ResNet50 and Single-Cell Multi-Omics analysis identify key cellular and molecular features in pediatric acute lymphoblastic leukemia.

Acute lymphoblastic leukemia (ALL) is the most common hematologic malignancy in children, posing challenges for early diagnosis, relapse prediction, and individualized treatment due to its high cellular and immune heterogeneity. This study addresses these challenges by integrating deep learning-based imaging analysis with single-cell transcriptomics and T-cell receptor sequencing (TCR-seq). A ResNet50-based deep learning model was developed to classify leukemia single-cell images, achieving an accuracy of ~ 85% and an AUC of 0.86. Gradient-weighted Class Activation Mapping (Grad-CAM) indicated

Multi-omics approaches to explore the therapeutic mechanism for ginsenoside Rg1 against MASLD.

Ginsenoside Rg1 (G-Rg1), a traditional Chinese medicine, alleviates metabolic dysfunction-associated steatotic liver disease (MASLD). However, the mechanism by which G-Rg1 improves metabolic disorders in MASLD by regulating the gut microbiota remains ambiguous‌. We constructed a diet-induced murine MASLD model and employed 16S rRNA sequencing and non-targeted metabolomic analysis to ‌investigate the mechanism of G-Rg1 in treating MASLD, focusing on its regulatory effect on the gut microbiota. Our results revealed that G-Rg1 significantly increased the 5-hydroxyindoleacetic acid levels and acti

Decoding per- and polyfluoroalkyl substances (PFAS) in hepatocellular carcinoma: a multi-omics and computational toxicology approach.

BACKGROUND: Per- and polyfluoroalkyl substances (PFAS), particularly perfluorooctanoic acid (PFOA) and perfluorooctane sulfonate (PFOS), are synthetic chemicals known for their widespread use and environmental persistence. These compounds have been increasingly linked to hepatotoxicity and the development of hepatocellular carcinoma (HCC). However, the molecular mechanisms by which PFAS contribute to HCC remain underexplored. METHODS: This study employs a multi-omics approach that combines network toxicology, integrated machine learning, single-cell RNA sequencing, spatial transcriptomics, ex

Decoding the association between mucosal-associated invariant T cells and prostate cancer via multi-omics analysis.

Prostate cancer (PCa) is a highly heterogeneous malignancy characterized by significant variations in gene expression among distinct cell populations. Traditional sequencing technologies often obscure these differences, necessitating advanced approaches for a comprehensive understanding. Single-cell RNA sequencing (scRNA-seq) and Mendelian randomization (MR) analysis have emerged as powerful tools for unraveling the intricacies of PCa, enabling the identification of unique biological features at the individual cell level. In this study, droplet-based scRNA-seq analysis was performed on 4 PCa s

Multi-omics profiles reveal immune microenvironment alterations associated with PD-L1 checkpoint in acute pancreatitis in the early phase.

BACKGROUND: Acute pancreatitis (AP) initiates as primarily sterile local inflammation that triggers pro-inflammatory response, which is subsequently counterbalanced by an anti-inflammatory response. Immune checkpoints, such as PD-1/PD-L1, play a pivotal role in modulating these responses to prevent excessive immune activation and associated inflammatory damage. This study aimed to investigate the underlying mechanisms of these processes in both murine and human AP. METHODS: We conducted a comprehensive integration of data from cerulein-induced AP mouse models (CER-AP), utilizing single-cell R

Multi-omics analysis in primary T cells elucidates mechanisms behind disease-associated genetic loci.

BACKGROUND: Genome-wide association studies (GWAS) have uncovered the genetic basis behind many diseases and conditions. However, most of these genetic loci affect regulatory regions, making the interpretation challenging. Chromatin conformation has a fundamental role in gene regulation and is frequently used to associate potential target genes to regulatory regions. However, previous studies mostly used small sample sizes and immortalized cell lines instead of primary cells. RESULTS: Here we present the most extensive dataset of chromatin conformation with matching gene expression and chroma

Integrative multi-omics reveals a regulatory and exhausted T-cell landscape in CLL and identifies galectin-9 as an immunotherapy target.

T-cell exhaustion contributes to immunotherapy failure in chronic lymphocytic leukemia (CLL). Here, we analyze T cells from CLL patients' blood, bone marrow, and lymph nodes, as well as from a CLL mouse model, using single-cell RNA sequencing, mass cytometry, and tissue imaging. T cells in CLL lymph nodes show the most distinct profiles, with accumulation of regulatory T cells and CD8+ T cells in various exhaustion states, including precursor (TPEX) and terminally exhausted (TEX) cells. Integration of T-cell receptor sequencing data and use of the predicTCR classifier suggest an enrichment of

Multi-omics study reveals gut microbiota dysbiosis and tryptophan metabolism alterations in GH-PitNET progression.

Growth hormone-secreting pituitary neuroendocrine tumors (GH-PitNETs) arise from the anterior pituitary gland and constitute 20-30% of all PitNETs, representing a significant subset of functional pituitary tumors. Despite their prevalence, the precise mechanisms underlying the development of these tumors remain elusive due to the complex pathophysiology of pituitary neoplasia. To investigate the potential role of the gut microbiome in GH-PitNETs, we conducted a comprehensive study involving 16S rRNA gene sequencing and metabolomics analysis of fecal and serum samples from 20 GH-PitNET patients

Multi-omics approach reveals TGF-β signaling-driven senescence in periodontium stem cells.

INTRODUCTION: The periodontal ligament (PDL), a dynamic connective tissue that anchors teeth to the alveolar bone, enables tooth retention and facilitates continuous turnover. The integrity of the periodontium is maintained by periodontal ligament stem cells (PDLSCs), whose dysfunction and senescence with age can disrupt tissue homeostasis, hinder injury repair, and lead to tooth loss, ultimately impacting overall health. Transforming growth factor-β1 (TGF-β1) is known for its regenerative properties and as a functional paracrine factor in stem cell therapy, but its precise role in modulating
