Current and Emerging Radiotracers in Molecular Cardiovascular Imaging.

Cardiovascular imaging has rapidly advanced over the past decades. Traditional imaging techniques such as echocardiography, computed tomography, and cardiovascular magnetic resonance are essential for assessing the structural and functional aspects of the cardiovascular system but often fall short in providing direct insights into disease activity. This gap is increasingly being bridged by molecular nuclear imaging techniques, including positron emission tomography and single-photon emission computed tomography, which enable the visualization of disease processes at the molecular and cellular

Toward a Structured Imaging Reporting System for Kidney Masses: The Molecular Imaging Perspective on KI-RADS.

Recently, a structured approach to renal mass characterization known as the Kidney Imaging Reporting and Data System (KI-RADS) was proposed. In that proposal, the authors noted the need for imaging characteristics to be rooted in the biological underpinnings of the tumors in order to optimally risk stratify patients with indeterminate renal masses. Although multi-parametric magnetic resonance imaging may be an important initial modality for locoregional staging and lesion characterization, molecular imaging may provide more fundamental biological insight. To date, the mitochondrial imaging age

Optimization of General Molecular Properties in the Equilibrium Geometry Using Quantum Alchemy: An Inverse Molecular Design Approach.

Inverse molecular design allows the optimization of molecules in chemical space and is promising for accelerating the development of functional molecules and materials. To design realistic molecules, it is necessary to consider geometric stability during optimization. In this work, we introduce an inverse design method that optimizes molecular properties by changing the chemical composition in the equilibrium geometry. The optimization algorithm of our recently developed molecular design method has been modified to allow molecular design for general properties at a low computational cost. The

Predicting drugs and proteins in parasite infections with topological indices of complex networks: theoretical backgrounds, applications, and legal issues.

Quantitative Structure-Activity Relationship (QSAR) models have been used in Pharmaceutical design and Medicinal Chemistry for the discovery of anti-parasite drugs. QSAR models predict biological activity using as input different types of structural parameters of molecules. Topological Indices (TIs) are a very interesting class of these parameters. We can derive TIs from graph representations based on only nodes (atoms) and edges (chemical bonds). TIs are not time-consuming in terms of computational resources because they depend only on atom-atom connectivity information. This information expr

Spatially Encoded Protocell Network for Non-Cascaded Parallel Biocomputation.

Biological systems inspire computing paradigms by autonomously regulating material and information flows through molecular interactions. While biomolecules such as enzymes and DNA have been harnessed for biocomputation, implementing complex logic operations remains challenging due to signal attenuation, crosstalk, and instability inherent in molecular cascades. To overcome these limitations, we present a non-cascaded biocomputing architecture based on spatially encoded, gradient-responsive protocell communities embedded in a three-dimensional hydrogel matrix. By leveraging differential reactio

Refined design of a DNA logic gate for implementing a DNA-based three-level circuit.

DNA computing circuits are favored by researchers because of their high density, high parallelism, and biocompatibility. However, compared with electronic circuits, current DNA circuits have significant errors in understanding the OFF state and logic "0". Nowadays, DNA circuits only have two input states: logic "0" and logic "1", where logic "0" also means the OFF state. Corresponding to an electronic circuit, it is more like an on-off switch than a logic circuit. To correct this conceptual confusion, we propose a three-level circuit. The circuit divides the input signal into three cases: "non

Molecular basis of opioid receptor signaling.

Opioids are used for pain management despite the side effects that contribute to the opioid crisis. The pursuit of non-addictive opioid analgesics remains unattained due to the unresolved intricacies of opioid actions, receptor signaling cascades, and neuronal plasticity. Advancements in structural, molecular, and computational tools illuminate the dynamic interplay between opioids and opioid receptors, as well as the molecular determinants of signaling pathways, which are potentially interlinked with pharmacological responses. Here, we review the molecular basis of opioid receptor signaling w

Quantum computing applications in drug discovery.

