multi-omics study.

BACKGROUND: Gestational diabetes mellitus (GDM) and hypertensive disorders of pregnancy (HDP) are common metabolic complications during pregnancy. GDM is an independent risk factor for HDP, while HDP is a major contributor to maternal and perinatal morbidity and mortality. Reliable early tools for identifying women with GDM who are at risk of subsequently developing HDP remain limited. This study aimed to integrate metabolomic, lipidomic, and clinical data to identify reproducible candidate biomarkers associated with subsequently diagnosed HDP in women with GDM and to characterize the accompan

Uncovering core stemness biomarkers in HBV-HCC through integrated multi-omics.

Chronic hepatitis B virus (HBV) infection is a major etiology of hepatocellular carcinoma (HCC), with cancer stem cells (CSCs) playing a critical role in tumor progression and therapeutic resistance. However, the specific mechanisms linking HBV infection to stemness features in HBV-associated HCC (HBV-HCC) remain incompletely defined. To identify potential regulators, we conducted an integrated in silico multi-omics analysis using single-cell and bulk transcriptomic datasets. Comparative stemness scoring across major cell populations prioritized the endothelial compartment for further analysis

Multi-omics analysis and single-cell sequencing revealed the lysosome associated molecular subtypes and prognostic model development of papillary thyroid carcinoma.

Papillary thyroid carcinoma (PTC) is the most common endocrine carcinoma in recent years, necessitating more precise risk stratification to accurately identify low-risk patients. Although preliminary evidence exists, studies on lysosomes in PTC are limited. This study utilized multi-omics data from the TCGA database to comprehensively investigate the genomic and biological characteristics of lysosomes in PTC patients and identify lysosome-associated genes (LAGs) linked to PTC prognosis. We developed a LAG scoring system for risk stratification based on the expression levels of risk coefficient

Multi-omics analysis revealed the addiction to glutamine and susceptibility to de novo lipogenesis of endometrial neoplasm.

The endometrium is a proliferative tissue controlled by the menstrual cycle. Endometrial hyperplasia (EH) is a type of neoplastic disease that may develop into endometrial hyperplasia with atypia (EHA) or endometrial adenocarcinoma (EA). We performed a multi-omics analysis of a collection of endometrial tissues with four different proliferative statuses from two independent cohorts of patients. A positive association between the level of glutamine and malignancy, as well as addiction of EHA/EA neoplasms to glutamine, was identified. Further investigation revealed the dual mechanism by which gl

Integrated multi-omics reveals glycolytic gene signatures of lung adenocarcinoma brain metastasis and the impact of Rac2 lactylation on immunosuppressive microenvironment.

PURPOSE: Tumor Metabolic Behavior modulates the immunosuppressive microenvironment through multiple pathways, thereby compromising anti-tumor immune responses. To date, there have been limited studies assessing the role of metabolic plasticity or immunometabolism in the tumor microenvironment (TME) during metastasis. Notably, emerging evidence suggests the presence of an immunosuppressive niche in brain metastases. This research aims to delineate distinct metabolic signatures in brain metastatic, investigate the impact of tumor-associated glycolysis on the development of brain metastases in lu

Advances in the characterization of in vitro-generated red blood cells: from biophysical properties to functional applications.

BACKGROUND: Red blood cells (RBCs), essential for oxygen transport and carbon dioxide removal, are pivotal for maintaining systemic metabolic homeostasis. However, global blood shortages and limitations in current transfusion practices underscore the urgent need for alternative sources, such as in vitro-generated RBCs. Among these, induced pluripotent stem cell (iPSC)-derived RBCs have gained attention for their potential patient-specific, pathogen-free, and immunologically compatible solutions. Yet, conventional assays of RBC function provide only a partial view of the complex molecular progr

Epigenetic dysregulation of transposable elements in cognitive impairment and Alzheimer's disease.

Aging and cognitive impairment increase the risk for Alzheimer's disease (AD), and growing evidence suggests that transposable elements (TEs) in the genome play a role in aging and AD. The mechanisms of TE dysregulation in this context are unclear, but one possibility is that epigenetic changes, including DNA hypomethylation and/or reduced chromatin structure, underlie age- and AD-related TE activity. Therefore, the purpose of the present study was to generate a resource for studying TE epigenetics in aging and AD, and to use it to determine if epigenetically dysregulated TEs are related to ag
