Prenatal prevalence and postnatal manifestations of 16p11.2 deletions: A new insights into neurodevelopmental disorders based on clinical investigations combined with multi-omics analysis.

BACKGROUND: The 16p11.2 deletion is one of the most common genetic aetiologies of neurodevelopmental disorders (NDDs). The prenatal phenotype of 16p11.2 deletion and the potential mechanism associated with postnatal clinical manifestations were largely unknow. We revealed the developmental trajectories of 16p11.2 deletion from the prenatal to postnatal periods and to identify key signaling pathways and candidate genes contributing to neurodevelopmental abnormalities. METHODS: In this 5-y retrospective cohort study, women with singleton pregnancies who underwent amniocentesis for chromosomal a

Integrated multi-omics and single-cell analysis identify SERPINE1 as a key mediator of the inflammatory tumor microenvironment in PDAC.

BACKGROUND: Chronic inflammation is increasingly recognized as a fundamental driver of pancreatic ductal adenocarcinoma (PDAC) initiation and progression. Although numerous bioinformatics studies have characterized genetic alterations in PDAC, the key inflammatory regulators that bridge tumor cells and the immunosuppressive stroma remain unclear. METHODS: We conducted an integrative multi-omics analysis of TCGA, GEO, and ArrayExpress datasets to define inflammation-associated molecular signatures in PDAC. Differentially expressed genes were analyzed through pathway enrichment, protein-protein

Fecal microbiome and metabolome dynamics during immunotherapy-based total neoadjuvant therapy in rectal cancer: associations with treatment response and toxicity.

BACKGROUND: Immunotherapy-based total neoadjuvant therapy (iTNT) is a promising strategy for microsatellite-stable locally advanced rectal cancer (LARC), yet therapeutic response and treatment-related toxicity remain heterogeneous. Integrated fecal microbiome and metabolome profiling may provide non-invasive biomarkers and functional clues for optimizing iTNT. METHODS: We conducted a longitudinal fecal multi-omics study using samples from patients with microsatellite-stable LARC enrolled in the TORCH trial (NCT04518280). A total of 102 fecal samples were collected before treatment, during tre

Antibacterial mechanism of octyl gallate against methicillin-resistant staphylococcus aureus and its application in pork preservation: insights from multi-omics and computational simulation.

The widespread emergence of methicillin-resistant Staphylococcus aureus (MRSA) in the food chain, particularly in pork, has become an urgent public health and food safety challenge. However, safe and effective food-grade preservatives capable of both eliminating MRSA and elucidating clear antibacterial mechanisms remain limited. Herein, the food-grade additive octyl gallate (OG) exhibited remarkable activity against MRSA, with a minimum inhibitory concentration (MIC) of only 20 μg/mL and completely eradicating MRSA at 40 μg/mL within 2 h, demonstrating potent efficacy comparable to vancomycin.

Cell-Type-Specific WTAP and ALKBH5-Mediated m6A Methylation Orchestrates Mental Disorders via Gut-Brain Axis Metabolite Signaling: Multi-Omics Evidence and Pyroptosis-Associated Loop Mechanism.

INTRODUCTION: Mental disorders affect one billion people and contribute 5% of global DALYs. Although N6-methyladenosine (m6A) modification, gut microbiota, cerebrospinal fluid (CSF) metabolites, and pyroptosis have been implicated in disease pathogenesis, the directionality and magnitude of causal links remain elusive. We integrated two-sample Mendelian randomization (MR) with single-cell eQTL data to generate hypotheses regarding these relationships. METHODS: Using large-scale GWAS summary statistics, we estimated the causal effects of m6A regulators, gut microbiota, CSF metabolites, and pyr

Nitrous Oxide as a Recreational Drug of Abuse: Multi-Omics Insights into MAPK/ERK/CREB-Mediated Neurotoxicity and Energy Metabolism Collapse.

Nitrous oxide (N2O), commonly known as laughing gas, is widely used for its anesthetic and analgesic properties in medical settings. However, its recreational abuse has escalated, leading to severe neurological complications including cognitive impairment, yet the underlying mechanisms remain poorly understood. In this study, male C57BL/6 J mice were exposed to either normal air inhalation or nitrous oxide inhalation for 28 days to evaluate the effects of repeated nitrous oxide exposure on cognitive function. We employed hippocampal transcriptome sequencing, real-time PCR, Western blotting, an

Association of DNA damage repair related genes with prostate cancer: A multi-omics Mendelian Randomization analysis.

The relationship between prostate cancer and DNA damage repair remains incompletely elucidated. This study employs Mendelian Randomization to explore the causal relationships between DNA Damage Repair-related gene methylation, expression, and protein abundance and prostate cancer risk. A comprehensive analysis was conducted on 2736 DNA Damage Repair-related genes identified from the GeneCards database using Summary-data-based Mendelian Randomization. The study utilized quantitative trait loci datasets from multiple European cohorts, alongside Genome-Wide Association Studies data. Candidate gen

Multi-omics analysis unraveling stemness features associated with oncogenic dedifferentiation in 12 cancers.

Tumorigenesis is typically accompanied by cellular dedifferentiation and the acquisition of stem cell-like attributes. However, few studies have comprehensively evaluated the putative relationships between these characteristics and various cancers. Here, we integrated gene expression and DNA methylation quantitative trait loci (cis-eQTL and cis-mQTL) data from the blood to perform multi-omics Mendelian randomization analysis. Our analyses revealed 967 stem cell-associated genes (P < 0.05) and 11,262 methylation sites (P < 0.01) significantly related to 12 cancers. SMAD7 (cg14321542) in colon c

Exploring the molecular mechanisms of comorbidity between thyroid cancer and breast cancer through multi-omics data.

Thyroid Cancer (TC) and Breast Cancer (BC) are highly prevalent malignancies in women, and studies have shown that they may be related by molecular mechanisms. However, the molecular regulatory networks and key genes involved in the co-occurrence of the two tumors are still unclear. This study aims to explore potential diagnostic markers and therapeutic targets using bioinformatics. The TC (GSE3467) and BC (GSE61304) datasets were downloaded from the NCBI GEO database, and the data were analyzed for differentially expressed genes (DEGs) using the limma package of the R language. Multi-omic analysis of gallbladder cancer identifies distinct tumor microenvironments associated with disease progression.

Gallbladder carcinoma (GBC) is the most aggressive biliary tract cancer and is associated with a high mortality rate. Treatment of GBC faces therapeutic challenges owing to the elusive nature of in situ drivers within the local tumor microenvironment that drive its progression. Here, we created a single-cell atlas of 1,117,245 cells and a mutational landscape from 102 patients, which unveiled spatial-temporal characterizations of cellular constitutions, spatial interplays and molecular functions, and generalized five local ecosystems stratifying clinical outcomes.
