Sustainable Aviation Fuel Molecules from (Hemi)Cellulose: Computational Insights into Synthesis Routes, Fuel Properties, and Process Chemistry Metrics.

Production of sustainable aviation fuels (SAFs) can significantly reduce the aviation industry's carbon footprint. Current pathways that produce SAFs in significant volumes from ethanol and fatty acids can be costly, have a relatively high carbon intensity (CI), and impose sustainability challenges. There is a need for a diversified approach to reduce costs and utilize more sustainable feedstocks effectively. Here, we map out catalytic synthesis routes to convert furanics derived from the (hemi)cellulosic biomass to alkanes and cycloalkanes using automated network generation with RING and semi

Integrating Computational Chemistry and Ion Mobility Spectrometry into Non-Targeted Analysis Workflows for the Structural Elucidation of Emerging PFAS.

Per- and polyfluoroalkyl substances (PFAS) are an evolving class of synthetic chemicals that are pervasive in the environment due to widespread manufacturing and consumer use, such that PFAS contamination is of great concern. Although thousands of PFAS structures have been reported to date, this number increases daily with the identification of new PFAS from advances in non-targeted analysis (NTA) workflows. Ion mobility spectrometry in combination with mass spectrometry (IMS-MS) has recently been incorporated into PFAS NTA studies. Although MS provides essential precursor and fragmentation da

Monospecific and ultrasensitive detection of ofloxacin: A computational chemistry-assisted hapten screening strategy and analysis of molecular recognition mechanism.

Contamination in food and the environment with fluoroquinolones (FQs) has become a serious threat to the global ecological balance and public health safety. Ofloxacin (OFL) is one of the most widely utilized sterilization agents in FQs. In the process of monitoring OFL, broad-spectrum monoclonal antibodies (mAb) cannot meet the demand for monospecific detection. Here, a computational chemistry-assisted hapten screening strategy was proposed in this study. Differences in the properties of antigenic epitopes were precisely extracted through a comprehensive comparative study of 16 common FQs mole…

Rational Design of Large Stokes Shift Fluorescent Probes via computational chemistry for early diagnosis of acute alcoholic liver injury.

Alcoholic acute liver injury (AALI) represents a critical early stage in the progression of alcoholic liver disease, yet its early diagnosis faces significant challenges due to the lack of sensitive and reliable detection tools. Existing fluorescent probes are often limited by short emission wavelengths and small Stokes shifts, severely compromising detection accuracy. By integrating a donor-acceptor electronic structure design with computational chemistry-guided molecular optimization, we developed a new fluorescent probe DSMO, which features an impressively large Stokes shift of over 200 nm.…

Novel Computational Chemistry Infrastructure for Simulating Astatide in Water: From Basis Sets to Force Fields Using Particle Swarm Optimization.

Using the example of astatine, the heaviest naturally occurring halogen whose isotope At-211 has promising medical applications, we propose a new infrastructure for large-scale computational models of heavy elements with strong relativistic effects. In particular, we focus on developing an accurate force field for At- in water based on reliable relativistic density functional theory (DFT) calculations. To ensure the reliability of such calculations, we design novel basis sets for relativistic DFT, via the particle swarm optimization algorithm to optimize the coefficients of the new basis sets

Real-space chemistry on quantum computers: a fault-tolerant algorithm with adaptive grids and a transcorrelated extension.

First-quantized, real-space formulations of quantum chemistry on quantum computers are appealing: qubit count scales logarithmically with spatial resolution, and Coulomb operators achieve quadratic instead of quartic computational scaling of two-electron interactions. However, existing schemes employ uniform discretizations, so the resolution required to capture electron-nuclear cusps in high-density regions oversamples low-density regions, wasting computational resources. We address this by deploying non-uniform, molecule-adaptive grids that concentrate points where electronic density is high

Mechanism of eugenol from bay leaf in inhibiting heterocyclic aromatic amines in grilled beef: Insights from experimental models and computational chemistry.

This study investigated inhibitory mechanisms of eugenol, the primary bioactive compound in bay leaf, against formation of free and protein-bound heterocyclic aromatic amines (HAAs) in grilled beef. Bay leaf exhibited the strongest inhibitory efficacy among the tested spices, reducing total free (43.10%) and protein-bound (68.88%) HAAs in grilled beef. In chemical models, eugenol mitigated free and bound HAA formation by up to 71.88% and 91.89%, respectively. Density functional theory calculations suggested that eugenol potentially interacted with creatine, phenylacetaldehyde, and 2,5-dimethyl

Unified QSAR & network-based computational chemistry approach to antimicrobials. II. Multiple distance and triadic census analysis of antiparasitic drugs complex networks.

In the previous work, we reported a multitarget Quantitative Structure-Activity Relationship (mt-QSAR) model to predict drug activity against different fungal species. This mt-QSAR allowed us to construct a drug-drug multispecies Complex Network (msCN) to investigate drug-drug similarity (González-Díaz and Prado-Prado, J Comput Chem 2008, 29, 656). However, important methodological points remained unclear, such as follows: (1) the accuracy of the methods when applied to other problems; (2) the effect of the distance type used to construct the msCN; (3) how to perform the inverse procedure to s

Accelerating the Hit-To-Lead Optimization of a SARS-CoV-2 Mpro Inhibitor Series by Combining High-Throughput Medicinal Chemistry and Computational Simulations.

In this study, we performed the hit-to-lead optimization of a SARS-CoV-2 Mpro diazepane hit (identified by computational methods in a previous work) by combining computational simulations with high-throughput medicinal chemistry (HTMC). Leveraging the 3D structural information of Mpro, we refined the original hit by targeting the S1 and S2 binding pockets of the protein. Additionally, we identified a novel exit vector pointing toward the S1' pocket, which significantly enhanced the binding affinity. This strategy enabled us to transform, rapidly with a limited number of compounds synthesized,
