In vitro processes alter the embryonic disc epigenome and transcriptome in the pre-implantation elongated bovine embryo†.

The objective was to quantify the effect of in vitro procedures on the epigenome and transcriptome of the embryonic disc (ED) and extra-embryonic membranes (EEM) of day 15 in vitro produced (IVP) conceptuses compared to their in vivo (IVV) counterparts. IVP embryos (n = 7) were cultured serum-free until transfer at day 7, while IVV embryos (n = 9) were conceived through artificial insemination. Animals were flushed at day 15 of gestation, and sections of the ED and EEM underwent DNA and RNA extraction for whole-genome bisulfite or RNA sequencing. Raw fastq files were aligned to the ARS-UCD1.3

Light-controlled CRISPR-dCas9 epigenome editing: advanced drug-delivery strategies and oncology applications.

Cancer is increasingly recognized as a disease of the dysregulated epigenome; however, current epi-drugs are blunt, systemically toxic instruments. Catalytically dead CRISPR nucleases (dCas9) linked to chromatin effectors have now made it possible not only to write and erase epigenetic marks at specified loci without double-strand breaks but also to add an element of optogenetics, or reversible and light-encoded control over the timing and localization of the editors. In this review, the technological underpinnings of light-controlled CRISPR-dCas9 epigenome editing, which include architectures

Integrated proteomic, transcriptomic, and epigenomic profiling identifies SRA1 as a novel therapeutic target for postpartum depression.

Postpartum depression (PPD) is among the most common complications of childbirth, and identifying novel treatments is vital. We aimed to identify potential drug targets for PPD by integrating the plasma proteome, transcriptome and epigenome. We designed a comprehensive analysis pipeline involving two-sample Mendelian randomisation (MR) (for proteins), colocalisation (for coding genes), and summary-based MR (SMR) (for mRNA and DNA methylation) to identify potential therapeutic targets for PPD. Genetic data on the plasma proteome were obtained from 4907 aptamers in 35,559 Icelanders and 7596 pro

Microbiome-Epigenome Interplay Impacts Microbial Symbiosis and Stress Adaptations in the Brown Planthopper (Nilaparvata lugens).

The gut microbiota and epigenetic processes both contribute to insect survival and adaptation; however, the relationship between these two systems remains largely unexplored. In this study, we used the brown planthopper (Nilaparvata lugens; BPH) to explore microbiome-epigenome interactions and evaluate its impact on BPH survivability under environmental stress. Disruption of the gut microbiome using antibiotics significantly altered the epigenetic profile of various stress-responsive genes in the BPH. Similarly, perturbations in the epigenome induced by 5-azacytidine resulted in an altered mic

Integrated transcriptomic and epigenomic profiling reveals conserved molecular subtypes across systemic autoimmune diseases.

OBJECTIVES: Rheumatoid arthritis (RA), systemic lupus erythematosus (SLE), and primary Sjögren's syndrome (pSS) frequently share overlapping clinical features, yet exhibit substantial intradisease heterogeneity in organ involvement and severity. This study aimed to define conserved molecular subtypes across these systemic autoimmune diseases (SADs) and delineate their transcriptional and epigenetic underpinnings. METHODS: We profiled 262 treatment-naïve Chinese Han patients (RA: n = 109; SLE: n = 69; pSS: n = 84), predominantly female (83.2%), who were divided into discovery (n = 119) and val

A microbial chromatin remodeler drives gastric cancer progression and immune evasion by reprogramming the host epigenome.

First-line treatment for gastric cancer (GC) includes PD-1 blockade with chemotherapy, but resistance challenges treatment success. We identify Streptococcus anginosus (SA) as a tumor-resident oncobacterium driving GC progression and immune evasion. SA is enriched in GC patient tumors and drives tumor growth in mice. SA extracellular vesicles (saEVs) translocate the bacterial chromatin remodeler saSNF2 into host cells. saSNF2 partners with host transcription factor TEAD1-through its ATPase activity and participation in BRG1/BRM-associated factor (BAF) complex assembly-to activate oncogenic tra

Genomic and epigenomic diversity of breast cancer across Western and MENA populations: implications for precision oncology.

