Evaluating Mechanical-Embedding ML/MM for Predicting Mutation Effects in Chorismate Mutase Catalysis.

Predicting how mutations alter enzyme catalysis remains a central challenge in enzymology and enzyme engineering. Although quantum mechanics/molecular mechanics (QM/MM) simulations can in principle compute the activation free energy associated with enzymatic reactions, their high computational cost limits systematic studies across many variants. Here, we benchmark a mechanical-embedding machine learning potential/molecular mechanics (ML/MM) protocol for predicting mutation effects on chorismate mutase catalysis, a model system extensively studied both experimentally and computationally. In thi

Physicochemical characteristics, gelation properties, and molecular mechanisms of grass carp (Ctenopharyngodon idella) myofibrillar proteins affected by the substitution of NaCl with CaHMB.

The construction of health-oriented fish protein products with desirable gel behavior as well as low salt content is urgently demanded by people nowadays. This study elucidated the substitution of sodium chloride (NaCl) with calcium β-hydroxy-β-methylbutyrate (CaHMB) in modulating the physicochemical and gel properties of grass carp myofibrillar proteins (gcMPs) at different substitution degrees. The results showed that the presence of CaHMB clearly reduced the fluorescence intensity and surface hydrophobicity of gcMPs, while increased their UV absorption intensity, representing the unfolding

Investigating the pH influence on insulin fibril stability: Molecular dynamics insights.

The research highlights the impact of pH on the structural stability of insulin amyloid fibrils, linked to clinical complications such as insulin-derived amyloidosis and potential insulin resistance. Using molecular dynamics (MD) simulations, we demonstrate that at neutral pH (pH 7), deprotonated glutamate residues create electrostatic repulsion within the fibril core. This reduces inter-protomer hydrogen bonding and leads to partial destabilization. In contrast, at acidic pH (pH 2), protonation of acidic residues diminishes repulsion, facilitating tighter packing and a more organized hydrogen

Revealing the interaction mechanism between cyanidin-3-O-glucoside and potato starch through setting different solvent environments.

This study elucidated the interaction mechanisms between potato starch (PS) and cyanidin-3-O-glucoside (C3G) through solvent perturbations (various salts, D2O, and ethanol), combining experimental characterization with molecular dynamics (MD) simulations. The electrostatic interaction was identified as the dominant driving force, as evidenced by a marked reduction in PS-C3G interactions in the presence of salt and ethanol. Specifically, binding affinity decreased by approximately 90 % in 0.1 M NaCl, and a concentration-dependent weakening effect was observed in ethanol, with the binding ratio

Electronic structure, global reactivity descriptors and nonlinear optical properties of glycine interacted with ZnO, MgO and CaO for bacterial detection.

Modern laboratory medicine relies on analytical instruments for bacterial detection, focusing on biosensors and optical sensors for early disease diagnosis and treatment. Thus, Density Functional Theory (DFT) was utilized to study the reactivity of glycine interacted with metal oxides (ZnO, MgO, and CaO) for bacterial detection. Total dipole moment (TDM), frontier molecular orbitals (FMOs), FTIR spectroscopic data, electronic transition states, chemical reactivity descriptors, nonlinear optical (NLO) characteristics, and molecular electrostatic potential (MESP) were all investigated at the B3L

Electrostatic regulation of the cis- and trans-membrane interactions of synaptotagmin-1.

Synaptotagmin-1 is a vesicular protein and Ca2+ sensor for Ca2+-dependent exocytosis. Ca2+ induces synaptotagmin-1 binding to its own vesicle membrane, called the cis-interaction, thus preventing the trans-interaction of synaptotagmin-1 to the plasma membrane. However, the electrostatic regulation of the cis- and trans-membrane interaction of synaptotagmin-1 was poorly understood in different Ca2+-buffering conditions. Here we provide an assay to monitor the cis- and trans-membrane interactions of synaptotagmin-1 by using native purified vesicles and the plasma membrane-mimicking liposomes (PM

Unique structural features of flaviviruses' capsid proteins: new insights on structure-function relationship.

The Flaviviridae family comprises important human pathogens, including Dengue, Zika, West Nile, Yellow Fever and Japanese Encephalitis viruses. The viral genome, a positive-sense single-stranded RNA, is packaged by a single protein, the capsid protein, which is a small and highly basic protein that form intertwined homodimers in solution. Atomic-resolution structures of four flaviviruses capsid proteins were solved either in solution by nuclear magnetic resonance spectroscopy, or after protein crystallization by X-ray diffraction. Analyses of these structures revealed very particular propertie

Development of antibacterial nanoemulsions incorporating thyme oil: Layer-by-layer self-assembly of whey protein isolate and chitosan hydrochloride.

The aim of this study was to develop a thyme oil emulsion with good physicochemical properties and antibacterial activity. Initially, oil-in-water emulsions containing whey protein-coated essential oil droplets were prepared by high-pressure homogenization. The double-layer emulsions were formed around the oil droplets by electrostatic deposition of cationic chitosan hydrochloride onto the anionic protein-coated droplets. Then, the structure, physicochemical properties, and storage stability of the emulsions were determined. Emulsions formulated using 1% v/v thyme oil, 0.7 wt% whey protein, an

Influence of cytochrome charge and potential on the cathodic current of electroactive artificial biofilms.

An electroactive artificial biofilm has been optimized for the cathodic reduction of fumarate by Shewanella oneidensis. The system is based on the self-assembly of multi-walled carbon nanotubes with bacterial cells in the presence of a c-type cytochrome. The aggregates are then deposited on an electrode to form the electroactive artificial biofilm. Six c-type cytochromes have been studied, from bovine heart or Desulfuromonas and Desulfuvibrio strains. The isoelectric point of the cytochrome controls the self-assembly process that occurs only with positively-charged cytochromes. The redox poten

How do SMA-linked mutations of SMN1 lead to structural/functional deficiency of the SMA protein?

