Single-molecule localization microscopy (SMLM) techniques allow near molecular scale resolution (~ 20 nm) as well as precise and robust analysis of protein organization at different scales. SMLM hardware, analytics and probes have been the focus of a variety of studies and are now commonly used in laboratories across the world. Protocol reliability and artifact identification are increasingly seen as important aspects of super-resolution microscopy. The reliability of these approaches thus requires in-depth evaluation so that biological findings are based on solid foundations. Here we explore

The mammalian cochlea contains a population of outer hair cells (OHCs) whose electromotility depends on an assembly of 'motor' molecules in the basolateral membrane of the cell. Named 'prestin', the molecule is a member of the SLC26 anion transporter superfamily. We show both directly and indirectly that SLC26A5, rat prestin, takes up hexoses when expressed in several cell lines. Direct measurements of labelled fructose transport into COS-7 cells expressing prestin are reported here. Indirect measurements, using imaging techniques, show that transfected HEK-293 or CHO-Ki cells undergo reversib

Deuterium metabolic imaging (DMI) is a new imaging approach that provides unique, complementary information to anatomical MRI of brain tumors. Preclinical DMI studies have demonstrated excellent image contrast following intravenous infusion of deuterated choline (2H9-Cho) at a severalfold higher dose than recommended for humans. We investigated DMI performance in rat glioblastoma models after oral administration of a 2H9-Cho dose recommended for humans. DMI, following the three daily oral low doses, resulted in 2H9-Cho concentrations in the tumor and tumor-to-normal-brain image contrast compar

This chapter describes a single-molecule fluorescence resonance energy transfer (smFRET) approach to monitor cotranscriptional RNA folding within native transcription complexes. The approach combines stepwise transcription by the Escherichia coli RNA polymerase (RNAP) with site-specific RNA labeling with a Cy3-Cy5 FRET pair via copper-free click chemistry. The chapter also details single molecule approaches to monitor the structural aspects of nascent transcripts and the analysis of observed RNA populations. Using the thiamin pyrophosphate (TPP)-sensing E. coli tbpA riboswitch as a model syste

CRISPR/Cas12a-based diagnostics achieved attomolar sensitivity for nucleic acid detection, yet their extension to small-molecule targets remains constrained by the need for solution-phase aptasensor-CRISPR coupling and laboratory infrastructure incompatible with resource-limited settings. Here we report a Paper-integrated Aptamer-Cas12a Sensing platform (PACSense) in which the complete aptasensor-CRISPR/Cas12a signal transduction cascade is air-dried within a paper substrate, enabling a one-pot, amplification-free small-molecule detection workflow that is initiated by sample addition alone. BACKGROUND: Optical super-resolution imaging of fluorescently stained biological samples is rapidly becoming an important tool to investigate protein distribution at the molecular scale. It is therefore important to develop practical super-resolution methods that allow capturing the full three-dimensional nature of biological systems and also can visualize multiple protein species in the same sample.
METHODOLOGY/PRINCIPAL FINDINGS: We show that the use of a combination of conventional near-infrared dyes, such as Alexa 647, Alexa 680 and Alexa 750, all excited with a 671 nm diode laser, enable

Quantitative interpretation of single-molecule localization microscopy (SMLM) data remains limited by fluorophore blinking, incomplete or variable labeling, and the lack of calibration standards that are tunable, synthetic, and compatible with cellular imaging. Here, we evaluate self-assembling protein nanocages as stoichiometric benchmarks for copy-number calibration in STORM imaging. We generated mammalian expression constructs encoding nanocages containing 60- or 120-copies of different GFP variants and repositioned the fluorescent protein to the N-terminus to improve accessibility for anti

Molecular adhesion plays a central role in many biological systems, yet existing methods to quantify adhesive strength often struggle to bridge the gap between single-molecule resolution and biologically relevant environments. Here, we present a scalable micromagnetic bead-based adhesion assay capable of quantifying detachment forces under physiologically meaningful conditions. Designed to probe mucoadhesion in the context of mucociliary clearance, our system applies controlled magnetic forces to ligand-coated beads adhered to functionalized substrates and tracks detachment events using high-s

BACKGROUND: Hydrogen sulfide (H2S), as a vital gaseous signaling molecule, is widely involved in diverse physiological and pathological processes, and its aberrant levels are closely associated with numerous diseases. Conventional H2S fluorescent probes mainly rely on single-channel on-off responses, which are susceptible to signal interference derived from uneven probe distribution and complex biological microenvironment.
RESULTS: we constructed a semiconducting polymer-based ratiometric nanoprobe (named SPNC) for H2S imaging in inflammatory and tumor cells. SPNC displays a distinct ratiomet

Catalyst deactivation has drawn continuing concern from both the academia and industry. Preventing deactivation and optimizing the regeneration process necessitate molecular deciphering of coke deposits. Key to achieving this goal is to identify previously less unexplored, more condensed coke species. Herein, taking commercially relevant HZSM-5 zeolite-catalyzed methanol-to-hydrocarbon as a prototypical reaction, we decode the "structural code" of the previously elusive coke molecules. This is made possible by integrating multiple techniques, especially scanning tunneling microscopy (STM) and

