Sparse Modeling Reveals miRNA Signatures for Diagnostics of Inflammatory Bowel Disease.

The diagnosis of inflammatory bowel disease (IBD) still remains a clinical challenge and the most accurate diagnostic procedure is a combination of clinical tests including invasive endoscopy. In this study we evaluated whether systematic miRNA expression profiling, in conjunction with machine learning techniques, is suitable as a non-invasive test for the major IBD phenotypes (Crohn's disease (CD) and ulcerative colitis (UC)). Based on microarray technology, expression levels of 863 miRNAs were determined for whole blood samples from 40 CD and 36 UC patients and compared to data from 38 healt

RNA-protein distance patterns in ribosomes reveal the mechanism of translational attenuation.

Elucidating protein translational regulation is crucial for understanding cellular function and drug development. A key molecule in protein translation is ribosome, which is a super-molecular complex extensively studied for more than a half century. The structure and dynamics of ribosome complexes were resolved recently thanks to the development of X-ray crystallography, Cryo-EM, and single molecule biophysics. Current studies of the ribosome have shown multiple functional states, each with a unique conformation. In this study, we analyzed the RNA-protein distances of ribosome (2.5 MDa) comple

Dynamics of chronic myeloid leukemia response to long-term targeted therapy reveal treatment effects on leukemic stem cells.

Treatment of chronic myeloid leukemia (CML) with the tyrosine kinase inhibitors (TKIs) imatinib mesylate and nilotinib represents a successful application of molecularly targeted anticancer therapy. However, the effect of TKIs on leukemic stem cells remains incompletely understood. On the basis of a statistical modeling approach that used the 10-year imatinib mesylate treatment response of patients with CML and a patient cohort receiving first-line nilotinib therapy, we found that successful long-term therapy results in a triphasic exponential decline of BCR-ABL1 transcripts in many patients.

Disease risk of missense mutations using structural inference from predicted function.

Advancements in sequencing techniques place personalized genomic medicine upon the horizon, bringing along the responsibility of clinicians to understand the likelihood for a mutation to cause disease, and of scientists to separate etiology from nonpathologic variability. Pathogenicity is discernable from patterns of interactions between a missense mutation, the surrounding protein structure, and intermolecular interactions. Physicochemical stability calculations are not accessible without structures, as is the case for the vast majority of human proteins, so diagnostic accuracy remains in inf

Autoimmune pancreatitis--a new evolving pancreatic disease?

INTRODUCTION: Recent advances support the concept of autoimmune pancreatitis as a unique systemic disease because occasional extrapancreatic lesions such as sclerosing cholangitis, sclerosing sialoadenitis, and retroperitoneal fibrosis show similar pathological features with fibrosis and abundant infiltration of IgG4-positive plasma cells, and are steroid responsive. Based on these findings, several diagnostic criteria have been proposed. MATERIALS AND METHODS: Although AIP is accepted worldwide as a unique clinical entity, pathogenetic mechanism still remains unclear. To clarify it, genetic

Integration of genetics and miRNA-target gene network identified disease biology implicated in tissue specificity.

MicroRNAs (miRNAs) modulate the post-transcriptional regulation of target genes and are related to biology of complex human traits, but genetic landscape of miRNAs remains largely unknown. Given the strikingly tissue-specific miRNA expression profiles, we here expand a previous method to quantitatively evaluate enrichment of genome-wide association study (GWAS) signals on miRNA-target gene networks (MIGWAS) to further estimate tissue-specific enrichment. Our approach integrates tissue-specific expression profiles of miRNAs (∼1800 miRNAs in 179 cells) with GWAS to test whether polygenic signals

Integrative Analysis of Disease Signatures Shows Inflammation Disrupts Juvenile Experience-Dependent Cortical Plasticity.

Throughout childhood and adolescence, periods of heightened neuroplasticity are critical for the development of healthy brain function and behavior. Given the high prevalence of neurodevelopmental disorders, such as autism, identifying disruptors of developmental plasticity represents an essential step for developing strategies for prevention and intervention. Applying a novel computational approach that systematically assessed connections between 436 transcriptional signatures of disease and multiple signatures of neuroplasticity, we identified inflammation as a common pathological process ce

Pharmacokinetic impact of SLCO1A2 polymorphisms on imatinib disposition in patients with chronic myeloid leukemia.

The purpose of this study was to explore the role of the organic anion-transporting polypeptide (OATP) 1A2, which is encoded by SLCO1A2, in the cellular uptake of the Bcr-Abl tyrosine kinase inhibitor imatinib, and the relationship between SLCO1A2 polymorphisms and the pharmacokinetics of imatinib in patients with chronic myeloid leukemia (CML). Imatinib uptake was significantly enhanced in OATP1A2-transfected human embryonic kidney (HEK) 293 cells (P = 0.002). Naringin, an OATP1A2 inhibitor, decreased the transport of imatinib in OATP1A2-transfected HEK293 cells, the human intestinal cell lin

[Neurolaryngology].