Breast cancer is the most common malignancy in women worldwide and is increasingly recognized as a biologically diverse disease shaped by both molecular and ancestral context. Women from the Middle East and North Africa (MENA) populations, including Saudi Arabia, often present at a younger age and with more aggressive subtypes such as HER2-positive and triple-negative breast cancer (TNBC) compared with Western cohorts. These clinical patterns reflect a distinctive genomic background marked by high consanguinity, founder mutations in key susceptibility genes, and population-specific somatic alt

Sex-Dependent Epigenomic and Transcriptomic Reprogramming Links Maternal Obesity to Cardiac Remodeling in Adult Offspring.

Maternal o besity during pregnancy predisposes the offspring to a high risk of developing cardiovascular and metabolic diseases later in life. This study investigated cardiac perturbations caused by maternal obesity by utilizing a mouse model of maternal high-fat diet (HFD)-induced obesity that recapitulates metabolic abnormalities observed in humans. Our study revealed that offspring of HFD-fed mothers (Off-HFD) exhibit a progression of obesity, dyslipidemia, and metabolic inflexibility when compared with offspring of regular diet-fed mothers (Off-RD). Deeper investigation of cardiac function

Genome-wide epigenomic atlas and multi-omics responses of Eriocheir sinensis to natural extreme heat.

BACKGROUND: Global climate warming has led to increasingly frequent and prolonged extreme summer heat events, posing severe environmental challenges to aquaculture systems. Extreme summer heat can disrupt the performance of pond-cultured ectotherms. The Chinese mitten crab (Eriocheir sinensis) is an economically important freshwater crustacean, but coordinated molecular differences following contrasting natural summers remain incompletely characterized. RESULTS: We performed a comprehensive multi-omics analysis integrating meteorological monitoring, mRNA/lncRNA transcriptomics, small-RNA prof

Durable HTT silencing using non-evolved dCas9 epigenome editors in patient-derived cells.

Huntington's disease (HD) is an autosomal dominant neurodegenerative disorder caused by a trinucleotide repeat expansion in exon 1 of the huntingtin (HTT) gene. Nuclease-deficient Cas9 protein (dCas9) epigenetic editing for targeted gene regulation is a promising therapeutic approach for HD through downregulation of the causative gene, HTT. A screen of several dCas9 variants with expanded PAM recognition was fused to KRAB and DNMT3A/L to assess the ability to downregulate total HTT. Surprisingly, only S pdCas9 could significantly downregulate HTT, while expanded PAM recognition variants dxCas9

Identification of mouse and human embryonic pancreatic cells with adult Procr+ progenitor transcriptomic and epigenomic characteristics.

BACKGROUND: The quest to find a progenitor cell in the adult pancreas has driven research in the field for decades. Many potential progenitor cell sources have been reported, but so far this is a matter of debate mainly due to reproducibility issues. The existence of adult Procr+ progenitor cells in mice islets has been recently reported. These were shown to comprise ~1% of islet cells, lack expression of Neurog3 and endocrine hormones, and to be capable of differentiating into all endocrine cell types. However, these findings had limited impact, as further evidence supporting the existence an

Integrative Epigenomic Landscape of Alzheimer's Disease Brains Reveals Oligodendrocyte Molecular Perturbations Associated with Tau.

Alzheimer's disease (AD) brains are characterized by neuropathologic and biochemical changes that are highly variable across individuals. Capturing epigenetic factors that associate with this variability can reveal novel biological insights into AD pathophysiology. We conducted an epigenome-wide association study of DNA methylation (DNAm) in 472 AD brains with neuropathologic measures (Braak stage, Thal phase, and cerebral amyloid angiopathy score) and brain biochemical levels of five proteins (APOE, amyloid-β (Aβ)40, Aβ42, tau, and p-tau) core to AD pathogenesis. Using a novel regional methyl

Diet, gut-brain axis, and metabolism-epigenome-immunity networks: A triad in neurological disease management.