Spinal muscular atrophy (SMA) is an autosomal recessive neuromuscular disease with dysfunctional α-motor neurons in the anterior horn of the spinal cord. SMA is caused by loss (∼95% of SMA cases) or mutation (∼5% of SMA cases) of the survival motor neuron 1 gene SMN1. As the product of SMN1, SMN is a component of the SMN complex, and is also involved in the biosynthesis of the small nuclear ribonucleoproteins (snRNPs), which play critical roles in pre-mRNA splicing in the pathogenesis of SMA. To investigate how SMA-linked mutations of SMN1 lead to structural/functional deficiency of SMN, a set

Quantification of Tribocharging of Pharmaceutical Powders in V-Blenders: Experiments, Multiscale Modeling, and Simulations.

Pharmaceutical powders are very prone to electrostatic charging by colliding and sliding contacts. In pharmaceutical formulation processes, particle charging is often a nuisance and can cause problems in the manufacture of products, such as affecting powder flow, fill, and dose uniformity. For a fundamental understanding of the powder triboelectrification, it is essential to study charge transfer under well-defined conditions. Hence, all experiments in the present study were conducted in a V-blender located inside a glove box with a controlled humidity of 20%. To understand tribocharging, diff

Electrochemical characterization of self-assembled monolayers (SAMs) of silanes on indium tin oxide (ITO) electrodes--tuning electron transfer behaviour across electrode-electrolyte interface.

In this work, we have systematically investigated the formation and characterization of Self-assembled Monolayer (SAM) films of several silanes on indium tin oxide (ITO) surfaces. Silane molecules having different domains namely substrate binding domain (siloxanes), electron transport region (aliphatic and aromatic spacer) and terminal functional groups (-SH, -CH(3) groups) are employed for the study in order to tune the electron transfer (ET) behaviour across SAM modified electrode-electrolyte interface. Structural characterization of these monolayer films is carried out using X-ray photoelec

Scanning surface potential microscopy of spore adhesion on surfaces.

The adhesion of spores of Bacillus anthracis - the cause of anthrax and a likely biological threat - to solid surfaces is an important consideration in cleanup after an accidental or deliberate release. However, because of safety concerns, directly studying B. anthracis spores with advanced instrumentation is problematic. As a first step, we are examining the electrostatic potential of Bacillus thuringiensis (Bt), which is a closely related species that is often used as a simulant to study B. anthracis. Scanning surface potential microscopy (SSPM), also known as Kelvin probe force microscopy (

Charge separation in type II tunneling structures of close-packed CdTe and CdSe nanocrystals.

We report on charge separation between type II aligned CdTe and CdSe nanocrystals. Two types of electrostatically bound nanocrystal structures have been studied: first, clusters of nanocrystals hold together by Ca(II) ions in aqueous solution and, second, thin film structures of nanocrystals created with layer-by-layer deposition in combination with polyelectrolytes. In both types of structures, short interparticle distances of less than 1 nm have been achieved, whereby the isolating organic ligands on the nanocrystal surfaces and/or the polymer monolayers act as tunneling barriers between nan

Fabrication of a highly sensitive penicillin sensor based on charge transfer techniques.

A highly sensitive penicillin biosensor based on a charge-transfer technique (CTTPS) has been fabricated and demonstrated in this paper. CTTPS comprised a charge accumulation technique for penicilloic acid and H(+) ions perception system. With the proposed CTTPS, it is possible to amplify the sensing signals without external amplifier by using the charge accumulation cycles. The fabricated CTTPS exhibits excellent performance for penicillin detection and exhibit a high-sensitivity (47.852 mV/mM), high signal-to-noise ratio (SNR), large span (1445 mV), wide linear range (0-25 mM), fast response

Oxidation of alcohol by lipopathic Cr(VI): a mechanistic study.

The oxidation kinetics of various aliphatic primary and secondary alcohols having varied hydrocarbon chain length were studied using cetyltrimethylammonium dichromate (CTADC) in dichloromethane (DCM) in the presence of acetic acid and in the presence of a cationic surfactant. The rate of the reaction is highly sensitive to the change in [CTADC], [alcohol], [acid], [surfactant], polarity of the solvents, and reaction temperature. A Michaelis-Menten type kinetics was observed with respect to substrate. The chemical nature of the intermediate and the reaction mechanism were proposed on the basis

Electrostatic mechanisms underlie neomycin block of the cardiac ryanodine receptor channel (RyR2).

Neomycin is a large, positively charged, aminoglycoside antibiotic that has previously been shown to induce a voltage-dependent substate block in the cardiac isoform of the ryanodine receptor (RyR2). It was proposed that block involved an electrostatic interaction between neomycin and putative regions of negative charge in both the cytosolic and luminal mouths of the pore. In this study, we have attempted to screen charge by increasing potassium concentration in single-channel experiments. Neomycin block is apparent at both cytosolic and luminal faces of the channel in all K+ concentrations te

Factors affecting the efficiency of aerosol therapy with pressurised metered-dose inhalers through plastic spacers.

AIM: The main objective of this study was to compare the in vitro delivery of salbutamol from a chlorofluorocarbon(CFC)-propelled pressurised metered-dose inhaler (pMDI) versus a newly developed hydrofluoroalkane(HFA)-propelled pMDI through various spacers. In addition, we aimed to study the effect on bronchodilator response when using an optimal pMDI/spacer combination for aerosol delivery compared to a suboptimal combination. METHODS: Particle size distribution and output from salbutamol pMDIs containing either CFC propellants (Ventolin) or HFA propellants (Airomir) were measured using a mu