The neuroanatomy of voice and speech is complex. An intricate neural network is responsible for ensuring the main functions of the larynx: airway protection, cough and Valsalva production, and providing voice. Coordination of these roles is very susceptible to disruption by neurological disorders. Neurological disorders that affect laryngeal function include Parkinson's disease, stroke, amyotrophic lateral sclerosis, multiple sclerosis, dystonia and essential tremor. A thorough neurological evaluation should be routine for any patient presenting with voice complaints suggestive of neurogenic c

Population-based metagenomics analysis reveals altered gut microbiome in sarcopenia: data from the Xiangya Sarcopenia Study.

BACKGROUND: Several studies have examined gut microbiota and sarcopenia using 16S ribosomal RNA amplicon sequencing; however, this technique may not be able to identify altered specific species and functional capacities of the microbes. We performed shotgun metagenomic sequencing to compare the gut microbiome composition and function between individuals with and without sarcopenia. METHODS: Participants were from a community-based observational study conducted among the residents of rural areas in China. Appendicular skeletal muscle mass was assessed using direct segmental multi-frequency bio

Chromatin accessibility of the jejunum in two high-yielding laying hen strains under divergent mineral phosphorus supply during the transition to egg laying.

Optimizing dietary phosphorus (P) levels is crucial for sustainable egg production, hen welfare, productivity, and reducing excessive P excretion. Dietary P influences systemic physiological responses, including gene expression dynamics and epigenetic regulation, particularly in the gut. Epigenetic modifications, including chromatin accessibility, play a crucial role in gene regulation by integrating genetic and environmental signals. It is hypothesized that age, strain, and mineral P levels together influence the epigenetic and transcriptional landscape in the jejunum during the transition to

Proteomics-based approach reveals the involvement of spliceosomal components SF3B and SerpinB9 in dermatofibrosarcoma protuberans.

BACKGROUND: Dermatofibrosarcoma protuberans (DFSP) is a rare cutaneous soft tissue sarcoma which is prone to high recurrence rate, and the fibrosarcomatous transformation of DFSP (FS-DFSP) is associated with a poorer prognosis and significant metastatic potential. Although the translocation of regions of chromosomes 17 and 22 that results in COL1A1-PDGFB fusion is generally acknowledged as a key genetic feature of DFSP, there is no established salvage treatment following resistance to imatinib, which targets the PDGFB pathway. In this study, we performed quantitative proteomics analyses of DFS

Multiphase enhanced computed tomography features captured by delta radiomics reveal prognosis and tumor heterogeneity in patients with hepatocellular carcinoma treated with transarterial chemoembolization.

BACKGROUND: Although transarterial chemoembolization (TACE) is a widely used locoregional therapy for intermediate-stage hepatocellular carcinoma (HCC), there is substantial inter-patient heterogeneity in treatment response. This study aimed to develop a delta radiomic model based on pre-treatment enhanced computed tomography (CT) to predict the prognosis of HCC patients undergoing TACE and to reveal tumor heterogeneity. METHODS: A total of 269 patients treated with TACE between January 2016 and June 2020 were enrolled from two medical centers and divided into three cohorts: a training cohort

Integrative multi-omics analysis prioritizes ALDH2 as a candidate Puerarin-associated target linked to macrophage infiltration in lung adenocarcinoma.

BACKGROUND: Puerarin is a bioactive isoflavone with reported anti-tumor and immunomodulatory activities; however, its candidate molecular targets and associations with the immune microenvironment in lung adenocarcinoma(LUAD) remain incompletely defined. This study integrated computational analyses with a murine LUAD model to prioritize candidate puerarin-associated targets and evaluate their relationships with immune-cell changes. METHODS: We first identified puerarin targets, non-small cell lung cancer (NSCLC)-associated genes, and differentially expressed genes (DEGs). An integrative strate

Molecular modeling design of antitrypanosomal pyrazolone derivatives targeting Chagas disease: QSAR, docking, molecular dynamics and free energy calculations.

CONTEXT: Chagas disease, caused by T. cruzi, remains a neglected tropical disease with limited therapeutic options, underscoring the urgent need for novel antitrypanosomal agents. A computer-aided drug design (CADD) protocol was applied to investigate pyrazolone derivatives with reported antitrypanosomal activity and their putative interaction with cruzain (Cz), a cysteine protease essential for parasite survival. A 2D-QSAR model built from a curated set of 33 phenyl-dihydropyrazolone derivatives guided the design of four new candidates (LMM1-LMM4), which showed intermediate predicted antitryp

Congenital cytomegalovirus and associations with maternal HIV serostatus and child health outcomes in Uganda.

INTRODUCTION: Cytomegalovirus (CMV) is the most common congenital infection globally, and the leading cause of non-genetic hearing loss and neurodevelopmental disability. The burden is highest in low- and middle-income countries where HIV is also highly prevalent. Women living with HIV have a higher prevalence of CMV and are more likely to transmit CMV to their infants. Despite this, congenital CMV (cCMV) and newborn hearing screening are not routinely available in sub-Saharan Africa (sSA) resulting in missed diagnoses and delayed treatment. Additionally, data comparing cCMV prevalence in HIV-