Neurological diseases are a major cause of disability globally, imposing a heavy burden on individuals and healthcare systems. Among various therapeutic strategies, dietary interventions have emerged as a promising non-pharmacological approach. Specific dietary patterns and nutrients play a vital role in promoting brain health by enhancing cognitive function and slowing disease progression. Recent research highlights that modulation of the metabolism-epigenome-immunity (MEI) network and the gut-brain axis (GBA) are two key mechanisms through which diet impacts neurological outcomes. Our previo

Hypoxic stress dysregulates functions of glioma-associated myeloid cells through epigenomic and transcriptional programs.

Hypoxia is a key histopathological feature of glioblastoma, associated with tumor aggressiveness and therapy resistance. Glioma-associated microglia and macrophages (GAMs) are key players in the tumor microenvironment of glioblastoma and acquire immunosuppressive properties during tumor progression. We show that hypoxia alters key GAM identity genes, as it upregulates the expression of monocytic marker lectin galactoside-binding doluble 3 (Lgals3) and downregulates the homeostatic microglial markers purinergic receptor P2Y G-protein coupled 12 (P2ry12) and transmembrane protein 119 (Tmem119) i

Epigenome-wide association study, meta-analysis, and multiscore profiling of whole blood in Parkinson's disease.

OBJECTIVES: An increasing body of evidence indicates altered DNA methylation in Parkinson's disease, yet the reproducibility and utility of such methylation changes are largely unexplored. We aimed to further elucidate the role of dysregulated DNA methylation in Parkinson's disease and to evaluate the biomarker potential of methylation-based profiling. METHODS: We conducted an epigenome-wide association study (EWAS) in whole blood, including 280 Parkinson's disease and 279 control participants from Oslo, Norway. Next, we took advantage of data from the Parkinson's Progression Markers Initiati

Transcriptional and epigenomic changes in response to polyethylene glycol-triggered osmotic stress in Brassica napus L.

Drought hinders growth, development, and productivity of higher plants. While the physiological and molecular background of plant responses to drought has been extensively studied, the role of post-translational modifications of histones or DNA methylation in response to dehydration remains largely elusive. In this study, we deciphered genome-wide changes in transcriptome and histone modifications in response to dehydration in rapeseed (Brassica napus L.). High-throughput transcript profiling (RNA-seq) and ChIP followed by sequencing (ChIP-seq) of polyethylene glycol (PEG)-treated rapeseed pla

DNA methylation signatures of cervical pre-invasive and invasive disease: An epigenome-wide association study.

Epigenetic alterations are essential in the development of cancers, while epigenome-wide exploration in cervical cancer has been limited. In this epigenome-wide association study (EWAS) we explore differential DNA methylation signatures associated with CIN (cervical intraepithelial neoplasia) grade 3 and cervical cancer to better understand potential drivers and biomarkers of cervical carcinogenesis. 247 women were recruited between 2014 and 2020 (N = 119 benign, N = 74 CIN3/CGIN [cervical glandular intraepithelial neoplasia] and N = 54 cancer). Methylation signatures were obtained from exfoli

Epigenomic landscape of the human dorsal root ganglion: sex differences and transcriptional regulation of nociceptive genes.

Cell states are influenced by the regulation of gene expression orchestrated by transcription factors capable of binding to accessible DNA regions. To uncover if sex differences exist in chromatin accessibility in the human dorsal root ganglion (hDRG), where nociceptive neurons innervating the body are found, we performed bulk and spatial assays for transposase-accessible chromatin technology followed by sequencing (ATAC-seq) from organ donors without a history of chronic pain. Using bulk ATAC-seq, we detected abundant sex differences in the hDRG. In women, differentially accessible regions (D