One-for-all phototheranostics that allows the simultaneous implementations of multiple optical imaging and therapeutic modalities by utilizing a single component, is growing into a sparkling frontier in cancer treatment. Of particular interest is phototheranostic agent with emission in the second near-infrared (NIR-II) window. Nevertheless, the practical uses of those conventional NIR-II agents are severely impeded by their unsatisfactory features including insufficient stability, low synthetic yield, to be extended absorption/ emission wavelengths, and inefficient phototheranostic outcomes. Stormorken syndrome is a rare autosomal dominant disorder characterized by a phenotype that includes miosis, thrombocytopenia/thrombocytopathy with bleeding time diathesis, intellectual disability, mild hypocalcemia, muscle fatigue, asplenia, and ichthyosis. Using targeted sequencing and whole-exome sequencing, we identified the c.910C > T transition in a STIM1 allele (p.R304W) only in patients and not in their unaffected family members. STIM1 encodes stromal interaction molecule 1 protein (STIM1), which is a finely tuned endoplasmic reticulum Ca(2+) sensor. The effect of the mutation on the s

Hydrogen sulfide (H2S) is a vital gaseous signaling molecule that plays a central role in various physiological and pathological processes. Given the complementary advantages of fluorescence (FL) and photoacoustic (PA) imaging, there is a growing demand for dual-ratiometric probes that enable precise in vivo monitoring of H2S levels. In this study, the use of 2-mercapto-1,3,4-thiadiazole (MTD) as a novel recognition group of H2S is presented for the first time, following conjugation with cyanine dyes to obtain a new PA probe Cy-MTD. To achieve dual-ratiometric imaging, Cy-MTD is incorporated i

Poor aqueous solubility and high dose requirements pose significant challenges in the development of sustained-release intramuscular (IM) depot formulations of small-molecule drugs. Fulvestrant, currently formulated as an oil-based IM depot requiring two 5 mL injections to deliver a monthly 500 mg dose, represents a clinically relevant model system for addressing these challenges. Here, we report a mechanistically guided development of a high-concentration sustained-release fulvestrant depot formulation (SYP-1910, 500 mg/5 mL) designed to enable single-site monthly IM administration while pres

A short (<150 bp) double-stranded DNA (dsDNA) molecule ligated end to end forms a DNA minicircle. Due to sequence-dependent, nonuniform bending energetics, such a minicircle is predicted to adopt a certain inside-out orientation, known as the poloidal orientation. Despite theoretical and computational predictions, experimental evidence for this phenomenon has been lacking. In this study, we introduce a single-molecule approach to visualize the poloidal orientation of DNA minicircles. We constructed a set of DNA minicircles, each containing a single biotin located at a different position along

Phosphorescent cyclometalated Ir(III) complexes can simultaneously generate reactive oxygen species and undergo photothermal conversion under light exposure, enabling synergistic photodynamic and photothermal therapy (PDT and PTT), and in vitro and in vivo bioimaging. However, how their light excitation properties and the distribution of excited-state (ES) energy across the photodynamic (energy or electron transfer), photothermal (nonradiative decay), and photoluminescent properties (radiative decay) determine their therapeutic and imaging efficacy are largely unclear. In this study, six Ir(II

Despite the progress in atropisomers and helicenes with axial and helical chirality, the construction of axially chiral compounds by directly dimerizing two helicenes remains challenging. Herein, a thiopyran-fused [4]helicene NCT is dimerized to 4,4'-bithiopyran atropisomer BNCT with axial and helical chirality. The variable-temperature 1H NMR and UV-vis spectroscopies indicate that atropisomer BNCT rotates around the axis upon temperature changes. The enantiomeric interconversion pathway of atropisomer BNCT is systematically investigated by density functional theory calculation. Although the

Hepatitis B virus (HBV) capsids are found in many forms: immature single-stranded RNA-filled cores, single-stranded DNA-filled replication intermediates, mature cores with relaxed circular double-stranded DNA, and empty capsids. A capsid, the protein shell of the core, is a complex of 240 copies of core protein. Mature cores are transported to the nucleus by a complex that includes both importin α and importin β (Impα and Impβ), which bind to the core protein's C-terminal domains (CTDs). Here we have investigated the interactions of HBV core protein with importins in vitro. Strikingly, empty c

Biosensors based on DNA aptamer receptors are increasingly used in diagnostic applications. To improve the sensitivity and specificity of aptasensors, parameters affecting the stability and binding efficiency of the receptor layer need to be identified and studied. For example, the blocking step, i.e., the addition of inert molecules to the receptor layer, can improve sensor performance, but can also cause phase separation into nanodomains of unknown composition and structure. Here, nano-IR spectroscopy is used together with complementary macroscopic spectroscopic methods to study the nano-str