In early drug discovery, virtual screening based on deep learning, virtual screening based on molecular docking, and molecular dynamics are three widely used computational strategies, but they always face a trade-off between throughput, search stability, and physical fidelity. This article discusses how quantum computing can be integrated into these processes under the constraints of Noisy Intermediate-Scale Quantum (NISQ). At present, the most realistic role of quantum computing is not the complete replacement of classical processes, but modular coprocessing for selected decision-sensitive su

DASH: A Pocket-Aware and Objective-Aware Framework for Million-Scale Structure-Based Molecular Generation.

Structure-based molecular diffusion models have shown considerable potential for de novo drug design. However, their practical use in million-scale candidate-library construction remains limited by fixed target-agnostic inference settings, insufficient support for objective-aware molecular prioritization, and limited integration of scalable property evaluation with standardized library production. Here, we present DASH, a pocket-aware and objective-aware framework for converting protein-conditioned diffusion outputs into property-tagged molecular libraries for computational prioritization. Multiplexed and high-bandwidth DNA computing circuits with superresolution DNA origami displays.

DNA computing circuits leverage molecular interactions to construct a highly parallel and biologically compatible information processing paradigm. However, their development has been constrained by a critical gap between intrinsic computational parallelism and the limited readout bandwidth. Multibit outputs from complex circuits often require multiple separate tests, limiting the integration and debugging efficiency. Here, we overcome this bottleneck by decoupling computation from readout via a DNA origami display-based interface by integrating strand displacement and unstable binding reaction

PACKMOL-GUI: An All-In-One VMD Interface for Efficient Molecular Packing.

PACKMOL is a widely utilized molecular modeling tool within the computational chemistry community. However, its tremendous advantages have been impeded by the longstanding lack of a robust open-source graphical user interface (GUI) that integrates parameter settings with the visualization of molecular and geometric constraints. To address this limitation, we have developed PACKMOL-GUI, a VMD plugin that leverages the dynamic extensibility of the Tcl/Tk toolkit. This GUI enables the configuration of all PACKMOL parameters through an intuitive user panel, while also facilitating the visualizatio

Convulsant and anticonvulsant barbiturates. 1. Molecular conformations from classical potential-energy calculations.

Conformational energy calculations are reported for a series of convulsant and anticonvulsant barbiturates derived from 5-ethyl-5-(1'-methylbutyl)barbituric acid (pentobarbital) by minor structural changes to the butyl side chain. A number of low-energy conformations are identified for each barbiturate. In each case substantial barriers to rotation exist between the alternative conformations, and the magnitudes of these barriers suggest that the barbiturates may be conformationally restricted even at physiological temperatures. Fully extended conformations, with both side chains perpendicular

Computational studies on searching potential phytochemicals against DNA polymerase activity of the monkeypox virus.

OBJECTIVES: The outbreak of monkeypox virus (MPXV) is an emerging epidemic of medical concern with 65353 confirmed cases of infection and a fatality of 115 worldwide. Since May 2022, MPXV has been rapidly disseminating across the globe through various modes of transmission, including direct contact, respiratory droplets, and consensual sex. Because of the limited medical countermeasures available to treat MPXV, the present study aimed to identify potential phytochemicals (limonoids, triterpenoids, and polyphenols) as antagonists to target the DNA polymerase protein of MPXV with the ultimate go

A novel non-adiabatic spin relaxation mechanism in molecular qubits.

The interaction of electronic spin and molecular vibrations mediated by spin-orbit coupling governs spin relaxation in molecular qubits. We derive an extended molecular spin Hamiltonian that includes both adiabatic and non-adiabatic spin-dependent interactions, and we implement the computation of its matrix elements using state-of-the-art density functional theory. The new molecular spin Hamiltonian contains a novel spin-vibrational orbit interaction with a non-adiabatic origin, together with the traditional molecular Zeeman and zero-field splitting interactions with an adiabatic origin. The s

Subtypes of neurons in the cerebellar cortex.

For decades, the cerebellar cortex was viewed as a simple circuit comprised of repeated modules containing only a few basic cell types. However, discoveries made possible by modern molecular and physiological approaches have challenged this traditional view. In particular, single-nucleus RNA sequencing (snRNA-seq) revealed that every major class of cerebellar neuron consists of multiple transcriptionally distinct subtypes. Here, we explore how mapping and functionally characterizing this transcriptomic diversity are fundamentally rewriting our understanding of neural computation in the cerebel
